本实施方式中,本公开在几个方面中具有优势,包括例如:所述制造方法允许进行DNA固定化学的离散高精度图案化;所述制造方法可在任何玻璃表面(玻璃有利于共焦显微技术应用,其中需要低自发荧光来使通过DNA测序得到的信号最大化)上完成;以及所述制造方法可与化学交联结合以增加多个延长的流动周期期间的DNA保留。
在实施方式中,本公开提供了一种制造图案化表面的方法,例如在流动池的底部上进行,所述图案化表面具有与表面附接的强静电固定用聚合物结构。所公开的方法允许容易地对玻璃表面进行图案化,这是因为所述方法不阻碍光致抗蚀剂的移除。所公开的方法在经光刻图案化的玻璃基材上方采用环氧基硅烷(例如GLYMO)的CVD涂覆。一旦环氧基硅烷涂层被固定在表面上,则接着使表面与例如具有高胺含量的分子(例如PAMAM树枝状分子)反应,例如,在反应性碱性缓冲液中反应。在流动池形状因子中,经改性的表面接着可被剥离掉过量的光致抗蚀剂,并且进行干燥以用于DNA的静电固定,例如用于基因组测序。本文评估并描述了所公开的经树枝状分子涂覆的流动池。
在实施方式中,本公开提供了一种制造经光刻图案化的固定位点的方法。在实施方式中,本公开使用胺封端的树枝状分子来固定DNA。树枝状分子涂层的目的在于单独或以阵列提供小的(例如500nm)或更小的区域或“斑块”或“岛”,所述区域可稳固地固定DNA(参见图4)。虽然DNA纳米球是所公开的涂层和制品的重要目标,但是可固定基本上任何的DNA或核酸。将所公开的固定表面对比标准的低NH2含量显示表面APTES进行测试。图6显示出,在设置为65℃的缓冲液挑战性地流动12小时之后,相比于APTES溶液的涂层,涂覆在平坦的未图案化GLYMO表面上的NH2 PAMAM 5代树枝状分子在DNA纳米球的保留方面表现良好。APTES不能够用于使用光致抗蚀剂的图案化化学,这是因为APTES明显与光致抗蚀剂反应并且阻碍光致抗蚀剂的移除。虽然不受理论限制,但是认为利用静电表面相互作用,单链DNA纳米球(源自线性(DNA)滚环扩增;“L-RCA”)可被保留在GD CVD表面上。在实施方式中,可通过用化学交联剂,例如双(磺基琥珀酰亚胺)辛二酸酯(BS3)处理来替代性或附加地对树枝状分子-核酸保留表面进行改性。
图7A和7B示出了通过使用GLYMO/NH2树枝状分子涂覆方法获得的选择性光刻图案化。图7A(左侧)示出了使用胺反应性荧光染料ALEXA 555[即,赛默飞世尔科技公司(ThermoFisher Scientific)的Alexa555NHS酯(琥珀酰亚胺酯)]染色的图案化的GD CVD微阵列(900nm斑点)。图7B(右侧)示出了图7A的相同样品,但是使用的是略微更亮的共焦亮度水平。由于APTES与光致抗蚀剂反应并阻碍其移除,因此使用APTES无法获得这种相同的特定图案化。
图1示出了制造经光刻图案化的DNA固定制品的顺序方法的概述。所述制品的制备步骤可包括:
可选择薄基材,例如WILLOW玻璃,任选地,所述基材可由移除材料(例如硅)支撑;
可对基材进行清洁并且用光致抗蚀剂附着力促进剂HMDS涂覆;
可将光致抗蚀剂旋涂在HMDS上;
可将光致抗蚀剂选择性地暴露于光以产生选定的图案;
然后,可使用光致抗蚀剂蚀刻剂显影该图案;
所得到的图案化基材可用例如环氧基硅烷(例如GLYMO)CVD涂覆;
接着可将经GLYMO涂覆的图案化玻璃浸没到处于碱性pH的含树枝状分子的溶液中并反应约1小时;
通过将制品或一部分浸没在光致抗蚀剂剥离溶液中以在GLYMO树枝状分子斑点之间留下HMDS间插图案,可完全显影所得的图案化GLYMO-树枝状分子表面;以及
用水洗涤该部分或制品并干燥以用于流动池结合并完成该方法。
