背景技术
使用具有肽-MHC(pMHC)多聚体的流式细胞术的抗原特异性T细胞分析已建立为免疫学中的标准技术1,2。这些试剂能够在与感染、自身免疫、GVHD和癌症关联的免疫反应过程中进行抗原特异性T细胞的寻迹和表型分析。
T细胞中的αβT细胞抗原受体(TCR)识别细胞表面上由MHC I类或II类分子呈递的肽抗原3,4。TCR和pMHC之间的相互作用非常弱,以至于单体可溶性pMHC通常不能与携带同源TCR的T细胞的细胞表面稳定结合。基于抗生物素蛋白-生物素的pMHC四聚体形式的pMHC多聚体首先由Mark Davis的小组于1996年引入,并立即改变抗原特异性T细胞的分析5。pMHC多聚体已用于许多研究中,并且若干商业供应商,例如BD BioSciencesTM、ProImmuneTM、ImmudexTM和TC matrixTM,以各种形式销售pMHC多聚体。pMHC多聚体可以与对其他细胞表面分子特异的抗体组合使用6。因此,TCR和免疫佐剂分子的同时染色允许将抗原特异性T细胞分类成各种表型不同的亚组。这种表型分析可用于表征抗原特异性T细胞的抗原暴露、效应功能和状态。

具体实施方式
我们已经开发出一种新技术,该技术使得能够高通量生产可以染色低亲和力TCR的哺乳动物衍生肽/HLAI类(pHLA)多聚体。该技术的一个示例应用是产生个性化的pHLA试剂,其使得能够高通量测量癌症患者中的抗肿瘤T细胞应答。
根据一个方面,提供一种产生与预选肽复合的HLAI类分子的方法,其通过提供首先与现有肽复合的哺乳动物衍生的HLAI类分子。然后将与现有肽复合的HLAI类分子与预选肽以足以替代现有肽的浓度在体外孵育,从而产生与预选肽复合的HLAI类分子。HLAI类分子包含α1、α2、α3和β2m结构域。在一些实施方案中,HLAI类分子是可溶的。
人白细胞抗原
HLA系统是编码人主要组织相容性复合物(MHC)蛋白的基因复合物。这些细胞表面蛋白负责调节人体免疫系统。HLA基因是高度多态的,不同的类具有不同的功能。编码MHC I类分子的HLA I类基因用于显示或呈递从细胞内到细胞毒性T细胞的非自身或自身蛋白的肽片段。
如本文所用,表述“HLA I类分子”是指衍生自编码MHC I类分子的野生型或变体HLA I类基因表达的蛋白质分子。图1中描绘了HLA I类分子的一般结构的示意图,包括其α1、α2、α3和β2m结构域。
该示意图还说明了与HLA I类分子复合的肽。如本文所用,表述“肽”是指能够与HLA I类分子复合并由HLA I类分子展示或呈递的肽片段。此类肽已在本领域中充分描述。通常,这些特定肽的长度为约8-15个氨基酸,但也可以在8-10、7-11或6-12个氨基酸长度范围内变化。
对于一些HLA I类基因,使用细菌的pHLA生产很困难,部分原因是重折叠不良。此外,细菌表达和体外重折叠的pMHC蛋白可能不具有与哺乳动物中产生的和体内重折叠的完全相同的高级结构。如本文所用,表述“哺乳动物衍生的”是指利用本领域众所周知的哺乳动物细胞系统产生分子,所述哺乳动物细胞系统例如人细胞系(例如Hela、HEK293、HEK293T及其衍生物)、猴细胞系(例如CV-1、COS及其衍生物)、小鼠细胞系(例如NIH3T3及其衍生物,NS-1及其衍生物)、仓鼠细胞系(例如BHK、CHO及其衍生物)。在一个实施方案中,使用人细胞系。在一个实例中,可以使用HEK 293T细胞系。与现有肽复合的HLA I类分子由用可溶性HLAI类分子转染的哺乳动物细胞产生,其中β2m结构域可以是内源的或外源的。在优选实施方案中,β2m结构域是外源的并且编码于第二载体上。
在一些实施方案中,可溶性HLA I类分子包含指导HLA I类分子在哺乳动物细胞外分泌的信号肽。在其他实施方案中,在哺乳动物细胞培养物的上清液中提供与现有肽复合的可溶性HLA I类分子。
