Abstract
本発明は、収率が高く、かつ、核内可溶性タンパク質の拡散による核外漏出を阻止できる、核可溶性タンパク質の分画方法と、該核可溶性タンパク質の分画方法を実施するためのキットを提供する。本発明の核可溶性タンパク質の分画方法は、10℃~37℃の温度条件において、ジギトニンに細胞を曝露する工程を含む。前記温度条件は25℃~37℃であってもよい。本発明の核可溶性タンパク質の分画方法は、WGAに細胞を曝露する工程を含むことができる。本発明は、ジギトニンを含む、本発明の核可溶性タンパク質の分画方法を実施するためのキットを提供する。本発明のキットは、WGAを含むことができる。
Description
本発明は、細胞内タンパク質の分画方法及び該方法に用いるキットに関し、具体的には核可溶性タンパク質の分画方法及び該方法に用いるキットに関する。
真核細胞のゲノムは核内に隔離されており、転写因子などの必要なタンパク質だけが選択的に核内に移行し、状況に応じて遺伝子発現などの恒常性維持機能を制御している。核-細胞質間の物質の行き来は、核膜表面に数百~数千個存在する核膜孔複合体を介して行われる。核膜孔複合体の通過経路は、大きく2種類に分けられる。1つは、核-細胞質間輸送因子によって認識され選択的に輸送される能動的輸送経路である(非特許文献1)。もう1つは、自由拡散による受動的輸送経路(非特許文献2)である。後者は、核膜孔複合体を通過するのに十分に小さい60kDa以下のタンパク質のみが利用可能である(非特許文献3)。
核可溶性タンパク質の分画方法は、これまでに多数開発され、核可溶性タンパク質を分画するためのキットも市販されている。方法は大きく分けて、2種類ある。図1は、従来技術(上段及び中段)及び本発明(下段)の核可溶性タンパク質の分画方法を対比して説明する模式図である。1つは、細胞膜(PM)と核膜(NE)を界面活性剤やホモジナイザーにより、穴を開けて可溶性タンパク質を溶出させ、核内のタンパク質を高塩濃度で溶出させる方法である(非特許文献4、図1、中段)。この方法では、より強固に核内の構造体に結合したタンパク質を取得できるが、一方で核可溶性タンパク質の多くは失われる可能性がある。もう1つの方法は、低張液又は、細胞膜(PM)に豊富なコレステロールに特異的に結合する界面活性剤ジギトニンを用いて、核膜は破れないように細胞膜を破って、細胞質画分を除去した後、核内タンパク質を溶出させる方法である(非特許文献5、6及び7、図1、上段)。

ジギトニンによる従来の細胞膜透過処理方法では、細胞膜だけが破れて核膜は破れないという膜透過の細胞膜特異性を有する細胞を得る処理効率があまり良くなく、培養細胞1×107個/mL程度のスモールスケールの細胞サンプルを多種類同時に処理し、その処理効率まで検証した報告はない。加えて、拡散により核-細胞質間を自由に行き来することができる60kDa以下の比較的質量の小さいタンパク質の一部が、処理中に核膜が破れていなくても核膜孔複合体を通過して核外へと漏出する。このため、完全な形で核可溶性タンパク質を分画する方法は確立されていなかった。
本発明の課題は、細胞膜だけが破れて核膜は破れないという膜透過の細胞膜特異性を有する細胞を得る処理収率が高い核可溶性タンパク質の分画方法を提供することである。本発明のさらなる課題は、核内の可溶性タンパク質が拡散によって核膜孔から核外に漏出するのを阻止できる、核可溶性タンパク質の分画方法を提供することである。本発明のまたさらなる課題は、前記分画方法に用いるキットを提供することである。
本発明の発明者は、前記課題を解決するために鋭意研究を進めた。ジギトニンによる細胞膜透過処理は、1990年に最初に報告した非特許文献5以来、氷上又は4℃で実行されており、非特許文献5の筆頭著者による2016年の実験法解説(非特許文献6)でも氷上でジギトニンによる細胞膜透過処理を行うこととされている。また本発明の発明者の属するグループによる非特許文献7でも、4℃の温度条件でジギトニンによる細胞膜透過処理を行った。これに対し、本発明の発明者は、驚くべきことに、細胞をジギトニンに曝露する工程の温度条件を10℃以上とするほうが氷上よりも細胞膜特異的透過性細胞の収率が高いことを見出して本発明を完成した。
本発明は核可溶性タンパク質の分画方法を提供する。本発明の核可溶性タンパク質の分画方法は、10℃~42℃の温度条件において、ジギトニンに細胞を曝露する工程を含む。
本発明の核可溶性タンパク質の分画方法において、前記温度条件は25℃~37℃とすることができる。
本発明の核可溶性タンパク質の分画方法において、前記ジギトニンに細胞を曝露する工程は少なくとも1×107個/mLの濃度の細胞を前記ジギトニンに曝露することを含み、細胞膜特異的な透過性を示す細胞が85%以上であるジギトニンに曝露された細胞から、細胞質画分と、核画分及び不溶性画分とを分離する工程を含むことができる。
本発明は、前記本発明の核可溶性タンパク質の分画方法を実施するためのキットを提供する。本発明のキットはジギトニンを含む。
本発明の核可溶性タンパク質の分画方法は、コムギ胚芽凝集素(以下、「WGA」という。)に細胞を曝露する工程を含むことができる。
本発明は、前記WGAに細胞を曝露する工程を含む本発明の核可溶性タンパク質の分画方法を実施するためのキットを提供する。本発明のキットはジギトニン及びWGAを含む。
本発明の1つの実施態様は、約10℃~約42℃の温度条件において、ジギトニンに細胞を曝露する工程を含む、核可溶性タンパク質の分画方法である。
本明細書の実施例によれば、ジギトニンに曝露された細胞のうち細胞膜だけが選択的に透過処理された細胞の構成比の百分率は、氷上、すなわち、0℃で細胞膜透過処理を行った細胞では27%しかなかったが、10℃、15℃、25℃又は37℃で細胞膜透過処理を行った細胞では、それぞれ、94%、85%、92%及び91%あった。また、25℃であれば、複数の培養細胞でジギトニンに曝露された細胞のうち細胞膜だけが選択的に透過処理された細胞の構成比の百分率は86%~93%であった。すなわち、10℃~37℃の幅広い温度範囲で細胞膜だけが選択的に透過処理された細胞の収率が一様に高かった。そこで、本発明の核可溶性タンパク質の分画方法では、細胞をジギトニンに曝露する工程の温度条件は、約10℃~約42℃の温度範囲内のいずれかの温度である。換言すると、前記温度条件は、10℃、11℃、12℃,13℃、14℃、15℃、16℃、17℃、18℃、19℃、20℃、21℃、22℃、23℃、24℃、25℃、26℃、27℃、28℃、29℃、30℃、31℃、32℃、33℃、34℃、35℃、36℃、37℃、38℃、39℃、40℃、41℃及び42℃からなる群から選択されるいずれか2つの温度を下限及び上限とし、前記下限及び上限を含む温度範囲に含まれるいずれかの温度である。この温度条件は、ニワトリのような鳥類の体温である約42℃や、哺乳類細胞及び哺乳類細胞を宿主とする病原体の温度感受性突然変異体の解析に用いられる約39℃を含む。
本明細書において核可溶性タンパク質の分画方法とは、細胞の構成要素である細胞内小器官又は細胞下構造のうち、特定の細胞内小器官又は細胞下構造に局在するタンパク質を他の細胞内小器官又は細胞下構造から物理的に分離する方法を指す。ここで細胞内小器官又は細胞下構造には、核、細胞質、小胞体、ミトコンドリア、リソソーム、ペルオキシソーム、ゴルジ体、その他の膜構造と、染色体、紡錘体、動原体等が含まれるが、これらに限られない。本発明の核可溶性タンパク質の分画方法は、細胞質及び核のうち少なくともいずれか一方を含むが他方を含まない画分を分離して回収する。ここで核分画を分離するためには、細胞表面の細胞膜を破る必要があるが、核膜も破れることがある。また、核膜は破れていない、すなわち、核膜が無傷の状態又は完全性を保った状態であっても、核膜孔という多数のタンパク質が集合した構造が存在する。核膜孔を介する核と細胞質との間の輸送には、能動的輸送経路及び受動的輸送経路が存在するが、そのうち受動的輸送経路は、単離された核においても機能するため、核内の分子、特に、可溶性で核膜孔を通過できる比較的分子量の小さいタンパク質は核の外に漏出する。したがって、細胞質画分と核画分との特異的な分離には、細胞膜及び核膜のうち細胞膜だけを選択的に破る、すなわち、細胞膜だけが透過性を有する細胞を得ることと、核内タンパク質が核外に漏出するのを抑制することとが両方とも重要である。