参考附图,图1示出了代表在GLYMO表面(137)上制造经光刻图案化的核酸(例如DNA)固定用NH2 PAMAM 5代树枝状分子的顺序涂覆程序的示意图(100)。在第一步中,任选地,将薄的挠性玻璃基材(110),例如购自康宁股份有限公司(Corning Inc.)的玻璃并且厚度为例如200微米,固定到较厚的硅载体片(115)上,例如,通过静电结合,以支撑玻璃制品(105)。厚度为约170至250微米且具有低自发荧光的薄玻璃基材对于在一些合成测序应用期间使信噪比最大化是优选的。可将薄玻璃附接于硅载体,以在施加真空时,载体可减少薄玻璃的翘曲。在第二步中,对薄玻璃-硅片组合件进行O2等离子体清洁(例如,300mTorr(毫托)下100W,持续60秒),并且将附着力促进硅烷层(例如HMDS)涂覆到所述片上,例如,使用CVD涂覆室系统,例如YES工程公司(YES Engineering,Inc.)的硅烷涂覆器来涂覆。例如,在HMDS上旋涂光致抗蚀剂,例如,来自Shipley公司的SPR 955-0.9。使用光刻步进工具(常见的实例包括ASML 5500DUV、GCA 200 i线或GCA200)加工光图案。在第三步中,通过对片进行蚀刻并暴露玻璃上的开放图案来显影图案化的片,形成具有经蚀刻的开放图案(130)的图案层(120),以产生制品(127)。为了确保光致抗蚀剂中的开放特征内的硅烷涂覆,随后对所述片进行O2等离子体处理,然后用胺反应性硅烷(例如GLYMO)CVD涂覆,以形成所得制品(32)的GLYMO填充的抗蚀剂图案。在第四步中,接着使薄玻璃基材的背面上的硅支撑件(115)与所述片静电脱粘。在第五步中,用剥离剂移除光致抗蚀剂(120),例如,用丙酮,利用连续声波5分钟,随后在异丙醇中连续声波5分钟,接着用乙醇清洗并干燥(135)。然后在25℃下,以在pH 8.3的50mM磷酸钠缓冲液中的50mg/mL浓度,用NH2 PAMAM树枝状分子溶液涂覆所述片1小时。在树枝状分子涂覆后,在蒸馏水、丙酮、异丙醇中清洗所述片两次,然后干燥以产生具有薄玻璃基材(120)以及在基材上的支撑树枝状分子的GLYMO岛(141)的制品(137)。
图2示出了树枝状分子结构的分枝的2D和3D表示。放射状显示对于DNA结构的静电吸引特别重要。紧凑的球体结构也非常有利于装到图案化的GLYMO表面上。图2示出了在约五步内可获得所公开的高DNA结合的图案化表面的方案。在所公开的程序中,玻璃厚度太薄而不能通过在I线系统上进行光致抗蚀剂暴露来适当地显影,因此,使用硅载体片来稳定基材以进行光刻。
图3示出了来自Dendritech公司的第二代(G=2)聚酰胺型胺树枝状分子的一个实例。

图4示出了用于在图案化的经NH2树枝状分子涂覆的玻璃上固定的可能的核酸或DNA靶标的实例(参见Drmanac,R.,同上)。顺序涂覆程序(400)包括:首先,使用滚环DNA扩增(RCA)(410)方法扩增关注的DNA,以产生单链(ss)基因组DNA;其次,在流动池(未示出)中,在具有GLYMO活性岛的图案化基材(425)上捕获得到的RCA扩增子(420),所述活性岛被树枝状分子覆盖,以及被结合的DNA纳米球(DNB)430覆盖。简言之,基因组DNA被片断化成400个核苷酸(nt)的区域,它们连接到衔接子上,该衔接子将片断转换成小环DNA(410)。小DNA环接着用20聚体互补寡核苷酸引发,并且接着扩增成单链DNA纳米球(DNB),然后将其固定到300nm图案化的NH2树枝状分子阵列上。每个DNB是400nt区域的精确复制,但是通过重复环复制扩增。当合成测序完成时,每个DNB得到多个荧光标记的DNA延伸点。
