Abstract
본 발명은 세포의 부유 배양(suspension culture) 효율 증진용 조성물 및 세포의 부착 배양(adhesion culture) 효율 증진용 조성물에 관한 것이다. 본 발명은 배양하고자 하는 목적 세포의 부착 의존성을 인위적으로 변경하고 필요에 따라 변형된 표현형을 간단하게 되돌릴 수 있다. 이에, 본 발명은 배양 목적 및 환경에 알맞게 세포 표현형을 최적의 상태로 변경하고 원하는 시점에 다시 되돌림으로써 재조합 단백질 생산용 숙주세포 뿐 아니라 치료용 면역세포 및 줄기세포를 비롯한 다양한 목적 세포의 배양 효율을 극대화할 수 있다.
Description
본 발명은 세포의 부착 의존성을 변환하는 인자 및 이를 이용한 세포의 부착 의존성을 변환 또는 조절하는 방법에 관한 것이다.
1982년 대장균(Esherichia coli)를 이용하여 생산한 재조합 인슐린이 FDA 승인을 받으면서 재조합 단백질 의약품의 시대가 열렸다. 초기 재조합 단백질 의약품은 목적 단백질을 코딩하는 유전자가 삽입된 E. coli를 통해 생산된 제품이 대부분이었으나, 단백질 의약품들은 활성화된 형태로 제조되어야 했기 때문에 단백질의 당수식화(Glycosylation)에 따른 적절한 단백질 폴딩(Folding)이 요구되었음에도 원핵생물인 E. coli에서는 이러한 과정이 진행될 수 없었다. 따라서, CHO (Chinese Hamster Ovary) 세포를 비롯한 여러 설치류 혹은 인간 유래 세포들을 숙주 세포로 사용함으로써 이러한 문제점을 극복하고자 하였고, 부착성 세포를 배양할 때 발생하는 공간적 한계를 극복하기 위해 부유 상태로 배양(Suspension culture)할 수 있도록 공학적으로 가공하는 기술이 개발되고 있다. 그러나, 동물세포를 재조합 단백질 생산용 숙주 세포로 사용하기 위해서는 당수식화 오류 및 아노이키스(Anoikis)에 따른 단백질 생산성 악화 문제를 개선하기 위한 추가 공정이 요구되었고, 이로 인해 단백질 생산 공정의 시간과 비용이 현저히 증가하였다. 또한, 목적 단백질의 재조합적 생산을 위해 부유 세포를 사용하는 것은 부착 세포를 사용하는 경우에 비해 까다로운 공정이 요구되는데, 이미 부유 상태로 가공된 세포주는 다시 부착 세포로 전환될 수 없기 때문에 단백질 의약의 재조합적 생산 공정 전반의 비효율성을 초래하게 된다. 따라서, 특정 세포를 원래 표현형과 달리 부유 상태 또는 부착상태로 인위적으로 전환시키고, 이를 다시 원하는 시점에 가역적으로 복귀시키는 것이 가능하다면 세포 배양의 효율성이 혁신적으로 개선될 것으로 기대되고 있다.
본 명세서 전체에 걸쳐 다수의 논문 및 특허문헌이 참조되고 그 인용이 표시되어 있다. 인용된 논문 및 특허문헌의 개시 내용은 그 전체로서 본 명세서에 참조로 삽입되어 본 발명이 속하는 기술 분야의 수준 및 본 발명의 내용이 보다 명확하게 설명된다.
본 발명자들은 부유 상태 또는 부착 상태에서만 생존 및 성장할 수 있는 세포 고유의 부착 의존성을 인위적으로 변경함으로써 배양 목적 및 환경에 최적화된 세포 표현형을 수득하고 필요에 따라 원하는 시점에 변형된 표현형을 가역적으로 간편하게 되돌림으로써 궁극적으로 세포의 배양 효율을 극대화하기 위한 방법을 개발하기 위하여 예의 연구 노력하였다. 그 결과, 본 발명자들이 발굴한 특정 유전자가 부유성 세포 또는 부착성 세포에서만 배타적으로 발현될 뿐 아니라 이들의 인위적인 도입 또는 발현 억제를 통해 부착성 세포가 부유 배양 하에서도 사멸하지 않거나 반대로 부유성 세포가 부착 배양 하에서 정상적으로 성장, 증식할 수 있음을 발견함으로써, 본 발명을 완성하게 되었다.
