Description

UTILISATION D’UNE NEOLECTINE SPECIFIQUE POUR DETECTER DES MICROORGANISMES
DOMAINE DE L'INVENTION
La présente invention concerne l’utilisation d’une néolectine spécifique pour détecter la présence de microorganismes dans un échantillon, lesdits microorganismes présentant à leur surface au moins une unité osidique de type hexofuranoside.
ETAT DE LA TECHNIQUE
Les glycanes sont des molécules impliquées dans de nombreux phénomènes biologiques, et plus particulièrement dans la communication cellulaire et la reconnaissance moléculaire, grâce à leurs parties saccharidiques. De par leur grande diversité structurale, de nombreuses combinaisons peuvent être obtenues en combinant plusieurs unités monosaccharidiques.
Le nombre de combinaisons possibles est encore plus élevé si l’on considère la capacité naturelle des unités osidiques à cycliser sous deux formes : la forme pyranose, comprenant un hétérocycle à 6 atomes : 5 de carbone et un d'oxygène, qui est thermodynamiquement favorisée, et la forme furanose, comprenant un hétérocycle à 5 atomes, consistant en 4 atomes de carbone et un atome d'oxygène.
Les pentoses, unités osidiques constituées de 5 atomes de carbone, existent sous l’une des deux formes pyranose ou furanose. On peut citer comme exemples : le ribose : le ribofuranose est la forme présente dans les acides nucléiques de tous les organismes ; dans l'eau, la forme prédominante est le B-D-ribopyranose ; le xylose, sucre présent dans les plantes et le bois : la forme xylopyranose est majoritaire dans les polysaccharides (pectine, etc) des plantes ; dans l'eau, la forme prédominante est le B-D-xylofuranose.
En ce qui concerne les hexoses de formule brute CÔHIZOÔ, ces unités osidiques peuvent également exister sous les deux formes. Par exemple, le beta -galactose existe sous la forme D-galactofuranose (I, Gai ), et sous la forme D-galactopyranose (II, Galp), comme cela est présenté dans les formules développés (I) et (II) ci-dessous :

Toutefois, dans les cellules mammifères, les hexoses sont exclusivement présents sous la forme pyranose : ils sont désignés hexopyranosides.
Alors que les hexofuranosides sont totalement absents des cellules mammifères, leur présence a été observée dans certains polysaccharides extraits de microorganismes, notamment de microorganismes pathogènes tels que Mycobacterium, Trypanosoma, Leishmania et Aspergillus (Peltier et al., 2008).
Cette présence spécifique de certains oses, et donc des glycoprotéines les comprenant, pourrait être utilisée pour détecter, dans des échantillons biologiques, la présence de microorganismes présentant lesdites glycoprotéines à leur surface. Les hexofuranosides étant absents des cellules mammifères, celles-ci deviendraient ainsi distinguables des autres cellules présentes dans un échantillon complexe.
Toutefois, à ce jour, aucun procédé de détection de ce type n’a été décrit, faute d’outil moléculaire adéquat permettant une telle détection spécifique d’hexofuranosides.
Les protéines de reconnaissance des sucres sont dénommées lectines. De par leur spécificité pour les glycanes présentées à la surface des cellules, les lectines peuvent servir de sonde moléculaire pour détecter spécifiquement certaines cellules.
Récemment, la notion de « néolectines », lectines synthétiques produites dans un but spécifique, en particulier pour reconnaître certains sucres, a été développée. Ces néolectines peuvent être synthétisées de novo, ou être dérivées, par mutations ponctuelles, de glycosidases ou de lectines naturelles (Arnaud et al., 2013).
A ce jour, peu de lectines naturelles capables de reconnaître des oses sous forme furanose (tels que D-galactofuranose, D-arabinofuranose) ont été identifiées.
Dans l’espèce humaine, deux lectines ont été identifiées, l’intelectine (Tsuji et al., 2001 ) et le DC-SIGN (Chiodo et al., 2013), qui reconnaissent le D-galactofuranose avec une faible spécificité.
Toutefois, ces deux lectines ne sont pas spécifiques exclusivement des formes furanoses : la lectine DC-SIGN est exprimée à la surface des cellules dendritiques, et interagit avec le D-galactofuranose ; cette interaction induit une réponse pro-inflammatoire du système immunitaire. Toutefois, DC-SIGN interagit également avec de nombreux autres oses, notamment avec le D-mannopyranose, avec la forme D-galactopyranose Galp, ainsi qu’avec le glucoside 6 ; l’intelectine humaine (ou Omentine) reconnaît le D-galactofuranose (B-Galf) et donc les glycanes le comprenant, mais également d’autres glycanes qui comprennent les unités osidiques suivantes: des motifs D-phospho-glycerol (Gro-P), des heptoses, le D-glycero-D-talo-oct-2- ulosonic acide (KO) et le 3-deoxy-D-manno-oct-2-ulosonic acide (KDO) (Wesener et al., 2015).
Le brevet US 10,082,506 décrit une méthode de détection de microorganismes basée sur cette capacité de l’intelectine humaine à se lier à ces glycanes, exclusivement exprimés par des microorganismes. Toutefois, il ne s’agit pas d’une méthode de détection spécifique des formes furanoses.
La demande internationale WO 2018/208977 décrit une autre méthode de détection de D- galactofuranose dans un échantillon biologique, basée sur l’utilisation d’un anticorps spécifique du D-galactofuranose, après inhibition de la liaison intelectine / D- galactofuranose.
Toutefois, il est malaisé de produire des anticorps contre des unités osidiques, qui sont par nature très peu immunogènes. L’utilisation d’anticorps pour détecter des sucres n’est donc pas privilégiée.
Par contre, les lectines sont des outils adaptés pour la détection d’unités osidiques.