このうち、細胞膜だけを選択的に破る手段として、膜成分のうちコレステロールが細胞膜に多いが核膜には少ないことを利用してコレステロールと特異的に結合して膜を破ることができるジギトニンが使われてきた。従来、ジギトニンによる細胞膜透過処理は、1990年に最初に報告した非特許文献5以来、氷上又は4℃で実行されており、非特許文献5の筆頭著者による2016年の実験法解説(非特許文献6)でも氷上又は4℃での温度でジギトニンによる細胞膜透過処理を行うこととされている。これに対し、本発明の発明者は、驚くべきことに、細胞をジギトニンに曝露する工程の温度条件は10℃のほうが氷上よりも核分画の可溶性タンパク質の収率が高いことを見出した。
本発明の核可溶性タンパク質の分画方法において、細胞をジギトニンに曝露する工程で用いる細胞透過処理溶液のジギトニンの濃度は、溶液中の他の成分の有無及び濃度と、細胞をジギトニンに曝露する際の温度条件とに応じて当業者は容易に決定することができる。前記溶液中のジギトニンの濃度は、例えば、細胞をジギトニンに曝露する工程を実施する温度条件が約10℃~約42℃の温度範囲内のいずれかの温度のとき、100μg/mL~200μg/mLの間のいずれかの濃度とすることができる。換言すると、100μg/mL、105μg/mL、110μg/mL、115μg/mL、120μg/mL、125μg/mL、130μg/mL、135μg/mL、140μg/mL、145μg/mL、150μg/mL、155μg/mL、160μg/mL、165μg/mL、170μg/mL、175μg/mL、180μg/mL、185μg/mL、190μg/mL、195μg/mL及び200μg/mLからなる群から選択されるいずれか2つのジギトニンの濃度を下限及び上限とし、前記下限及び上限を含むジギトニンの濃度範囲に含まれるいずれかのジギトニンの濃度である。前記ジギトニン濃度は、細胞をジギトニンに曝露する工程を実施する温度条件に応じて変えることもできる。
本発明の核可溶性タンパク質の分画方法において、細胞をジギトニンに曝露する工程では、ジギトニンを含む細胞透過処理溶液としては、ジギトニンによる細胞膜透過処理を最初に報告した非特許文献5に記載のトランスポートバッファー(20mM HEPESバッファー(pH7.3)、110mM CH3COOK、2mM (CH3COO)2Mg、5mM CH3COONa及び0.5mM EGTA)のように細胞に対して等張性があってpHを制御できる緩衝剤を含むいずれの溶液を用いてもかまわない。前記ジギトニンを含む細胞透過処理溶液は、前記トランスポートバッファーの他、非特許文献6に記載のPBS(3mM Na2HPO4、1.06mM KH2PO4及び155mM NaCl)、Linder, M.I.ら(Dev. Cell, 43:141-156 (2017))に記載の改変されたジギトニン含有細胞膜透過バッファー(25mM HEPES-KOH pH 7.6、25mM CH3COOK、7.5mM MgCl2、250mM ショ糖、0.5mM DTT及び0.5mM EGTA)、Dignam, 、J.D.ら(Nucl. Acids Res., 11:1475-89 (1983))に記載のin vitro 転写用バッファー(12mM HEPES (pH7.9)、12% グリセロール、0.3mM DTT、0.12mM EDTA、60mM KCl及び12mM MgCl2)、Krude, T.(J Biol Chem. 275:13699-13707(2000))に記載のin vitro DNA複製用バッファー(20mM K-HEPES, pH 7.8、100mM CH3COOK、1mM MgCl2及び0.1mM DTT)、H▲上リング付きA小文字▼kelien, A.M.ら(Methods Mol. Biol.,348:259-268(2006))に記載のストレプトリシンOを用いる細胞のリプログラミング用バッファー(50mM NaCl、5mM MgCl2、20mM HEPES pH 8.2及び1mM DTT)を含むが、これらに限られない溶液を用いてもかまわない。また、分画されたタンパク質を保護するために、前記ジギトニンを含む細胞透過処理溶液は、BSA、ポリビニルピロリドン等を、例えば10mg/mL添加してもかまわない。さらに、核内タンパク質の活性を保持するために、ATP(例えば2mM)又は解糖系その他の酵素を用いるエネルギー供給反応系を添加してもかまわない。さらに、カリウム、マグネシウム、ナトリウムイオンについては、酢酸塩ではなく、塩化物(MgCl2など)に置換してもかまわない。
本発明の核可溶性タンパク質の分画方法は、NP-40、Nonidet P-40、IGEPAL CA-630、Tween-20、Tween-80、Brij-35、Brij-58、Triton X-100、Triton X-114、オクチルグルコシド、オクチルチオグルコシド、SDS、CHAPS及びCHAPSOからなる群から選択される少なくとも1つ又は全ての界面活性剤を含まないことがある。さらに本発明の核可溶性タンパク質の分画方法は、非特許文献5に記載のトランスポートバッファー(20mM HEPESバッファー(pH7.3)、110mM CH3COOK、2mM (CH3COO)2Mg、5mM CH3COONa及び0.5mM EGTA)、非特許文献6及び7に記載のPBS(3mM Na2HPO4、1.06mM KH2PO4及び155mM NaCl)、Linder, M.I.ら(Dev. Cell, 43:141-156 (2017))に記載の改変されたジギトニン含有細胞膜透過バッファー(25mM HEPES-KOH pH 7.6、25mM CH3COOK、7.5mM MgCl2、250mM ショ糖、0.5mM DTT及び0.5mM EGTA)、Dignam, 、J.D.ら(Nucl. Acids Res., 11:1475-89 (1983))に記載のin vitro 転写用バッファー(12mM HEPES (pH7.9)、12% グリセロール、0.3mM DTT、0.12mM EDTA、60mM KCl及び12mM MgCl2)、Krude,T.(J Biol Chem. 275:13699-13707(2000))に記載のin vitro DNA複製用バッファー(20mM K-HEPES, pH 7.8、100mM CH3COOK、1mM MgCl2及び0.1mM DTT)、及び、H▲上リング付きA小文字▼kelien, A.M.ら(Methods Mol. Biol.,348:259-268(2006))に記載のストレプトリシンOを用いる細胞のリプログラミング用バッファー(50mM NaCl、5mM MgCl2、20mM HEPES pH 8.2及び1mM DTT)からなる群から選択されるいずれかのバッファーのイオン強度よりイオン強度が高い塩は含まないことがある。例えば、420mM NaCl、1M 尿素等は含まない。
本発明の核可溶性タンパク質の分画方法において、細胞をジギトニンに曝露する工程の処理時間は、ジギトニン濃度及び温度の条件に応じて当業者が容易に決定することができる。本発明の核可溶性タンパク質の分画方法において採用しうる処理時間の下限としては、例えば、通常、30秒以上、好ましくは、1分以上、3分以上、または5分以上であり得るが、これらに限定されない。また、処理時間の上限としては、例えば、通常、2時間以下、好ましくは、1時間以下、45分以下、30分以下、又は15分以下であり得るが、これらに限定されない。本発明の核可溶性タンパク質の分画方法における一態様において、処理時間は、例えば、10℃~42℃の温度条件で、100μg/mL~200μg/mLのジギトニンの濃度条件では、約5分間、例えば、4.5分間、4.6分間、4.7分間、4.8分間、4.9分間、5.0分間、5.1分間、5.2分間、5.3分間、5.4分間、5.5分間からなる群から選択されるいずれか2つの処理時間を下限及び上限とし、前記下限及び上限を含む処理時間の範囲内に含まれるいずれかの処理を採用することができるがこれに限定されない。
