Abstract

技术领域

科威-重松等人在美国专利公开案第2017/067125号中亦描述使用靶向SATB1的长的非编码RNA作为乳腺癌细胞的治疗靶标,此研究的标题为“在侵袭性癌症中所表达的长的非编码RNA”。郑等人显示SATB1的异常表达导致乳腺肿瘤的进展及转移。
亦可参考US 2018/0010195,其中斯里瓦斯塔瓦S.已描述使用SATB1作为评估癌症预后及诊断的标志物之一。此研究的标题为“用于癌症的监控、诊断、预后、检测及治疗的组成物及方法”。
此外,许多研究已将SATB1的表达与癌症的侵袭性相联结,所述癌症包括鼻咽癌(邓等人,Int.J.Clin.Exp.Pathol.2014)、膀胱癌(韩等人,Tumor Biol.2013)、前列腺癌(毛等人,J.Transl.Med.2013;王等人,Exp Ther Med.2018)、肺癌(塞林格等人,J.Thorac.Oncol.2011)、卵巢癌(向等人,Oncol.Lett.2012)、肝癌(涂等人,LiverInt.2012)以及胶质瘤(褚等人,J.Transl.Med.2012)。
埃莱布罗等人(J.Transl.Med.2014)提出SATB1作为肠道型及胰胆管型壶腹周围腺癌(包括胰腺癌)的预后的及预测的生物标志物。
冯等人(Exp.Ther.Med.2018)及程等人(PEoS One,2014)显示SATB1分别密切相关于子宫内膜癌及肾癌。
关于SATB2,SATB2的表达相关于下列癌症的侵袭性:王等人(J.Pathol.2009)的大肠癌、刘等人(PLoS One,2012)的骨癌、成等人(Oncogene,2015)的头颈癌,证明其对癌症的特定作用。
乌伦等人的标题为“使用蛋白质SATB2作为大肠癌的标志物”的研究提出单独使用SATB2作为大肠癌的诊断标志物(美国专利第8465934号)。
所有以上所提到的研究皆个别考量SATB1或SATB2,并将其表达与肿瘤侵袭性相联结。然而,此等研究并未提供任何有关SATB家族染色质组体的双重表达模式对于癌症的进展及其在多种癌症类型的预后中的角色的重要性。
发明目的:
本公开的目的是评估SATB家族染色质组体在多种癌症类型中的双重表达,并使用TCGA(癌症基因组图谱)癌症患者存活数据来验证其与患者的存活率的相关性,以建立癌症的进展。
本发明的另一目的是定义在SATB家族染色质组体的表达模式之间的平衡,其是肿瘤类型特异性且是癌症患者的存活率的决定因素。
发明内容
SATB家族蛋白已成为整合高阶染色质组体及基因表达的调控的关键调控因子。过去十年的研究阐明此家族中两个密切相关的成员SATB1及SATB2在癌症进展中的特定角色。然而,迄今为止进行的所有研究皆单独考量SATB1及SATB2。
在一方面,本发明提供一种用于评估一受试者的癌症的进展及侵袭性的体外方法,其特征在于:评估特定的AT富集序列结合蛋白SATB染色质组体,即,SATB1及SATB2的组合表达模式,包括:(i)培养自一原发肿瘤组织中所分离出来的致瘤细胞的数个培养物;以及(ii)通过RNA分离及定序以及定量RT-PCR,以评估在所述数个培养物中的SATB1及SATB2染色质组体的组合表达水平
在另一方面,本发明提供一种评估SATB家族染色质组体的双重表达模式对于癌症预后的方法,包括:(a)针对来自多种癌症类型的患者的TCGA(癌症基因组图谱)数据集进行卡普兰梅尔存活分析;以及(b)将患者的存活数据与一基因表达进行比较,以评估所述SATB1及SATB2染色质组体对于癌症预后的重要性,其中所述基因表达是通过来自TCGA的多种癌症类型的肿瘤样品进行RNA定序所获得的。