Toutefois, il n’existe pas, à ce jour, de méthode mettant en oeuvre une lectine, permettant de détecter uniquement et manière spécifique la présence d’un hexofuranose dans un échantillon biologique.
Les inventeurs de la présente invention ont généré pour la première fois une néolectine ayant une excellente spécificité pour les hexofuranoses. La présente demande décrit certaines formes de cette néolectine spécifique d’une unité osidique de type hexofuranoside, et également l’utilisation de cette néolectine pour détecter la présence de microorganisme(s) exprimant lesdits hexofuranoses dans un échantillon.
EXPOSE DE L'INVENTION
La présente invention concerne l’utilisation d’une néolectine pour détecter la présence de microorganisme(s) dans un échantillon, le(s)dit(s) microorganisme(s) présentant à leur surface au moins une unité osidique de type hexofuranoside, caractérisée en ce que ladite néolectine est issue d’une hydrolase spécifique d’une unité osidique de type hexofuranoside dont l’activité hydrolytique a été réduite.
Plus spécifiquement, ladite néolectine reconnaissant spécifiquement un hexofuranoside, consiste en une hydrolase spécifique dudit hexofuranoside dont le site catalytique a été modifié pour réduire l’activité hydrolytique de ladite enzyme.
Plus particulièrement, ladite néolectine peut consister en la galactofuranosidase issue de JHA 19 Streptomyces sp., dont l’activité hydrolytique a été réduite par rapport à son activité naturelle d’origine.
La présente invention concerne également un procédé de détection de la présence de microorganisme(s) dans un échantillon, le(s)dit(s) microorganisme(s) présentant à leur surface au moins une unité osidique de type hexofuranoside.
La présente invention est également relative à un kit de détection pour identifier la présence de microorganismes présentant à leur surface au moins une unité osidique de type hexofuranoside, comprenant les éléments suivants : au moins une néolectine telle que décrite ci-dessus, ou un acide nucléique codant pour ladite néolectine; des réactifs adaptés pour la détection de ladite néolectine.
La présente invention concerne également une néolectine telle que définie ci-dessus, notamment une néolectine couplée à un marqueur et/ou à une étiquette moléculaire.
DESCRIPTION DES FIGURES
[Fig. 1 ] représente la caractérisation cinétique de trois néolectines de la présente invention, issues d’une même hydrolase, dont l’activité hydrolytique (kcat) est réduite, capables de reconnaissance spécifique du Gai (KM du même ordre de grandeur que celle de l’hydrolase d’origine). L’activité relative d’hydrolyse en fonction du pH est présentée dans le graphique en bas à droite, pour l’hydrolase d’origine (WT, en gris) et pour la néolectine E464Q (en noir).
[Fig. 2À] représente le profil d’interaction de la sonde fluorescente BSÀ-Gal/ avec la lectine DC-SIGN en fonction de la quantité de DC-SIGN fixée dans les puits. La courbe en pontillés avec triangles représente la fluorescence mesurée lorsque la sonde ManBSÀ est utilisée. La même expérience est également réalisée en présence d’un composé antagoniste de la liaison à DC-SIGN : GalNac-BSÀ.
[Fig. 2B] représente le profil d’interaction des sondes BSÀ-Galf (en haut), BSÀ-Fuc et BSÀ-a- Gal (en bas) avec l’Intelectin. L’interaction intelectine / BSÀ-Galf est mesurée en fonction de la quantité d’intelectine fixée dans les puits de la plaque. Avec les autres sondes, l’Intelectine est fixée dans les puits à une quantité de 2000 ng/puits.
[Fig. 2C] représente le profil d’interaction de la sonde BSA-Galf avec la néolectine selon l’invention, en fonction de la quantité de néolectine fixée dans les puits.
[Fig. 3A] représente les structures chimiques développées des galactofuranosides testés comme compétiteurs de l’interaction BSA-Galf/Néolectine, les résultats de cette expérience de compétition étant présentés en figure 3B.
[Fig. 3B] représente un test d’inhibition de l’interaction BSA-Galf/Néolectine avec les galactofuranosides présentés en figure 3A : GalfN3 (b-D-Galf N3), Galf-Thiolyle (Tolyl b-D- Galf), PNP-bGalf (pNP b-D-Galf), PNP-bGalp (pNP b-D-Galp) et PNP-aAraF.
[Fig. 4A] représente la détection de l’interaction Néolectine/Aspergillus par reconnaissance directe, ou [Fig. 4B] par compétition avec le BSA-Galf.
[Fig. 5] représente l’activité résiduelle hydrolytique de la néolectine E464Q (SEQ ID No. 4) en fonction de la température, et démontre sa thermostabilité.
DESCRIPTION DETAILLEE DE L'INVENTION
La présente invention concerne l’utilisation d’une néolectine pour détecter la présence de microorganisme(s) dans un échantillon, le(s)dit(s) microorganisme(s) présentant à leur surface au moins une unité osidique de type hexofuranoside, caractérisée en ce que ladite néolectine est issue d’une hydrolase spécifique d’une unité osidique de type hexofuranoside dont l’activité hydrolytique a été réduite.
Le terme « lectine » désigne une protéine capable d’interagir spécifiquement avec des sucres ou des glycoprotéines comprenant des unités osidiques. Les lectines interviennent dans divers processus biologiques, notamment au niveau de la reconnaissance entre les cellules, en se liant avec des glycoprotéines membranaires.
Au sens de l’invention, le terme « néolectine » désigne une lectine non naturelle, synthétisée de novo ou, plus souvent, obtenue à partir d’une lectine naturelle qui a été modifiée de manière dirigée pour présenter des caractéristiques spécifiques. Cette notion de néolectine est notamment présentée dans l’article (Arnaud et al., 2013). Ainsi, le terme « néolectine » désigne une lectine synthétique.
