Description
本発明は、複数種類の標的分子を検出する方法に関する。
本願は、2024年6月6日に日本に出願された特願2024-092616号について優先権を主張し、その内容をここに援用する。

生体試料中の標的分子を定量的に検出することにより、疾患の早期発見や投薬の効果予測が行われている。従来より、タンパク質の定量は酵素結合免疫吸着アッセイ(ELISA)等により行われ、核酸の定量はリアルタイムPCR法等により行われている。
近年、疾患をより早期に発見する等の目的で、標的分子をより精度よく検出するニーズが高まっている。標的分子を精度よく検出する手法として、例えば、特許文献1、特許文献2及び非特許文献1等には、多数の微小区画内で酵素反応を行う技術が記載されている。これらの手法は、デジタル計測と呼ばれている。
デジタル計測では、試料溶液を極めて多数の微小溶液に分割する。そして、各微小溶液からの信号を2値化し、標的分子が存在するか否かのみを判別して、標的分子数を計測する。デジタル計測によれば、従来のELISAやリアルタイムPCR法等と比較して、検出感度及び定量性を格段に向上させることができる。
デジタルPCRでは、1つの微小液滴に存在する鋳型となる核酸が0個ないし1個になるように、PCR反応試薬と核酸との混合物は希釈されている。デジタルPCRでは、核酸増幅の感度を高めるために、また多数の微小液滴に対して同時に核酸増幅を行うために、各微小液滴の体積は小さい方が好ましい。例えば、特許文献3には、各ウェルの容積が6nl(ナノリットル)となるように形成されたマイクロアレイ状の反応容器が開示されている。また、特許文献1には、深さ3μm、直径5μmのウェルが流路内に多数形成されたマイクロアレイに対して流路に試料を流して各ウェルに試料を導入した後、流路内の余剰試薬をオイルで押し出すことによって、各ウェル内に試料を導入する方法が開示されている。
ところで、複数種類の標的分子を測定する技術が開発されている。例えば、特許文献4には、バーコード配列核酸修飾抗体及び標的遺伝子結合バーコード粒子を用いて、細胞におけるタンパク質及び遺伝子発現を測定する方法が記載されている。
また、特許文献5には、構造体の表面に存在する表面標的分子と、構造体の内部に存在する内部標的分子を検出する方法が記載されている。

しかしながら、複数種類の標的分子を測定する場合、例えば核酸とタンパク質のように、分離条件が異なり、同時に抽出又は分離することが困難な場合がある。例えば、核酸を抽出する条件ではタンパク質が変性し、喪失する場合がある。また、標的分子の種類ごとに測定方法や測定装置が異なり、複数種類の標的分子を同時に測定することが、困難な場合がある。
本発明は、複数種類の標的分子を同一のデバイス上で検出する技術を提供することを目的とする。
本発明は以下の態様を含む。
[1]試料中の複数種類の標的分子を同一のウェルアレイ上で検出する方法であって、前記複数種類の標的分子を、標的分子捕捉担体に結合させ、前記試料から前記標的分子が結合している前記標的分子捕捉担体を分離する工程(a)と、分離した前記標的分子捕捉担体を反応液に懸濁し、前記ウェルアレイのウェルに導入する工程(b)と、封止液により前記ウェルを封止する工程(c)と、前記ウェル中の前記複数種類の標的分子を前処理する工程(d)と、前記ウェル中の前記複数種類の標的分子をInvasive Cleavage Assay(ICA)によりそれぞれ検出する工程(e)と、を含み、前記複数種類の標的分子が少なくとも核酸を含み、前記前処理が、前記核酸の前記標的分子捕捉担体からの解離、又は前記核酸の相補鎖への転写を含み、前記反応液は、前記前処理及び前記ICAを、互いに阻害せずに行うためのものである、方法。

本発明によれば、複数種類の標的分子を同一のデバイス上で検出する技術を提供することができる。
本明細書において、例えば「1~2」で表される数値範囲は、~の前後の数値である1及び2を下限値及び上限値として含む数値範囲を意味する。
以下、場合により図面を参照しつつ、本発明の実施形態について詳細に説明する。なお、図面中、同一又は相当部分には同一又は対応する符号を付し、重複する説明は省略する。なお、各図における寸法比は、説明のため誇張している部分があり、必ずしも実際の寸法比とは一致しない。
一実施形態において、本発明は、試料中の複数種類の標的分子を同一のウェルアレイ上で検出する方法であって、前記複数種類の標的分子を、標的分子捕捉担体に結合させ、前記試料から前記標的分子が結合している前記標的分子捕捉担体を分離する工程(a)と、分離した前記標的分子捕捉担体を反応液に懸濁し、前記ウェルアレイのウェルに導入する工程(b)と、封止液により前記ウェルを封止する工程(c)と、前記ウェル中の前記複数種類の標的分子を前処理する工程(d)と、前記ウェル中の前記複数種類の標的分子をInvasive Cleavage Assay(ICA)によりそれぞれ検出する工程(e)と、を含み、前記複数種類の標的分子が少なくとも核酸を含み、前記前処理が、前記核酸の前記標的分子捕捉担体からの解離、又は前記核酸の相補鎖への転写を含み、前記反応液は、前記前処理及び前記ICAを、互いに阻害せずに行うためのものである、方法を提供する。本実施形態の方法により、複数種類の標的分子を同一のデバイス上で検出することができる。