따라서 본 발명의 목적은 세포의 부유 배양(suspension culture) 효율 증진용 조성물 및 이를 이용한 세포의 부유 배양 효율 증진 방법을 제공하는 데 있다.
본 발명의 다른 목적은 세포의 부착 배양(adhesion culture) 효율 증진용 조성물 및 이를 이용한 세포의 부착 배양 효율 증진 방법을 제공하는 데 있다.
본 발명의 다른 목적 및 이점은 하기의 발명의 상세한 설명, 청구범위 및 도면에 의해 보다 명확하게 된다.
본 발명의 일 양태에 따르면, 본 발명은 IKZF1, KLF1, IRF8, BTG2, SPIB, GATA1, IKZF3, TAL1, EAF2, POU2F2, KLF2, SPl1, NFE2, AKNA, IRF5, TCF7, RHOXF2, MYB, BCL11A 및 GFI1B로 구성된 군으로부터 선택되는 하나 이상의 유전자의 뉴클레오타이드를 유효성분으로 포함하는 세포의 부유 배양(suspension culture) 효율 증진용 조성물을 제공한다.

본 명세서에서 용어“뉴클레오타이드”는 DNA(gDNA 및 cDNA) 그리고 RNA 분자를 포괄적으로 포함하는 의미를 가진다. 핵산 분자의 기본 구성단위인 뉴클레오타이드는 자연의 뉴클레오타이드 뿐만 아니라, 당 또는 염기 부위가 변형된 유사체 (analogue)도 포함한다. 본 발명에서 발현량을 측정하고자 하는 뉴클레오타이드 서열은 첨부한 서열목록에 기재된 뉴클레오타이드 서열에 한정되지 않음은 당업자에게 명확하다. 뉴클레오타이드에서의 변이는 단백질에서 변화를 가져오지 않는 것도 있는데, 이러한 핵산은 기능적으로 균등한 코돈, 코돈의 축퇴성에 의해 동일한 아미노산을 코딩하는 코돈, 또는 생물학적으로 균등한 아미노산을 코딩하는 코돈을 가지는 핵산분자를 모두 포괄한다.
상술한 생물학적 균등 활성을 갖는 변이를 고려한다면, 본 발명에서 발현량을 측정하고자 하는 뉴클레오타이드는 상기 나열된 유전자의 공지된 서열과 실질적인 동일성(substantial identity)을 나타내는 서열도 포함하는 것으로 해석된다. 상기의 실질적인 동일성은, 상기 공지된 유전자의 서열과 임의의 다른 서열을 최대한 대응되도록 얼라인하고, 당업계에서 통상적으로 이용되는 알고리즘을 이용하여 얼라인된 서열을 분석한 경우에, 최소 70%의 상동성, 구체적으로는 80%의 상동성, 보다 구체적으로는 90%의 상동성, 가장 구체적으로는 95%의 상동성을 나타내는 서열을 의미한다. 서열비교를 위한 얼라인먼트 방법은 당업계에 공지되어 있다. 얼라인먼트에 대한 다양한 방법 및 알고리즘은 Huang et al., Comp. Appl. BioSci. 8:155-65(1992) and Pearson et al., Meth. Mol. Biol. 24:307-31(1994)에 개시되어 있다. NCBI Basic Local Alignment Search Tool(BLAST)(Altschul et al., J. Mol. Biol. 215:403-10(1990))은 NBCI(National Center for Biological Information) 등에서 접근 가능하며, 인터넷 상에서 blastp, blasm, blastx, tblastn 및 tblastx와 같은 서열 분석 프로그램과 연동되어 이용할 수 있다.
본 명세서에서 용어“부유배양(suspension culture)”은 배양대상의 세포를 기질(substrate) 등에 고정시키지 않은 채로 배양액 내에서 부유(floating)하는 상태로 배양하는 것을 말한다. 부착(adhesion) 의존성인 세포는 부유배양 시에 세포 응집을 일으키며, 이러한 응집에 포함되지 못하고 홀로 부유하는 세포는 세포사(apoptosis)를 유발하여 사멸하게 되므로 세포는 그 부착 특성에 맞는 환경이 조성되어야 한다.