在另一方面,本发明提供一种用于评估一受试者的癌症的进展的预后试剂盒,其是通过评估SATB家族染色质组体对于癌症预后的双重表达模式。所述试剂盒包括一图表,所述图表表明SATB1及SATB2染色质组体在多种癌细胞类型中的表达水平,其中所述图表包括在多种癌细胞类型中的SATB1和SATB2染色质组体的表达水平,用于比较在患者的肿瘤样品中的SATB1及SATB2蛋白的组合表达水平;(i)SATB1及SATB2的组合表达的增加相关于宫颈鳞状细胞癌、肉瘤及胃腺癌的患者的不良存活率;(ii)SATB1表达的增加且SATB2表达的减少相关于尿路上皮膀胱癌、结肠腺癌(COAD)、直肠腺癌(READ)、肺鳞状细胞癌、子宫体的子宫内膜癌及肝脏的肝细胞癌的患者的不良存活率;以及(iii)SATB2表达的增加且SATB1表达的减少相关于急性髓性白血病、低度胶质瘤、皮肤的皮肤黑色素瘤及胰腺癌的患者的不良存活率(图1及图2)。
在图3中定义所述图表所表明的在多种癌细胞类型中的SATB1及SATB2的组合表达水平。
在另一方面,本发明提供一种在3D球体培养物及2D细胞株中的SATB1及SATB2染色质组体的组织特异性表达模式,其中所述SATB染色质家族组体的组合表达作为一高度可靠的工具,以精确地预测肿瘤的侵袭性。
本发明亦证实SATB家族染色质组体的表达的功能重要性。据此,建立3维(3D)球体培养物,其是肿瘤再生细胞的体外模型。
更优选地,分析SATB家族染色质组体在大肠癌细胞株所产生的球体(3D培养物)及细胞株(2D培养物)中的表达模式。观察到SATB1在球体中上调以及其在2D培养物中下调,以及相较于3D球体培养物,SATB2在2D培养物中高度表达,因此,表明SATB家族染色质组体的动态表达在调节细胞可塑性中的角色。
因此,本发明令人信服地证明,在SATB1及SATB2染色质组体的表达模式之间存在一动态平衡,其是肿瘤类型特异性的,且是作为癌症患者的存活率的精确决定因素。

SATB家族染色质组体的异常表达以及其与多种癌症类型的关联表明其参与导致致癌作用的高阶染色质组织的调控。SATB蛋白提供结构性网络以调节一系列的基因,因此其异常表达可能导致分子事件积累,最终导致肿瘤发生。
在一优选的实施例中,本发明提供一种用于评估一受试者的癌症的进展及侵袭性的体外方法,其特征在于:所述体外方法评估特定的AT富集序列结合蛋白染色质组体,即,SATB1及SATB2,的组合表达水平,且所述体外方法包括:
(i)培养自一原发肿瘤组织中所分离出来的致瘤细胞的数个培养物;以及
(ii)通过RNA分离及定序以及定量RT-PCR,以评估在所述数个培养物中的SATB1及SATB2染色质组体的组合表达模式。
RNA分离及定序、定量RT-PCR、免疫组织化学及免疫印迹的技术在本领域中是众所周知的,且可据此进行。

在一个实施例中,本发明提供一种方法,所述方法用于自患者的存活数据建立SATB家族染色质组体的双重表达模式,以应对多种癌症中的癌症预后,所述方法包括:
(a)针对来自多种癌症类型的患者的TCGA(癌症基因组图谱)数据集进行卡普兰梅尔存活分析,将患者的存活数据与原发肿瘤的基因表达进行比较,所述基因表达是通过TCGA数据集的RNA定序分析所获得的;以及