图5示出了流动池实验,其比较了缓冲液(65℃)在下文指定的四种不同表面化学物质上大量连续流动12小时后的DNA保留。经固定的DNA利用荧光染色SYTOX橙染料而可见。该DNA来自商业来源,并且包含通过线性滚环DNA扩增制得的数十亿DNA纳米球。在图5的显微照片中,对Eagle玻璃基材分别各自应用四种表面化学物质,包括:通过溶液方法涂覆的APTES(3-三乙氧基甲硅烷基丙胺)(510);通过化学气相方法CVD沉积的APTES(520);通过溶液方法的APS(氨基丙基倍半硅氧烷)(530);以及本文公开的GLYMO树枝状分子化学气相沉积(“GD CVD”)方法(550)(其中,GD表示“GLYMO树枝状分子”,而CVD表示化学气相沉积)。GD CVD方法也指:GLYMO硅烷通过CVD涂覆随后用NH2 PAMMA树枝状分子(5代)涂覆。
参考图6,该条形图示出了四种不同表面处理的经SYTOX橙染色的DNA表面保留的量,这通过相对荧光计数测得。对小牛胸腺DNA的保留来说,两个最佳表面是GD CVD(600)和APTES溶液涂覆涂层(610)。APTES CVD涂层(620)具有小于1,000计数的荧光,而APS涂层(630)具有小于1,250计数的荧光。然而,仅GD CVD涂层(600)可用于光刻图案化,如图7所示。云状污迹区域是成像伪像。
在实施方式中,本公开提供了化学改性表面和用于制造所述化学改性表面的方法。所述化学改性表面可通过与化学改性表面的静电吸引来固定核酸,例如DNA。
在实施方式中,本公开提供了一种具有化学改性表面的制品以及在制品的化学改性表面上固定DNA的方法。
在实施方式中,用于制造化学改性表面的方法包括,例如,用NH2-PAMAM树枝状分子或具有大的胺反应性基团阵列的其他化学物质(例如聚乙烯亚胺)的两步图案化顺序步骤。所述方法包括:用胺反应性硅烷[例如GLYMO(3-缩水甘油基氧基丙基)三甲氧基硅烷,CAS号2530-83-8]涂覆玻璃表面(+/-光致抗蚀剂);以及将CVD GLYMO涂覆的玻璃浸没到PAMAM NH2树枝状分子的略微碱性的溶液中。GLYMO提供了连接层,其与PAMAM NH2树枝状分子共价结合。PAMAM NH2树枝状分子例如可以在平坦表面上,使用限制性的图案光刻法,以高密度区域的离散光刻图案定位在表面上。所公开的方法可使用球形含胺聚合物在表面上制造PAMAM NH2树枝状分子区域的密集图案化阵列。
在多种基因组应用中,将DNA有效地固定到微流体表面上是重要的。通常,在基因组学中,使用流动池来测序基因组DNA,这通过按顺序使用DNA聚合酶将荧光DNA碱基直接添加于流通池表面上固定的DNA来进行。有多种固定DNA的方式,包括基于静电、共价、疏水、DNA序列杂交和亲和性的方法。
在实施方式中,本公开的方法提供了可稳固地静电固定DNA的固定表面。所述固定表面例如可用于微流体装置,该装置例如可用于DNA测序。
密集的NH2基团阵列与静电固定数百万或数十亿DNA靶分子有着特殊的相关性,这些固定后的分子接着可被测序。在实施方式中,本公开的方法提供了与制造高密度阵列有关的两少两个问题的解决方案。
第一个解决方案是一种使用硅烷类(例如GLYMO)的制造方法,所述硅烷类不与光致抗蚀剂(例如,测试了JSR AR1682J&MEGAPOSITTM SPRTM3000)强烈相互作用。发现一些硅烷涂层可妨碍光致抗蚀剂的移除和图案化。在制备图案化的化学表面时,发现,在上文提到的两种光致抗蚀剂上CVD沉积APTES(GAPS)可使得随后不能使用丙酮和超声浴来移除光致抗蚀剂。重要的是,GLYMO CVD沉积不阻碍丙酮剥离光致抗蚀剂。
第二种公开的解决方案是一种制造方法,其得到对核酸的静电吸引来说非常稳固的表面,取决于pH以及核酸靶标需要被定位的位置,这通过提供胺基(例如-NH2)、铵基(-NH3 +)以及类似的胺或铵基或者其混合物的放射状阵列或表示来实现。