본 명세서에서 용어“세포의 부유 배양(suspension culture) 효율 증진용 조성물”은 세포를 부유 상태로 배양할 경우 세포의 생존성, 분화, 성장, 증식, 기타 생물학적 기능이 정상적이거나, 보다 향상되거나, 혹은 적어도 감소하지 않도록 하는 조성물을 의미한다. 따라서 본 발명의 조성물을 처리하는 목적 세포에는 부유 배양 특성을 가지는 세포(부유성 세포, suspension cell), 부착 배양 특성을 가지는 세포(부착성 세포, adherent cell), 혹은 부착 의존성(anchorage-dependency)이 불분명한 세포가 모두 포함된다. 이중 부착성 세포를 대상으로 하는 본 발명의 조성물을 사용하는 경우 본 발명의 조성물은“부착-부유 전이(adherent-suspension transition, AST)용 조성물”또는“부착 의존성 리프로그래밍용 조성물”로 표현될 수도 있다.
본 발명의 구체적인 구현예에 따르면, 본 발명의 조성물은 IKZF1 및 KLF1 유전자의 뉴클레오타이드를 포함한다.
본 발명의 보다 구체적으로는 본 발명의 조성물은 IRF8, BTG2 및 SPIB 유전자의 뉴클레오타이드를 추가적으로 포함하며, 가장 구체적으로는 GATA1, IKZF3, TAL1, EAF2 및 POU2F2 유전자의 뉴클레오타이드를 추가적으로 포함함으로써 총 10개의 유전자를 포함한다.
본 발명의 구체적인 구현예에 따르면, 본 발명의 조성물은 TSC22D1, VAX2, SOX13, ARNT2, PPARG, BNC2, HOXD8, GLIS3, FOXD8, RARG, MEIS3, TGFB1l1, TBX3, SOX9, EPAS1, TEAD2, SNAl2 및 TEAD1로 구성된 군으로부터 선택되는 하나 이상의 유전자의 발현 억제제를 추가적으로 포함한다.
본 발명자들은 부유성 세포에서 배타적으로 발현되는 유전자 뿐 아니라, 부착성 세포에서 배타적으로 발현되는 18개의 유전자를 발굴하고, 이들의 발현 억제를 통해 목적 세포의 부유 특성이 보다 강화될 수 있음을 발견하였다.
본 명세서에서 용어“발현 억제제”는 타겟 유전자의 활성 또는 발현의 저하를 야기시키는 물질을 의미하며, 이에 의해 타겟 유전자의 활성 또는 발현이 탐지 불가능해지거나 무의미한 수준으로 존재하게 되는 경우 뿐 아니라, 타겟 유전자의 생물학적 기능이 유의하게 저하될 수 있을 정도로 활성 또는 발현을 저하시키는 물질을 의미한다.
타겟 유전자의 억제제는 예를 들어 당업계에 이미 그 서열이 공지된 상기 18개 유전자의 발현을 유전자 수준에서 억제하는 shRNA, siRNA, miRNA, 리보자임(ribozyme), PNA(peptide nucleic acids), 안티센스 올리고뉴클레오타이드 또는 타겟 유전자를 인식하는 가이드 RNA를 포함하는 CRISPR 시스템과, 단백질 수준에서 억제하는 항체 또는 앱타머 뿐 아니라, 이들의 활성을 억제하는 화합물, 펩타이드 및 천연물을 포함하나, 이에 제한되지 않고 당업계에 공지된 모든 유전자 및 단백질 수준의 억제수단이 사용될 수 있다.
본 명세서에서 용어“shRNA(small hairpin RNA)”는 in vivo 상에서 스템-루프(stem-loop) 구조를 이루는 단일 가닥으로 50-70개로 구성된 뉴클레오타이드로서, RNA 간섭을 통해 타겟 유전자의 발현을 억제하기 위한 타이트한 헤어핀 구조를 만드는 RNA 서열을 의미한다. 통상적으로 5-10개의 뉴클레오타이드의 루프 부위 양쪽으로 상보적으로 19-29개의 뉴클레오타이드의 긴 RNA가 염기쌍을 이루어 이중가닥의 스템을 형성하며, 언제나 발현되도록 하기 위하여 U6 프로모터를 포함하는 벡터를 통해 세포 내로 형질도입되며 대개 딸세포로 전달되어 타겟 유전자의 발현억제가 유전되도록 한다.