Au sens de l’invention, les termes « hexofuranose » et « hexofuranoside », utilisés indifféremment dans la présente demande, désignent des unités sucres libres (« ose ») ou glycosylés en position anomérique (« oside ») cyclisées sous la forme « furanose » c’est-à- dire comprenant un cycle constitué de 5 atomes, 4 de carbone et un d’oxygène. Un exemple est notamment le D-galactofuranose (Gai ), forme furanose du galactose, dont la formule développée est présentée en formule (I).
Par « enzyme hydrolytique » ou « hydrolase », utilisés indifféremment dans la demande, on entend une enzyme possédant une activité d’hydrolyse de molécules suivant la réaction générale :

Plus spécifiquement, l’hydrolase considérée au sens de l’invention est une glycosidase, classifiée dans le groupe EC 3.2.1.x.
Àu sens de l’invention, « une hydrolase spécifique d’une unité osidique de type hexofuranoside» désigne une enzyme dont le substrat est un hexofuranoside. Cette hydrolase possède donc un site catalytique, constitué d’une « poche » de fixation dudit hexofuranoside, où a lieu la réaction d’hydrolyse présentée à l’équation 1.
Cette hydrolase est également qualifiée, dans la présente demande, d’« enzyme initiale » ou « enzyme d’origine » ou « hydrolase d’origine » ou encore « enzyme avant modification ».
La néolectine définie dans l’invention est issue de ladite hydrolase spécifique, c’est-à-dire qu’elle a été obtenue par modifications introduites dans la séquence peptidique de cette hydrolase d’origine.
L’expression « réduire l’activité hydrolytique d’une enzyme » fait référence à une ou plusieurs modifications de la séquence peptidique d’une enzyme, permettant de diminuer voire d’éliminer totalement son activité catalytique.
L’expression « hydrolase dont l’activité hydrolytique a été réduite » désigne une hydrolase dont la séquence peptidique a été modifiée pour réduire voire éliminer totalement son activité enzymatique, notamment en modifiant sa séquence primaire.
La réduction de l’activité hydrolytique peut être évaluée de manière chiffrée grâce à la constante catalytique kcat de l’enzyme.
La relation entre une enzyme et son substrat peut être qualifiée selon plusieurs paramètres, et notamment selon deux constantes : la constante catalytique kcat et la constance de Michaelis KM.
La constante catalytique kcat représente le nombre maximum de molécules de substrat transformées par unité de temps et par molécule d'enzyme ; cette valeur est exprimée en sec1 ou min 1, c’est-à-dire en nombre de molécules de substrat transformées (dans le cas présent, hydrolysées selon l’équation 1 ) en une seconde ou une minute.
Selon l’invention, l’expression « réduire l’activité hydrolytique d’une enzyme » signifie diminuer la valeur de kcat de cette enzyme, par exemple réduire sa valeur de kcat d’au moins 50%, 60%, 70%, 80%, ou 90% de sa valeur initiale, voire d’éliminer totalement l’activité soit une diminution de 100% de la valeur initiale de kcat. Une réduction d’au moins 50% de la valeur initiale de kcat signifie que la valeur de kcat de l’hydrolase avant toute modification a été divisée par deux. Comme cela est présenté dans les exemples, des hydrolases modifiées ont été obtenues avec des valeurs de kcat divisées par 80 fois ou même par 2000 fois par rapport à la valeur initiale de l’enzyme d’origine.
Selon l’invention, une hydrolase dont l’activité hydrolytique a été réduite est notamment une hydrolase dont la valeur de kcat est égale ou inférieure à 10% de la valeur de kcat de l’hydrolase d’origine, les deux valeurs étant mesurées dans des conditions équivalentes (de pH, température, milieu réactionnel, durée d’incubation, ...), bien connues de l’Homme du métier. Cette hydrolase est désignée dans la présente demande par les termes « hydrolase modifiée » ou « néolectine ».
En particulier, une hydrolase dont l’activité hydrolytique a été réduite présente une valeur de kcat égale ou inférieure à 10%, 9%, 8%, 7%, 6%, 5%, 4%, 3%, 2% ou 1% de la valeur de kcat de l’hydrolase d’origine, mesurées dans des conditions équivalentes.
Cette réduction ou élimination de l’activité hydrolytique d’une enzyme est réalisée sans modifier de manière significative la valeur de la constante de Michaelis de l’enzyme considérée.
La constante de Michaelis, désignée par l’abréviation KM, est une valeur exprimée en mole/litre, qui correspond à la valeur de la concentration de substrat pour laquelle la vitesse de réaction enzymatique est égale à la moitié de la vitesse maximale Vmax ; cette constante est reliée à la constante de dissociation (K<j) de l'enzyme pour son substrat, valeur qui représente la force de l’interaction entre les deux, mais n'est en général pas strictement égale à celle-ci. En effet, la constante KM dépend également de la valeur de kcat, selon l’équation suivante :
KM = (kcat + k-i) / ki où ki représente la vitesse de formation du complexe enzyme-substrat et k-i la vitesse de la réaction inverse de dissociation de l’enzyme et du substrat.
Plus le KM est élevé, plus la concentration de substrat nécessaire à une activité importante de l'enzyme est élevée. Cela traduit une faible affinité de l'enzyme pour son substrat.
Plus le KM est faible, plus l'activité enzymatique maximale est atteinte pour un faible niveau de concentration de substrat. L'affinité de l'enzyme pour le substrat est forte. C’est souvent le cas d'enzymes sélectives et/ou très actives.