試料としては、複数種類の標的分子を含むものであれば特に限定されず、例えば、血清、尿、エクソソーム、細胞、組織及び全血等が挙げられる。試料は、例えば細胞それ自体であってもよく、細胞溶解液であってもよく、複数の細胞を含む細胞集団であってもよい。
標的分子としては、タンパク質、核酸及び代謝物等が挙げられる。核酸としては、DNA及びRNAが挙げられる。複数種類の標的分子とは、例えば、標的分子が、タンパク質とDNAの組み合わせ、タンパク質とRNAの組み合わせ、タンパク質とDNAとRNAの組み合わせ、DNAとRNAの組み合わせ、配列の異なる複数種類のDNAの組み合わせ、配列の異なる複数種類のRNAの組み合わせ、1種類又は複数種類のDNA及び1種類又は複数種類のRNAの組み合わせ、又は複数種類のタンパク質の組み合わせ等の複数種類の組み合わせであることを意味する。複数種類のDNAとは、例えば、配列が異なる複数種類のDNAであってもよい。同様に、複数種類のRNAとは、例えば、配列が異なる複数種類のRNAであってもよい。複数種類の標的分子は、少なくとも核酸を含む。
工程(a)において、試料中の複数種類の標的分子を、標的分子捕捉担体に結合させ、試料から前記標的分子が結合している前記標的分子捕捉担体を分離する。試料がエクソソーム又は細胞等の構造物である場合には、予め構造物を破砕して構造物の内部に含まれる標的分子を露出させることが好ましい。
例えば、複数種類の標的分子が、タンパク質及び核酸を含む場合、標的分子捕捉担体は、タンパク質に対する抗体修飾担体及び核酸に結合する核酸結合性担体を含んでいてもよい。この場合、標的分子捕捉担体に修飾される核酸は、標的核酸に相補的な配列を有している。また、この場合、複数種類の標的分子を、複数種類の標的分子捕捉担体にそれぞれ結合させて分離することになる。例えば、標的分子が第1及び第2の標的分子を含む場合、標的分子捕捉担体は、第1の標的分子に結合する第1の標的分子捕捉担体、及び第2の標的分子に結合する第2の標的分子捕捉担体を含んでいてもよい。
あるいは、複数種類の標的分子が、タンパク質及びRNAを含む場合、標的分子捕捉担体に修飾される核酸は、Poly A配列に対応する配列でもよい。
あるいは、1種類の標的分子捕捉担体が、タンパク質に対する抗体及び核酸に対するプローブで修飾されており、1個の標的分子捕捉担体が、試料中のタンパク質及び核酸を捕捉して分離してもよい。ここで、タンパク質及び/又は核酸は1種類に限られない。例えば、1種類の標的分子捕捉担体が、1種類又は複数種類のタンパク質に対する抗体、及び/又は、1種類又は複数種類の核酸に対するプローブで修飾されており、1個の標的分子捕捉担体が、試料中の1種類又は複数種類のタンパク質、及び/又は、1種類又は複数種類の核酸を捕捉して分離してもよい。
あるいは、例えば、1種類の標的分子捕捉担体が、エクソソームに対する抗体、タンパク質に対する抗体、及び核酸に対するプローブで修飾されており、工程(a)において、まず、試料から、標的分子捕捉担体がエクソソームを捕捉・回収し、続いて、分離抽出操作により、エクソソーム中のタンパク質及び核酸が抽出され、抽出されたタンパク質及び核酸を標的分子捕捉担体が捕捉して分離してもよい。つまり、標的分子が第1~第3の標的分子を含む場合、標的分子捕捉担体が第1~第3の標的分子のそれぞれに対応する第1~第3のプローブで修飾されていてもよい。
標的分子捕捉担体は、磁性粒子であり、分離を磁気により行うことが好ましい。これにより複数種類の標的分子を同じ手法で同時に分離することができる。
捕捉担体が核酸結合性担体を含む場合、核酸結合性担体は、Solid-phase reversible immobilization(SPRI)粒子であってもよい。SPRI粒子とは、コア部が磁性鉄の薄い膜で覆われた構造を有しており、磁気で容易に回収することができる。磁性粒子の表面はカルボキシル基でコートされており、塩の存在下でDNA/RNAと結合することができる。
標的分子捕捉担体は、例えばInvitrogenTM DynabeadsTMシリーズであってもよい。InvitrogenTM DynabeadsTMシリーズは、可磁化物質(γFe2O3とFe3O4)が一様に分布した高分子ポリマーのコアを親水性ポリマーで覆った、粒径が均一なビーズであり、用途に応じて修飾するプローブを変更することができる。
標的分子捕捉担体は、抗体や核酸を修飾するために、粒子表面にはカルボキシル基、アミノ基、エポキシ基及びトシル基のうちの少なくとも一種を有する。
標的分子捕捉担体の表面は、親水性表面であってもよく、疎水性表面であってもよい。
続いて、工程(b)において、分離した標的分子捕捉担体を反応液に懸濁し、前記ウェルアレイのウェルに導入する。
ここで用いる反応液は、後述する前処理を行うことができるとともに、Invasive Cleavage Assay(ICA)を行うためのものである。標的分子がタンパク質を含む場合、反応液は、更に、タンパク質のICAによる検出を阻害しないものである必要がある。つまり、反応液は、前処理とICAの双方が阻害されないよう調整されている。