본 명세서에서 용어“siRNA”는 특정 mRNA의 절단(cleavage)을 통하여 RNAi(RNA interference) 현상을 유도할 수 있는 짧은 이중사슬 RNA를 의미한다. 타겟 유전자의 mRNA와 상동인 서열을 가지는 센스 RNA 가닥과 이와 상보적인 서열을 가지는 안티센스 RNA 가닥으로 구성된다. 전체 길이는 10 내지 100 염기, 바람직하게는 15 내지 80 염기, 가장 바람직하게는 20 내지 70 염기이고, 타겟 유전자의 발현을 RNAi 효과에 의하여 억제할 수 있는 것이면 평활(blunt)말단 혹은 점착(cohesive) 말단 모두 가능하다. 점착 말단 구조는 3 말단 돌출한 구조와 5 말단 쪽이 돌출한 구조 모두 가능하다.
본 명세서에서 용어 “miRNA(microRNA)”는 세포내에서 발현되지 않는 올리고뉴클레오타이드로서 짧은 스템-루프 구조를 가지면서 타겟 유전자의 mRNA와 상보적인 결합을 통하여 타겟 유전자 발현을 억제하는 단일 가닥 RNA분자를 의미한다.
본 명세서에서 용어“리보자임(ribozyme)”은 RNA의 일종으로 특정한 RNA의 염기 서열을 인식하여 자체적으로 이를 절단하는 효소와 같은 기능을 가진 RNA 분자를 의미한다. 리보자임은 타겟 mRNA 가닥의 상보적인 염기서열로 특이성을 가지고 결합하는 영역과 타겟 RNA를 절단하는 영역으로 구성된다.
본 명세서에서 용어“PNA(Peptide nucleic acid)”는 핵산과 단백질의 성질을 모두 가지면서 DNA 또는 RNA와 상보적으로 결합이 가능한 분자를 의미한다. PNA는 자연계에서는 발견되지 않고 인공적으로 화학적인 방법으로 합성되며, 상보적인 염기 서열의 천연 핵산과 혼성화(hybridization)를 통해 이중가닥을 형성하여 타겟 유전자의 발현을 조절한다.
본 명세서에서 용어 “안티센스 올리고뉴클레오타이드”는 특정 mRNA의 서열에 상보적인 뉴클레오타이드 서열로서 타겟 mRNA 내의 상보적 서열에 결합하여 이의 단백질로의 번역, 세포질내로의 전위(translocation), 성숙(maturation) 또는 다른 모든 전체적인 생물학적 기능에 대한 필수적인 활성을 저해하는 핵산 분자를 의미한다. 안티센스 올리고뉴클레오타이드는 효능을 증진시키기 위하여 하나 이상의 염기, 당 또는 골격(backbone)의 위치에서 변형될 수 있다(De Mesmaeker et al., Curr Opin Struct Biol., 5(3):343-55, 1995). 올리고뉴클레오타이드 골격은 포스포로티오에이트, 포스포트리에스테르, 메틸 포스포네이트, 단쇄 알킬, 시클로알킬, 단쇄 헤테로아토믹, 헤테로시클릭 당숄포네이 등으로 변형될 수 있다.
본 발명에 따르면, 본 발명의 발현 억제제는 상기 유전자들이 코딩하는 단백질의 활성을 저해하는 특이적 항체일 수 있다. 목적 단백질을 특이적으로 인식하는 항체는 폴리클로날 또는 모노클로날 항체이며, 바람직하게는 모노클로날 항체이다.