本発明の核可溶性タンパク質の分画方法を施す対象は、細胞膜及び核膜の両方を有する真核生物の細胞である。本発明の核可溶性タンパク質の分画方法を施す対象は、動物界、植物界及び菌界に属する細胞が好ましく、動物界に属する細胞がより好ましく、脊椎動物及び無脊椎動物が好ましく、10℃~42℃の体温を有する動物か、10℃~42℃の温度条件で生存することができる動物かの細胞がより好ましい。本発明の核可溶性タンパク質の分画方法を施す対象は、魚類、両生類、は虫類、鳥類及びほ乳類に属する動物の細胞であってもよい。本発明の核可溶性タンパク質の分画方法を施す対象は、生物個体から新鮮に単離された細胞でもよく、前記新鮮に単離された細胞を試験管内で培養増殖させた培養細胞でもよい。本発明の核可溶性タンパク質の分画方法を施す対象が培養細胞の場合、該培養細胞は浮遊培養した細胞であっても、基質に接着した細胞であってもかまわない。本発明の核可溶性タンパク質の分画方法を施す対象は、正常細胞であっても、初代培養細胞であっても、不死化していない、継代回数に制限のある細胞であっても、形質転換細胞、株化細胞、その他の不死化細胞であってもかまわない。本発明の核可溶性タンパク質の分画方法を施す対象は、未分化多能性幹細胞と、栄養外胚葉細胞、細胞内胚葉細胞・中胚葉細胞、外胚葉細胞及び始原生殖細胞からなる群から選択されるいずれかの細胞由来の未分化細胞、分化細胞又は脱分化細胞であってもかまわない。未分化細胞は、いずれかの分化細胞タイプへの分化能を有する細胞と、いずれかの分化細胞タイプへの分化能を失った細胞とを含む。本発明の核可溶性タンパク質の分画方法を施す対象は、核膜より細胞膜にコレステロールをより多く含む細胞が好ましい。本発明の核可溶性タンパク質の分画方法を施す対象は、本明細書の実施例に用いた、HeLaS3浮遊培養細胞及び接着培養細胞(ヒト由来、子宮頸部類上皮腫)、RPE1(ヒト由来、ヒトテロメア逆転写酵素遺伝子を導入した網膜色素上皮細胞株)、A549(ヒト由来、肺胞基底上皮腺癌細胞株)、MCF7(ヒト由来、乳腺癌細胞株)及びU2OS(ヒト骨肉種細胞株)の他、TIG-1等のTIG細胞系統(ヒト由来、線維芽細胞)、WI-38(ヒト由来、肺正常二倍体線維芽細胞)等の老化研究用細胞、HCT116(ヒト由来、大腸癌)、NIH3T3(マウス由来、線維芽細胞株)、HEK293(ヒト胎児腎細胞)、HEK293T(SV40ウイルスT抗原を発現するHEK293)、HUVEC(ヒト由来、臍帯静脈内皮細胞)、C2C12(マウス由来、不死化筋芽細胞)、THP-1(ヒト由来、急性単球性白血病)、HL60(ヒト由来、血球・リンパ系)、K562(ヒト由来、慢性骨髄性白血病)、F9(マウス由来、テラトーマ)、PC12(ラット由来、褐色細胞腫)、M1(マウス由来、血球・リンパ系)、3T3-L1(マウス由来、胎仔)等の分化誘導可能な細胞株、iPS-TIG120-3f7(TIG細胞系統由来のiPS細胞)、ES-D3(マウス由来、ES細胞)等の哺乳類のiPS細胞及びES細胞、哺乳類の造血幹細胞、Neuro-2a(マウス由来、神経系)、WEHI-3b(マウス由来、血球・リンパ系)、P3U1(マウス由来、血球・リンパ系)、MEFs(マウス由来、マウス胎児線維芽細胞)、Y-1(マウス由来、副腎皮質)、COS-7(アフリカミドリザル由来、腎臓)、A-431(ヒト由来、類上皮腫)及びHep G2(ヒト由来、肝臓)を含むが、これらに限られない、哺乳類の培養細胞であってもかまわない。
本発明の核可溶性タンパク質の分画方法において、細胞をジギトニンに曝露する工程以外の工程では、いなかる温度条件を用いてもかまわない。氷上又は4℃の温度条件を用いることもできる。関心のあるタンパク質がプロテアーゼで分解するのを避けるためには、プロテアーゼ阻害剤を組み合わせて用いることもできるが、細胞をジギトニンに曝露する工程以外の工程の温度条件を氷上、4℃その他の低温とすることは、プロテアーゼ活性を抑制することにもつながる。
本発明の1つの実施態様は、約25℃~約37℃の温度条件において、ジギトニンに細胞を曝露する工程を含む、核可溶性タンパク質の分画方法である。換言すると、本実施態様の核可溶性タンパク質の分画方法でジギトニンに細胞を曝露する工程に用いられる温度条件は、25℃、26℃、27℃、28℃、29℃、30℃、31℃、32℃、33℃、34℃、35℃、36℃及び37℃からなる群から選択されるいずれか2つの温度を下限及び上限とし、前記下限及び上限を含む温度範囲に含まれるいずれかの温度である。
本発明の1つの実施態様は、前記ジギトニンに細胞を曝露する工程は少なくとも1×107個/mLの濃度の細胞を前記ジギトニンに曝露することを含み、細胞膜特異的な透過性を示す細胞が85%以上である細胞から、細胞質画分と、核画分及び不溶性画分とを分離する工程を含む本発明の核可溶性タンパク質の分画方法である。本発明において、ジギトニンに細胞を曝露する工程では、1×107個/mL、1.25×107個/mL又はこれらより高い濃度、例えば、2×107個/mL、3×107個/mL、4×107個/mL、5×107個/mL、7×107個/mL、1×108個/mLの細胞を用いることができる。本発明の方法のジギトニンに細胞を曝露する工程では、前記高い濃度の細胞をジギトニンに曝露しても、細胞膜特異的な透過性を示す細胞が少なくとも85%以上、91%以上、92%以上、93%以上、94%以上、又は、97%以上得ることができる。あるいは、86%以上、91%以上、92%以上、又は、93%以上得ることができる。ここで細胞膜特異的な透過性とは、細胞膜は破れるが、核膜は破れないことを指す。細胞膜特異的な透過性を示す細胞の割合は、例えば、実施例2、3又は4に記載するように、蛍光融合タンパク質GFP-Importin β及びGST-mCherryを加えて、それらの局在から決定することができる。細胞膜特異的な透過性を示す細胞が少なくとも85%以上、91%以上、92%以上、93%以上、94%以上、又は、97%以上、あるいは、86%以上、91%以上、92%以上、又は、93%以上であるジギトニンに曝露された細胞とは、ジギトニンに曝露された細胞のうち、細胞膜は破れているが、核膜は破れていない細胞が、少なくとも85%以上、91%以上、92%以上、93%以上、94%以上、又は、97%以上、あるいは、86%以上、91%以上、92%以上、又は、93%以上であることを意味する。
前記細胞膜特異的な透過性を示す細胞が85%以上である細胞は、少なくとも1×107個/mLの濃度の細胞を前記ジギトニンに曝露することによって得られる。本発明の核可溶性タンパク質の分画方法では、細胞膜が透過性を有する細胞を得る工程では、核膜は破れない、すなわち、核膜は無傷であることが細胞質画分及び核画分の特異的分画のために重要である。本発明の核可溶性タンパク質の分画方法は、前記細胞膜特異的な透過性を示す細胞が85%以上である細胞から、細胞質画分と、核画分及び不溶性画分とを分離する工程の後に、核膜を破る、すなわち、核膜孔以外の核膜が透過性を有する細胞を得る工程を含んでもよい。さらに、本発明の核可溶性タンパク質の分画方法は、核膜孔以外の核膜が透過性を有する細胞を得る工程の後に、核画分と不溶性画分とを分離する工程を含んでもよい。
本発明の1つの実施態様では、本発明の核可溶性タンパク質の分画方法は、WGAに細胞を曝露する工程をさらに含む。レクチンであるWGAが核細胞質間輸送を阻害することは知られている(Finlay, D.R.ら、J. Cell Biol., 104:189-200 (1987)、及び、Mohr, D.ら、EMBO, 28:2541-2553 (2009))。したがってWGAに細胞を曝露することによって、核内タンパク質が核外に漏出するのを抑制でき、本発明の核可溶性タンパク質の分画方法がより正確に核に局在する可溶性タンパク質を分離することを可能にする。図1は、従来技術(上段及び中段)及び本発明(下段)の核可溶性タンパク質の分画方法を対比して説明する模式図である。WGAはNPC(核膜孔複合体)をブロックするため、核内タンパク質が核外に漏出するのを抑制できる。
WGAは、ビオチンその他のリガンドとコンジュゲートしたWGAとすることができる。これにより例えばビオチン化WGAは、ビーズのような固体支持体に不動化されたストレプトアビジンと混合すると容易に吸着除去することができる。アビジン又はストレプトアビジンとビオチンの特異的結合の他に、相補性のある2本のオリゴヌクレオチドの特異的結合や、WGA以外のレクチンとその認識糖、エフェクターおよび受容体分子、補助因子および酵素、酵素および酵素阻害剤等であってもよい。
本発明の核可溶性タンパク質の分画方法は、WGAに細胞を曝露する工程は、ジギトニンに細胞を曝露する工程と同時に行うことが望ましい。しかし、ジギトニンに細胞を曝露する工程にWGAが共存することを条件として、ジギトニンに細胞を曝露する工程の前からWGAに細胞を曝露する工程が始まっていてもかまわない。逆に、ジギトニンに細胞を曝露する工程が終わった後もWGAが残っていてもかまわない。