HLA I类基因
HLA I类基因是一个基因家族。HLA I类分子可以是HLA-A、HLA-B、HLA-C、HLA-E、HLA-F或HLA-G。
如本文所用,“HLA-A”是指衍生自HLA-A基因表达的蛋白质分子。“HLA-B”是指衍生自HLA-B基因表达的蛋白质分子。“HLA-C”是指衍生自HLA-C基因表达的蛋白质分子。“HLA-D”是指衍生自HLA-D基因表达的蛋白质分子。“HLA-E”是指衍生自HLA-E基因表达的蛋白质分子。“HLA-F”是指衍生自HLA-F基因表达的蛋白质分子。“HLA-G”是指衍生自HLA-G基因表达的蛋白质分子。基因HLA-A至HLA-G中的所有基因都是HLA I类基因家族的一部分。
HLA I类分子的氨基酸序列
HLA I类分子可具有许多氨基酸序列变体。
在一些实施方案中,HLA I类分子的α3结构域是小鼠Kbα3结构域(称为Kb)。在其他实施方案中,在HLA I类分子的α2结构域中,第115位的Gln已被Glu取代(称为Q115E)。
示例性HLA I类分子包括但不限于以下。
HLA I类分子可以是HLA-C并包含SEQ ID NO.6或12中任一个的α1、α2和α3结构域。在其他实施方案中,HLA-A α1、α2和α3结构域可以分别是如SEQ ID NO.2或14中的野生型。另外,在其他实施方案中,α1和α2结构域是野生型,并且HLA I类分子的α3结构域分别是如SEQ ID NO.4或10中的小鼠Kbα3结构域。前述的任何组合也是可能的。
HLA I类分子是HLA-B并包含SEQ ID NO.14、16、18、20或22中任一个的α1、α2和α3结构域。与示例性HLA-A分子一样,α1、α2和α3结构域可以是野生型,或者是选择的变体,例如Kb和Q115E,或其任何组合。
HLA I类分子是HLA-C并包含SEQ ID NO.24、26、28或30中任一个的α1、α2和α3结构域。与示例性HLA-A分子一样,α1、α2和α3结构域可以是野生型,或者是选择的变体,例如Kb和Q115E,或其任何组合。
在又一些其他实施方案中,HLA I类分子包含本文所述的α1、α2和α3结构域与β2m结构域。
多聚体
HLA I类分子也可以是多聚化的。根据进一步的方面,上述方法进一步包括将HLAI类分子多聚化,优选多聚化成二聚体、三聚体、四聚体和五聚体中的一种。
在一些实施方案中,使用识别HLA I类分子上的相应标签的抗体将HLA I类分子二聚化。在进一步的实施方案中,标签是在α3结构域C'末端的6xHis标签,优选与柔性接头例如GS接头连接。适用于抗体结合的其他标签是本领域已知的。可接受的标签的实例很多,包括AviTag、钙调蛋白标签、聚谷氨酸标签、His标签、Myc标签和VSV标签。可接受的柔性接头的实例很多;参见例如Chen et al,Adv Drug Deliv Rev.2013年10月15日;65(10):1357–1369。
试剂盒和试剂
根据进一步的方面,提供一种用于生产与预选肽复合的HLA I类分子的试剂盒,包含与现有肽复合的哺乳动物衍生的HLA I类分子和对应于上述方法的说明书。在一些实施方案中,试剂盒还包含预选肽。
根据进一步的方面,提供一种多肽,其包含HLA I类分子的α1、α2和α3结构域、N末端的信号肽和C末端由GS接头连接的6xHis标签。在一些实施方案中,多肽为SEQ ID NO.2、4、6、8、10、12、14、16、18、20、22、24、26、28或30。

T细胞筛选和选择,包括肿瘤浸润淋巴细胞
