Abstract
標的部位に対する切断活性がより高い変異型MAD7タンパク質を提供する。 配列番号1に示されるアミノ酸配列Aが変異してなるアミノ酸配列Bを含み、且つ前記アミノ酸配列Bが、前記アミノ酸配列AにおけるK169及びD529のアミノ酸置換変異を含む、変異型MAD7タンパク質。
Description
本発明は、変異型MAD7タンパク質等に関する。
遺伝子改変動物は、現在、医学及び生物学を含む様々な研究分野において、生物の基本的メカニズムの解明のために、あるいは、ヒトの疾患のモデルとして、使用されている。迅速な遺伝子改変動物の作製手段として、ZFN(ジンクフィンガーヌクレアーゼ(Zinc-Finger Nucleases))、TALEN(転写活性化因子様エフェクターヌクレアーゼ(Transcription Activator-Like Effector Nucleases))、及びCRISPR/Cas系(群生性等間隔短回文反復関連システム(Clustered Regularly Interspaced Short Palindromic Repeat-Associated System))等の人工制限酵素を利用する系が、注目を集めている。これらの新しい技術はゲノム編集と呼ばれ、胚性幹細胞(ES細胞)や人工多能性幹細胞(iPS細胞)を利用せずに、幅広い生物のゲノムを改変することを可能にした。
Casタンパク質としては、Cas9タンパク質が汎用されているが、MAD7タンパク質等の新たなCasタンパク質の使用も広がっている。また、MAD7タンパク質の活性を向上させるべく、各種変異を導入する試みも行われている(特許文献1)。
本発明は、標的部位に対する切断活性がより高い変異型MAD7タンパク質を提供することを課題とする。
本発明者は、上記課題に鑑みて鋭意研究を進めた結果、配列番号1に示されるアミノ酸配列Aが変異してなるアミノ酸配列Bを含み、且つ前記アミノ酸配列Bが、前記アミノ酸配列AにおけるK169及びD529のアミノ酸置換変異を含む、変異型MAD7タンパク質、であれば、上記課題を解決できることを見出した。本発明者は、この知見に基づいてさらに研究を進めた結果、本発明を完成させた。即ち、本発明は、下記の態様を包含する。

本発明によれば、標的部位に対する切断活性がより高い変異型MAD7タンパク質を提供することができる。また、これにより、野生型MAD7タンパク質を使用する場合よりも高い効率でゲノム編集を行うことができる。
1.定義等

本明細書において、アミノ酸配列の「同一性」とは、2以上の対比可能なアミノ酸配列の、お互いに対するアミノ酸配列の一致の程度をいう。従って、ある2つのアミノ酸配列の一致性が高いほど、それらの配列の同一性又は類似性は高い。アミノ酸配列の同一性のレベルは、例えば、配列分析用ツールであるFASTAを用い、デフォルトパラメータを用いて決定される。若しくは、Karlin及びAltschulによるアルゴリズムBLAST(Karlin S, Altschul SF.“Methods for assessing the statistical significance of molecular sequence features by using general scoringschemes”Proc Natl Acad Sci USA.87:2264-2268(1990)、KarlinS,Altschul SF.“Applications and statistics for multiple high-scoring segments in molecular sequences.”Proc Natl Acad Sci USA.90:5873-7(1993))を用いて決定できる。このようなBLASTのアルゴリズムに基づいたBLASTXと呼ばれるプログラムが開発されている。これらの解析方法の具体的な手法は公知であり、National Center of Biotechnology Information(NCBI)のウェブサイト(http://www.ncbi.nlm.nih.gov/)を参照すればよい。また、塩基配列の「同一性」も上記に準じて定義される。
本明細書中において、「保存的置換」とは、アミノ酸残基が類似の側鎖を有するアミノ酸残基に置換されることを意味する。例えば、リジン、アルギニン、ヒスチジンといった塩基性側鎖を有するアミノ酸残基同士で置換されることが、保存的な置換にあたる。その他、アスパラギン酸、グルタミン酸といった酸性側鎖を有するアミノ酸残基;グリシン、アスパラギン、グルタミン、セリン、トレオニン、チロシン、システインといった非帯電性極性側鎖を有するアミノ酸残基;アラニン、バリン、ロイシン、イソロイシン、プロリン、フェニルアラニン、メチオニン、トリプトファンといった非極性側鎖を有するアミノ酸残基;トレオニン、バリン、イソロイシンといったβ-分枝側鎖を有するアミノ酸残基;チロシン、フェニルアラニン、トリプトファン、ヒスチジンといった芳香族側鎖を有するアミノ酸残基同士での置換も同様に、保存的な置換にあたる。
本明細書において、DNA、RNAなどのヌクレオチドには、次に例示するように、公知の化学修飾が施されていてもよい。ヌクレアーゼなどの加水分解酵素による分解を防ぐために、各ヌクレオチドのリン酸残基(ホスフェート)を、例えば、ホスホロチオエート(PS)、メチルホスホネート、ホスホロジチオネート等の化学修飾リン酸残基に置換することができる。また、各リボヌクレオチドの糖(リボース)の2位の水酸基を、-OR(Rは、例えば、CH3(2´-O-Me)、CH2CH2OCH3(2´-O-MOE)、CH2CH2NHC(NH)NH2、CH2CONHCH3、CH2CH2CN等を示す)に置換してもよい。さらに、塩基部分(ピリミジン、プリン)に化学修飾を施してもよく、例えば、ピリミジン塩基の5位へのメチル基やカチオン性官能基の導入、あるいは2位のカルボニル基のチオカルボニルへの置換などが挙げられる。さらには、リン酸部分やヒドロキシル部分が、例えば、ビオチン、アミノ基、低級アルキルアミン基、アセチル基等で修飾されたものなどを挙げることができるが、これに限定されない。また、ヌクレオチドの糖部の2´酸素と4´炭素を架橋することにより、糖部のコンフォーメーションをN型に固定したものであるBNA(LNA)等もまた、好ましく用いられ得る。