본 발명의 항체는 당업계에서 통상적으로 실시되는 방법들, 예를 들어, 융합 방법(Kohler and Milstein, European Journal of Immunology, 6:511-519 (1976)), 재조합 DNA 방법(미국 특허 제4,816,567호) 또는 파아지 항체 라이브러리 방법(Clackson et al, Nature, 352:624-628(1991) 및 Marks et al, J. Mol. 본 발명은 항체 대신 목적 단백질에 특이적으로 결합하는 앱타머를 이용하여 이의 활성을 억제할 수도 있다. 본 명세서에서 용어“앱타머”는 특정 표적물질에 높은 친화력과 특이성으로 결합하는 단일 줄기의(single-stranded) 핵산(RNA 또는 DNA) 분자 또는 펩타이드 분자를 의미한다. 앱타머의 일반적인 내용은 Hoppe-Seyler F, Butz K "Peptide aptamers: powerful new tools for molecular medicine". J Mol Med. 78(8):426-30(2000); Cohen BA, Colas P, Brent R . "An artificial cell-cycle inhibitor isolated from a combinatorial library". Proc Natl Acad Sci USA. 95(24):14272-7(1998)에 상세하게 개시되어 있다.
본 발명의 구체적인 구현예에 따르면, 본 발명의 뉴클레오타이드는 Tet 억제 단백질(Tet Repressor Protein, TetR)을 발현하는 유전자 전달체에 삽입되어 있다.
본 발명에 따르면, 본 발명의 뉴클레오타이드는 TetR을 발현하는 유전자 전달체에 삽입됨으로써 발현이 차단된 상태로 숙주세포 내에 존재하다가 테트라사이클린 또는 이의 유도체, 예를 들어 독시사이클린(doxycycline)의 존재 하에서만 선택적으로 발현될 수 있다. 따라서, 본 발명은 뉴클레오타이드의 도입 후 부유성 세포와 부착성 세포 간의 표현형을 원하는 시점에 독시사이클린 처리를 통해 가역적으로 신속하게 전환할 수 있다.
본 명세서에서 용어 “유전자 전달체”는 원하는 유전자를 대상 세포에 도입하여 발현시키기 위한 매개체를 의미한다. 이상적인 유전자 전달체는 전달 유전자 발현으로 인한 표현형 변화 이외의 부차적인 표현형 변화 기타 세포의 본래적 기능에 영향을 미치지 않으면서 대량생산에 용이하고 효율적으로 유전자를 전달할 수 있어야 한다.
본 명세서에서 용어“유전자 전달”은 외래 유전자가 세포 내로 운반, 삽입되어 숙주 세포 내에서 발현될 수 있는 상태에 놓이는 것을 의미하며, 유전자의 세포내 침투(transduction)와 동일한 의미를 가진다. 조직 수준에서, 용어“유전자 전달”은 유전자의 확산(spread)과 동일한 의미를 가진다. 따라서, 본 발명의 유전자 전달체는 유전자 침투 시스템 및 유전자 확산 시스템으로도 표현될 수 있다.
본 발명의 유전자 전달체을 제조하기 위해, 본 발명의 뉴클레오타이드 서열은 적합한 발현 컨스트럭트(expression construct) 내에 존재할 수 있다. 상기 발현 컨스트럭트에서, 본 발명의 뉴클레오타이드 서열은 프로모터에 작동적으로 연결되는 것이 바람직하다. 본 명세서에서, 용어 “작동적으로 결합된”은 핵산 발현 조절 서열 (예: 프로모터, 시그널 서열, 또는 전사조절인자 결합 위치의 어레이)과 다른 핵산 서열사이의 기능적인 결합을 의미하며, 이에 의해 상기 조절 서열은 상기 다른 핵산 서열의 전사 및/또는 해독을 조절하게 된다. 본 발명에 있어서, 본 발명의 뉴클레오타이드 서열에 결합된 프로모터는, 구체적으로는 동물세포, 보다 구체적으로는 포유동물 세포에서 작동하여 타겟 유전자의 전사를 조절할 수 있는 것으로서, 포유동물 바이러스로부터 유래된 프로모터 및 포유동물 세포의 지놈으로부터 유래된 프로모터를 포함하며, 예컨대 CMV(포유동물 사이토 메갈로 바이러스) 프로모터, 아데노바이러스 후기 프로모터, 백시니아 바이러스 7.5K 프로모터, SV40 프로모터, HSV의 tk 프로모터, RSV 프로모터, EF1 알파 프로모터, 메탈로티오닌 프로모터, 베타-액틴 프로모터, 인간 IL-2 유전자의 프로모터, 인간 IFN 유전자의 프로모터, 인간 IL-4 유전자의 프로모터, 인간 림포톡신 유전자의 프로모터 및 인간 GM-CSF 유전자의 프로모터, U6 프로모터를 포함하나, 이에 한정되는 것은 아니다.