本発明の1つの実施態様は、本発明の核可溶性タンパク質の分画方法を実施するためのキットである。本発明のキットは、ジギトニンを含む。

Biol.,348:259-268(2006).)に記載のストレプトリシンOを用いる細胞のリプログラミング用バッファー(50mM NaCl、5mM MgCl2、20mM HEPES pH 8.2及び1mM DTT)を含むが、これらに限られない溶液を用いてもかまわない。また、分画されたタンパク質を保護するために、前記ジギトニンを含む細胞透過処理溶液は、BSA、ポリビニルピロリドン等を、例えば10mg/mL添加してもかまわない。さらに、核内タンパク質の活性を保持するために、ATP(例えば2mM)又は解糖系その他の酵素を用いるエネルギー供給反応系を添加してもかまわない。さらに、カリウム、マグネシウム、ナトリウムイオンについては、酢酸塩ではなく、塩化物(MgCl2など)に置換してもかまわない。
本発明の細胞分画方法を実施するためのキットは、NP-40、Nonidet P-40、IGEPAL CA-630、Tween-20、Tween-80、Brij-35、Brij-58、Triton X-100、Triton X-114、オクチルグルコシド、オクチルチオグルコシド、SDS、CHAPS及びCHAPSOからなる群から選択される少なくとも1つの界面活性剤を含まないことがある。代替的には、本発明の細胞分画方法を実施するためのキットは、NP-40、Nonidet P-40、IGEPAL CA-630、Tween-20、Tween-80、Brij-35、Brij-58、Triton X-100、Triton X-114、オクチルグルコシド、オクチルチオグルコシド、SDS、CHAPS及びCHAPSOからなる群の全ての界面活性剤を含まないことがある。さらに、本発明の細胞分画方法を実施するためのキットは、非特許文献5に記載のトランスポートバッファー(20mM HEPESバッファー(pH7.3)、110mM CH3COOK、2mM (CH3COO)2Mg、5mM CH3COONa及び0.5mM EGTA)、非特許文献6及び7に記載のPBS(3mM Na2HPO4、1.06mM KH2PO4及び155mM NaCl)、Linder, M.I.ら(Dev. Cell, 43:141-156 (2017))に記載の改変されたジギトニン含有細胞膜透過バッファー(25mM HEPES-KOH pH 7.6、25mM CH3COOK、7.5mM MgCl2、250mM ショ糖、0.5mM DTT及び0.5mM EGTA)、Dignam, 、J.D.ら(Nucl. Acids Res., 11:1475-89 (1983))に記載のin vitro 転写用バッファー(12mM HEPES (pH7.9)、12% グリセロール、0.3mM DTT、0.12mM EDTA、60mM KCl及び12mM MgCl2)、Krude, T.(J Biol Chem. 275:13699-13707(2000))に記載のin vitro DNA複製用バッファー(20mM K-HEPES, pH 7.8、100mM CH3COOK、1mM MgCl2及び0.1mM DTT)、及び、H▲上リング付きA小文字▼kelien, A.M.ら(Methods Mol. Biol.,348:259-268(2006).)に記載のストレプトリシンOを用いる細胞のリプログラミング用バッファー(50mM NaCl、5mM MgCl2、20mM HEPES pH 8.2及び1mM DTT)からなる群から選択されるいずれかのバッファーのイオン強度よりイオン強度が高い塩は含まないことがある。例えば、420mM NaCl、1M 尿素等は含まない。
本発明の1つの実施態様では、本発明の核可溶性タンパク質の分画方法を実施するためのキットは、WGAを含む。前記WGAは、ビオチンその他のリガンドとコンジュゲートしたWGAとすることができる。
本明細書において数値について修飾する連体詞「約」は、当該数値の90%以上、かつ、110%以内の数値範囲であることを意味する。例えば、「約40%」とは、36%以上44%以内の数値範囲の百分率を指す。
本明細書において言及される全ての文献はその全体が引用により本明細書に取り込まれる。
以下に説明する本発明の実施例は例示のみを目的とし、本発明の技術的範囲を限定するものではない。本発明の技術的範囲は特許請求の範囲の記載によってのみ限定される。本発明の趣旨を逸脱しないことを条件として、本発明の変更、例えば、本発明の構成要件の追加、削除および置換を行うことができる。
実施例1 モデルタンパク質を用いる細胞膜及び核膜の透過状況の可視化
本実施例では、細胞膜は破れているが、核膜は破れていない細胞を可視化する方策を検討した。

蛍光融合タンパク質GFP-Importin β、GST-NP NLS-mCherry及びGST-mCherryはいずれも細胞膜を透過することができない。しかしGFP-Importin βは、細胞膜が破れていれば、自ら核膜孔と相互作用し、核内へ到達することができる。これに対しGST-NP NLS-mCherry及びGST-mCherryは、細胞膜が破れていれば、細胞質までは入れるが、核膜が破れていなければ、核内へ入ることはできない。したがって、GFP-Importin βと、GST-NP NLS-mCherry又はGST-mCherryとを細胞外に添加したとき、両方とも細胞質及び核に分布する細胞は細胞膜も核膜も破れている。GFP-Importin βのみが細胞質及び核に分布し、GST-NP NLS-mCherry又はGST-mCherryは細胞質のみに分布する細胞は細胞膜のみが破れている。そして、両方とも細胞質及び核に分布しない細胞は、細胞膜が破れていない。
6.25×105個のHeLaS3浮遊培養細胞を100μLのジギトニン溶液と混合し、25℃で5分間反応させて、細胞膜透過処理を施した。その後、0.5μM GFP-Importin β、及び、5μM GST-NP NLS-mCherryと混合して、EGFP(励起波長:473nm、蛍光波長:507nm)及びmCherry(励起波長559nm、蛍光波長610nm)の蛍光を蛍光顕微鏡で観察した。前記ジギトニン溶液は、40μg/mLの濃度のジギトニンを添加した基本バッファー(20mM HEPESバッファー(pH7.3)、110mM CH3COOK、2mM (CH3COO)2Mg、5mM CH3COONa、0.5mM EGTA、及び、プロテアーゼ阻害剤(cOmplete(商標)、EDTAフリー、プロテアーゼ阻害剤カクテル(シグマ アルドリッチ ジャパン合同会社)))である。
図2は、40μg/mLのジギトニン溶液による25℃で5分間の細胞膜透過処理の後、蛍光融合タンパク質GFP-Importin β及びGST-NP NLS-mCherryと混合し、2つの蛍光融合タンパク質の局在状況が異なる細胞が混在する視野を選んで撮影した顕微鏡写真である。図2の左は、GFPによる蛍光を観察した蛍光顕微鏡写真(GFP-Importin β)で、図2の中央は、mCherryによる蛍光を観察した光顕微鏡写真(GST-NP NLS-mCherry)で、図2の右は微分干渉顕微鏡写真(DIC)である。図2の白抜き文字のうち、Aは細胞膜も核膜も破れていない細胞、Bは細胞膜が破れているが、核膜は破れていない細胞、そして、Cは細胞膜も核膜も破れている細胞を表す。
図2に示すとおり、本実験では3種類の蛍光局在パターンの細胞(A~C)が観察された。Aは、両方の融合蛍光タンパク質の蛍光が全く観察されない細胞で、これは、細胞膜も核膜も破れていない細胞を意味する。Bは、GFP-Importin βの蛍光は細胞質及び核の両方に観察されるが、GST-NP NLS-mCherryの蛍光は細胞質だけに観察される細胞で、これは、細胞膜は破れているが、核膜は破れていない細胞を意味する。Cは、両方の融合蛍光タンパク質の蛍光がともに細胞質及び核に観察される細胞で、これは、細胞膜も核膜も破れている細胞を意味する。
図2の実験結果から、前記蛍光タンパク質を細胞外に添加することによって細胞膜及び核膜の透過性を簡便に評価できることが明らかになった。そこで、以下の実施例では、この評価方法を用いて細胞膜透過処理の条件を詳細に検討した。
実施例2 細胞膜透過処理における温度及びジギトニン濃度の検討