本明細書において、アミノ酸の変異は、具体的には、アミノ酸の欠失、置換、挿入、又は付加である。
本明細書において、アミノ酸配列中のアミノ酸の位置は、アミノ酸一文字表記+N末端アミノ酸から数えた場合のアミノ酸番号で示すことがある。例えば、「K169」は、N末端から169番目のアミノ酸であるリシンを示す。また、アミノ酸置換変異は、変異前のアミノ酸一文字表記+N末端アミノ酸から数えた場合のアミノ酸番号+変異後のアミノ酸一文字表記で示すことがある。例えば、「K169R」は、N末端から169番目のアミノ酸であるリシンのアルギニンへの置換変異を示す。
2.変異型MAD7タンパク質
本発明は、その一態様において、配列番号1に示されるアミノ酸配列Aが変異してなるアミノ酸配列Bを含み、且つ前記アミノ酸配列Bが、前記アミノ酸配列AにおけるK169及びD529のアミノ酸置換変異を含む、変異型MAD7タンパク質(本明細書において、「本発明の変異型MAD7タンパク質」と示すこともある。)に関する。以下に、これについて説明する。
本発明は、その一態様において、配列番号1に示されるアミノ酸配列Aが変異してなるアミノ酸配列Bを含み、且つ前記アミノ酸配列Bが、前記アミノ酸配列AにおけるK169及びD529のアミノ酸置換変異を含む、変異型MAD7タンパク質(本明細書において、「本発明の変異型MAD7タンパク質」と示すこともある。)に関する。以下に、これについて説明する。
前記アミノ酸配列A(配列番号1)は、MAD7タンパク質のアミノ酸配列である。前記MAD7タンパク質は、Eubacterium rectale由来のCas12aタンパク質である。前記MAD7タンパク質は、CRISPR/Casシステムにおいて用いることができ、例えば、ガイドRNAと複合体を形成した状態でゲノムDNAの標的部位に結合し、該標的部位を切断することができる。
前記アミノ酸配列Bは、前記アミノ酸配列Aが変異してなるアミノ酸配列であって、変異として、前記アミノ酸配列AにおけるK169及びD529のアミノ酸置換変異を含む。前記アミノ酸配列Bは、K169及びD529のアミノ酸置換変異の組合せにより、標的部位に対する切断活性を相乗的に向上させることができる。
K169の変異後のアミノ酸は、リシン以外の塩基性アミノ酸であることが好ましい。前記塩基性アミノ酸としては、例えば、アルギニン、ヒスチジン等が挙げられ、特に好ましくは、アルギニンが挙げられる。
D529の変異後のアミノ酸は、塩基性アミノ酸であることが好ましい。前記塩基性アミノ酸としては、例えば、アルギニン、リシン、ヒスチジン等が挙げられ、特に好ましくは、アルギニンが挙げられる。
具体例として、前記アミノ酸配列Bとしては、例えば、下記(a)のアミノ酸配列が挙げられる。
(a1)配列番号1のアミノ酸配列において、K169及びD529のアミノ酸置換変異を含むアミノ酸配列;
(a2)配列番号1のアミノ酸配列において、1若しくは数個のアミノ酸が欠失、挿入、置換、及び/又は、付加を有し、且つ前記(a1)のアミノ酸置換変異を含むアミノ酸配列;
(a3)配列番号1のアミノ酸配列において、配列番号1のアミノ酸配列に対して、70%以上の同一性を有し、且つ前記(a1)のアミノ酸置換変異を含むアミノ酸配列。

(a2)のアミノ酸配列において、「1若しくは数個」は、例えば、(a2)のアミノ酸配列を含むタンパク質が、標的部位に対する切断活性を有するアミノ酸配列である範囲であればよい。前記(a2)の「1若しくは数個」は、配列番号1のアミノ酸配列において、例えば、1~378個、1~315個、1~252個、1~189個、1~126個、1~63個、1~50個、1~37個、1~25個、1~12個、1~6個、1~3個、1又は2個、1個である。「標的部位に対する切断活性」は、例えば、標的部位に標的化可能なガイドRNAと複合体を形成した状態での切断活性である(以下、同様)。
前記(a3)のアミノ酸配列において、「同一性」は、例えば、前記(a3)のアミノ酸配列を含むタンパク質が、標的部位に対する切断活性を有するアミノ酸配列である範囲であればよい。前記(a3)の「同一性」は、前記(a1)のアミノ酸配列に対して、例えば、70%以上、75%以上、80%以上、85%以上、90%以上、95%以上、96%以上、97%以上、98%以上、99%以上である。
(a2)及び(a3)のアミノ酸配列は、前記(a1)のアミノ酸配列、すなわち、前記アミノ酸配列Aにおけるアミノ酸置換変異が保存されているということもできる。(a2)及び(a3)のアミノ酸配列は、前記アミノ酸配列AにおけるK169及びD529以外の後述のアミノ酸置換変異を含んでもよい。
前記アミノ酸配列Bは、変異として、K169及びD529のアミノ酸置換変異の組合せに加えてさらに、前記アミノ酸配列AにおけるY1086のアミノ酸置換変異を含むことが好ましい。前記アミノ酸配列Bは、Y1086のアミノ酸置換変異をさらに組み合わせることにより、標的部位に対する切断活性を相乗的に向上させることができる。
Y1086の変異後のアミノ酸は、チロシン以外の芳香族アミノ酸であることが好ましい。前記芳香族アミノ酸としては、例えば、フェニルアラニン、トリプトファン等が挙げられ、特に好ましくは、フェニルアラニンが挙げられる。