已知与预选肽复合的HLA I类分子可用于筛选/选择通过其T细胞受体识别所述肽抗原的T细胞。有利地,本文所述的哺乳动物衍生的HLA I类分子允许技术人员用目的预选肽替换现有肽(或持有者(holder)肽)。对于现有的细菌来源的HLA I类分子,这是不可能的。相反,必须产生现有的细菌来源的HLA I类分子,使其变性,然后用目的肽抗原重折叠。
因此,本哺乳动物衍生的HLA I类分子代表了流线型和更灵活的方法,以容易地产生可以呈递肽抗原的分子。例如,可以预先制备本哺乳动物衍生的HLA I类分子,在使用前交换持有者肽。此外,本哺乳动物衍生的HLA I类分子可能更能代表天然HLA I类分子,因为它们不必重折叠并且是糖基化的。
因此,在一个方面,一种筛选/选择T细胞群体中识别预选肽抗原的抗原特异性T细胞的方法,该方法包括:提供与预选肽复合的哺乳动物衍生的HLA I类分子;筛选T细胞群中抗原特异性T细胞,其结合与预选肽复合的哺乳动物衍生的HLA I类分子。
在一些实施方案中,该方法进一步包括首先提供与持有者肽复合的哺乳动物衍生的HLA I类分子;用预选肽体外孵育与持有者肽复合的HLA I类分子,其中预选肽的浓度足以取代持有者肽以产生与预选肽复合的HLAI类分子。

材料与方法
肽
合成肽购自ProImmune、Genway Biotech和GenScript。使用的肽是A2-受限异变(heteroclitic)MART126-35(ELAGIGILTV)、异变NY-ESO-1157-165(SLLMWITQV)、A24-受限异变WT1235-243(CYTWNQMNL)、B35-受限野生型EBNA-1407-417(HPVGEADYFEY)肽、B44-受限野生型EBNA-6281-290(EENLLDFVRF)、C7-受限野生型MAGE-A1289-297(RVRFFFPSL)和C7-受限野生型MAGE-A12170-178(VRIGHLYIL)肽。用于染色TIL的A2肽列于下表1中。

细胞和cDNA
HEK293T细胞获自美国典型培养物保藏中心。如前所述,体外培养从患有转移性黑素瘤的HLA-A2+患者中分离的TIL14。获得了适当的知情同意和机构审查委员会的批准。如前所述,在Jurkat 76/CD8细胞或原代T细胞中重建所有克隆型TCR基因。通过内部核糖体进入位点将cDNA与嘌呤霉素抗性基因融合15,16。通过嘌呤霉素选择分离转导的细胞。将所有cDNA克隆到pMX载体中并使用基于293GPG细胞的逆转录病毒系统转导16-19。
流式细胞术分析
使用识别以下表面抗原的mAb:β2m(551337,BD BioSciences),His(ab72467,Abcam)。小鼠同种型对照来自BD BioSciences。如别处所述进行表面分子染色16,20。
免疫印迹
对于免疫印迹,在冰冷的Nonidet P-40(NP-40)提取缓冲液(20 mM Tris-HCl,pH7.5,含有1 mM EDTA,150 mM NaCl,2.5mM焦磷酸钠,1 mMβ-甘油磷酸盐,1%NP-40,1 mMPMSF和1μg/ml Aprotinin)中提取细胞。将细胞提取物在4℃下以10,000g离心10分钟,并通过Tris-甘氨酸SDS-PAGE分离,然后电泳转移至Immobilon-P膜(Millipore)。用在含有0.1%吐温20的Tris缓冲盐水中5%脱脂奶粉封闭后,将膜与指定的小鼠抗His mAb(sc-53073,Santa Cruz Biotechnology)在4℃孵育过夜,洗涤并与缀合HRP的山羊抗小鼠IgG(H+L)二抗(Promega)在室温下孵育1小时。通过增强的化学发光(GE Healthcare)检测信号。
结果与讨论
可溶性单体肽/HLA I类(pHLA)复合物的结构