1×107個のHeLaS3浮遊培養細胞を800μLのジギトニン溶液中で異なる温度(氷上(On ice(~0℃))又は25℃)条件下で5分間反応させて細胞膜透過処理を行い、その後、蛍光融合タンパク質GFP-Importin β及びGST-mCherryを加えて、それらの局在から細胞の状態を判断した。前記ジギトニン溶液は、0μg/mL~200μg/mLの濃度のジギトニンを添加した基本バッファー(20mM HEPESバッファー(pH7.3)、110mM CH3COOK、2mM (CH3COO)2Mg、5mM CH3COONa、0.5mM EGTA、及び、プロテアーゼ阻害剤カクテル)である。
図3-1の左の写真の対は、氷上(On ice (~0℃)、0~200μg/mLのジギトニン存在下で細胞膜透過処理を施された浮遊培養したHeLaS3細胞に蛍光融合タンパク質GFP-Importin β及びGST-mCherryを添加して、同一視野をGFPによる蛍光(写真の対の左)及びmCherryによる蛍光(写真の対の右)で観察した蛍光顕微鏡写真である。図3-1の右のグラフは、細胞膜透過処理の結果、細胞膜は破れたが、核膜は破れなかった細胞(successful(黒色))、細胞膜が破れなかった細胞(insufficient(白色))、並びに細胞膜及び核膜の両方が破れた細胞(over(灰色))の構成比(百分率)を表す棒グラフである。図3-2の左の写真の対は、25℃、0~200μg/mLのジギトニン存在下で細胞膜透過処理を施されたHeLaS3細胞に蛍光融合タンパク質GFP-Importin β及びGST-mCherryを添加して、同一視野をGFPによる蛍光(写真の対の左)で及びmCherryによる蛍光(写真の対の右)で観察した蛍光顕微鏡写真である。図3-2の右のグラフは、細胞膜透過処理の結果、細胞膜は破れたが、核膜は破れなかった細胞(successful(黒色))、細胞膜が破れなかった細胞(insufficient(白色))、並びに細胞膜及び核膜の両方が破れた細胞(over(灰色))の構成比(百分率)を表す棒グラフである。図3-1及び図3-2の右の棒グラフの横軸は各細胞の構成比(百分率)を表す。
図3-1及び図3-2の実験結果から、氷上では150μg/mL以上の濃度、25℃では100μg/mL以上の濃度で、ほぼ全ての細胞において、細胞膜は破れたが、核膜は破れなかった。すなわち、細胞膜だけを選択的に透過処理することができたといえる。このことから、通常行う氷上(~0℃)よりも25℃の方が、より低濃度のジギトニンで透過処理を行うことができた。
実施例3 細胞膜透過処理における温度条件の検討

1×107個のHeLaS3浮遊培養細胞を800μLのジギトニン溶液中で異なる温度(氷上(On ice)、10℃、15℃、25℃又は37℃)条件下で5分間反応させて細胞膜透過処理を行い、その後、蛍光融合タンパク質GFP-Importin β及びGST-mCherryを加えて、それらの局在から細胞の状態を判断した。前記ジギトニン溶液は、100μg/mLのジギトニンを添加した基本バッファー(20mM HEPESバッファー(pH7.3)、110mM CH3COOK、2mMの(CH3COO)2Mg、5mM CH3COONa、0.5mM EGTA、及び、プロテアーゼ阻害剤カクテル)である。
図4の左の写真の対は、異なる温度(氷上(On ice)、10℃、15℃、25℃又は37℃)条件下で100μg/mLのジギトニン存在下で細胞膜透過処理を施された浮遊培養したHeLaS3細胞に蛍光融合タンパク質GFP-Importin β及びGST-mCherryを添加して、GFPによる蛍光(写真の対の左)及びmCherryによる蛍光(写真の対の右)で観察した蛍光顕微鏡写真である。図4の右のグラフは、それぞれの温度条件での細胞膜透過処理の結果、細胞膜は破れたが、核膜は破れなかった細胞(successful(黒色))、細胞膜が破れなかった細胞(insufficient(白色))、並びに細胞膜及び核膜の両方が破れた細胞(over(灰色))の構成比(百分率)を表す棒グラフである。棒グラフの横軸は各細胞の構成比(百分率)を表す。
図4の結果から、細胞膜だけが選択的に透過処理された細胞は、氷上、すなわち、0℃で細胞膜透過処理を行った細胞では27%しかなかったが、10℃、15℃、25℃又は37℃で細胞膜透過処理を行った細胞では、それぞれ、94%、85%、92%及び91%あった。従来、ジギトニンによる細胞膜透過処理は、1990年に最初に報告した非特許文献5以来、氷上又は4℃で実行されており、非特許文献5の筆頭著者による2016年の実験法解説(非特許文献6)でも10℃以上の温度でジギトニンによる細胞膜透過処理を行うことは開示も示唆もされていない。また本実施例では、0℃で細胞膜透過処理を行った細胞のうち細胞膜だけが選択的に透過処理された細胞は全体の27%にすぎないのに対し、10℃以上で細胞膜透過処理を行った細胞のうち細胞膜だけが選択的に透過処理された細胞は85%~94%と3倍以上多いという結果が得られた。
この結果は、10℃以上の温度でジギトニンによる細胞膜透過処理を行う本発明の核可溶性タンパク質の分画方法が、従来技術から予想できない顕著な作用効果を奏することを示している。
実施例4 異なる細胞種での細胞膜透過処理効率の検討
本実施例では、ジギトニン濃度を100μg/mLに固定し、実施例1~3で用いたヒト浮遊培養細胞のHeLaS3とは異なる細胞タイプ由来のヒト培養細胞4種類を用いて細胞膜透過処理における温度条件をより詳細に検討した。

ヒトテロメア逆転写酵素遺伝子を導入したヒト網膜色素上皮細胞株(RPE1)、ヒト肺胞基底上皮腺癌細胞株(A549)、ヒト乳腺癌細胞株(MCF7)又はヒト骨肉種細胞株(U2OS)は、いずれも培養基質に接着して増殖する培養細胞である。これらの細胞をトリプシン分解によって回収し、細胞数を1×107個にそろえ、800μLのジギトニン溶液中で25℃又は氷上の温度条件下で5分間反応させて細胞膜透過処理を行い、その後、蛍光融合タンパク質GFP-Importin β及びGST-mCherryを加えて、それらの局在から細胞の状態を判断した。各条件で100個以上の細胞について細胞の状態を評価して、細胞膜だけが破れ、核膜は破れなかった細胞、細胞膜の蛍光融合タンパク質透過性が不十分な細胞又は細胞膜及び核膜の両方が細胞膜の蛍光融合タンパク質を透過する細胞に分類してカウントする作業を3回繰り返した。前記ジギトニン溶液は、100μg/mLのジギトニンを添加した基本バッファー(20mM HEPESバッファー(pH7.3)、110mM CH3COOK、2mM (CH3COO)2Mg、5mM CH3COONa、0.5mM EGTA、及び、プロテアーゼ阻害剤カクテル)である。
図5は、ヒト培養細胞RPE1、A549、MCF7及びU2OSについて、25℃及び氷上(on ice)の温度条件下での細胞膜透過処理の後、各条件で100個以上の細胞について細胞の状態の評価分類及びカウントを3回繰り返して得られた、細胞膜だけが破れ、核膜は破れなかった細胞(successful(黒色))、細胞膜が破れなかった細胞(insufficient(白色))、並びに細胞膜及び核膜の両方が破れた細胞(over(灰色))の構成比を表す棒グラフである。棒グラフの縦軸は各細胞の構成比(百分率)を表す。各棒グラフの上の数値は3回のカウントでの平均値を表し、誤差棒は標準偏差を表す。
図5の結果から、氷上(on ice)での細胞膜透過処理では細胞種により細胞膜だけが破れる効率が大きく低下する場合があったが、25℃での細胞膜透過処理では、4種類すべてにおいて、80%以上の細胞で細胞膜だけが破れる処理が達成できたことが示された。特に、hTERT-RPE1、A549、MCF7の3種類の細胞では90%以上の高効率だった。一方、U2OSについては、細胞の特性上、Trypsin処理後の操作の時点で、細胞が損傷を受けやすいため、少し低い効率となったと考えられる。
本実施例の結果から、本発明の核可溶性タンパク質の分画方法は、細胞種にあまり影響されずに高効率で細胞膜だけを透過処理できることが示された。
実施例5 WGAによる核可溶性タンパク質の細胞質への漏出抑制
本実施例では、本発明の核可溶性タンパク質の分画方法における核可溶性タンパク質の細胞質への漏出抑制について検討した。