前記アミノ酸配列Bは、変異として、K169及びD529のアミノ酸置換変異の組合せに加えてさらに(特に、K169、D529、及びY1086のアミノ酸置換変異の組合せに加えてさらに)、前記アミノ酸配列AにおけるK970及びE1227からなる群より選択される少なくとも1種のアミノ酸のアミノ酸置換変異を含むことが好ましい。前記アミノ酸配列Bは、当該アミノ酸置換変異をさらに組み合わせることにより、標的部位に対する切断活性を相乗的に向上させることができる。
K970の変異後のアミノ酸は、親水性中性アミノ酸であることが好ましい。前記親水性中性アミノ酸としては、例えば、アスパラギン、グルタミン、セリン、トレオニン、チロシン、システイン等が挙げられ、特に好ましくは、アスパラギンが挙げられる。
E1227の変異後のアミノ酸は、塩基性アミノ酸であることが好ましい。前記塩基性アミノ酸としては、例えば、リシン、アルギニン、ヒスチジン等が挙げられ、特に好ましくは、リシンが挙げられる。
前記アミノ酸配列Bは、変異として、K169及びD529のアミノ酸置換変異の組合せに加えてさらに、アミノ酸配列AにおけるM961、K1098、F1198、Q1230、I1231、及びN1250からなる群より選択される少なくとも1種のアミノ酸のアミノ酸置換変異を含むことが好ましい。前記アミノ酸配列Bは、当該アミノ酸置換変異をさらに組み合わせることにより、標的部位に対する切断活性の向上を図ることができる。
M961の変異後のアミノ酸は、メチオニン以外の疎水性アミノ酸であることが好ましい。前記疎水性アミノ酸としては、例えば、ロイシン、イソロイシン、バリン、グリシン、アラニン、プロリン、トリプトファン、フェニルアラニン等が挙げられ、好ましくは、ロイシン、イソロイシン、バリン等が挙げられ、特に好ましくは、ロイシンが挙げられる。
K1098の変異後のアミノ酸は、親水性中性アミノ酸であることが好ましい。前記親水性中性アミノ酸としては、例えば、アスパラギン、グルタミン、セリン、トレオニン、チロシン、システイン等が挙げられ、特に好ましくは、アスパラギンが挙げられる。
F1198の変異後のアミノ酸は、フェニルアラニン以外の芳香族アミノ酸であることが好ましい。前記芳香族アミノ酸としては、例えば、チロシン、トリプトファン等が挙げられ、特に好ましくは、チロシンが挙げられる。
Q1230の変異後のアミノ酸は、塩基性アミノ酸であることが好ましい。前記塩基性アミノ酸としては、例えば、アルギニン、リシン、ヒスチジン等が挙げられ、特に好ましくは、アルギニンが挙げられる。
I1231の変異後のアミノ酸は、イソロイシン以外の疎水性アミノ酸であることが好ましい。前記疎水性アミノ酸としては、例えば、バリン、ロイシン、グリシン、アラニン、プロリン、トリプトファン、フェニルアラニン、メチオニン等が挙げられ、特に好ましくは、バリンが挙げられる。
N1250の変異後のアミノ酸は、アスパラギン以外の親水性中性アミノ酸であることが好ましい。前記親水性中性アミノ酸としては、例えば、セリン、グルタミン、トレオニン、チロシン、システイン等が挙げられ、特に好ましくは、セリンが挙げられる。
前記アミノ酸配列Bは、標的部位に対する切断活性が著しく損なわれない限りにおいて、他のアミノ酸変異(例えば、置換、保存的置換)を含むことができる。前記他のアミノ酸変異の数は、例えば、1~50個、1~20個、1~10個、又は1~5個である。前記アミノ酸配列Bにおいて、前記他のアミノ酸変異としては、例えば、C892、Y907、I922、Y966、S1000、T1014、K1040、L1056、I1065、K1067、T1083、F1163、D1200、K1236、D1238、F1241、S1242、及びK1247からなる群より選択される少なくとも1種のアミノ酸のアミノ酸置換変異が挙げられる。より具体的には、例えば、C892Y、Y907H、I922L、Y966F、S1000G、T1014A、K1040T、L1056M、I1065V、K1067N、T1083A、F1163V、D1200N、K1236R、D1238G、F1241L、S1242R、K1247R等が挙げられる。
前記アミノ酸配列Bは、前記アミノ酸配列AにK169及びD529のアミノ酸置換変異が導入されてなる変異型MAD7タンパク質(アミノ酸配列B´)の分割型タンパク質断片のアミノ酸配列であることができる。前記分割型タンパク質断片とは、元のタンパク質配列の1カ所又は複数カ所(例えば、2~3、好ましくは2)で切断してなる断片であり、互いに再会合することにより元の活性を回復することができるものである。
分割部位については、公知の情報(例えば、Cas9タンパク質の分割技術)に基づいて決定することができる。例えば、以下のようにして決定することができる。
1. アミノ酸配列B´からhomology modelingにより立体構造を得る。2. ドメインをまたぐ領域毎に1箇所を切断サイトとして選ぶ。この際、複数のモデル構造を比較し、構造上不都合のないと考えられる候補を優先的に選択する。3. 結果的にsplit可能と考えられるサイトを選択する。

もし、1箇所切断で良好な結果が得られない場合、複数箇所での切断と、それらの再接続に基づくsplitタンパク質の設計に取り組むべきと考えられる。そのような設計パターンは複数考えられるが、例えば、配列をA/B/Cの3領域に分割した後AとCを再接続し、実質的にAC+Bの2分割としたものである。

本発明の好ましい一態様において、本発明の変異型MAD7タンパク質は、アミノ酸配列B及び核局在化シグナル配列を含むことが好ましい。前記核局在化シグナル配列としては、例えば、SV40核局在化シグナル配列、ヌクレオプラスミン核局在化シグナル等が挙げられる。本発明の変異型MAD7タンパク質が前記核局在化シグナル配列を含む場合、アミノ酸配列BのC末端側に前記核局在化シグナル配列が配置されていることが好ましい。
本発明の変異型MAD7タンパク質は、標的部位に対する切断活性が著しく損なわれない限りにおいて、化学修飾されたものであってもよい。