본 발명의 유전자 전달체는 통상적인 유전자 전달에 이용되는 모든 유전자 전달 시스템에 적용될 수 있으며, 구체적으로는 플라스미드, 아데노바이러스(Lockett LJ, et al., Clin. Cancer Res. 3:2075-2080(1997)), 아데노-관련 바이러스(Adeno-associated viruses: AAV, Lashford LS., et al., Gene Therapy Technologies, Applications and Regulations Ed. A. Meager, 1999), 레트로바이러스(Gunzburg WH, et al., Retroviral vectors. Gene Therapy Technologies, Applications and Regulations Ed. A. Meager, 1999), 렌티바이러스(Wang G. et al., J. Clin. Invest. 104(11):R55-62(1999)), 헤르페스 심플렉스 바이러스(Chamber R., et al., Proc. Natl. Act . Sci USA 92:1411-1415(1995)), 배시니아 바이러스(Puhlmann M. et al., Human Gene Therapy 10:649-657(1999)), 리포좀(Metho s in Molecular Biology, Vol 199, S.C. Basu and M. Basu (Eds.), Human Press 2002) 또는 니오좀에 적용될 수 있다. 가장 구체적으로는, 본 발명의 유전자 전달체는 본 발명의 뉴클레오타이드 분자를 렌티바이러스에 적용하여 제조된다.
본 발명에서, 유전자 전달체가 바이러스 벡터에 기초하여 제작된 경우에는, 상기 접촉시키는 단계는 당업계에 공지된 바이러스 감염 방법에 따라 실시된다. 바이러스 벡터를 이용한 숙주 세포의 감염은 상술한 인용문헌에 기재되어 있다.
본 발명에서 유전자 전달체가 내이키드(naked) 재조합 DNA 분자 또는 플라스미드인 경우에는, 미세 주입법(Capecchi, M.R., Cell, 22:479(1980); 및 Harland와 Weintraub, J. 본 발명의 다른 양태에 따르면, 본 발명은 TSC22D1, VAX2, SOX13, ARNT2, PPARG, BNC2, HOXD8, GLIS3, FOXD8, RARG, MEIS3, TGFB1l1, TBX3, SOX9, EPAS1, TEAD2, SNAl2 및 TEAD1로 구성된 군으로부터 선택되는 하나 이상의 유전자의 뉴클레오타이드를 유효성분으로 포함하는 세포의 부착 배양(adhesion culture) 효율 증진용 조성물을 제공한다.
본 명세서에서 용어“세포의 부착 배양(adhesion culture) 효율 증진용 조성물”은 세포를 부착 상태로 배양할 경우 세포의 생존성, 분화, 성장, 증식, 기타 생물학적 기능이 정상적이거나, 보다 향상되거나, 혹은 적어도 감소하지 않도록 하는 조성물을 의미한다. 따라서 본 발명의 조성물을 처리하는 목적 세포에는 부유성 세포, 부착성 세포, 혹은 부착 의존성이 불분명한 세포가 모두 포함된다. 이중 부유성 세포를 대상으로 하는 경우 본 발명의 조성물은“부유-부착 전이(suspension-adherent transition, SAT)용 조성물”또는“부착 의존성 리프로그래밍용 조성물”로 표현될 수도 있다.
본 발명의 구체적인 구현예에 따르면, 본 발명의 조성물은 IKZF1, KLF1, IRF8, BTG2, SPIB, GATA1, IKZF3, TAL1, EAF2, POU2F2, KLF2, SPl1, NFE2, AKNA, IRF5, TCF7, RHOXF2, MYB, BCL11A 및 GFI1B로 구성된 군으로부터 선택되는 하나 이상의 유전자의 발현 억제제를 추가적으로 포함한다.
본 발명에서 사용되는 발현 억제제의 의미에 대해서는 이미 상술하였으므로, 과도한 중복을 피하기 위하여 그 기재를 생략한다.