Dans le cas présent d’une hydrolase modifiée ayant une activité catalytique représentée par la valeur kcat réduite, voire très réduite, la valeur du KM est impactée par cette valeur de kcat très faible, mais sans que cela n’ait d’incidence sur la réelle affinité de l’enzyme modifiée pour son substrat.
De préférence, la valeur de KM de la néolectine sera du même ordre de grandeur que la valeur KM initiale de l’enzyme avant modification, les deux valeurs de KM étant mesurées dans des conditions équivalentes (pH, température, milieu réactionnel, durée d’incubation...) qui pourront être choisies par l’Homme du métier sur la base de ses connaissances générales.
La valeur de KM de la néolectine sera de préférence égale à environ 50%, 60%, 70%, 80%, 90% ou 95% de la valeur KM de l’hydrolase d’origine.
D-galactofuranose et hydrolase spécifique
Les hexoses, monosaccharides comportant 6 carbones, ont tous la même formule brute CÔHIZOÔ. Ils possèdent tous un groupement carbonyle : soit une fonction aldéhyde en position 1 (aldohexoses) ; soit une fonction cétone en position 2 (principalement), 3, 4 ou 5 (cétohexoses ou dihydroxycétone).
On peut citer comme exemple d’hexose : le glucose, le galactose, le fucose et le mannose, naturellement présents dans la nature.
Parmi ces hexoses, peu d’entre eux ont été identifiés comme adoptant une structure de type furanose ; ainsi, parmi les hexofuranoses, le D-galactofuranose est le composé majoritaire.
Selon une mise en oeuvre préférée, la présente invention concerne une néolectine reconnaissant spécifiquement le D-galactofuranose (Gai ).
Récemment, une galactofuranosidase a été identifiée dans l’espèce JHÀ 19 Streptomyces sp. (Matsunaga et al., 2015). Après purification de cette enzyme, il a été mis en évidence qu’elle hydrolyse de manière exclusive le substrat D-galactofuranose (Senicar et al., 2019). Cet article rapporte l’utilisation de 21 monosaccharides différents testés comme substrat de l’enzyme ; les résultats obtenus démontrent que seul le D-galactofuranose est hydrolysé, même les analogues du Gai tels que Ara/ (arabinofuranose) ou Rib/ (ribofuranose) ne sont pas hydrolysés par cette enzyme.
Par ailleurs, les caractéristiques cinétiques de cette enzyme ont été déterminées : la constance de Michaelis KM avec le substrat Gai/ est égale à 250 pM ; la constance catalytique kcat est de 213 min 1. Selon une mise en œuvre particulière, la néolectine de l’invention consiste en la galactofuranosidase issue de JHA 19 Streptomyces sp., dont l’activité catalytique a été réduite, et plus spécifiquement dont le site catalytique a été modifié.
La séquence de cette galactofuranosidase, avant modification du site catalytique, est présentée en SEQ ID NO. 1 .
Selon une autre mise en œuvre particulière, la néolectine de l’invention consiste en une galactofuranosidase ayant une séquence peptidique présentant au moins 80%, ou 85%, ou 90%, ou 95%, ou 98%, ou 99% d’identité de séquence avec la séquence peptidique SEQ ID NO. 1.
Modifications du site catalytique de hydrolase
Tous les moyens connus de l’Homme du métier pour réduire l’activité hydrolytique d’une hydrolase pourront être mis en œuvre pour obtenir la néolectine définie dans la présente demande.
Par exemple, l’activité hydrolytique d’une hydrolase peut être réduite par des actions de mutagenèse dirigée ou aléatoire, ou encore par des techniques d’évolution dirigée.
Dans le cas où la réduction de l’activité hydrolytique de l’hydrolase est réalisée par mutagenèse dirigée, les mutations ponctuelles introduites pourront concerner toutes les portions de la protéine. En particulier, des mutations pourront être introduites à la périphérie du site catalytique, ou même dans des portions éloignées du site catalytique, lesdites mutations permettant de réduire l’activité du site catalytique de par les modifications structurelles induites.
Selon une mise en œuvre particulière, l’activité hydrolytique de l’hydrolase spécifique d’origine a été réduite par une modification du site catalytique de ladite hydrolase, i.e. d’au moins un résidu dudit site catalytique.
Le site catalytique, aussi dénommé site actif, fait référence à une structure tridimensionnelle au sein de l’enzyme, qui a la forme d'une cavité aussi dite « poche ». Les molécules sur lesquelles agit l’enzyme se fixent dans le site actif de l'enzyme en formant des interactions avec la surface de la cavité du site actif. Certaines acides aminés formant la cavité du site actif peuvent participer à la réaction d’hydrolyse : on dénomme ces acides aminés des résidus catalytiques.
L’Homme du métier connaît de multiples moyens de modifier le site catalytique d’une enzyme dont la séquence peptidique et l’activité enzymatique sont connues.
En ce qui concerne les glycosidases, les mécanismes réactionnels prenant place dans le site catalytique ont été décrits (Àti et al., 2017). Il a notamment été montré que la réaction d’hydrolyse implique des résidus d’acide glutamique (E) ou d’acide aspartique (D), dont les chaînes latérales sont chargées négativement.
Dans le cadre de la présente invention, la néolectine est issue d’une hydrolase dont le site catalytique a été modifié de manière à en réduire l’activité catalytique, et donc la valeur kcat, tout en maintenant une affinité significative pour le substrat, c’est-à-dire une valeur de KM du même ordre de grandeur que la valeur de KM de l’hydrolase d’origine, toutes ces constantes étant mesurées indépendamment mais dans des conditions expérimentales équivalentes voire similaires pour pouvoir être comparées.
Selon une mise en oeuvre de l’invention, au moins un résidu du site catalytique de l’hydrolase a été remplacé par un autre résidu. « Àu moins un résidu » signifie qu’un, deux, trois voire quatre résidus ou plus du site catalytique peuvent être remplacés.