本発明の変異型MAD7タンパク質は、C末端がカルボキシル基(-COOH)、カルボキシレート(-COO-)、アミド(-CONH2)又はエステル(-COOR)の何れであってもよい。
ここでエステルにおけるRとしては、例えば、メチル、エチル、n-プロピル、イソプロピル、n-ブチルなどのC1-6アルキル基;例えば、シクロペンチル、シクロヘキシルなどのC3-8シクロアルキル基;例えば、フェニル、α-ナフチルなどのC6-12アリール基;例えば、ベンジル、フェネチルなどのフェニル-C1-2アルキル基;α-ナフチルメチルなどのα-ナフチル-C1-2アルキル基などのC7-14アラルキル基;ピバロイルオキシメチル基などが用いられる。
本発明の変異型MAD7タンパク質は、C末端以外のカルボキシル基(又はカルボキシレート)が、アミド化又はエステル化されていてもよい。この場合のエステルとしては、例えば、上記C末端のエステルなどが用いられる。
さらに、本発明の変異型MAD7タンパク質には、N末端のアミノ酸残基のアミノ基が保護基(例えば、ホルミル基、アセチル基などのC1-6アルカノイルなどのC1-6アシル基など)で保護されているもの、生体内で切断されて生成し得るN末端のグルタミン残基がピログルタミン酸化したもの、分子内のアミノ酸の側鎖上の置換基(例えば、-OH、-SH、アミノ基、イミダゾール基、インドール基、グアニジノ基など)が適当な保護基(例えば、ホルミル基、アセチル基などのC1-6アルカノイル基などのC1-6アシル基など)で保護されているもの、あるいは糖鎖が結合した、いわゆる糖蛋白質などの複合蛋白質なども包含される。
本発明の変異型MAD7タンパク質は、酸又は塩基との塩の形態であってもよい。前記塩は、特に限定されず、酸性塩、塩基性塩のいずれも採用することができる。前記酸性塩は、例えば、塩酸塩、臭化水素酸塩、硫酸塩、硝酸塩、リン酸塩等の無機酸塩;酢酸塩、プロピオン酸塩、酒石酸塩、フマル酸塩、マレイン酸塩、リンゴ酸塩、クエン酸塩、メタンスルホン酸塩、パラトルエンスルホン酸塩等の有機酸塩;アスパラギン酸塩、グルタミン酸塩等のアミノ酸塩等が挙げられる。また、前記塩基性塩は、例えば、ナトリウム塩、カリウム塩等のアルカリ金属塩;カルシウム塩、マグネシウム塩等のアルカリ土類金属塩等が挙げられる。
本発明の変異型MAD7タンパク質は、溶媒和物の形態であってもよい。前記溶媒は、特に限定されず、例えば、水、エタノール、グリセロール、酢酸等が挙げられる。
本発明の変異型MAD7タンパク質の標的部位に対する切断活性は、実施例に記載の方法で測定することができる。本発明の変異型MAD7タンパク質の標的部位に対する切断活性は、例えば、配列番号1に示されるアミノ酸配列AからなるMAD7タンパク質の標的部位に対する切断活性100%に対して、好ましくは150%以上、より好ましくは200%以上、さらに好ましくは300%以上、よりさらに好ましくは400%以上である。当該範囲の中でも、上記活性は、好ましくは500%以上、より好ましくは600%以上、さら好ましくは700%以上、よりさらに好ましくは800%以上、とりわけ好ましくは900%以上、特に好ましくは1000%以上である。本発明の変異型MAD7タンパク質の標的部位に対する切断活性は、例えば、配列番号1に示されるアミノ酸配列AからなるMAD7タンパク質の標的部位に対する切断活性に対して、1000%以下、900%以下、800%以下、700%以下、600%以下、500%以下、400%以下、300%以下、200%以下、又は150%以下である。本発明の変異型MAD7タンパク質の標的部位に対する切断活性の範囲は、例えば、上述の上限値及び下限値の任意の組合せである。
本発明の変異型MAD7タンパク質は、公知の遺伝子工学的手法に従って容易に製造することができる。本発明の変異型MAD7タンパク質は、例えば、PCR、制限酵素切断、DNA連結技術、in vitro転写・翻訳技術、リコンビナントタンパク質作製技術等を利用して製造することができる。

本発明のポリヌクレオチドは、その一態様において、本発明の変異型MAD7タンパク質の発現カセットを含む。
本発明の変異型MAD7タンパク質の発現カセットは、細胞内で本発明の変異型MAD7タンパク質を発現可能なポリヌクレオチドである限り、特に制限されない。本発明の変異型MAD7タンパク質の発現カセットの典型例としては、プロモーター、及びそのプロモーターの制御下に配置された本発明の変異型MAD7タンパク質のコード配列を含むポリヌクレオチドが挙げられる。
本発明の変異型MAD7タンパク質の発現カセットに含まれるプロモーターとしては、特に制限されず、対象細胞に応じて適宜選択することができる。前記プロモーターとしては、例えば、pol II系プロモーターを各種使用することができる。前記pol II系プロモーターとしては、特に制限されないが、例えば、CMVプロモーター、EF1プロモーター、SV40プロモーター、MSCVプロモーター等が挙げられる。その他にも、前記プロモーターとして、例えば、trcやtac等のトリプトファンプロモーター、lacプロモーター、T7プロモーター、T5プロモーター、T3プロモーター、SP6プロモーター、アラビノース誘導プロモーター、コールドショックプロモーター、テトラサイクリン誘導性プロモーター等が挙げられる。
本発明のポリヌクレオチドは、必要に応じて、他のエレメント(例えば、マルチクローニングサイト(MCS)、薬剤耐性遺伝子、複製起点、エンハンサー配列、リプレッサー配列、インスレーター配列、レポータータンパク質(例えば、蛍光タンパク質等)コード配列、薬剤耐性遺伝子コード配列、ガイドRNA発現カセットなどが挙げられる。)を含んでいてもよい。