1×107個のEGFPを恒常的に発現する浮遊培養したHeLaS3細胞を800μLの細胞透過処理溶液中、25℃で5分間反応させて細胞膜透過処理を行った。細胞透過処理溶液は、20mM HEPESバッファー(pH7.3)、110mM CH3COOK、2mM (CH3COO)2Mg、5mM CH3COONa、0.5mM EGTA及びプロテアーゼ阻害剤カクテルからなる基本バッファーをベースとして、基本バッファー(ジギトニンなし(w/o Digitonin))か、NP-40を添加した基本バッファー(0.1% NP-40)か、ジギトニンを添加した基本バッファー(100μg/ml Digitonin)か、ジギトニン及びWGAを添加した基本バッファー(100μg/ml Digitonin + 100μg/ml Biotinylated WGA)かを用いた。処理後にGST-mCherryを添加した基本バッファーを加えた。GST-mCherryは2量体を形成し、質量が約110kであり、核膜が破れているかどうかの指標として細胞透過処理溶液に添加した。前記細胞膜透過処理の後、蛍光顕微鏡で観察し、EGFP及びGST-mCherryの局在から細胞の状態を判断した。
図6は、EGFPを恒常的に発現する浮遊培養したHeLaS3細胞を異なる細胞膜透過条件(ジギトニンなし(w/o Digitonin)か、NP-40(0.1% NP-40)、ジギトニン(100μg/ml Digitonin)か、ジギトニン及びWGA(100μg/ml Digitonin + 100μg/ml Biotinylated WGA)か)で処理した後、同一視野を異なる光学条件で観察した蛍光顕微鏡写真である。左はEGFPによる蛍光を観察した蛍光顕微鏡写真で、右はGST-mCherryによる蛍光を観察した蛍光顕微鏡写真である。
図6の結果から、ジギトニンを含まない基本バッファーのみで処理した細胞(w/o Digitonin)は、EGFPが細胞質にも核にも存在しているが、GST-mCherryは細胞質にも核にも存在していない。これは細胞膜も核膜も破れていないことを意味する。0.1%のNP-40を含む基本バッファーで処理した細胞(0.1% NP-40)は、EGFPが細胞質にも核にも存在していないが、GST-mCherryは細胞質にも核にも存在している。これは細胞膜も核膜も破れていることを意味する。100μg/mlのジギトニンを含む基本バッファーで処理した細胞(100μg/ml Digitonin)は、EGFPが細胞質にも核にも存在していないが、GST-mCherryは細胞質にだけ存在している。これは、細胞膜は破れており、核膜は破れていないが、もともと核内に存在していたEGFP(質量約26kDa)は自由拡散による受動的輸送経路を介して漏出したことを意味する。100μg/mlのジギトニン及び100μg/mlのビオチン化WGAを含む基本バッファーで処理した細胞(100μg/ml Digitonin + 100μg/ml Biotinylated WGA)は、EGFPは核にだけ存在しているが、GST-mCherryは細胞質にだけ存在している。これは、細胞膜は破れており、核膜は破れていないが、もともと核内に存在していたEGFP(質量約26kDa)はWGAによって漏出が抑制されたことを意味する。
実施例6 WGAによる内在性核タンパク質の細胞質への漏出抑制の網羅的検討
実施例5では強制発現されたEGFPについてWGAによる漏出抑制効果が認められたが、内在性のタンパク質についてもWGAが同様の効果を示すかどうかを比較定量質量分析(iTRAQ法)により検証した。

iTRAQ法のためのサンプル調製は以下の手順で行った。
1)浮遊培養したHeLaS3細胞1×107個を1.5mLのチューブに移し、遠心後、上清を除去する。
2)1mLの基本バッファー(20mM HEPESバッファー(pH7.3)、110mM CH3COOK、2mM (CH3COO)2Mg、5mM CH3COONa、0.5mM EGTA及びプロテアーゼ阻害剤カクテル)を加え、懸濁し、遠心し、上清除去する。
3)ブロックインキュベータで25℃に保温しておいた800μLの細胞膜透過処理溶液(100μg/mL ジギトニンか、100μg/mL ジギトニン及び100μg/mL ビオチン化WGAかを添加した基本バッファー)を加えて混和する。
4)5分間25℃で保温し、1分ごとに転倒混和する。
5)直ちに氷上へ移し、遠心し、上清を除去する。
6)1mLの氷冷基本バッファーを加え混合し、再度遠心し、上清を除去する。
7)1mLの氷冷基本バッファーを加え混合し、再度遠心し、上清を除去する。
8)遠心し、上清を除去し、400μLのPBS(3mM Na2HPO4、1.06mM KH2PO4、155mM NaCl及びプロテアーゼ阻害剤カクテル)を加え混合する。
9)液体窒素で凍結し、25℃で解凍する。これを計2回繰り返す。
10)15000rpm、4℃で10分間遠心し、上清を回収する。
11)ストレプトアビジンビーズ(Dynabeads M-280(サーモフィッシャーサイエンティフィック株式会社)、80μLのビーズ懸濁液をPBSで洗浄後使用)と4℃で1時間混和し、上清を回収し、核画分とした。
1)浮遊培養したHeLaS3細胞1×107個を1.5mLのチューブに移し、遠心後、上清を除去する。
2)1mLの基本バッファー(20mM HEPESバッファー(pH7.3)、110mM CH3COOK、2mM (CH3COO)2Mg、5mM CH3COONa、0.5mM EGTA及びプロテアーゼ阻害剤カクテル)を加え、懸濁し、遠心し、上清除去する。
3)ブロックインキュベータで25℃に保温しておいた800μLの細胞膜透過処理溶液(100μg/mL ジギトニンか、100μg/mL ジギトニン及び100μg/mL ビオチン化WGAかを添加した基本バッファー)を加えて混和する。
4)5分間25℃で保温し、1分ごとに転倒混和する。
5)直ちに氷上へ移し、遠心し、上清を除去する。
6)1mLの氷冷基本バッファーを加え混合し、再度遠心し、上清を除去する。
7)1mLの氷冷基本バッファーを加え混合し、再度遠心し、上清を除去する。
8)遠心し、上清を除去し、400μLのPBS(3mM Na2HPO4、1.06mM KH2PO4、155mM NaCl及びプロテアーゼ阻害剤カクテル)を加え混合する。
9)液体窒素で凍結し、25℃で解凍する。これを計2回繰り返す。
10)15000rpm、4℃で10分間遠心し、上清を回収する。
11)ストレプトアビジンビーズ(Dynabeads M-280(サーモフィッシャーサイエンティフィック株式会社)、80μLのビーズ懸濁液をPBSで洗浄後使用)と4℃で1時間混和し、上清を回収し、核画分とした。
質量分析は、Q Exactive質量分析計及び解析ソフトProteome Discoverer software ver. 2.2(ともにサーモフィッシャーサイエンティフィック株式会社)を用いて実施した。
図7は、ジギトニン(Dig)による細胞膜透過処理か、ジギトニン及びWGA(Dig + WGA)による細胞膜透過処理かにより得られた核可溶性画分に含まれるタンパク質についての比較定量質量分析(iTRAQ法)を用いた解析結果を表す散布図である。図の横軸は、検出した個々のタンパク質のkDa単位での質量を表し、図の縦軸は、前記個々のタンパク質のジギトニン処理での検出量に対するジギトニン+WGA処理での検出量の比を表す。p<0.05で1.2倍以上に増加したタンパク質及び0.8倍以下に減少したタンパク質を、それぞれ、塗りつぶした三角(▲)及び四角(■)で表す。p>0.05で1.2倍以上に増加したタンパク質及び0.8倍以下に減少したタンパク質を、それぞれ、白抜きの三角(△)及び四角(□)で表す。検出量の比が0.8以上1.2以下の範囲内のタンパク質を白抜きの丸(〇)で表す。検出した代表的なタンパク質は、遺伝子名を示した。細胞膜透過処理した細胞の比較定量質量分析は3回繰り返して実験を行い、3回とも検出された、合計1566種類のタンパク質を解析した。
図7の散布図において、p<0.05で1.2倍以上に増加したタンパク質(▲)及び0.8倍以下に減少したタンパク質(■)の遺伝子名を以下の表1に列挙する。