본 발명의 또 다른 양태에 따르면, 본 발명은 상술한 세포의 부유 배양(suspension culture) 효율 증진용 조성물을 세포에 도입하는 단계를 포함하는 세포의 부유 배양(suspension culture) 효율 증진 방법을 제공한다.
본 발명에서 사용되는 세포의 부유배양 효율 증진용 조성물과, 유전자 전달체를 이용하여 이들을 목적 세포에 도입하는 일반적인 방법에 대해서는 이미 상술하였으므로, 과도한 중복을 피하기 위하여 그 기재를 생략한다.
본 발명의 구체적인 구현예에 따르면, 본 발명의 방법은 상기 세포에 테트라사이클린(tetracycline) 또는 이의 유도체를 처리하는 단계를 추가적으로 포함한다. 보다 구체적으로는, 상기 테트라사이클린(tetracycline)의 유도체는 독시사이클린(doxycycline)이다.
상술한 바와 같이, 본 발명의 뉴클레오타이드가 TetR을 발현하는 유전자 전달체에 삽입되어 숙주세포에 형질도입될 경우, 발현이 차단된 상태로 존재하다가 테트라사이클린 또는 이의 유도체, 구체적으로는 독시사이클린을 투여함으로써 발현이 개시할 수 있다. 이와 같이 효율적인 배양을 결정하는 세포의 가장 중요한 표현형이 항생제의 투여만으로 간단하고 신속하게 스위치-온/오프가 될 수 있다는 점이 본 발명의 또 다른 이점이다.
본 발명의 또 다른 양태에 따르면, 본 발명은 상술한 세포의 부착 배양(adhesion culture) 효율 증진용 조성물을 세포에 도입하는 단계를 포함하는 세포의 부착 배양(adhesion culture) 효율 증진 방법을 제공한다.
본 발명에서 사용되는 세포의 부착 배양 효율 증진용 조성물과, 유전자 전달체를 이용하여 이들을 목적 세포에 도입하는 일반적인 방법에 대해서는 이미 상술하였으므로, 과도한 중복을 피하기 위하여 그 기재를 생략한다.
본 발명의 특징 및 이점을 요약하면 다음과 같다:
(a) 본 발명은 세포의 부유 배양(suspension culture) 효율 증진용 조성물 및 세포의 부착 배양(adhesion culture) 효율 증진용 조성물을 제공한다.
(b) 본 발명은 배양하고자 하는 목적 세포의 부착 의존성을 인위적으로 변경하고 필요에 따라 변형된 표현형을 간단하게 되돌릴 수 있다.
(c) 본 발명은 배양 목적 및 환경에 알맞게 세포 표현형을 최적의 상태로 변경하고 원하는 시점에 다시 되돌림으로써 재조합 단백질 생산용 숙주세포 뿐 아니라 치료용 면역세포 및 줄기세포를 비롯한 다양한 목적 세포의 배양 효율을 극대화할 수 있다.

이하, 실시예를 통하여 본 발명을 더욱 상세히 설명하고자 한다. 이들 실시예는 오로지 본 발명을 보다 구체적으로 설명하기 위한 것으로, 본 발명의 요지에 따라 본 발명의 범위가 이들 실시예에 의해 제한되지 않는다는 것은 당업계에서 통상의 지식을 가진 자에 있어서 자명할 것이다.
실시예
실험방법
DNA 컨스트럭트
후보 인간 AST 유전자를 V5 및 FLAG로 태깅하고 Gateway 삽입 벡터인 pENTR4 벡터(Addgene)에 서브클로닝하였다. 서브클로닝된 pENTR4 벡터를 LR 재조합 효소(Invitrogen, 1179019)를 이용하여 목적 벡터인 pLentiCMV 벡터와 재조합함으로써 렌티바이러스 발현벡터를 제작하였다. 모든 컨스트럭트는 시퀀싱을 통해 구조를 검증하였다.