本発明のポリヌクレオチドは、ベクターの形態であることができる。使用目的(クローニング、タンパク質の発現)に応じて、また宿主細胞の種類を考慮して適当なベクターが選択される。大腸菌を宿主とするベクターとしてはM13ファージ又はその改変体、λファージ又はその改変体、pBR322又はその改変体(pB325、pAT153、pUC8など)等、酵母を宿主とするベクターとしてはpYepSec1、pMFa、pYES2、pPIC3.5K等、昆虫細胞を宿主とするベクターとしてはpAc、pVL等、哺乳類細胞を宿主とするベクターとしてはpcDNA、pCDM8、pMT2PC等を例示することができる。
本発明の細胞は、本発明のポリヌクレオチド、及び本発明の変異型MAD7タンパク質からなる群より選択される少なくとも1種を含む限り、特に制限されない。前記細胞としては、例えば、Escherichia coli K12等の大腸菌、Bacillus subtilis MI114等のバチルス属細菌、Saccharomyces cerevisiae AH22等の酵母、Spodoptera frugiperda 由来の Sf細胞系若しくはTrichoplusia ni由来のHighFive細胞系、嗅神経細胞等の昆虫細胞、COS7細胞等の動物細胞等が挙げられる。前記動物細胞としては、好ましくは、哺乳動物由来の培養細胞、具体的には、COS7細胞、CHO細胞、HEK293細胞、HEK293FT細胞、Hela細胞、PC12細胞、N1E-115細胞、SH-SY5Y細胞等が挙げられる。
本発明の細胞が本発明のポリヌクレオチドを含む場合は、その一態様において、本発明のポリヌクレオチドから本発明の変異型MAD7タンパク質を発現している。
4.ゲノム編集方法
本発明は、その一態様において本発明の変異型MAD7タンパク質、及び本発明のポリヌクレオチドからなる群より選択される少なくとも1種を細胞又は非ヒト生物に導入することを含む、ゲノム編集方法、に関する。

ゲノム編集対象細胞及び生物は、CRISPR/Casシステムによりゲノム編集可能な細胞及び生物である限り、特に制限されない。前記ゲノム編集対象細胞としては、各種組織由来又は各種性質の細胞、例えば、血液細胞、造血幹細胞・前駆細胞、配偶子(精子、卵子)、受精卵、線維芽細胞、上皮細胞、血管内皮細胞、神経細胞、肝細胞、ケラチン生成細胞、筋細胞、表皮細胞、内分泌細胞、ES細胞、iPS細胞、組織幹細胞、がん細胞等が挙げられる。前記ゲノム編集対象生物としては、例えば、ヒト、サル、マウス、ラット、イヌ、ネコ、ウサギ等の哺乳類動物;ヘビ、トカゲ等の爬虫類;アフリカツメガエル等の両生類動物;ゼブラフィッシュ、メダカ、トラフグ等の魚類動物;ホヤ等の脊索動物;ショウジョウバエ、カイコ等の節足動物;等の動物:シロイヌナズナ、イネ、コムギ、タバコ等の植物:ワカメ、ノリ等の藻類:酵母、アカパンカビ等の菌類:大腸菌、枯草菌、藍藻等の細菌等が挙げられる。
導入方法は、特に制限されず、対象細胞又は生物の種類、材料の種類(核酸であるのか、タンパク質であるのか等)に応じて、適宜選択することができる。前記導入方法としては、例えば、マイクロインジェクション、エレクトロポレーション、DEAE-デキストラン処理、リポフェクション、ナノ粒子媒介性トランスフェクション、ウイルス媒介性核酸送達等が挙げられる。
必要に応じて、ガイドRNAの発現カセット、ドナーDNA等、ゲノム編集に必要な材料を導入することができる。
導入してから、一定時間経過後に、対象細胞又は対象生物内でゲノム編集が起こるので、前記対象細胞又は前記対象生物を回収することにより、ゲノム編集された細胞又は生物を得ることができる。

本発明のゲノム編集用組成物は、本発明の変異型MAD7タンパク質、本発明のポリヌクレオチド、及び本発明の細胞からなる群より選択される少なくとも1種を含む限り、特に制限されず、これのみであってもよいし、必要に応じてさらに他の成分を含んでいてもよい。前記他の成分としては、特に限定されるものではないが、例えば、基剤、担体、溶剤、分散剤、乳化剤、緩衝剤、安定剤、賦形剤、結合剤、崩壊剤、滑沢剤、増粘剤、保湿剤、着色料、香料、キレート剤等が挙げられる。前記ゲノム編集用組成物は、必要に応じて、ガイドRNA発現カセットを含むポリヌクレオチドを含んでいてもよい。また、必要に応じて、ドナーポリヌクレオチドを含んでいてもよい。
本発明のゲノム編集用組成物はキットの形態であることもできる。この場合、必要に応じて核酸導入試薬、緩衝液等、本発明の前記ゲノム編集方法の実施に必要な他の材料、試薬、器具等を適宜含んでいてもよい。本発明の前記ゲノム編集方法の実施に必要な他の材料としては、ゲノム編集用キットは、必要に応じて、ガイドRNA発現カセットを含むポリヌクレオチドを含んでいてもよく、必要に応じて、ドナーポリヌクレオチドを含んでいてもよい。
本発明のゲノム編集用組成物は、各種用途に用いることができる。本発明のゲノム編集用組成物は、例えば、実験用、農業用、医療用、畜産用、水産用、工業用とすることができる。前記実験用は、試験・研究のために用いられるものであり、農業や医療等の実用目的ではないことである。前記農業用とは、例えば、ゲノム編集産物が農産物として利用される場合を包含する。前記医療用とは、例えば、ゲノム編集が生物の状態又は疾患の改善又は治療等に利用される場合を包含する。前記畜産用とは、例えば、ゲノム編集産物が畜産動物として利用される場合を包含する。前記水産用とは、例えば、ゲノム編集産物が水産動物として利用される場合を包含する。前記工業用とは、例えば、ゲノム編集産物が工業原料(線維等の素材の産生生物、酒類等の発酵用微生物)として利用される場合を包含する。

CAG promoterの下流にEGFP アミノ基末端領域、PAM配列を含む切断される塩基配列、EGFP カルボキシル基末端領域の順番で挿入されたベクターを調製した。当該ベクターは、ゲノム編集により切断されるとEGFP配列の修復が起こり、緑色蛍光が観察されるようにデザインされている。