標的分子が、タンパク質を含む場合、工程(b)の前に、標的分子捕捉担体に捕捉されたタンパク質を核酸標識することが好ましい。核酸標識により、タンパク質をICAにより検出することが可能になる。核酸標識は、例えば、標的分子であるタンパク質に対する抗体を核酸で標識したものを、標的分子捕捉担体に捕捉されたタンパク質に結合させることにより行うことができる。
続いて、工程(c)において、封止液によりウェルを封止する。この結果、ウェルアレイの各ウェルはそれぞれ独立した反応空間となる。ここで、1つのウェルに0個又は1個の標的分子が収容されることが好ましい。これによりデジタル計測が可能となる。
続いて、工程(d)において、ウェル中の複数種類の標的分子を前処理する。前処理は、上記の反応液中で標的分子捕捉担体をインキュベートすることにより行うことができる。前処理は、捕捉された核酸の標的分子捕捉担体からの解離であってもよい。核酸を標的分子捕捉担体から解離させることにより、検出が容易になる。
あるいは、前処理は、捕捉された核酸の相補鎖への転写であってもよい。例えば、標的分子捕捉担体に捕捉された核酸がRNAであり、前処理が、捕捉されたRNAを、逆転写酵素によりcDNAに逆転写することであってもよい。RNAをcDNAに逆転写することにより、検出が容易になる。この場合、上記の反応液は、逆転写酵素及びヌクレオシド三リン酸(NTP)を含む。反応液は更に、逆転写用のプライマーを含んでいてもよい。
続いて、工程(e)において、ウェル中の複数種類の標的分子をInvasive Cleavage Assay(ICA)によりそれぞれ検出する。ICAについては後述する。
1個の標的分子捕捉担体が、試料中の複数種類の標的分子を捕捉する場合、ICAを多色検出し、それぞれの標的分子をそれぞれ異なる波長の蛍光シグナルとして検出してもよい。
以上の方法により、分離条件が異なり、同時に抽出又は分離することが困難な複数種類の標的分子を同時に分離し、また、従来、測定方法や測定装置が異なる複数種類の標的分子を同時に測定することができる。
図1は、本実施形態の方法を好適に実施することができる流体デバイスの一例を示す模式断面図である。図1に示すように、流体デバイス200は、基板210と、基板210に対向して配置される蓋部材220とを備えている。蓋部材220は凸部221を有しており、凸部221の先端は基板210に接している。流体デバイス200においては、ウェルアレイ240は基板210の一方面上に基板210と一体成型されており、蓋部材220と対向している。ウェルアレイ240は複数のウェル241を有する。蓋部材220は、基板210に溶着又は接着されていてもよい。
ウェル241は、基板210の表面に開口している。ウェル241の形状、寸法、及び配置は特に限定されないが、ウェル241は、容積が小さい微小ウェルであることが好ましい。例えば、1つのウェル241の容積は、10fL~100pL程度であってもよい。流体デバイス200では、同形同大の複数のウェル241がウェルアレイ240を構成している。同形同大とは、デジタル計測を行うために要求される程度に同一の形状で同一の容量であればよく、製造上の誤差程度のばらつきであれば許容される。
ウェル241の直径は、例えば1~10μm程度であってもよく、ウェル241の深さは、例えば1~10μm程度であってもよい。また、ウェル241の配置は特に制限されず、例えば三角格子状に整列していてもよいし、正方格子状も整列していてもよいし、ランダムに配置されていてもよい。
流体デバイス200では、凸部221の存在により、ウェルアレイ240と蓋部材220との間に空間が形成されている。当該空間は、流路230を構成している。流路230は、標的分子捕捉担体を懸濁した反応液等の液体及び後述する封止液を送液するための経路として機能する。流路230の形状、構造及び容量等は特に限定されないが、流路230の高さ(基板210の表面と、蓋部材220の基板210と対向する面との間の距離)は、例えば500μm以下であってもよいし、例えば300μm以下であってもよいし、例えば200μm以下であってもよいし、例えば100μm以下であってもよい。
凸部221は、蓋部材220と一体に成形されていてもよい。蓋部材220は、例えば、熱可塑性樹脂の流動体を、成形型を用いて成形することで、凸部221を有する板状に成形することができる。また、蓋部材220には試薬の導入ポート222及び排出ポート223が形成されていてもよい。
蓋部材220が凸部221を有する場合、基板210のウェル241が開口する面に凸部221が接するように、蓋部材220と基板210とが重ねられる。この結果、蓋部材220と基板210との間の空間が流路230となる。蓋部材220と基板210とは、レーザー溶着等により溶着されてもよい。
本実施形態の方法に用いられる流体デバイスは、上述した流体デバイス200に限られない。図4は、流体デバイスの一例を示す模式断面図である。図4に示すように、流体デバイス500は、基板210と、壁部材510とを備えている。流体デバイス500においては、ウェルアレイ240は基板210の一方面上に基板210と一体成形されている。ウェルアレイ240は、複数のウェル241を有する。流体デバイス500は、蓋部材220を有していない点で上述した流体デバイス200と主に異なっている。
上述した流体デバイス200においては、蓋部材220と凸部221は、一体成形されている。しかしながら、蓋部材220と凸部221は、別体として成形されていてもよい。