第一步骤涉及针对多种癌症类型的SATB1及SATB2家族染色质组体的表达与患者的存活率之间的相关性进行卡普兰梅尔存活率分析。为了评估肿瘤内SATB染色质组体的表达与患者在多种癌症类型中的存活率之间的关系,使用TCGA数据。将来自14种癌症类型的患者的TCGA数据集进行存活分析,其中通过RNA定序所获得的基因表达与患者的存活数据相关,以评估SATB家族染色质组体的二个成员对于癌症预后的重要性。根据基因表达(经标准化的RSEM RNAseqV2的读数计数)从高至低对患者进行分类。基于SATB1表达的前15至25%及后15至25%的患者的特征是SATB1高及SATB1低,类似地,根据基因表达谱将患者分类为SATB高及SATB2低。使用对数秩p值≤0.05(被认为是显着的)计算统计学的显着性。然而,倘若癌症类型遵循存活率/趋势,由于患者数量的增加将导致研究意义的提高,则彼等患者人数较少的癌症类型被考虑进行存活分析(p值≤0.1)。存活率的研究清楚地显示,SATB染色质组体展现动态的表达模式、组织特异性调节,且是患者的存活的决定因素。

在又另一实施例中,相较于一健康组织,本发明提供在肿瘤样品中的SATB1表达的增加且SATB2表达的减少相关于尿路上皮膀胱癌、结肠腺癌(COAD)、直肠腺癌(READ)、肺鳞状细胞癌、子宫体的子宫内膜癌及肝脏的肝细胞癌的患者的不良存活率。
在又另一实施例中,相较于一健康组织,本发明提供在肿瘤样品中的SATB2表达的增加且SATB1表达的减少相关于急性髓性白血病、低度胶质瘤、胰腺癌及皮肤的皮肤黑色素瘤的患者的不良存活率。
据此,在图3中定义所述图表,表明SATB1及SATB2在多种癌细胞类型中的组合表达水平。本发明的方法方法通过确定特定的癌细胞类型中的SATB1及SATB2的组合表达的水平以评估癌症的进展是一种准确且精确的方法。
在另一优选的实施例中,就肿瘤再生潜力而言,本发明提供与SATB家族染色质组体的表达相关联的功能的重要性。

(i)SATB1及SATB2的组合表达的增加相关于宫颈鳞状细胞癌、肉瘤及胃腺癌的患者的不良存活率;
(ii)SATB1表达的增加且SATB2表达的减少相关于尿路上皮膀胱癌、结肠腺癌(COAD)、直肠腺癌(READ)、肺鳞状细胞癌、子宫体的子宫内膜癌及肝脏的肝细胞癌的患者的不良存活率;以及

在一优选的实施例中,本发明提供一种体外方法,用于评估受试者中的大肠癌/结肠腺癌/直肠腺癌的进展及侵袭性,其特征在于通过评估特定的AT富集序列结合蛋白SATB染色质组体的组合表达模式,即,SATB1及SATB2,。蛋白)染色质的组织者,所述体外方法包括:

据此,本发明提供一种方法,用于分析特殊的富含AT的序列结合蛋白SATB家族染色质组体,即,SATB1及SATB2作为癌症预后的生物标志物工具的组合表达模式,包括使用基于体外研究的功能分析的原理证明;所述方法包括:
(a)自癌细胞株构建数个3D及2D培养物;以及
(b)在生产球体(3D培养物)及细胞株(2D培养物)的所述癌细胞株中利用定量RT-PCR来分析SATB家族染色质组体的基因表达模式。
在本文中,自大肠癌细胞株中所产生的球体(3D培养物),将其建立为研究再生细胞的功能模型,并评估在3D培养物中的SATB1及SATB2的表达。球体实质上包括肿瘤起始细胞(TIC)或再生细胞的功能分离,其仰赖于多样的特征,诸如锚定独立生长、化学抗性、自我更新、不对称分裂及多能性。球体反映体内肿瘤的3D细胞环境及相关的病理生理梯度。因此,球体(3D)是评估癌症的侵袭性的合适的体外模型系统。