HLA I类分子是由两条多肽链α和β2-微球蛋白(β2m)组成的异二聚体,它们是非共价连接的。虽然α链是高度多态的,但β2m亚单位是单态的。HLA I类α1和α2结构域构成长度为8-10个氨基酸的肽的沟。含有跨膜结构域的α3结构域结合β2m。虽然细胞毒性T细胞表面上的TCR识别由HLAI类α1和α2结构域呈递的肽以检查抗原性,但CD8共同受体结合α2和α3结构域以稳定TCR和pHLA之间的相互作用。因此,CD8和HLA I类相互作用的增强导致pHLA和同源TCR之间相互作用强度的改善。
已经证明用小鼠Kbα3结构域替换HLAI类α3结构域(下文称为I类-Kb)增强了I类和CD8之间的相互作用10倍。将α2结构域的第115位的Gln(Q)残基用Glu(E)残基取代(下文称为I类Q115E)进一步将相互作用提高1.5倍21,22。通过将野生型(wt)HLA I类的细胞外结构域与Gly-Ser(GS)柔性接头融合,然后融合6xHis标签,我们产生了可溶性I类-wt。类似地产生可溶性I类-Kb和I类Q115E-Kb。下面列出了本研究中使用的可溶性I-wt类、I-Kb类和I Q115E-Kb类基因的核苷酸和氨基酸序列。
使用哺乳动物细胞产生可溶性单体pHLA复合物
最初使用pMX载体和基于293GPG细胞的逆转录病毒系统,用β2m基因转染HEK293T细胞,然后用可溶性HLA I类-Kb或HLA I类Q115E-Kb基因转染16-19。
通过基因转导增强β2m表达
在β2m特异性mAb染色后的流式细胞术分析显示在用β2m基因稳定转染的HEK293T细胞中以及可溶形式的HLA-A2-Kb或A2Q115E-Kb中增强的β2m表达。HLA-A*02:01(A2)基因(其为最常见的HLA I类等位基因之一)用作代表性HLA I类基因。应用相同的策略来产生稳定表达可溶形式的其他I类基因的HEK293T衍生细胞系。
可溶性单体肽/HLA(pHLA)在HEK293T转染子中的细胞表达
如前所述,稳定表达结合或不结合β2m基因的可溶性HLA-A2-Kb或A2Q115E-Kb基因的HEK293T细胞的总细胞裂解物用抗His单克隆抗体进行印迹23-25。在蛋白质水平证实了可溶性HLA-A2-Kb和A2Q115E-Kb的细胞表达。
将可溶性单体pHLA复合物分泌到上清液中。
收获用有或没有β2m基因的可溶性HLA-A2-Kb或A2Q115E-Kb基因转染的HEK293T细胞的上清液,并用His特异性mAb进行印迹。加载指示量的细菌表达的和6xHis标记的HLA-A2/异变MART126-35单体(NIH四聚体核心设施(facility))作为对照。每个泳道加入10μl没有进行任何浓缩的每种上清液。确认单体HLA-A2-Kb和A2Q115E-Kb分泌到培养基中。
仅当β2m过表达时才分泌单体pHLA复合物。
当用不含β2m基因的可溶性HLA-A2-Kb或A2Q115E-Kb基因转导HEK293T细胞时,未检测到可溶性A2-Kb和A2Q115E-Kb分泌到培养基中。这表明内源β2m表达水平不足以使异位表达的可溶性A2-Kb和A2Q115E-Kb分泌。
通过体外肽交换产生负载目的肽的单体pHLA。
将由HEK293T转染子产生的含可溶性HLA-A2-Kb和A2Q115E-Kb的上清液在室温下与指定浓度的目的A2受限肽简单混合,用于体外肽交换(参见图2)。
单体pHLA复合物的二聚化。
HEK293T条件培养基中的可溶性HLA I类Q115E-Kb单体使用与荧光染料如藻红蛋白(PE)缀合的抗His mAb以2:1的摩尔比二聚化。注意,可溶性蛋白与C末端的6xHis标签融合。

如上所述建立异位表达可溶性单体I类Q115E-Kb和β2m的稳定的HEK293T细胞系。使稳定的细胞系生长直至汇合并更换培养基。48小时后,收获条件培养基并立即使用或冷冻直至使用。将上清液加载目的I类受限肽,在37℃下进行体外肽交换24小时。使用荧光染料缀合的抗HismAb在4℃下使用肽负载的可溶性单体I类Q115E-Kb二聚化24小时(参见图3)。