また、上述した流体デバイス200及び流体デバイス500においては、ウェルアレイ240は、基板210の一方面上に基板210と一体成形されている。しかしながら、ウェルアレイは、基板210と一体成形されていなくてもよい。例えば、流体デバイスとは別体として成形されたウェルアレイ240を、流体デバイスの基板210上に配置してもよい。あるいは、基板210の表面に樹脂層を積層し、エッチング等により、樹脂層にウェルアレイが形成されていてもよい。
流体デバイスにおいて、基板210は、例えば樹脂を用いて形成される。樹脂の種類は特に限定されないが、試薬及び封止液に対して耐性のある樹脂であることが好ましい。また、検出するシグナルが蛍光である場合には、自家蛍光が少ない樹脂であることが好ましい。例えば、シクロオレフィンポリマーや、シクロオレフィンコポリマー、シリコーン、ポリプロピレン、ポリカーボネート、ポリスチレン、ポリエチレン、ポリ酢酸ビニル、フッ素樹脂及びアモルファスフッ素樹脂等が挙げられるがこれらに限定されない。
基板210の板厚方向の一方面に複数のウェル241が形成されていてもよい。樹脂を用いたウェルの形成方法としては、射出成形、熱インプリント及び光インプリント等が挙げられる。
あるいは、例えば、基板210の上にフッ素樹脂を積層し、当該フッ素樹脂をエッチング等により加工してウェルアレイを形成してもよい。フッ素樹脂としては、例えばCYTOP(登録商標)(旭硝子)等を用いることができる。
また、流体デバイスが蓋部材220を有する場合、蓋部材220の材質は、自家蛍光の少ない樹脂であることが好ましく、例えば、シクロオレフィンポリマー及びシクロオレフィンコポリマー等の熱可塑性樹脂であってもよい。
また、蓋部材220は、シグナルを蛍光観察する際に検出される波長の近傍の波長の光を透過しない材料から形成されていてもよく、完全に光を透過しない材料から形成されていてもよい。例えば、蓋部材220は、カーボンや金属粒子等を添加した熱可塑性樹脂から形成されていてもよい。
続いて、図1~図3を参照しながら、流体デバイス200を用いた場合を例に、本実施形態の方法について説明する。
まず、図1に示すように、流体デバイス200の導入ポート222から標的分子捕捉担体を懸濁した反応液L210を導入し、流路230に送液する。反応液L210は、上述した前処理を行うことができるとともに、ICAを行うためのものである。また、標的分子がタンパク質を含む場合、反応液L210は、更に、タンパク質のICAによる検出を阻害しないものである必要がある。
流路230に送液された反応液L210は、ウェルアレイ240に接触する。そして、ウェル241の内部に反応液L210が収容される。この結果、ウェル241に、標的分子及び反応液が導入される。
1つのウェル241に導入される標的分子の数は特に制限されないが、好ましくは、1つのウェル241に1つ以下、すなわち、0個又は1個の標的分子が導入される。これにより、標的分子の検出を1個単位で行うことができ、すなわちデジタル計測が可能となる。また、ウェルアレイの全てのウェルに標的分子が導入される必要はない。
あるいは、1つのウェル241に標的分子捕捉担体が1つ以下導入されてもよい。ここで、1つの標的分子捕捉担体に複数種類の標的分子が捕捉されている場合、1つのウェル241に複数種類の標的分子が収容され得ることになる。この場合、ICAを多色検出し、それぞれの標的分子をそれぞれ異なる波長の蛍光シグナルとして検出してもよい。
ウェル241に、反応液L210を導入した後、ウェル241の開口部を封止する工程を実施する。具体的には、図2に示すように、蓋部材220の導入ポート222から、基板210と蓋部材220との間の流路230に、封止液L220を送液する。流路230に送液された封止液L220は、ウェルアレイ240に接触する。そして、封止液L220は、流路230に送液された試薬液L210のうち、ウェル241に収容されていない試薬液L210を押し流して置換する。これにより、封止液L220が、標的物質を含む反応液L210を収容した複数のウェル241をそれぞれ個別に封止し、ウェル241は独立した反応空間(微小区画242ともいう)となる。流路230が封止液L220で満たされると、余分な封止液L220は排出ポート223から排出される。図3は、ウェルアレイ240のウェル241の全てが封止液L220で封止され、封止されたウェル(つまり、微小区画)242が形成された状態を示す。
封止液は、複数のウェル241に導入された液体同士を互いに混合しないように個別に封止して液滴(微小液滴ともいう)を形成することができる液であり、好ましくは油性溶液であり、より好ましくはオイルである。オイルとしては、フッ素系オイル、シリコーン系オイル、炭化水素系オイル又はこれらの混合物等を使用することができる。より具体的には、シグマ社製の商品名「FC-40」、信越化学工業社の商品名「KF-96」等を用いることができる。FC-40(CAS番号:86508-42-1)はフッ素化脂肪族化合物であり、25℃における比重が1.85g/mLである。
ここで、Invasive Cleavage Assay(ICA)について説明する。図7は、ICAの一例を説明する模式図である。図7の例では、ICAにより、第1の一本鎖核酸断片141の少なくとも一部及び第2の一本鎖核酸断片171の少なくとも一部がハイブリダイズして形成された二本鎖核酸150を検出する。