观察到SATB1在球体培养物中上调,且在细胞株中下调,而SATB2在3D与2D培养物中下调。此表明一平衡存在于控制肿瘤内的细胞及分子功能的SATB染色质组体的表达之间。
在另一优选的实施例中,本发明提供一种用于评估受试者的癌症进展的试剂盒,其是通过评估SATB家族染色质组体对于癌症预后的双重表达模式,所述试剂盒包括一图表,所述图表表明SATB1及SATB2染色质组体在多种癌细胞类型中的表达水平。
本发明的用于评估癌症类型的进展及侵袭性的试剂盒,以预测被诊断患有患有癌症的受试者的存活的预后包括:
(i)一健康的细胞培养物作为一阴性对照
(ii)一致瘤细胞培养物,特定于所述癌症类型且作为一阳性对照;
(iii)数个工具,用于进行RNA分离、定序及RT-PCR的;以及
(iv)一图表,说明特定于所述癌症类型的SATB1及SATB2的组合表达模式,表明:
(a)SATB1及SATB2的组合表达的增加相关于宫颈鳞状细胞癌、肉瘤及胃腺癌的患者的不良存活率;
(b)SATB1表达的增加且SATB2表达的减少相关于尿路上皮膀胱癌、结肠腺癌(COAD)、直肠腺癌(READ)、肺鳞状细胞癌、子宫体的子宫内膜癌及肝脏的肝细胞癌的患者的不良存活率;以及
(c)SATB2表达的增加且SATB1表达的减少相关于急性髓性白血病、低度胶质瘤、胰腺癌及皮肤的皮肤黑色素瘤的患者的不良存活率。
与前述实施例及本发明的体外方法一致,本发明提供一健康的细胞培养物(阴性对照)及一致瘤细胞株(阳性对照),其是特定于欲在一患者中评估其侵袭性及进展的癌症类型。或者,可通过直接使用来自患者的组织,即活检样品,来完成本发明的体外过程。RNA分离及定序的阶段是根据本领域已知的方法进行,且可由本领域技术人员进行。在确定测试样品中的SATB1及SATB2的表达后,将相对于描绘所述模式的图表的表达模式进行分析,以求得患者的存活率。
因此,表明SATB1及SATB2的组合表达模式的本发明的方法为理解肿瘤的进展提供改善的见解,因此将其确立为可靠的预后标志物。
给出以下的实施例以举例说明本发明,因此不应解释为限制本发明的范围。
实施例1:SATB染色质组体作为癌症预后的生物标志物
存活分析表明,SATB1及SATB2的高表达相关于宫颈鳞状细胞癌、肉瘤及胃腺癌的患者的不良存活率。王等人Jpn J Clin Oncol.2015以及海德纳等人Virchows Arch.2014公开在胃腺癌及宫颈鳞状细胞癌中将SATB1与侵袭性的之间的相关性相联系,然而此等研究皆未报导SATB2的相关性。此等发现与王等人Tumor Biol.2015;张等人,Mol CellBiochem.2013及刘等人Mol Cell Biochem.2017关于肉瘤的早期报道是一致的,其中在独立的研究中的SATB1及SATB2的表达分别与肿瘤的侵袭性相关联。