En particulier, un résidu d’acide glutamique (E) et/ou un résidu d’acide aspartique (D), situé dans le site catalytique de l’enzyme, est remplacé par un autre résidu dont la chaîne latérale n’est pas chargée négativement.
Ce résidu E ou D pourra notamment être remplacé : par un résidu dont la chaîne latérale peut être chargée suivant le pH local : sérine (S), thréonine (T), asparagine (N), glutamine (Q) ; ou bien par un résidu choisi parmi l’alanine (À), la glycine (G), la proline (P) ou la cystéine (C).
Selon une mise en oeuvre préférée de l’invention, le site catalytique de l’hydrolase d'origine a été modifié par le remplacement d’au moins un résidu d’acide glutamique (E). Plus précisément, ce résidu d’acide glutamique pourra être remplacé par une sérine, une cystéine ou une glutamine, de manière préférée par une cystéine ou une glutamine. Dans le cas de la galactofuranosidase issue de JHA 19 Streptomyces sp., ce résidu d’acide glutamique pourra notamment être celui situé en position 464, et/ou en position 573. En particulier, le résidu E464 sera remplacé par une sérine, une cystéine ou une glutamine.
Selon une autre mise en oeuvre de l’invention, le site catalytique de l’hydrolase d’origine a été modifié par le remplacement d’au moins un résidu d’acide aspartique (D). Plus précisément, ce résidu d’acide aspartique pourra être remplacé par une sérine, une cystéine ou une glutamine, de manière préférée par une cystéine ou une glutamine.
Comme cela est présenté dans l’exemple 1 , les remplacements du résidu suivant de la galactofuranosidase issue de JHÀ 19 Streptomyces sp. ont été testés :
E464S soit le remplacement de l’acide glutamique en position 464 avec une sérine ;
E464C soit le remplacement de l’acide glutamique en position 464 avec une cystéine ; E464Q le remplacement de l’acide glutamique en position 464 avec une glutamine.
Les caractéristiques cinétiques (constante de Michaelis KM et constante catalytique kcat) de chaque hydrolase modifiée ont été déterminées et sont présentées dans le tableau 1 suivant :

Parmi ces enzymes modifiées, dans le but d’obtenir une néolectine reconnaissant spécifiquement le D-galactofuranose mais possédant une activité d’hydrolyse réduite, le choix se porte sur les protéines présentant à la fois un KM (constante liée à l’affinité pour le substrat) du même ordre de grandeur que celui de l’enzyme d’origine, et une kcat réduite à moins de 10% de la valeur de kcatde l’hydrolase d’origine.
Dans le cas présent, les galactofuranosidases présentant les mutations ponctuelles E464S, E464C et E464Q présentent ces caractéristiques de kcat et de KM.
Ainsi, selon une mise en oeuvre particulière de l’invention, la néolectine est une protéine présentant une séquence peptidique choisie parmi les suivantes : SEQ ID No. 2, SEQ ID No. 3, et SEQ ID No. 4. Plus spécifiquement, la néolectine selon l’invention est une protéine présentant la séquence peptidique SEQ ID No. 4.
D’autres modifications du site catalytique d’une hydrolase peuvent être envisagés et sont inclus dans la présente invention, comme par exemple la suppression totale (sans remplacement) d’un résidu du site catalytique, notamment d’un résidu d’acide glutamique ou d’acide aspartique.
Ces modifications seront réalisées par génie génétique, en modifiant l’acide nucléique codant pour la séquence peptidique de l’enzyme en question.
Avantageusement, la néolectine définie ci-dessus conserve les propriétés d’origine de l’hydrolase dont elle est issue. Par exemple, l’hydrolase issue de JHA 19 Streptomyces sp., un microorganisme thermophile, est originellement thermostable. Avantageusement, la néolectine dérivée de cette hydrolase est particulièrement thermostable, comme cela est présenté dans la partie expérimentale de la demande. La présente invention concerne également l’utilisation d’une néolectine couplée à au moins une protéine présentant une autre fonction, par exemple à une enzyme ou à une protéine cytotoxique. Une telle construction protéique est désignée « néolectine multifonctionnelle ». Cette néolectine multifonctionnelle comprend au moins deux monomères liés de manière covalente ou non-covalente, dont l’un est la néolectine selon l’invention.
La présente invention concerne également l’utilisation d’une néolectine multimérique constituée d’au moins deux néolectines, dont au moins une néolectine telle que définie ci- dessus.
Chaque monomère est constitué d’une chaîne peptidique comprenant un site reconnaissant de manière spécifique une unité osidique particulière.
Parmi les protéines monomériques, on distingue les dimères (qui sont constitués de deux sous-unités), les trimères (trois sous-unités), les tétramères (quatre sous-unités), etc.
Selon une mise en oeuvre, une néolectine multimérique comprend au moins deux, trois ou quatre monomères, tous constitués d’une néolectine telle que définie ci-dessus, et donc contient au moins deux, trois ou quatre sites actifs identiques.
Selon une autre mise en oeuvre, la néolectine multimérique utilisée comprend un seul monomère constitué d’une néolectine telle que définie ci-dessus, couplé à un ou plusieurs autres monomères consistant en d’autres lectines, ayant chacun un site de reconnaissance ayant une spécificité différente et donc reconnaissant d’autres unités osidiques que le D- galactofuranose.
Par exemple, la néolectine multimérique utilisée comprendra un monomère spécifique d’une entité furanose, et un autre monomère spécifique d’une entité pyranose. En modulant ainsi la spécificité d’une néolectine multimérique, il sera possible de créer des néolectines capables de reconnaître avec une grande spécificité un microorganisme particulier, ayant une signature originale d’entités osidiques exprimées en surface.