まず、第1の一本鎖核酸断片141又は第2の一本鎖核酸断片171にアレルプローブ(フラッププローブともいう)をハイブリダイズさせる。アレルプローブは、検出対象であるDNAにハイブリダイズしてフラップ部位を形成する一本鎖核酸断片である。図7の例では、アレルプローブ810は、第2の一本鎖核酸断片171にハイブリダイズする。その結果、第1フラップ部位811が形成される。
続いて、第1フラップ部位811にフラップエンドヌクレアーゼ(FEN)を反応させると、第1フラップ部位811が切断され、核酸断片811が生成される。フラップエンドヌクレアーゼとは、DNA配列ではなく、特定のDNA高次構造(フラップ構造ともいう)を認識し、フラップ鎖を切断する活性を有するエンドヌクレアーゼである。
続いて、核酸断片811は、蛍光基質(FRETカセットともいう、核酸断片820)にハイブリダイズして第2フラップ部位821を形成する。
図7の例では、核酸断片820の5’末端には蛍光物質Fが結合されており、核酸断片820の5’末端から数塩基3’側に消光物質Qが結合されている。続いて、第2フラップ部位821にFENを反応させると、第2フラップ部位821が切断され、核酸断片821が生成される。その結果、蛍光物質Fが消光物質Qから離れ、蛍光シグナルを発生する。この蛍光シグナルを検出することにより、二本鎖核酸150の形成を検出することができる。
反応液L210としては、流体デバイスを用いて行われる生化学分析において使用される一般的な液体を用いることができ、好ましくは水性溶液である。また、反応液L210に界面活性剤等を含ませることにより、ウェル内に液体を封入しやすくしてもよい。
二本鎖核酸150の形成の検出にICAを用いる場合、二本鎖核酸150が存在する場合には、等温反応による酵素反応によって、蛍光物質Fが消光物質Qから遊離し、励起光に対応して所定の蛍光シグナルを発する。
二本鎖核酸150の形成の検出は、検出するシグナルの種類に応じて公知の適切な方法を選択することができる。例えば、蛍光シグナルを観察する場合は、蛍光物質に対応する励起光をウェル242に照射し、蛍光物質が発する蛍光を観察する。例えば、図3に示すように、封止されたウェル242内で所定の反応を行い、発生したシグナルを観察する。図3において、ウェル242Rはシグナルが検出されたウェルであり、ウェル242はシグナルが検出されなかったウェルである。
続いて、図4~図6を参照しながら、流体デバイス500を用いた場合を例に、本実施形態の方法について説明する。まず、図4に示すように、流体デバイス500の内部に反応液L210を導入する。反応液L210は、上述した前処理を行うことができるとともに、ICAを行うためのものである。また、標的分子がタンパク質を含む場合、反応液L210は、更に、タンパク質のICAによる検出を阻害しないものである必要がある。反応液L210において、標的分子の濃度は、ウェル241に1ウェルあたり1分子以下の標的分子が導入される濃度に調整されていてもよい。あるいは、反応液L210において、標的分子捕捉担体の濃度は、1つのウェル241に1ウェルあたり1つ以下の標的分子捕捉担体が導入される濃度に調整されていてもよい。
続いて、図5に示すように、流体デバイス500の内部に封止液L220を導入する。封止液L220の比重は、混合液L210よりも大きい。このため、封止液L220は、混合液L210のうち、ウェル241に収容されていない混合液L210よりも下に沈み、ウェルアレイ240に接する。そして、封止液L220は、標的分子を含む反応液L210を収容した複数のウェル241をそれぞれ個別に封止し、独立した反応空間(つまり、微小区画242)となる。
続いて、図6に示すように、ウェル242内で所定の反応を行い、発生したシグナルを観察する。図6中、ウェル242Rはシグナルが検出されたウェルであり、ウェル242はシグナルが検出されなかったウェルである。
本実施形態の方法において、反応液は、上述した前処理を行うことができるとともに、ICAを行うことができ、また、標的分子がタンパク質を含む場合には、タンパク質のICAによる検出を阻害しないという条件を満たす必要がある。
実施例において後述するように、発明者らは、反応液のマグネシウムイオン濃度が5~25mM、つまり、反応液の総体積に対するマグネシウムイオン濃度が5~25mMであると、上記の条件が満たされることを見出した。発明者らはまた、反応液のエチレンジアミン四酢酸濃度が0.01~0.05mM、つまり、反応液の総体積に対するエチレンジアミン四酢酸濃度が0.01~0.05mMであると、上記の条件が満たされることを見出した。発明者らはまた、反応液のトリスヒドロキシメチルアミノメタン濃度が10~50mM、つまり、反応液の総体積に対するトリスヒドロキシメチルアミノメタン濃度が10~50mMであると、上記の条件が満たされることを見出した。発明者らは、また、反応液の25℃におけるpHが7.5~8.5であると、上記の条件が満たされることを見出した。
反応液は更に、ICAを行うためのアレルプローブ、ICAオリゴ、FRETカセット及びフラップエンドヌクレアーゼを含む。また、標的分子捕捉担体に捕捉された核酸がRNAであり、前処理においてRNAをcDNAに逆転写する場合、反応液は更に、逆転写酵素及びヌクレオシド三リン酸(NTP)を含む。反応液は更に、逆転写用のプライマーを含んでいてもよい。