SATB1表达与SATB2负相关,最终导致结肠腺癌(COAD)、直肠腺癌(READ)、肺鳞状细胞癌、子宫体的子宫内膜癌及肝脏的肝细胞癌(汇总于表1)的患者的不良存活率,其是由布罗卡托等人(Carcinogenesis,2015)及津地等人(Cancer Res.2009)对较早的两种癌症类型的研究,而与后者的类型的关联性是新颖的。存活分析表明在急性髓性白血病、低度胶质瘤、尿路上皮膀胱癌及胰腺癌的情况下,较高的SATB2的表达及较低的SATB1的表达是患者存活率不良的决定因素(图1;图2)。然而,最近的一项研究显示SATB1的表达与尿路上皮膀胱癌的相关性尚未清楚(乔达里等人,Urol Oncol.2018)。出人意料的是,二种SATB蛋白的较高的表达赋予患有肾脏的肾透明细胞癌患者更好的存活率。本分析与由科瓦尔奇克等人在肾脏的肾透明细胞癌中的两种SATB染色质组体的下调的既定事实相一致。(CancerGenomics Proteomics,2016);郭等人(Int J Clin Exp Pathol.2015)。因此,此处所呈现的分析清楚地表明SATB染色质组体在肿瘤的侵袭性方面的组织特异性调节。这项针对多种肿瘤类型的综合分析强烈地主张利用SATB家族染色质组体的二个成员对癌症类型进行分类,此等癌症类型可有效地用于设计分子靶向治疗。
实施例2:SATB家族的染色质组体在大肠癌中展现动态的调节
生物材料的来源:
HCT116、HCT15细胞株是购自欧洲细胞培养物保藏中心(ECACC,SIGMA,美国圣路易斯市),以及HT29细胞株是购自美国典型培养物保藏中心(ATCC,美国弗吉尼亚州曼萨斯市)。
富含特殊AT的结合蛋白SATB家族蛋白已成为关键调节剂,将高阶染色质组织与基因表达的调控相整合。最近的研究表明,SATB1及SATB2皆可促进癌症的进展。然而,迄今为止,尚无任何研究针对SATB家族染色质组体的二个成员在结肠直肠癌的侵袭性中的角色进行广泛的表征。
为了评估SATB染色质组体于再生潜力方面的调控,建立来自大肠癌细胞株的3D球体培养物(图4A-i、图4B-i、图4C-i)。将单一的大肠癌细胞接种至超低附着平板中后,于7天后产生球体。球体及相应的细胞株使用定量RT-PCR进行RNA分离及SATB染色质组体的表达分析。相较于其各自的细胞株,在球体培养物中的SATB1的表达急剧增加,而SATB2却急剧减少(图4B-i、图4B-ii)。因此,SATB1的表达与球体表型是正相关,所述球体表型是用于评估癌细胞的侵袭性的体外模型。相反的,SATB2的表达与球体表型是负相关。
此外,为了解其功能,评估多能性标志物(Nanog、Klf4、Oct4及Sox2)及分化标志物(CK20及cyclinE1)在球体及相应的2D细胞株培养物中的表达。球体代表参与自我更新的细胞部分,因此相较于各细胞株,所有的多能性标志物皆展现上调,而分化标志物则展现下调(图4A、图4B)。此数据表明SATB染色质组体对于细胞可塑性的动态调节,其中SATB1参与自我更新状态的产生及维持。SATB2的表达与CK20及cyclinE1相关,表明SATB2将参与介导大肠癌细胞的分化。
此例子清楚地表明通过参与大肠癌的进展的染色质组体的SATB家族的二个成员所控制的独特功能。
本发明的优点:
·本发明提供在SATB家族染色质组体的表达模式之间的动态平衡,所述平衡是肿瘤类型特异性的,且是癌症患者的存活率的决定因素。
·SATB家庭染色质组体的当前癌症组织特异性的调控可作为癌症预后的精准生物标记物。
·癌症的侵袭性的改进评估。
Claims (7)
1.一种用于评估一受试者的癌症的进展及侵袭性的体外方法,其特征在于:所述体外方法评估特定的AT富集序列结合蛋白SATB1及SATB2染色质组体的组合表达水平,且所述体外方法包括:
(i)培养自一原发肿瘤组织中所分离出来的致瘤细胞的数个培养物;以及