通过简单混合将可溶性A2Q115E-Kb单体加载A2/MART126-35或A2/NY-ESO-1157-165肽,并且不经二聚化,直接用于染色表达克隆型同源TCR的Jurkat 76/CD8 T细胞。表达高但非低亲和力TCR的Jurkat 76/CD8细胞用载有同源肽的单体可溶性A2Q115E-Kb染色(参见图5和6)27。
可溶性二聚体A2Q115E-Kb染色高和低亲和力抗原特异性T细胞。
通过简单混合将含可溶性单体A2Q115E-Kb单体的上清液加载A2/MART126-35或A2/NY-ESO-1157-165肽,用缀合PE的抗His mAb二聚化,并且用于染色表达克隆型同源TCR的Jurkat76/CD8 T细胞(参见图7和8)。在Jurkat 76/CD8细胞中表达的高亲和力和低亲和力TCR均被装载有相应肽的可溶性二聚体A2Q115E-Kb染色27。
可溶性二聚体I类Q115E-Kb比五聚体(ProImmune)或四聚体(NIH)更好地染色低亲和力TCR
缀合PE的可溶性二聚体A2Q115E-Kb和A24Q115E-Kb分别加载有A2/MART126-35和A24/WT1235-243(CYTWNQMNL)肽。加载的二聚体用于染色表达具有各种亲和力的克隆型同源TCR的Jurkat 76/CD8 T细胞26,27。我们的二聚体比五聚体(ProImmune)和NIH的四聚体更好地染色低亲和力TCR(参见图9和10)。根据供应商提供的方案使用五聚体(https://www.proimmune.com/ecommerce/page.php?page=protocols)。根据其他地方公布的标准方案进行四聚体染色26,27。
可溶性二聚体HLA-BQ115E-Kb也起作用。
可溶性单体HLA-B35Q115E-Kb加载有B35/EBNA-1407-417(HPVGEADYFEY)肽,用缀合PE的抗His mAb二聚化,并用于染色表达克隆型同源TCR的Jurkat 76/CD8 T细胞(参见图11)。
可溶性单体HLA-B44Q115E-Kb加载有B44/EBNA-6281-290(EENLLDFVRF),用缀合PE的抗His mAb二聚化,并用于染色表达克隆型同源TCR的Jurkat 76/CD8 T细胞(图13)。
可溶性二聚体HLA-CQ115E-Kb也起作用。
可溶性单体HLA-C7Q115E-Kb加载有C7/MAGE-A1289-297(RVRFFFPSL)肽和C7/MAGE-A12170-178(VRIGHLYIL)肽,用缀合PE的抗His mAb二聚化,并用于染色表达克隆型同源TCR的Jurkat 76/CD8 T细胞(图14)。
用一组可溶性A2二聚体染色体外扩增的肿瘤浸润淋巴细胞。
外周T细胞并不总是反映对癌症患者中发生的肿瘤的免疫应答,并且外周的抗肿瘤细胞免疫通常与预后无关。相反,肿瘤浸润淋巴细胞(TIL)与肿瘤细胞更紧密地相互作用,并且可能以更高的保真度反映肿瘤宿主相互作用。美国国家癌症研究所的罗森伯格研究小组开创了TIL作为过继性细胞转移疗法治疗癌症的用途28。
据信TIL是具有各种抗原特异性的T细胞的多克隆群29。为了使用我们的可溶性二聚体pHLA技术研究TIL的肿瘤特异性,从具有转移性黑素瘤的9名HLA-A2+患者中分离TIL,并如先前报道的那样在体外生长14。使用如先前报道的公开可用算法预测源自自体肿瘤细胞高度表达的蛋白质的大组8-11聚体肽(参见表1)18,23,30。如上所述产生加载有预测的A2肽的可溶性二聚体A2Q115E-Kb文库,并用于染色TIL(参见图12和图15-21)。来自ProImmune的A2/HIV pol476-484和A2/MART126-35五聚体分别用作阴性和阳性对照。结果显示,体外生长的TIL对MART1具有反应性,MART1是已确立的黑素瘤相关抗原之一(http:// www.uniprot.org/uniprot/Q16655)。