ICAオリゴは、標的分子であるタンパク質又は核酸にハイブリダイズする一本鎖核酸断片である。ICAオリゴは、標的分子である核酸に直接ハイブリダイズするものであってもよい。あるいは、ICAオリゴは、標的分子であるタンパク質に対する抗体に修飾された核酸にハイブリダイズするものであってもよい。
アレルプローブ、FRETカセット、フラップエンドヌクレアーゼについては上述したものと同様である。
一つの例として、一種の標的分子捕捉担体と、試料としてエクソソームを用い、標的分子としてタンパク質とRNAを検出する場合について説明する。
ここで使用される標的分子捕捉担体は、磁気粒子表面上に、エクソソームに対する抗体、タンパク質に対する抗体及びRNA捕捉核酸が修飾されている。
工程(a)として、まず、細胞、組織及び全血等の構造物である試料を破砕し、構造物に含まれるエクソソームを露出させる。次に、標的分子捕捉担体を用いて、エクソソームを捕捉し、磁気分離によりエクソソームを捕捉した標的分子捕捉担体を回収する。
界面活性剤を含む溶液等の抽出液を用いて、捕捉されたエクソソームから標的分子であるタンパク質及びRNAを抽出する。次いで標的分子捕捉担体を用いて、タンパク質とRNAを捕捉し、磁気分離によりタンパク質とRNAを捕捉した標的分子捕捉担体を回収する。
回収された標的分子捕捉担体に含まれるタンパク質を核酸標識するため、核酸で標識された、タンパク質に対する抗体によりサンドイッチ反応を行う。その後、磁気分離によりサンドイッチ反応後の標的分子捕捉担体を回収する。
工程(b)として、回収された標的分子捕捉担体と、タンパク質検出用ICA反応液と、RNA検出用ICA反応液と、逆転写酵素及びヌクレオシド三リン酸(NTP)を含む反応液とを混合し、ウェルアレイのウェルに導入する。
工程(c)として、封止液によりウェルを封止する。この結果、ウェルアレイの各ウェルはそれぞれ独立した反応空間となる。
工程(d)として、標的分子であるRNAを逆転写酵素によりcDNAに逆転写する。
工程(e)として、ウェル中のタンパク質及びRNAをICA反応によりそれぞれ検出する。より具体的には、タンパク質の検出は、サンドイッチ反応によりタンパク質に標識された核酸をICA反応により検出して行う。RNAの検出は、逆転写により生じたcDNAをICA反応により検出して行う。この際、cDNAに対するICA反応で検出される蛍光シグナルと、タンパク質に標識された核酸に対するICA反応で検出される蛍光シグナルとをそれぞれ異なる波長とする。これにより、同時にタンパク質とRNAとを検出できる。
以上の方法により、分離条件が異なり、同時に抽出又は分離することが困難であるタンパク質とRNAを同時に分離できる。
もう一つの例として、複数種の標的分子捕捉担体と、試料としてエクソソームを用い、標的分子としてタンパク質とRNAを検出する場合について説明する。
ここで使用される標的分子捕捉担体は、核酸結合性担体としてSPRI粒子、タンパク質捕捉担体として表面上にタンパク質に対する抗体が修飾されている磁気粒子を用いる。
工程(a)として、まず、細胞、組織及び全血等の構造物である試料を破砕し、構造物に含まれるエクソソームを露出させる。次に、標的分子捕捉担体を用いて、エクソソームを捕捉し、磁気分離によりエクソソームを捕捉した標的分子捕捉担体を回収する。エクソソームの捕捉は、タンパク質捕捉担体にエクソソームを捕捉するための抗体を修飾しておき、タンパク質捕捉担体を利用しておこなってもよい。また、エクソソームを補足するための捕捉担体を別途用いてもよい。
界面活性剤を含む溶液等の抽出液を用いて、捕捉されたエクソソームから標的分子であるタンパク質及びRNAを抽出する。次いでタンパク質捕捉担体及びSPRI粒子を用いて、タンパク質とRNAをそれぞれ捕捉し、磁気分離によりタンパク質を捕捉したタンパク質捕捉担体とRNAを捕捉したSPRI粒子を回収する。
回収されたタンパク質捕捉担体に含まれるタンパク質を核酸標識するため、核酸で標識された、タンパク質に対する抗体によりサンドイッチ反応を行う。その後、磁気分離によりサンドイッチ反応後のタンパク質捕捉担体を回収する。
工程(b)として、回収されたタンパク質捕捉担体及びSPRI粒子と、タンパク質検出用ICA反応液と、RNA検出用ICA反応液と、逆転写酵素及びヌクレオシド三リン酸(NTP)を含む反応液とを混合し、ウェルアレイのウェルに導入する。
工程(c)として、封止液によりウェルを封止する。この結果、ウェルアレイの各ウェルはそれぞれ独立した反応空間となる。
工程(d)として、標的分子であるRNAを逆転写酵素によりcDNAに逆転写する。
工程(e)として、ウェル中のタンパク質及びRNAをICA反応によりそれぞれ検出する。より具体的には、タンパク質の検出は、サンドイッチ反応によりタンパク質に標識された核酸をICA反応により検出して行う。RNAの検出は、逆転写により生じたcDNAをICA反応により検出して行う。この際、cDNAに対するICA反応で検出される蛍光シグナルと、タンパク質に標識された核酸に対するICA反応で検出される蛍光シグナルとをそれぞれ異なる波長とする。これにより、同時にタンパク質とRNAとを検出できる。