CAG promoterの下流にEGFP アミノ基末端領域、PAM配列を含む切断される塩基配列、EGFP カルボキシル基末端領域の順番で挿入されたベクターを調製した。当該ベクターは、ゲノム編集により切断されるとEGFP配列の修復が起こり、緑色蛍光が観察されるようにデザインされている。
試験例2.EGxxFP assay
各MAD7発現ベクター(試験例1)を用いて、変異型MAD7タンパク質の標的部位に対する切断活性を測定した。具体的には以下のようにして行った。
(1)HEK293T細胞を24 well plateに撒き、1.5日間から2日間、37℃でCO2インキュベーター内にて培養した。培地はDMEM (High Glucose)(Sigma-Aldrich)、10%FBS(CAPRICORN)、1xペニシリンーストレプトマイシン混合溶液(ナカライテクス)を使用した。
(2)以下の混合液を作製した。
A液:Opti-MEM(Gibco)600μl、2ng/ 2nl RFP発現ベクター 0.6μl、2 ng/ 2nl crRNA発現ベクター1.2μl、2ng/ 2nl EGxxFP assay検出用ベクター3μl
B液:Opti-MEM 600μl、Turbofect(Thermo Fisher Scientific) 24μl
(3)A液を各チューブ75μlずつ分注し、0.4 ng/nl ST7又はST8発現ベクターを0.75μl混合した。
(4)(3)で作製した液にB液75μlを加え、よく混合させ、室温で20分静置した。
(5)24 well plateの培地を新しい培地に交換した。
(6)24well plateの各wellに(4)で作製した液50μlを加えて、軽くゆすった。
(7)1.5日から2日間培養した後、トリプシン処理により細胞を回収し、Passive Lysis 5x Buffer(Promega)の希釈液を加えて激しく撹拌し、細胞を破壊した。
(8)12000 rpm、5分で遠心し、上清を回収した。各サンプルの上清50μlを96 well plateの2 wellに加え、上清に含まれるEGFPとRFPの蛍光強度をプレートリーダー(CYTATION3 imaging reader (BioTek))で検出した。
(9)EGFPの値をRFPの値で標準化した。MAD7発現ベクターを含まないサンプルをネガティブコントロールとし、各サンプルの値から、ネガティブコントロールの値を引いた。ST7の値を1とし、それ以外のサンプルの値はST7の相対値を示した。各データは個体数3で、誤差範囲は標準誤差で示した。結果を図5~25に示す。
各MAD7発現ベクター(試験例1)を用いて、変異型MAD7タンパク質の標的部位に対する切断活性を測定した。具体的には以下のようにして行った。
(1)HEK293T細胞を24 well plateに撒き、1.5日間から2日間、37℃でCO2インキュベーター内にて培養した。培地はDMEM (High Glucose)(Sigma-Aldrich)、10%FBS(CAPRICORN)、1xペニシリンーストレプトマイシン混合溶液(ナカライテクス)を使用した。
(2)以下の混合液を作製した。
A液:Opti-MEM(Gibco)600μl、2ng/ 2nl RFP発現ベクター 0.6μl、2 ng/ 2nl crRNA発現ベクター1.2μl、2ng/ 2nl EGxxFP assay検出用ベクター3μl
B液:Opti-MEM 600μl、Turbofect(Thermo Fisher Scientific) 24μl
(3)A液を各チューブ75μlずつ分注し、0.4 ng/nl ST7又はST8発現ベクターを0.75μl混合した。
(4)(3)で作製した液にB液75μlを加え、よく混合させ、室温で20分静置した。
(5)24 well plateの培地を新しい培地に交換した。
(6)24well plateの各wellに(4)で作製した液50μlを加えて、軽くゆすった。
(7)1.5日から2日間培養した後、トリプシン処理により細胞を回収し、Passive Lysis 5x Buffer(Promega)の希釈液を加えて激しく撹拌し、細胞を破壊した。
(8)12000 rpm、5分で遠心し、上清を回収した。各サンプルの上清50μlを96 well plateの2 wellに加え、上清に含まれるEGFPとRFPの蛍光強度をプレートリーダー(CYTATION3 imaging reader (BioTek))で検出した。
(9)EGFPの値をRFPの値で標準化した。MAD7発現ベクターを含まないサンプルをネガティブコントロールとし、各サンプルの値から、ネガティブコントロールの値を引いた。ST7の値を1とし、それ以外のサンプルの値はST7の相対値を示した。各データは個体数3で、誤差範囲は標準誤差で示した。結果を図5~25に示す。
試験例3.変異型MAD7タンパク質の作製
大腸菌タンパク質発現系pETシステムを用いてMAD7ならびに、変異型MAD7タンパク質の精製を行った。具体的には以下のようにして行った。
(1)MAD7若しくは変異型MAD7のコード配列(試験例1)を含むpET発現ベクターをRosettaTM (DE3) Competent cells(Sigma-Aldrich)に形質転換し、カナマイシン硫酸塩を含んだLB寒天培地上で培養した。37℃で1日間インキュベートさせ、大腸菌コロニーの形成を確認した。
(2)形成したコロニーから1つのコロニーを選出し、カナマイシン硫酸塩を含んだLB液体培地10mlで37℃ 180rpm 6時間培養した(preculture)。
(3)バッフル付三角フラスコ10個にそれぞれprecultureしたLB培養液 1mlと100mlのカナマイシン硫酸塩を含んだLB液体培地を入れ、37℃、180rpm、8時間の条件で、インキュベートした。