二聚体+T细胞的功能测定
使用ELISPOT测定,对于二聚体染色为阳性的所有6个TIL样品,确认了A2限制性肽特异性IFN-γ分泌。用捕获mAb(1D1K;MABTECH,Mariemont,OH)包被PVDF板(Millipore,Bedford,MA)。在每种肽存在下,将TIL与每孔2×104个T2细胞一起在37℃孵育20-24小时。洗涤板并用缀合有生物素的检测mAb(7-B6-1;MABTECH)孵育。然后加入缀合有HRP的SA(Jackson ImmunoResearch),并显影IFN-γ点。用冷自来水彻底冲洗,停止反应。使用ImmunoSpot酶标仪和ImmunoSpot 5.0版软件(Cellular Technology Limited,ShakerHeights,OH)扫描并计数ELISPOT板(图22-27)。

二聚体阳性TIL的富集
用A2/SSX-241-49二聚体将两种TIL样品(M37 TIL3 REP1B 2E7 2015-06-03和M40TIL3 REP1A 2E7 2015-06-04)染色并使用流式细胞术指导的分选纯化A2/SSX-241-49T细胞(图29)。
可能的优点。
本发明的方法有许多可能的优点。本发明的HLA I类分子可代表蛋白质的更自然的折叠和/或糖基化。本发明的HLA分子可以以相对快速的方式产生(约2天而使用常规方法4-10天)。肽可以在体外相对简单地交换。产生更自然产品的更简单的方案也可以显著节省成本。

Claims (34)
1.一种产生与预选肽复合的HLAI类分子的方法,包括:
(a)提供与现有肽复合的哺乳动物衍生的HLAI类分子;
(b)用所述预选肽体外孵育与所述现有肽复合的HLAI类分子,
其中所述预选肽的浓度足以取代所述现有肽,以产生与所述预选肽复合的HLA I类分子;并且
所述HLA I类分子包含α1、α2、α3和β2m结构域。
2.根据权利要求1所述的方法,其中所述HLA I类分子是可溶的。
3.根据权利要求1或2所述的方法,其中与现有肽复合的所述HLA I类分子由用可溶性HLA I类分子转染的哺乳动物细胞产生,其中所述β2m结构域可以是内源的或外源的,优选外源的并且在第二载体上编码。
4.根据权利要求3所述的方法,其中所述可溶性HLA I类分子包含指导HLA I类分子在所述哺乳动物细胞外分泌的信号肽。
5.根据权利要求4所述的方法,其中在所述哺乳动物细胞的培养物的上清液中提供与所述现有肽复合的所述可溶性HLA I类分子。

11.根据权利要求6所述的方法,其中在所述HLA I类分子的α2结构域中,第115位的Gln已被Glu取代。
12.根据权利要求6所述的方法,其中所述HLA I类分子包含SEQ ID NO.2、4、6、8、10、12、14、16、18、20、22、24、26、28或30与β2m结构域。
13.根据权利要求1-12中任一项所述的方法,其进一步包括将所述HLAI类分子多聚化,优选多聚化成二聚体、三聚体、四聚体和五聚体中的一种。
14.根据权利要求13所述的方法,其中使用识别HLA I类分子上的相应标签的抗体将所述HLA I类分子二聚化。
15.根据权利要求14所述的方法,其中所述标签是在α3结构域C'末端的6xHis标签,优选通过柔性接头例如GS接头连接。
16.一种用于生产与预选肽复合的HLA I类分子的试剂盒,包含与现有肽复合的哺乳动物衍生的HLA I类分子和对应于权利要求1所述的方法的说明书。