以上の方法により、分離条件が異なり、同時に抽出又は分離することが困難であるタンパク質とRNAを同時に分離できる。
以下、本発明を実施例に基づいて更に詳細に説明する。本発明はこれらの実施例に何ら限定されない。
本実施例では、実験用の流体デバイスを製造するために、射出成形で形成したシクロオレフィン(COP)製の基材とCOP製の蓋材(カーボンブラック添加着色、送液及び廃液ポート付)の2つの樹脂製の部材を使用した。基材に形成されたウェル(つまり微小区画)の直径は、5または10μmであり、インベーダー反応によるシグナル検出が数分で可能な体積を有している。基材は、蓋材に対して接着し、高さが100μmの流体デバイスの内部空間(つまり流路)を形成した。
[実施例1]
(タンパク質及びDNAの検出)
タンパク質及びDNAを添加した血清を試料とし、試料中のタンパク質及びDNAを検出した。

《試料の調製》
血清にタンパク質及びDNAを添加して試料を調製した。タンパク質としてはHER2タンパク質を使用した。DNAとしてはErbB2遺伝子断片(塩基配列を配列番号1に示す。)を使用した。また、比較のために、タンパク質及びDNAを添加していない血清も使用した。

《抗HER2抗体修飾磁気粒子の調製》
磁気粒子(Magnosphere MS300/Carboxyl, StreptAvidin、MBL社)に抗HER2抗体(BAF1129、R&Dシステムズ社)を結合させて抗HER2抗体修飾磁気粒子を調製した。

《核酸標識抗HER2抗体の調製》
抗HER2抗体(Mab1129、R&Dシステムズ)に、検出用のDNA断片(塩基配列を配列番号2に示す。)を結合させ、核酸標識抗HER2抗体を調製した。DNA断片の結合には、市販のキット(商品名「oYo-Link(R) Oligo Custom (ssDNA)」、アルファセラ社)を用いた。
抗HER2抗体(Mab1129、R&Dシステムズ)に、検出用のDNA断片(塩基配列を配列番号2に示す。)を結合させ、核酸標識抗HER2抗体を調製した。DNA断片の結合には、市販のキット(商品名「oYo-Link(R) Oligo Custom (ssDNA)」、アルファセラ社)を用いた。
《試料中のタンパク質及びDNAの分離》
試料に、抗HER2抗体修飾磁気粒子及び核酸分離用磁気粒子(SPRI磁気粒子、MiniMax cfDNA isolation、ベックマンコールター社)を添加して混合した。この結果、試料中のHER2タンパク質が抗HER2抗体修飾磁気粒子に捕捉された。また、試料中のDNA(ErbB2遺伝子断片)がSPRI磁気粒子に捕捉された。続いて、マグネットスタンド(タカラバイオ社)を用いて、抗HER2抗体修飾磁気粒子及びSPRI磁気粒子を回収した。
試料に、抗HER2抗体修飾磁気粒子及び核酸分離用磁気粒子(SPRI磁気粒子、MiniMax cfDNA isolation、ベックマンコールター社)を添加して混合した。この結果、試料中のHER2タンパク質が抗HER2抗体修飾磁気粒子に捕捉された。また、試料中のDNA(ErbB2遺伝子断片)がSPRI磁気粒子に捕捉された。続いて、マグネットスタンド(タカラバイオ社)を用いて、抗HER2抗体修飾磁気粒子及びSPRI磁気粒子を回収した。
《核酸標識抗HER2抗体の反応》
続いて、回収した抗HER2抗体修飾磁気粒子及びSPRI磁気粒子に、核酸標識抗HER2抗体を反応させた。この結果、抗HER2抗体修飾磁気粒子に捕捉されたHER2タンパク質に核酸標識抗HER2抗体が結合した。続いて、各磁気粒子を洗浄し、マグネットスタンド(タカラバイオ社)を用いて回収した。
続いて、回収した抗HER2抗体修飾磁気粒子及びSPRI磁気粒子に、核酸標識抗HER2抗体を反応させた。この結果、抗HER2抗体修飾磁気粒子に捕捉されたHER2タンパク質に核酸標識抗HER2抗体が結合した。続いて、各磁気粒子を洗浄し、マグネットスタンド(タカラバイオ社)を用いて回収した。
《反応液との懸濁》
回収した各磁気粒子に下記表1に示す組成の反応液を懸濁し、反応混合溶液を調製した。この反応液は、SPRI磁気粒子から捕捉した核酸を溶出させる作用を有するとともに、ICA反応により、核酸標識抗HER2抗体に結合した核酸(配列番号2)及びErbB2遺伝子断片(配列番号1)を検出することができる。表1中、アレルプローブ及びICAオリゴはファスマック社より入手した。FRETカセットは、日本バイオサービス社より入手した。TKO-FENは、ニッポンジーン社より入手した。
回収した各磁気粒子に下記表1に示す組成の反応液を懸濁し、反応混合溶液を調製した。この反応液は、SPRI磁気粒子から捕捉した核酸を溶出させる作用を有するとともに、ICA反応により、核酸標識抗HER2抗体に結合した核酸(配列番号2)及びErbB2遺伝子断片(配列番号1)を検出することができる。表1中、アレルプローブ及びICAオリゴはファスマック社より入手した。FRETカセットは、日本バイオサービス社より入手した。TKO-FENは、ニッポンジーン社より入手した。
《反応混合溶液の送液》
ウェルアレイを有する流体デバイスに、上記反応混合溶液を送液し、各ウェルに導入した。続いて、封止液としてFC-40(シグマアルドリッチ社)を送液し、各ウェルを封止した。これにより、1ウェル当たり1個以下のHER2タンパク質又はErbB2遺伝子断片がウェル内に封止された。