(4)氷上で15分静置した後、最終濃度0.5mMになるようにIPTG(Merk)を添加し、25℃、130rpm、6時間インキュベートした。
(5)4℃、3000g、10分の条件で、遠心し上清を除去、さらに大腸菌ペレットをPBSで洗浄した。
(6)大腸菌ペレットをリゾチーム処理ならびに超音波処理し、4℃、70000xg、30分の条件で、遠心した後、可溶性画分を回収した。
(7)可溶性画分をNGCTM クロマトグラフィーシステム(Bio-Rad)を使用したカラムクロマトグラフィーで分離・精製を行った。
(8)分離・精製したMAD7ならびに変異型MAD7は、SDS-PAGEで電気泳動した後、CBB染色(Wako)で確認した。
大腸菌タンパク質発現系pETシステムを用いてMAD7ならびに、変異型MAD7タンパク質の精製を行った。具体的には以下のようにして行った。
(1)MAD7若しくは変異型MAD7のコード配列(試験例1)を含むpET発現ベクターをRosettaTM (DE3) Competent cells(Sigma-Aldrich)に形質転換し、カナマイシン硫酸塩を含んだLB寒天培地上で培養した。37℃で1日間インキュベートさせ、大腸菌コロニーの形成を確認した。
(2)形成したコロニーから1つのコロニーを選出し、カナマイシン硫酸塩を含んだLB液体培地10mlで37℃ 180rpm 6時間培養した(preculture)。
(3)バッフル付三角フラスコ10個にそれぞれprecultureしたLB培養液 1mlと100mlのカナマイシン硫酸塩を含んだLB液体培地を入れ、37℃、180rpm、8時間の条件で、インキュベートした。
(4)氷上で15分静置した後、最終濃度0.5mMになるようにIPTG(Merk)を添加し、25℃、130rpm、6時間インキュベートした。
(5)4℃、3000g、10分の条件で、遠心し上清を除去、さらに大腸菌ペレットをPBSで洗浄した。
(6)大腸菌ペレットをリゾチーム処理ならびに超音波処理し、4℃、70000xg、30分の条件で、遠心した後、可溶性画分を回収した。
(7)可溶性画分をNGCTM クロマトグラフィーシステム(Bio-Rad)を使用したカラムクロマトグラフィーで分離・精製を行った。
(8)分離・精製したMAD7ならびに変異型MAD7は、SDS-PAGEで電気泳動した後、CBB染色(Wako)で確認した。
試験例4.In vitro assay
(1)CBB染色により、MAD7タンパク質(試験例3)とST8.2タンパク質(試験例3)の量比を算出した。
(2)同濃度のMAD7タンパク質溶液10μlとST8.2タンパク質溶液10μl、NEBuffer 3.1 2μl、crRNA [配列: /AlTR1/rUrArArUrUrUrCrUrArCrUrCrUrUrGrUrArGrArUrUrGrUrCrArCrCrArArUrCrCrUrGrUrCrCrCrUrArG(配列番号6)/AlTR2/](100 ng/μl) 3μl、滅菌水を混合し、25℃で10分静置した。
(3)500ngになるように、基質DNAを加え、反応液量を20μlにした。
(4)37℃、30℃、25℃の条件で、1時間と24時間反応させた。
(5)4μl 10 x loading bufferを加えた。
(6)2%アガロースゲルで10μlの反応溶液を泳動した。
(7)ゲル撮影装置で撮影し、ImageJで切断されていない切断用DNA量を測定した。
(8)100x((コントロールの基質DNA量-切断されていない基質DNA量)/コントロールの基質DNA量)の計算式で、切断活性を算出した。結果を図26~29に示す。
(1)CBB染色により、MAD7タンパク質(試験例3)とST8.2タンパク質(試験例3)の量比を算出した。
(2)同濃度のMAD7タンパク質溶液10μlとST8.2タンパク質溶液10μl、NEBuffer 3.1 2μl、crRNA [配列: /AlTR1/rUrArArUrUrUrCrUrArCrUrCrUrUrGrUrArGrArUrUrGrUrCrArCrCrArArUrCrCrUrGrUrCrCrCrUrArG(配列番号6)/AlTR2/](100 ng/μl) 3μl、滅菌水を混合し、25℃で10分静置した。
(3)500ngになるように、基質DNAを加え、反応液量を20μlにした。
(4)37℃、30℃、25℃の条件で、1時間と24時間反応させた。
(5)4μl 10 x loading bufferを加えた。
(6)2%アガロースゲルで10μlの反応溶液を泳動した。
(7)ゲル撮影装置で撮影し、ImageJで切断されていない切断用DNA量を測定した。
(8)100x((コントロールの基質DNA量-切断されていない基質DNA量)/コントロールの基質DNA量)の計算式で、切断活性を算出した。結果を図26~29に示す。
試験例5.マウス受精卵 変異導入効率の解析
(1)マウス受精卵に同濃度のMAD7又はST8.2とマウスRosa26遺伝子座に設計したcrRNA[配列: /AlTR1/rUrArArUrUrUrCrUrArCrUrCrUrUrGrUrArGrArUrCrArCrCrUrGrUrUrCrArArUrUrCrCrCrCrUrGrCrA/AlTR2/](配列番号7)をGEEP法(特開2017-184639号公報)により挿入した。
(2)エレクトロポレーションを行った受精卵を、37℃の条件で、CO2インキュベーターでE3.5-4.5まで培養し、桑実胚又は胚盤胞に発生した受精卵を個別に回収した。
(3)回収した受精卵よりDNAを抽出した。
(4)Rosa26遺伝子座に設計したcrRNAの標的配列を検出するプライマーを用いてPCRを行った。
(5)Miseq reagent nano kit v2を用いてDNAシーケンス解析を行った。
(6)Rosa26遺伝子座において、ゲノムDNAの切断に起因する変異を確認した。