Selon une mise en oeuvre particulière, la néolectine utilisée peut être couplée à un marqueur et/ou à une étiquette moléculaire.
Ce couplage pourra être covalent ou non covalent, et sera de préférence un couplage covalent. Ce couplage sera réalisé par génie génétique, en associant les acides nucléiques codant d’une part la néolectine telle que définie, et d’autre part le marqueur ou/et l’étiquette moléculaire.
Le marqueur peut être une biotine (reconnue par la streptavidine), ou un marqueur coloré ou fluorescent, comme par exemple une protéine fluorescente (GFP, RFP, CFP, YFP). Une étiquette moléculaire pourra notamment être choisie parmi les « tags » bien connus de l’ Homme du métier, ajoutés par modification génétique : étiquettes poly-histidine (5 ou 6 histidines), étiquette FLAG (DYKDDDK), étiquette HA (YPYDVPDYA), glutatione-S-tranférase, Calmodulin Binding Peptide (étiquette de 26 acides aminés), etc.
La néolectine utilisée selon l’invention est couplée soit à un marqueur, soit à une étiquette moléculaire, soit à un marqueur et une étiquette moléculaire.
Néolectine
La présente invention concerne également une néolectine telle que définie ci-dessus.
Selon une mise en oeuvre particulière, la néolectine selon l’invention est couplée à un marqueur et/ou à une étiquette moléculaire.
Ce couplage pourra être covalent ou non covalent, et sera de préférence un couplage covalent. Ce couplage sera réalisé par génie génétique, en associant les acides nucléiques codant d’une part la néolectine selon l’invention, et d’autre part le marqueur ou/et l’étiquette moléculaire.
Le marqueur peut être une biotine (reconnue par la streptavidine), ou un marqueur coloré ou fluorescent, comme par exemple une protéine fluorescente (GFP, RFP, CFP, YFP).

La néolectine selon l’invention est couplée soit à un marqueur, soit à une étiquette moléculaire, soit à un marqueur et une étiquette moléculaire.
Procédé de détection de microorçanismes
La présente invention concerne également un procédé pour détecter la présence de microorganisme(s) dans un échantillon, le(s)dit(s) microorganisme(s) présentant à leur surface au moins une unité osidique de type hexofuranoside, comprenant les étapes suivantes : mise en contact de l’échantillon et d’au moins une néolectine couplée à un marqueur et/ou à une étiquette moléculaire, détection du marqueur et/ou de l’étiquette moléculaire, caractérisé en ce que lorsque ledit marqueur et/ou étiquette moléculaire est détectée, alors la présence d’au moins un microorganisme présentant à sa surface au moins une unité osidique de type hexofuranoside est établie. Autrement dit, la présente invention concerne un procédé de détection de la présence de microorganisme(s) dans un échantillon, le(s)dit(s) microorganisme(s) présentant à leur surface au moins une unité osidique de type hexofuranoside, comprenant une étape de mise en contact de la néolectine telle que décrite ci-dessus avec l’échantillon, et une étape de détection des interactions de cette néolectine avec des unités osidiques présentes dans l’échantillon.
L’étape de mise en contact pourra par exemple être réalisée dans les puits d’une plaque adaptée pour de tels tests. De manière avantageuse, la néolectine utilisée est immobilisée sur la plaque et chaque échantillon testé est placé dans différents puits de la plaque.
Les conditions de cette étape de mise en contact seront aisément déterminées par l’ Homme du métier, notamment en ce qui concerne la durée d’incubation, l’agitation et la température. On pourra notamment utiliser les conditions présentées dans l’exemple 4 (incubation 2 h à 37 °C sous agitation douce).
Par « microorganisme », on entend au sens de l’invention tout être vivant microscopique, c’est à dire invisible à l’oeil nu. Ce terme désigne notamment les bactéries, les virus, les parasites et les champignons microscopiques.
Plus particulièrement, la présente invention concerne l’utilisation d’une néolectine telle que décrite ci-dessus, ou du procédé selon l’invention, pour détecter la présence de microorganisme(s) choisis parmi des bactéries et des parasites microscopiques et/ou unicellulaires.
Les unités osidiques détectées à la surface desdits microorganismes sont en général intégrées à des glycoconjugués (glycoprotéines, glycolipides, protéo- et glycosaminoglycannes) ou oligo-/polysaccharides, présents à la surface de certains microorganismes présents dans l’échantillon.
Dans le cadre de cette utilisation, la néolectine est couplée à un marqueur et/ou à une étiquette moléculaire.
En particulier, cette utilisation et ce procédé sont particulièrement adaptés pour détecter les microorganismes appartenant à l’une des espèces suivantes : Leishmania, Mycobacterium, Trypanosoma cruzi, Aspergillus, Reni bacterium salmoninarum, Actinobacillus, Pleuropneumoniae, Yersinia pestis, Lachnoanaerobaculum saburreum et Cryphonectria parasitica.
Cette utilisation et ce procédé pourront être réalisés sur tout type d’échantillons, notamment d’échantillons biologiques.
Selon une mise en oeuvre particulière de l’invention, l’échantillon analysé sera choisi parmi la liste suivante : un fluide biologique (sang, lymphe, larmes, sécrétions respiratoires, urine, liquide céphalo-rachidien) ou un échantillon de tissu issu d’un organisme vivant, humain ou animal (obtenu par biopsie), un échantillon prélevé dans des produits de consommation tels que produits alimentaires ou d’hygiène, un échantillon prélevé dans des produits techniques tels que réactifs de laboratoire et réactifs industriels, un échantillon prélevé dans des eaux stagnantes (marais, étangs) ou des eaux circulantes, par exemple eaux de rivière, eaux marines, et eaux circulant dans des canalisations, et un échantillon prélevé sur tout type de surface (sol, plans de travail, parois de réacteurs).