図7の結果から、p<0.05でジギトニン処理での検出量に対するジギトニン+WGA処理での検出量の比が1.2倍以上に増加したタンパク質(▲)、すなわち、WGAによって有意な漏出抑制効果が認められたタンパク質のほとんどは、質量25kDa以下の比較的低分子のタンパク質であった。逆に、ジギトニン処理での検出量に対するジギトニン+WGA処理での検出量の比が0.8倍以下に減少したタンパク質(□又は■)、すなわち、WGAを加えたにもかかわらず有意に核画分からの減少が認められたタンパク質は、分子量25k以上175k以下の広い範囲のタンパク質で、核膜孔複合体を構成するヌクレオポリン(NUP54、NUP88、NUP93及びNUP160)を含む。これらのタンパク質は、図9の実験結果に示したNup62と同様に核画分から不溶画分に移行したと考えられる。分子量に関係なく一部のO-結合型GlcNAc修飾を受けている糖タンパク質(例えば、Nup54, Nup93及びNup88)とその関連因子(Nup160)は、ジギトニンのみで処理した場合よりも減少するケースも一部あった。しかし、核-細胞質間輸送因子群のうちCSE1、RAN及びXPO1は有意に増加したが、これら以外の核-細胞質間輸送因子群には有意に減少したものがないことから、前記核-細胞質間輸送因子群によって輸送される大部分の核タンパク質群に対して、WGAによる2次的な悪影響はほとんどないと考えられる。
実施例7 本発明の核可溶性タンパク質の分画方法による既知タンパク質の細胞内局在の検討
HeLaS3細胞で発現し、特異的抗体が入手可能なタンパク質について、接着培養したHeLaS3細胞内での局在をAlexa488標識2次抗体による免疫細胞化学的手法で確認するとともに、本発明のジギトニン(Dig)による細胞膜透過処理か、ジギトニン及びWGA(Dig + WGA)による細胞膜透過処理かを含む核可溶性タンパク質の分画方法によって分画された、細胞質画分、核画分及び不溶性画分のそれぞれを電気泳動によって分離しウェスタンブロッティング法によって検出し、各画分での存在量比の百分率をデンシトメトリで決定した。比較例として、富士フイルム和光純薬株式会社から販売されているリソピュア(商標)核・細胞質タンパク質エキストラクターキット(Lysopure(Fuji Wako)、製品コード295-73901)、及び、サーモフィッシャーサイエンティフィック株式会社から販売されているNE-PER(商標) Nuclear and Cytoplasmic Extraction Reagents(NE-PER(Thermo)、カタログ番号78833)をそれぞれの製造者による指示書にしたがって使用した。
HeLaS3細胞で発現し、特異的抗体が入手可能なタンパク質について、接着培養したHeLaS3細胞内での局在をAlexa488標識2次抗体による免疫細胞化学的手法で確認するとともに、本発明のジギトニン(Dig)による細胞膜透過処理か、ジギトニン及びWGA(Dig + WGA)による細胞膜透過処理かを含む核可溶性タンパク質の分画方法によって分画された、細胞質画分、核画分及び不溶性画分のそれぞれを電気泳動によって分離しウェスタンブロッティング法によって検出し、各画分での存在量比の百分率をデンシトメトリで決定した。比較例として、富士フイルム和光純薬株式会社から販売されているリソピュア(商標)核・細胞質タンパク質エキストラクターキット(Lysopure(Fuji Wako)、製品コード295-73901)、及び、サーモフィッシャーサイエンティフィック株式会社から販売されているNE-PER(商標) Nuclear and Cytoplasmic Extraction Reagents(NE-PER(Thermo)、カタログ番号78833)をそれぞれの製造者による指示書にしたがって使用した。
本実施例における本発明の核可溶性タンパク質の分画方法は以下の手順で実施した。
1)前記EGFPを恒常的に発現する浮遊培養したHeLaS3細胞1×107個を1.5mLのチューブに移し、遠心後、上清を除去する。
2)1mLの基本バッファー(20mM HEPESバッファー(pH7.3)、110mM CH3COOK、2mM (CH3COO)2Mg、5mM CH3COONa、0.5mM EGTA及びプロテアーゼ阻害剤カクテル)を加え、懸濁し、遠心し、上清除去する。
3)ブロックインキュベータで25℃に保温しておいた800μLの細胞膜透過処理溶液(100μg/mL ジギトニンか、100μg/mL ジギトニン及び100μg/mL ビオチン化WGAかを添加した基本バッファー)を加えて混和する。
4)5分間25℃で保温し、1分ごとに転倒混和する。
5)直ちに氷上へ移し、遠心し、上清を除去する。この上清を回収して以下に説明するとおり細胞質画分として調製した。
6)1mLの氷冷基本バッファーを加え混合し、再度遠心し、上清を除去する。
7)1mLの氷冷基本バッファーを加え混合し、再度遠心し、上清を除去する。
8)遠心し、上清を除去し、400μLのPBS(3mM Na2HPO4、1.06mM KH2PO4、155mM NaCl及びプロテアーゼ阻害剤カクテル)を加え混合する。
9)液体窒素で凍結し、25℃で解凍する。これを計2回繰り返す。
10)15000rpm、4℃で10分間遠心し、上清を回収し、以下に説明するとおり核画分とした。
1)前記EGFPを恒常的に発現する浮遊培養したHeLaS3細胞1×107個を1.5mLのチューブに移し、遠心後、上清を除去する。

8)遠心し、上清を除去し、400μLのPBS(3mM Na2HPO4、1.06mM KH2PO4、155mM NaCl及びプロテアーゼ阻害剤カクテル)を加え混合する。
9)液体窒素で凍結し、25℃で解凍する。これを計2回繰り返す。
10)15000rpm、4℃で10分間遠心し、上清を回収し、以下に説明するとおり核画分とした。
市販キットNE-PERと、本発明のDigitonin及びDigitonin+WGAの細胞分画法で取得した細胞質画分は、全量が500μL以下になるまでAmicon Ultra-0.5 10 kDa (MERCK UFC501024)を用いて濃縮した。その後、全ての細胞質画分と核画分は、PBSを加えて全量を500μLに揃えた。次に-30℃で保温しておいた100%アセトンを1.5mL加えて混和し、-30℃で3時間静置した。500×gで5分遠心し、上清を除去し、200μLのサンプルバッファーに溶かし、95℃で12分間ボイルしウェスタンブロットに使用した。不溶性画分は、200μLのサンプルバッファーと混和し、ソニケーション(Handy sonic (トミー精工 UR-20P), Power:3, 5秒)し、95℃で12分間ボイルし、ウェスタンブロットに使用した。図8~図10の各タンパク質のウェスタンブロッティングの電気泳動サンプルに添加した各画分のボイル後のサンプルバッファーの体積はカッコ内に示すとおりである。図8:GAPDH(0.4μL)、αTubulin(1μL)、RanBP1(5μL)、βactin(2.5μL)及びImportinα1(5μL)。図9:Lamin A/C(5μL)、Nup62(5μL)、Histone H3(0.4μL)、HMGA1(5μL)、RCC1(5μL)、RanBP3(5μL)及びPCNA(5μL)。図10:NTF2(5μL)、PPIA(2.5μL)、PFN1(5μL)、TXN(5μL)、Ran(0.4μL)及びGFP(1μL)。
図8の上段は、細胞質(Cytoplasm)のみに局在することが既知のタンパク質(GAPDH、α-Tubulin及びRanBP1)か、細胞質及び核の両方(Both)に局在することが既知のタンパク質(β-actin及びInportin α1)かに対する抗体及びAlexa488標識2次抗体を用いた接着培養したHeLaS3細胞の蛍光顕微鏡写真である。図8の中段は、市販の2種類の細胞分画キット(Lysopure(Fuji Wako)及びNE-PER(Thermo))と、本発明のジギトニンのみによる分画方法(Digitonin)と、本発明のジギトニン及びWGAによる分画方法(Digitonin + WGA)とによって得られた、前記EGFPを恒常的に発現する浮遊培養したHeLaS3細胞の細胞質画分(Cyto)、核画分(Nuc)及び不溶性画分(Ptt)を前記既知タンパク質の抗体により検出したウェスタンブロットである。図8の下段は、中段のウェスタンブロットのバンドをデンシトメトリーにより定量化した結果を表す帯グラフである。帯グラフの灰色、黒色及び白色の部分は、それぞれ、細胞質画分(Cyto)、核画分(Nuc)及び不溶性画分(Ptt)の百分率を表す。