(ii)通过RNA分离及定序以及定量RT-PCR,以评估在所述数个培养物中的SATB1及SATB2染色质组体的组合表达模式。
2.如权利要求1所述的体外方法,其特征在于:将所述致瘤细胞培养为数个3D球体培养物。
3.如权利要求1所述的体外方法,其特征在于:评估所述STAB-1及SATB2的组合表达水平对于癌症的影响,所述癌症是选自于以下组成的群组:宫颈鳞状细胞癌、肉瘤、胃腺癌、尿路上皮膀胱癌、结肠腺癌(COAD)、直肠腺癌(READ)、肺鳞状细胞癌、子宫体的子宫内膜癌及肝脏的肝细胞癌、急性髓性白血病、低度胶质瘤、胰腺癌,及皮肤的皮肤黑色素瘤。
4.如权利要求3所述的体外方法,其特征在于:评估所述STAB-1及SATB2的组合表达模式是选自于以下组成的群组:
(i)SATB1及SATB2的组合表达的增加相关于宫颈鳞状细胞癌、肉瘤及胃腺癌的患者的不良存活率;
(ii)SATB1表达的增加且SATB2表达的减少相关于尿路上皮膀胱癌、结肠腺癌(COAD)、直肠腺癌(READ)、肺鳞状细胞癌、子宫体的子宫内膜癌及肝脏的肝细胞癌的患者的不良存活率;以及
(iii)SATB2表达的增加且SATB1表达的减少相关于急性髓性白血病、低度胶质瘤、胰腺癌及皮肤的皮肤黑色素瘤的患者的不良存活率。
5.如权利要求1所述的体外方法,其特征在于:通过一方法建立所述STAB-1及SATB2家族染色质组体对于癌症预后的组合表达模式,所述方法包括:
(a)针对来自多种癌症类型的患者的TCGA(癌症基因组图谱)数据集进行卡普兰梅尔存活分析;以及
(b)将患者的存活数据与一基因表达进行比较,以评估所述SATB1及SATB2染色质组体对于癌症预后的重要性,其中所述基因表达是通过来自TCGA的多种癌症类型的肿瘤样品进行RNA定序所获得的。
6.一种如权利要求1所述用于评估一受试者的大肠癌/结肠腺癌/直肠腺癌的进展及侵袭性的体外方法,其特征在于:所述体外方法评估特定的AT富集序列结合蛋白SATB染色质组体的组合表达模式,所述SATB染色质组体即为SATB1及SATB2,且所述体外方法包括:
(i)培养自一原发肿瘤组织中所分离出来的致瘤细胞的数个培养物;以及
(ii)通过RNA分离及定序以及定量RT-PCR,以评估在所述数个培养物中的SATB1及SATB2染色质组体的组合表达水平;
其中所述SATB的组合表达模式表明:在被诊断患有大肠癌/结肠腺癌/直肠腺癌的受试者中的培养为3D球体的致瘤细胞中的SATB1表达的增加且SATB2表达的减少最终导致患者的不良存活率。
7.一种用于评估在被诊断患有癌症的受试者中一癌症类型的进展及侵袭性的预后试剂盒,特征在于:所述预后试剂盒包括:
(i)一健康的细胞培养物,作为一阴性对照;
(ii)一致瘤细胞培养物,作为一阳性对照,所述致瘤细胞培养物是特定于一癌症类型;
(iii)数个工具,用于进行RNA分离、定序及RT-PCR;以及
(iv)一图表,说明特定于所述癌症类型的SATB1及SATB2的组合表达模式:
(a)SATB1及SATB2的组合表达的增加相关于宫颈鳞状细胞癌、肉瘤及胃腺癌的患者的不良存活率;
(b)SATB1表达的增加且SATB2表达的减少相关于尿路上皮膀胱癌、结肠腺癌(COAD)、直肠腺癌(READ)、肺鳞状细胞癌、子宫体的子宫内膜癌及肝脏的肝细胞癌的患者的不良存活率;以及
(c)SATB2表达的增加且SATB1表达的减少相关于急性髓性白血病、低度胶质瘤、胰腺癌及皮肤的皮肤黑色素瘤的患者的不良存活率。