Selon une mise en oeuvre particulière, l’échantillon analysé est issu d’un organisme humain, et l’utilisation de la néolectine ou le procédé permettent de détecter la présence de microorganismes pathogènes dans cet échantillon. La néolectine est ainsi utilisée dans une méthode de diagnostic d’infections microbiennes.
Kit de détection
Selon un autre aspect, la présente invention concerne un kit de détection pour identifier la présence de microorganismes présentant à leur surface au moins une unité osidique de type hexofuranoside, comprenant les éléments suivants : au moins une néolectine selon l’invention, de préférence une néolectine couplée à un marqueur et/ou à une étiquette moléculaire, ou un acide nucléique codant pour ladite néolectine ; des réactifs adaptés pour la détection de ladite néolectine.
Ce kit pourra également comprendre une notice explicative, et/ou du matériel, adapté(e) pour réaliser le procédé de détection de microorganismes décrit ci-dessus.
De préférence, la néolectine sera couplée à un marqueur coloré ou fluorescent, et le kit comprendra les réactifs adaptés pour la détection de ce marqueur coloré ou fluorescent.
Selon une mise en oeuvre particulière, le kit comprend un vecteur d’expression, constitué d’acide nucléique, codant pour une néolectine selon l’invention ; ce vecteur d’expression sera introduit dans des cellules hôtes, notamment des cellules bactériennes, pour permettre l’expression de la néolectine. Avantageusement, le kit comprend alors des réactifs permettant l’introduction du vecteur d’expression dans des cellules hôtes. EXEMPLES
Exemple 1. Génération d’une néolectine à partir d’une hydrolase
Une enzyme présentant une excellente activité enzymatique a été modifiée pour supprimer son activité hydrolytique et ne conserver que ses propriétés de reconnaissance pour en faire une lectine synthétique spécifique du D-galactofuranose appellée néolectine.
Les néolectines suivantes ont été caractérisées :
E464S soit le remplacement de l’acide glutamique en position 464 avec une sérine ;
E464C soit le remplacement de l’acide glutamique en position 464 avec une cystéine ;
E464Q soit le remplacement de l’acide glutamique en position 464 avec une glutamine.
Les caractéristiques cinétiques (constante de Michaelis KM et constante catalytique kcat) ont été déterminées et sont présentées en Figure 1 et dans le tableau 2 suivant :

Les exemples suivants utilisent la néolectine « E464Q » qui présente une constante kcat d’environ 1 % de la valeur kcat de l’hydrolase d’origine.
L’activité hydrolytique de cette néolectine E464Q (SEQ ID No. 4) a été mesurée en fonction du pH et est présentée en bas à droite de la Figure 1 . Le taux de 100% est représentatif de la meilleure activité obtenue.
Exemple 2. Caractéristiques de liaison de cette néolectine à Gai , en comparaison avec celles des lectines DC-SIGN et intelectine-1.
Une sonde fluorescente présentant de multiples entités D-galactofuranose a été utilisée pour ces études, elle est dénommée BSA-Galf. DC-SIGN n’est pas capable de reconnaître l’entité D-galactofuranose (portée par cette sonde), contrairement à ce qui a été publié (Figure 2À). En effet, DC-SIGN n’est pas capable de déplacer la sonde : il n’y a donc pas d’intensité de fluorescence mesurée.
La seconde lectine ayant été rapportée dans la littérature comme interagissant avec le D- galactofuranose est l’lntelectine-1 (ou Omentine ou Intelectin). Les résultats obtenus sont présentés en Figure 2B, et montrent que l’interaction de la lectine avec la sonde BSÀ-Galf est bien détectée et est spécifique de ce sucre (pas d’interaction avec les sondes BSÀ-Fuc et BSÀ-aGal).
Les résultats présentés en Figure 2C montrent que la néolectine selon l’invention interagit avec la sonde BSÀ-Galf (Figure 2C).
Sur la base de ces résultats, l’IC50 pour la sonde Galf (qui représente la quantité nécessaire d’inhibiteur pour obtenir 50% d’inhibition de la liaison enzyme/substrat, qui est donc une autre constante en lien avec l’affinité) des néolectines testées a été déterminé :
16 nM pour l’intelectine-1 ;
24 nM pour la néolectine testée, soit un IC50 du même ordre de grandeur que celui déterminé dans des conditions similaires pour l’intelectine-1.
Exemple 3. Spécificité de la liaison au D-D-galactofuranose de la néolectine
Des tests d’inhibition ont été réalisés également sur la néolectine avec les oses suivants : PNP-BGalf, PNPBDGalp, PNPaLÀraf, GalfN3, GalfTolyl (inhibiteur Galf), dont les structures chimiques sont présentées en Figure 3À.
Le protocole expérimental pour la réalisation des tests d’inhibition sur la néolectine a été décrit dans l’article (Landemarre et al., 2013). La néolectine est tout d’abord immobilisée au fond d’une plaque 96 puits. Les profils d'interaction de chaque composé ont été déterminés par une méthode indirecte basée sur l'inhibition par le composé de l'interaction entre la néolectine et la néoglycoprotéine NeoGalf spécifique de cette dernière. En bref, un mélange de néoglycoprotéines (concentration fixe) et des composés correspondants (gamme de concentrations) préparés dans du PBS supplémenté avec CaCl2 (1 mM) et MgCl2 (0,5 mM) est déposé dans chaque puits (50 pL chacun) en triple et incubé deux heures à température ambiante. Après lavage avec du tampon PBS, le conjugué streptavidine-DTÀF est ajouté (50 pL) et incubé 30 min. La plaque est ensuite lavée de nouveau avec du PBS. Enfin, 100 pL de PBS ont été ajoutés pour la lecture de la plaque fluorescente réalisée avec un lecteur de fluorescence (Àex = 485 nm, Àem = 530 nm, Fluostar OPTIAAÀ, BMG LÀBTECH, France). L'intensité du signal est inversement corrélée à la capacité du composé à être reconnu par la lectine et exprimée en pourcentage d'inhibition par comparaison avec le traceur correspondant seul (Néoglycoprotéine).