(7)100×(Rosa26遺伝子座においてゲノムDNAの切断に起因する変異が検出された検体数/全検体数)の計算式で、切断効率を算出した。結果を図30に示す。
(1)マウス受精卵に同濃度のMAD7又はST8.2とマウスRosa26遺伝子座に設計したcrRNA[配列: /AlTR1/rUrArArUrUrUrCrUrArCrUrCrUrUrGrUrArGrArUrCrArCrCrUrGrUrUrCrArArUrUrCrCrCrCrUrGrCrA/AlTR2/](配列番号7)をGEEP法(特開2017-184639号公報)により挿入した。
(2)エレクトロポレーションを行った受精卵を、37℃の条件で、CO2インキュベーターでE3.5-4.5まで培養し、桑実胚又は胚盤胞に発生した受精卵を個別に回収した。
(3)回収した受精卵よりDNAを抽出した。
(4)Rosa26遺伝子座に設計したcrRNAの標的配列を検出するプライマーを用いてPCRを行った。
(5)Miseq reagent nano kit v2を用いてDNAシーケンス解析を行った。
(6)Rosa26遺伝子座において、ゲノムDNAの切断に起因する変異を確認した。
(7)100×(Rosa26遺伝子座においてゲノムDNAの切断に起因する変異が検出された検体数/全検体数)の計算式で、切断効率を算出した。結果を図30に示す。
以上、実施形態を参照して本発明を説明したが、本発明は、上記実施形態に限定されるものではない。本発明の構成や詳細には、本発明のスコープ内で当業者が理解しうる様々な変更をできる。
この出願は、2022年1月28日に出願された日本出願特願2022-100914を基礎とする優先権を主張し、その開示の全てをここに取り込む。
Claims (34)
- 配列番号1に示されるアミノ酸配列Aが変異してなるアミノ酸配列Bを含み、且つ前記アミノ酸配列Bが、前記アミノ酸配列AにおけるK169及びD529のアミノ酸置換変異を含む、変異型MAD7タンパク質。
- 前記アミノ酸配列Bは、下記(a1)、(a2)、又は(a3)のアミノ酸配列を含む、請求項1に記載の変異型MAD7タンパク質:
(a1)配列番号1のアミノ酸配列において、K169及びD529のアミノ酸置換変異を含むアミノ酸配列;
(a2)配列番号1のアミノ酸配列において、1~126個のアミノ酸が欠失、挿入、置換、及び/又は、付加を有し、且つ前記(a1)のアミノ酸置換変異を含むアミノ酸配列;
(a3)配列番号1のアミノ酸配列において、配列番号1のアミノ酸配列に対して、90%以上の同一性を有し、且つ前記(a1)のアミノ酸置換変異を含むアミノ酸配列。 - 前記アミノ酸置換変異において、K169の変異後のアミノ酸がリシン以外の塩基性アミノ酸であり、D529の変異後のアミノ酸が塩基性アミノ酸である、請求項1又は2に記載の変異型MAD7タンパク質。
- 前記アミノ酸置換変異において、K169の変異後のアミノ酸がアルギニンであり、且つD529の変異後のアミノ酸がアルギニンである、請求項1~3のいずれか一項に記載の変異型MAD7タンパク質。
- 前記アミノ酸配列Bが、前記アミノ酸配列AにおけるY1086のアミノ酸置換変異を含む、請求項1~4のいずれか一項に記載の変異型MAD7タンパク質。
- 前記アミノ酸置換変異において、Y1086の変異後のアミノ酸がチロシン以外の芳香族アミノ酸である、請求項5に記載の変異型MAD7タンパク質。
- 前記アミノ酸置換変異において、Y1086の変異後のアミノ酸がフェニルアラニンである、請求項5又は6に記載の変異型MAD7タンパク質。
- 前記アミノ酸配列Bが、前記アミノ酸配列AにおけるK970及びE1227からなる群より選択される少なくとも1種のアミノ酸のアミノ酸置換変異を含む、請求項1~7のいずれか一項に記載の変異型MAD7タンパク質。
- 前記アミノ酸置換変異において、K970の変異後のアミノ酸が親水性中性アミノ酸であり、且つ/或いはE1227の変異後のアミノ酸が塩基性アミノ酸である、請求項8に記載の変異型MAD7タンパク質。
- 前記アミノ酸置換変異において、K970の変異後のアミノ酸がアスパラギンであり、且つ/或いはE1227の変異後のアミノ酸がリシンである、請求項8又は9に記載の変異型MAD7タンパク質。
- 前記アミノ酸配列Bが、前記アミノ酸配列AにおけるM961、K1098、F1198、Q1230、I1231、及びN1250からなる群より選択される少なくとも1種のアミノ酸のアミノ酸置換変異を含む、請求項1~10のいずれか一項に記載の変異型MAD7タンパク質。
- 前記アミノ酸配列Bが、前記アミノ酸配列AにおけるC892、Y907、I922、Y966、S1000、T1014、K1040、L1056、I1065、K1067、T1083、F1163、D1200、K1236、D1238、F1241、S1242、及びK1247からなる群より選択される少なくとも1種のアミノ酸のアミノ酸置換変異を含む、請求項1~11のいずれか一項に記載の変異型MAD7タンパク質。
- 前記アミノ酸配列Bは、下記(b1)、(b2)、又は(b3)のアミノ酸配列を含む、請求項1~12のいずれか一項に記載の変異型MAD7タンパク質:
(b1)配列番号2のアミノ酸配列;
(b2)配列番号2のアミノ酸配列において、1~126個のアミノ酸が欠失、挿入、置換、及び/又は付加され、且つ配列番号2のアミノ酸配列における169番目及び529番目のアミノ酸が保存されたアミノ酸配列;
(b3)配列番号2のアミノ酸配列に対して、90%以上の同一性を有し、且つ配列番号2のアミノ酸配列における169番目及び529番目のアミノ酸が保存されたアミノ酸配列。 - 前記(b2)又は(b3)において、さらに、配列番号2のアミノ酸配列における1086番目のアミノ酸が保存されている、請求項13に記載の変異型MAD7タンパク質。