在实施方式中,本公开的制造方法可通过以下实现,例如:包括:第一,用环氧基硅烷(例如GLYMO)涂覆经光刻图案化的基材。GLYMO的涂覆例如可以是CVD或基于液体的涂覆。第二步例如可包括:通过将所述表面浸没在丙酮浴中,随后超声处理,从经过GLYMO处理的表面移除光致抗蚀剂。在超声处理后,可洗涤所得到的表面、部分或制品,例如在乙醇中洗涤几次,以清洁掉任何疏松结合的光致抗蚀剂。第三步例如可包括:将所得的经剥离和洗涤的表面、部分或制品暴露于含树枝状分子(例如PAMAM NH2树枝状分子)的水溶液中。在孵育一段时间后,取出所述表面或部分,然后在水和乙醇中清洗直到干净,然后干燥。接着可任选地将所得的经树枝状分子处理和孵育的涂覆部分结合到另一个玻璃部件或类似工件上,以形成完整的流动池。
树枝状分子聚合物例如可通过已知的球形生长方法来制备[参见,例如,U.Boas等人,“Dendrimers:Design,Synthesis and Chemical Properties”(《树枝状分子:设计、合成和化学性质》),第1章:药物和生物技术中的树枝状分子:新分子工具,2006,28页,ISBN:978-0-85404-852-(springer.com)]。这种重复生长的支化聚合物可具有非常高的末端基团的三维辐射阵列(参见本公开的表1,其列出了与生长中的代数对应的端基的理论数目)。树枝化基元(Dendron)聚合物是可以替代性地或附加的选择用于本文的有效实施例中显示的树枝状分子聚合物固定物的另一相关类别的超支化聚合物。
表1(来自Dendritech.com)列出了具有胺封端的支化的树枝状分子是如何可产生胺基的均匀单分散显示。相比于叔或季封端基,伯和仲封端基或者伯和仲端基(例如伯胺和仲胺)更加优选。
在本公开中,制备或商购获得具有128个胺基的5代树枝状分子。当该树枝状分子聚合物共价连接到图案化玻璃的GLYMO表面时,其产生了胺基团的高度辐射显示。在实施方式中,将NH2 PAMAM 5代树枝状分子涂覆到直径为500nm的GLYMO斑点阵列上。虽然不受理论限制,但是在每个500nm GLYMO斑点中可具有约92个树枝状分子。

本公开的方法通过在玻璃上使用图案化的源自光刻的光致抗蚀剂图案而与先前报道的方法不同,所述图案是实现静电固定DNA需要的。本公开的方法发现,GLYMO可用作有效的连接层,这能够使PAMAM NH2树枝状分子定位到图案化表面上,但是不阻碍从表面剥离掉光致抗蚀剂所必要的化学处理。本公开中的优选的树枝状分子官能团选择是伯胺,因为最后的任务涉及DNA沉淀。然而,在实施方式中,树枝状分子可任选地被各种替代性或附加的官能团(例如-OH、-COOH、-SH、酐、腈、亚胺),组氨酸标签结合剂(例如镍或钴),螯合剂(例如氨三乙酸(NTA)),肽,生物素,炔,卤代烷,醚,酮,醛,酰胺和类似官能团或其混合物中的一种或多种封端。这些其他官能团或组合可能需要对具体的硅烷连接剂化学物质进行改性。
实施例
以下实施例证明了所公开的制品的制造、使用和分析,以及按照上述一般程序所进行的方法。
实施例1
制造所述制品的方法用于制造所述制品的制备步骤分别包括:
清洁并用光致抗蚀剂附着力促进剂HMDS涂覆基材;
在HMDS上方旋涂光致抗蚀剂;
将光致抗蚀剂暴露于光以产生选定的图案;
使用光致抗蚀剂蚀刻剂显影该图案;
用例如环氧基硅烷GLYMO来CVD涂覆图案化基材;
接着将经GLYMO涂覆的图案化玻璃浸没到处于碱性pH的树枝状分子溶液中并反应约1小时;
然后,通过将制品或部分浸没在光致抗蚀剂剥离溶液中以在GLYMO树枝状分子斑点之间留下HMDS间插图案,完全产生图案化的GLYMO-树枝状分子表面;以及