La Figure 3B montre les résultats obtenus. Aucune inhibition n’a lieu dans le cas des oses suivants : PNPBDGalp, PNPaLAraf, ce qui démontre la spécificité de la néolectine de l’invention pour le D-galactofuranose. La néolectine testée ne reconnaît ni le D- galactopyranose, ni l’arabinose, qui sont les 2 sucres structurellement les plus proches. Seuls sont reconnus le GalfN3 et le Galf-Tolyle.
Exemple 4. Utilisation de la néolectine pour détecter des microorganismes dans un échantillon biologique
Un premier test concluant et encourageant a été réalisé avec Aspergillus niger, en démontrant l’interaction directe entre la néolectine et le microorganisme (Figure 4A) ou bien en inhibant cette interaction par la BSA-Galf (Figure 4B).
La néolectine est tout d’abord immobilisée au fond d’une plaque 96 puits. Une culture bactérienne d’Aspergillus niger est réalisée en suivant les exigences propres à ce type microbien. Après centrifugation, et numération, le culot microbien est repris dans du PBS et marqué à l’aide de carboxyfluorescéine diacétate succinimidylester (CFDA-SE, Sigma- Aldrich, St. Louis, MO, USA) pendant 1 h à 37° C. Puis la suspension bactérienne est centrifugée et lavée à deux reprises à l’aide de tampon PBS. Les bactéries marquées sont ajoutées dans chaque puits de la microplaque immobilisée avec la néolectine et incubées 2 h à 37 °C sous agitation douce. Après lavage avec du PBS, l'intensité de fluorescence est mesurée à l'aide d'un lecteur de microplaques (Àex = 485 nm, Àem = 530 nm, Fluostar OPTIMA, BMG LABTECH, France). En parallèle, une courbe d'étalonnage est réalisée avec la solution de bactéries marquées pour déterminer le nombre de bactéries restées en interaction avec la néolectine.
Exemple 5. Autres caractéristiques des néolectines utilisées selon l’invention
Les neolectines présentent une thermostabilité jusqu’à 60-70 °C, ce qui constitue un avantage pour l’étude de fluides biologiques complexes.
On notera qu’en particulier, les lectines endogènes de type intelectin-1 ne sont pas thermostables. REFERENCES

Claims

REVENDICATIONS
1. Utilisation d’une néolectine pour détecter la présence de microorganisme(s) dans un échantillon, le(s)dit(s) microorganisme(s) présentant à leur surface au moins une unité osidique de type hexofuranoside, caractérisée en ce que ladite néolectine est issue d’une hydrolase spécifique d’une unité osidique de type hexofuranoside dont l’activité hydrolytique a été réduite.
2. Utilisation selon la revendication 1 , caractérisée en ce que l’activité hydrolytique de l’hydrolase spécifique a été réduite par une modification du site catalytique de ladite hydrolase.
3. Utilisation selon la revendication 2, caractérisée en ce que au moins un résidu du site catalytique de l’hydrolase spécifique a été remplacé par un autre résidu.
4. Utilisation selon l’une des revendications 1 à 3, caractérisée en ce que l’hydrolase spécifique d’une unité osidique de type hexofuranoside est une hydrolase reconnaissant spécifiquement le D-galactofuranose.
5. Utilisation selon l’une des revendications 1 à 4, caractérisée en ce que la néolectine est issue de la galactofuranosidase de JHA 19 Streptomyces sp., dont l’activité hydrolytique a été réduite.
6. Utilisation selon l’une des revendications 1 à 5, caractérisée en ce que la néolectine utilisée est une néolectine couplée à un marqueur et/ou à une étiquette moléculaire.
7. Utilisation selon l’une des revendications 1 à 6, dans laquelle lesdits microorganismes détectés appartiennent à l’une des espèces suivantes : Leishmania, Mycobacterium, Trypanosoma cruzi, Aspergillus, Renibacterium salmoninarum, Actinobacillus, Pleuropneumoniae, Yersinia pestis, Lachnoanaerobaculum saburreum et Cryphonectria parasitica.
8. Utilisation selon l’une des revendications 1 à 7, dans laquelle l’échantillon est choisi parmi : un fluide biologique (sang, lymphe, larmes, sécrétions respiratoires, urine, liquide céphalo-rachidien) ou un échantillon de tissu issu d’un organisme vivant, humain ou animal,
- un échantillon prélevé dans des produits de consommation tels que produits alimentaires ou d’hygiène,
- un échantillon prélevé dans des produits techniques tels que réactifs de laboratoire et réactifs industriels,
- un échantillon prélevé dans des eaux stagnantes (marais, étangs) ou des eaux circulantes, par exemple eaux de rivière, eaux marines, et eaux circulant dans des canalisations, et
- un échantillon prélevé sur tout type de surface (sol, plans de travail, parois de réacteurs).
9. Kit de détection pour la mise en oeuvre d’une utilisation selon les revendications 1 à 8, comprenant les éléments suivants : au moins une néolectine telle que définie dans l’une des revendications 1 à 6, de préférence selon la revendication 6, ou un acide nucléique codant pour ladite néolectine; et des réactifs adaptés pour la détection de ladite néolectine.
10. Néolectine telle que définie selon l’une des revendications 1 à 6, couplée à un marqueur et/ou à une étiquette moléculaire.