ウェルアレイを有する流体デバイスに、上記反応混合溶液を送液し、各ウェルに導入した。続いて、封止液としてFC-40(シグマアルドリッチ社)を送液し、各ウェルを封止した。これにより、1ウェル当たり1個以下のHER2タンパク質又はErbB2遺伝子断片がウェル内に封止された。
《ICA》
上記流体デバイスをホットプレート(タイテック社)上にセットし、66℃で25分間反応させた。これにより、ErbB2検出用アレルプローブ及びErbB2検出用ICAオリゴによるErbB2遺伝子断片の認識、TKO-FENによるアレルプローブの切断、放出されたアレルプローブ断片のErbB2検出用FRETカセットへの結合、TKO-FENによるErbB2検出用FRETの切断、及びRedmond Redの蛍光シグナルの発生が起こる。また、同様に、HER2検出用アレルプローブ及びHER2検出用ICAオリゴによるHER2遺伝子断片の認識、TKO-FENによるアレルプローブの切断、放出されたアレルプローブ断片のHER2検出用FRETカセットへの結合、TKO-FENによるHER2検出用FRETの切断、及びAlexa488の蛍光シグナルの発生が起こる。
上記流体デバイスをホットプレート(タイテック社)上にセットし、66℃で25分間反応させた。これにより、ErbB2検出用アレルプローブ及びErbB2検出用ICAオリゴによるErbB2遺伝子断片の認識、TKO-FENによるアレルプローブの切断、放出されたアレルプローブ断片のErbB2検出用FRETカセットへの結合、TKO-FENによるErbB2検出用FRETの切断、及びRedmond Redの蛍光シグナルの発生が起こる。また、同様に、HER2検出用アレルプローブ及びHER2検出用ICAオリゴによるHER2遺伝子断片の認識、TKO-FENによるアレルプローブの切断、放出されたアレルプローブ断片のHER2検出用FRETカセットへの結合、TKO-FENによるHER2検出用FRETの切断、及びAlexa488の蛍光シグナルの発生が起こる。
《ウェルの明視野観察及び蛍光観察》
66℃で25分間加熱した後、蛍光顕微鏡BZ-710(KEYENCE社)で10倍の対物レンズを用いて流体デバイスにおける各ウェルの明視野画像及び蛍光画像を撮影した。図8は、撮影した顕微鏡画像である。上段はタンパク質及びDNAを添加していない血清(陰性対照)の結果であり、下段はタンパク質及びDNAを添加した血清の結果である。また、左は明視野画像であり、中央はHER2タンパク質の存在を示すAlexa488の蛍光を検出した画像であり、右はErbB2遺伝子断片の存在を示すRedmond Redの蛍光を検出した画像である。
66℃で25分間加熱した後、蛍光顕微鏡BZ-710(KEYENCE社)で10倍の対物レンズを用いて流体デバイスにおける各ウェルの明視野画像及び蛍光画像を撮影した。図8は、撮影した顕微鏡画像である。上段はタンパク質及びDNAを添加していない血清(陰性対照)の結果であり、下段はタンパク質及びDNAを添加した血清の結果である。また、左は明視野画像であり、中央はHER2タンパク質の存在を示すAlexa488の蛍光を検出した画像であり、右はErbB2遺伝子断片の存在を示すRedmond Redの蛍光を検出した画像である。
その結果、陰性対照では視野内に存在するAlexa488陽性のウェルの数は89個であったのに対し、タンパク質及びDNAを添加した血清ではAlexa488陽性のウェルの数は659個であった。また、陰性対照では視野内に存在するRedmond Red陽性のウェルの数は4個であったのに対し、タンパク質及びDNAを添加した血清ではRedmond Red陽性のウェルの数は550個であった。この結果は、本実験例により、血清中のタンパク質及びDNAを同一デバイス上で検出できたことを示す。
[実施例2]
(反応液の検討)
SPRI磁気粒子から捕捉した核酸を溶出させる作用を有するとともに、ICA反応を行う反応液の組成を検討した。下記表2に示す様々な組成の反応液を調製した。表2におけるpHは、25℃で測定した際の値である。調製した反応液は、144種類であった。実験はn=2で行った。
(反応液の検討)
SPRI磁気粒子から捕捉した核酸を溶出させる作用を有するとともに、ICA反応を行う反応液の組成を検討した。下記表2に示す様々な組成の反応液を調製した。表2におけるpHは、25℃で測定した際の値である。調製した反応液は、144種類であった。実験はn=2で行った。
各反応液を、96ウェルプレートに20μL/ウェルずつ分注し、ライトサイクラーLC480(ロシュ)を用いてICA反応を測定した。ライトサイクラーの温度条件は、65℃一定とした。
続いて、以下の評価基準により、反応液がICA反応によりDNAを検出する機能を維持できているか否かを評価した。

その結果、実験した全ての反応液で評価基準が満たされた。この結果から、マグネシウムイオン濃度5~25mM、EDTA濃度0.01~0.05mM、トリスヒドロキシメチルアミノメタン濃度10~50mM、pH7.5~8.5の範囲の反応液であれば、SPRI磁気粒子から捕捉した核酸を溶出させる作用を有するとともに、ICA反応を行うことができることが示された。