用水洗涤该部分或制品并干燥以用于流动池结合并完成该方法。
实施例2
使用所述制品的方法。可将实施例1中制备的图案化的GLYMO-树枝状分子玻璃表面包含(即,结合)到流动池中,所述流动池具有入口和出口端,从而允许进行流体暴露和加工的多个周期。组装的流动池允许将基因组DNA纳米球(基因组区域的球形冗余复制物)注入到通道中,这些基因组DNA纳米球将被静电附接于玻璃上的GLYMO-树枝状分子图案。当DNA聚合物酶以及荧光标记的dNTP通过时,完成图案的光学荧光成像,其继而允许整个基因组合成测序。
已经参考各种具体实施方式和技术描述了本公开。但应理解,可以做出许多变化和改进而仍在本公开的范围内。
Claims (16)
1.一种制品,其包括:
基材;和
在基材上的至少一个固定位点,所述固定位点包括至少一个核酸固定位点,每个位点具有与基材接触的连接剂第一层,以及与第一层接触的树枝状分子固定剂第二层。
2.如权利要求1所述的制品,其中,所述树枝状分子固定剂是被以下中的至少一种封端的树枝状分子:-NH2、-NRH、–NH3 +、–NRH2 +、–NR2H+、–NR3 +或其组合,其中R为(C1至C10)烷基。
3.如权利要求1所述的制品,其还包括在至少一个核酸固定位点上的至少一个经固定的核酸。
4.如权利要求1所述的制品,其中,所述至少一个固定位点选自单个位点、多个位点、阵列图案、基材的一个主侧的整个表面区域。
5.如权利要求4所述的制品,其中,所述阵列图案包括多个尺寸为5至1,000nm的核酸固定位点,并且每个位点与相邻位点间隔100至500nm。
6.如权利要求1所述的制品,其中,所述基材是选自透明玻璃、透明玻璃陶瓷、透明陶瓷、透明塑料或其组合的低自发荧光材料中的至少一种。
7.如权利要求1所述的制品,其中,连接剂是可化学气相沉积涂覆的硅烷,并且树枝状分子固定剂是胺封端的、星形支化树枝状分子,其具有球体形状和3至10个扩展代数。
8.如权利要求1所述的制品,其中,所述基材的厚度为100至500微米。
9.如权利要求1所述的制品,其还包括流动池,所述流动池具有包围至少一个制品的腔室。
10.如权利要求8所述的制品,其中,所述流动池具有入口和出口,并且所述至少一个制品包括多个制品。
11.一种制造如权利要求1所述的制品的方法,其包括:
用光致抗蚀剂附着力促进剂涂覆基材以形成附着力得到促进的基材;
用光致抗蚀剂完全涂覆附着力得到促进的基材,以及对所得的经光致抗蚀剂涂覆的基材进行显影,以形成选定的图案;
移除残余的光致抗蚀剂附着力促进剂;以及
用光致抗蚀剂蚀刻剂对选定的图案进行显影,以产生经过蚀刻的图案化基材;
在经蚀刻的区域中,通过化学气相沉积,用连接剂选择性地涂覆经蚀刻的图案化基材,以形成经连接剂涂覆的经蚀刻的图案化基材;
以及以下中的任一项:
从经连接剂涂覆的经蚀刻的图案化基材移除光致抗蚀剂,然后,使经连接剂涂覆的经蚀刻的图案化基材与树枝状分子接触以形成图案化的核酸固定表面;
或
使经连接剂涂覆的经蚀刻的图案化基材与树枝状分子接触,然后
从经连接剂涂覆的经蚀刻的图案化基材移除光致抗蚀剂,以形成图案化的核酸固定表面。
12.如权利要求11所述的方法,其还包括用于基材的可分离的支撑件,以及在移除光致抗蚀剂之后的任何时间,移除用于基材的可分离的支撑件。
13.如权利要求12所述的方法,其中,在化学气相沉积连接剂之后,移除可分离的支撑件。
14.如权利要求12所述的方法,其中,所述可分离的支撑件的厚度为100至1,000微米。
15.一种使用如权利要求1所述的制品的方法,其包括:
使制品与核酸源接触。
16.如权利要求15所述的方法,其还包括:针对来自核酸源的核酸固定,对所述制品进行分析。