図8に示すとおり、細胞質に主に局在するGAPDH、α-Tubulin、RanBP1の3種類に関しては、全ての核可溶性タンパク質の分画方法で主に細胞質画分に分画された。しかしGAPDHは、細胞質マーカーとしてよく利用されるが、免疫染色像から分かるように一部は、核内にも局在する。本発明のジギトニン又はジギトニン+WGAによる核可溶性タンパク質の分画方法では、一部が核画分からも検出されている。これは、本発明の核可溶性タンパク質の分画方法が比較例の市販キットより正確に細胞内局在を反映していることを裏付ける結果である。細胞質と核の両方に局在するβ-actin、Importin-αについては、どの方法でも同様な結果になった。
図9の上段は、核膜内膜及び核膜孔複合体(Nuclear envelope and NPCs)に局在することが既知のタンパク質(ラミン A/C及びNup62)か、核(Nucleus)に局在することが既知のタンパク質(ヒストンH3、HMGA1、RCC1、RanBP3及びPCNA)に対する抗体及びAlexa488標識2次抗体を用いた接着培養したHeLaS3細胞の蛍光顕微鏡写真である。図9の中段は、市販の2種類の細胞分画キット(Lysopure(Fuji Wako)及びNE-PER(Thermo))と、本発明のジギトニンのみによる分画方法(Digitonin)と、本発明のジギトニン及びWGAによる分画方法(Digitonin + WGA)とによって得られた、前記EGFPを恒常的に発現する浮遊培養したHeLaS3細胞の細胞質画分(Cyto)、核画分(Nuc)及び不溶性画分(Ptt)を前記既知タンパク質の抗体により検出したウェスタンブロットである。図9の下段は、中段のウェスタンブロットのバンドをデンシトメトリーにより定量化した結果を表す帯グラフである。帯グラフの灰色、黒色及び白色の部分は、それぞれ、細胞質画分(Cyto)、核画分(Nuc)及び不溶性画分(Ptt)の百分率を表す。
図9の実験結果では、核膜内膜に安定して網目構造を形成しているラミン A/Cは、ジギトニンによる核可溶性タンパク質の分画方法と、ジギトニン+WGAによる核可溶性タンパク質の分画方法とでは、核画分に分画されないが、市販品では多く検出される。これは、市販品に含まれる界面活性剤などによって、強制的に可溶化されているためと考えられる。Nup62は核膜孔複合体の構成因子で、核タンパク質の漏出を防ぐために加えたWGAの代表的な結合相手である。そのため、本来は核膜孔複合体以外にも余剰のNup62が細胞質と核質に存在するが、処理時にWGAと結合し不溶性画分へ分画された。図7で、ジギトニンによる核可溶性タンパク質の分画方法よりもジギトニン+WGAによる核可溶性タンパク質の分画方法で、核画分から減少している因子の中には、核膜孔複合体を構成するNup54、Nup93、Nup160が含まれているが、これらもNup62と同様の理由だと考えられる。
図9の実験結果では、核内の代表的なマーカータンパク質群については、ヒストンH3のようなクロマチンを構成しているタンパク質は、いずれの核可溶性タンパク質の分画方法でも不溶性画分に多く分画された。しかし、HMGA1やRCC1のようなクロマチンに結合している因子は、本発明のジギトニンによる核可溶性タンパク質の分画方法及び本発明のジギトニン+WGAによる核可溶性タンパク質の分画方法で分画した場合は不溶性画分に多く分画されるが、市販品では多くが核画分として抽出された。これは、ラミンA/Cと同様に界面活性剤等により強制的に溶出していると考えられる。一方、可溶性の核タンパク質であるRanBP3とPCNAは、本発明のジギトニンによる核可溶性タンパク質の分画方法及び本発明のジギトニン+WGAによる核可溶性タンパク質の分画方法だけで核画分に分画され、市販品では全て細胞質画分に分画された。これは、細胞質画分を取得する際に、細胞膜だけでなく核膜や核膜孔複合体にもダメージを与えてしまい、核内から漏れ出したと考えられる。以上の結果から、本発明のジギトニンによる核可溶性タンパク質の分画方法及び本発明のジギトニン+WGAによる核可溶性タンパク質の分画方法は、核内の可溶性画分を、より真の局在に近い形で取得することができるといえる。
図10の上段右端は、EGFPを一過性に発現する接着培養したHeLaS3細胞をパラホルムアルデヒド(Para)で固定した後にEGFPの発する蛍光を観察した結果の蛍光顕微鏡写真である。図10の中段右端は、市販の2種類の細胞分画キット(Lysopure(Fuji Wako)及びNE-PER(Thermo))と、本発明のジギトニンのみによる分画方法(Digitonin)と、本発明のジギトニン及びWGAによる分画方法(Digitonin + WGA)とによって得られた、前記EGFPを恒常的に発現するHeLaS3細胞の細胞質画分(Cyto)、核画分(Nuc)及び不溶性画分(Ptt)を抗EGFP抗体により検出したウェスタンブロットである。図10の下段右端は、中段右端のウェスタンブロットのバンドをデンシトメトリーにより定量化した結果を表す帯グラフである。図10の上段の残りは、パラホルムアルデヒド(Para)又はメタノール(Meth)で固定した後に既知タンパク質(NTF2(14kDa)、PPIA(18kDa)、PFN1(15kDa)、TXN(12kDa)及びRan(24kDa))に対する抗体及びAlexa488標識2次抗体を用いた接着培養したHeLaS3細胞の蛍光顕微鏡写真である。前記既知タンパク質はいずれもWGA添加により核内からの漏出が抑制されたことが図7で確認された。図10の中段の残りは、市販の2種類の細胞分画キット(Lysopure(Fuji Wako)及びNE-PER(Thermo))と、本発明のジギトニンのみによる分画方法(Digitonin)と、本発明のジギトニン及びWGAによる分画方法(Digitonin + WGA)とによって得られた、前記EGFPを恒常的に発現する浮遊培養したHeLaS3細胞の細胞質画分(Cyto)、核画分(Nuc)及び不溶性画分(Ptt)を前記既知タンパク質の抗体により検出したウェスタンブロットである。図10の下段の残りは、中段の残りのウェスタンブロットのバンドをデンシトメトリーにより定量化した結果を表す帯グラフである。帯グラフの灰色、黒色及び白色の部分は、それぞれ、細胞質画分(Cyto)、核画分(Nuc)及び不溶性画分(Ptt)の百分率を表す。カッコ内の数字は各タンパク質の質量を表す。なお、NTF2はNUTF2の別名(alias symbol)である。
図10では、図7において、比較定量質量分析(iTRAQ法)によって同定した、WGAによって核内からの漏出が抑制された低分子量のタンパク質群とGFPについても同様の検証を行った。その結果、検証した全てのタンパク質において、程度の差はあるが、WGAによる核からの漏出抑制効果が確認できた。
以上の実験結果から、市販のキットと比較しても本発明のジギトニン+WGAによる核可溶性タンパク質の分画方法が優れていることが確認できた。また、分画の全ての工程を通して、ジギトニン以外の界面活性剤を使わず、高塩濃度や低張のバッファーを用いないため、ヒストン関連タンパク質の強制的な溶出を抑えられ、可溶性の核内タンパク質のみを高精度で取得することができる。
本発明によれば、効率よく細胞膜透過処理を行うことができると同時に核内の可溶性タンパク質画分をより真の局在に近い状態で取得することができるため、細胞レベルの生命現象を、従前と比較してより高い精度で解析できる。従って、本発明はライフサイエンス分野や医薬分野における基礎研究の手段として極めて有用である。
本出願は、2020年12月2日付で日本国に出願された特願2020-200641を基礎としており、ここで言及することによりその内容のすべてが本明細書に組み込まれるものである。
Claims (6)
- 約10℃~約42℃の温度条件において、ジギトニンに細胞を曝露する工程を含む、核可溶性タンパク質の分画方法。
- 前記温度条件は約25℃~約37℃である、請求項1に記載の核可溶性タンパク質の分画方法。
- 前記ジギトニンに細胞を曝露する工程は少なくとも1×107個/mLの濃度の細胞を前記ジギトニンに曝露することを含み、細胞膜特異的な透過性を示す細胞が85%以上である細胞から、細胞質画分と、核画分及び不溶性画分とを分離する工程を含む、請求項1又は2に記載の核可溶性タンパク質の分画方法。
- WGAに細胞を曝露する工程を含む、請求項1ないし3のいずれか1項に記載の核可溶性タンパク質の分画方法。
- ジギトニンを含む、請求項1ないし3のいずれか1項に記載の分画方法を実施するためのキット。
- ジギトニン及びWGAを含む、請求項4に記載の分画方法を実施するためのキット。