세포 배양
모든 세포는 5% CO2, 37℃의 가습 인큐베이터에서 유지하였다. HEK293A, HEK293T, MCF7, MDA-MB-231, HS578T, HT-29, SW620, HCT116 및 A375 세포는 DMEM(Hyclone, SH30243)에서 배양하고, BT549, SUIT-2, ASPC-1, MiaPaCa, AGS 및 MKN28 세포는 10% FBS(Hyclone, 1)과 50μg/ml 페니실린/스트렙토마이신(Invitrogen, 15140122)을 포함하는 RPMI(Hyclone, SH) 배지에서 배양하였다. MCF10A 세포는 5% 말혈청(Invitrogen, 26050088), 20 ng/ml EGF(Peprotech, AF-100-15), 0.5μg/ml 하이드로코르티손(Sigma, H4001-25G), 100 ng/ml 콜레라톡신(Sigma, C8052-2MG) 및 10μg/ml 인슐린(Sigma, I1882-100MG)이 보충된 DMEM-F12에서 배양하였다. 본 발명의 어떠한 세포주도 ICLAC 및 NCBI Biosample의 잘못 동정된 세포주 데이터베이스에서 발견되지 않았다. 각 세포주엔 마이코플라즈마에 의한 오염이 없음을 확인하였다.
바이러스 감염
HEK 293T 세포를 Polyplus 시약(Merck)을 이용하여 제조자의 설명서에 따라 pMD2G 및 psPAX2를 코딩하는 플라스미드와 컨스트럭트가 클로닝된 렌티바이러스 벡터로 형질감염시켰다. 바이러스 입자를 함유한 배지를 형질감염 48시간 뒤에 수집하고 0.45μm 필터로 여과한 8μg/ml 폴리브렌을 첨가하여 사용하였다. 감염 24시간 뒤에, 형질감염된 세포를 신선한 배지에서 24시간 동안 배양하고 퓨로마이신 및 블라스티시딘으로 선별하였다.
부착-부유 전환(Adherent-to-Suspension Transition, AST)의 유도
HEK293A 세포(5x105)를 6-웰 배양 플레이트에 씨딩하고 AST-후보 유전자를 코딩하는 바이러스 입자를 함유하는 배지를 첨가하였다. 감염 2일 후, 형질감염된 세포를 트립신화하고 새로운 플레이트에 다시 씨딩한 다음 퓨로마이신(4mg/ml)을 처리하여 선별하였다.
항체
웨스턴 블롯 분석을 위해 다음의 항체를 지정된 희석농도로 사용하였다: 항-FLAG(Sigma Aldrich), 항-V5(Cell Signaling), 항-E-카드헤린 (Abcam), 항-N-카드헤린(Abcam), 항-비멘틴(이하 Cell Signaling), 항-액틴, 항-IKZF1, 항-BTG2, 항-IRF8 항-NFE2, 항-TAL1 및 항-액틴.
정량적 실시간 PCR 분석
RNeasy Plus mini kit (QIAGEN, 74136)을 이용하여 RNA를 추출하였다. iScript 역전사 효소(Bio-Rad, 1708891)를 이용하여 RNA 시료를 역전사함으로써 cDNA를 수득하였다. qRT-PCR은 KAPA SYBR FAST qPCR 킷(Kapa Biosystems, KK4605)과 7300 실시간 PCR 시스템(Applied Biosystems)을 이용하여 수행하였다.
통계적 분석
모든 실험은 최소 3회 반복되었으며, 데이터는 평균±표준편차로 표시하였다. 두 평균 간 통계적 차이는 양측 독립표본 스튜던트 t-검정으로 평가하였다. P<0.05인 경우 통계적 유의성을 가지는 것으로 간주하였다. 분석에서 제외된 시료는 없으며, 데이터는 정상적인 분포를 보였고, 비교된 그룹 간 유사한 분산을 가졌다. 표본 크기를 결정하기 위한 통계적 방법은 사용하지 않았으며, 표본 크기는 선행 연구에서 경험한 실험적 다양성에 기반하여 결정하였다.
실험결과
ENCODE 데이터베이스로부터 AST 및 SAT 후보인자들의 선정
부착 세포와 부유 세포 간 상호 배타적으로 발현되는 유전자를 선별하기 위하여, ENCODE 데이터베이스로부터 112개의 부착 세포 데이터와 21개의 부유 세포 데이터를 선정하여 부유 세포의 모든 유전자의 RNA 발현 패턴을 부착 세포와 비교하면서 스크리닝하였다(도 1a). 특히, RNA-seq 스크리닝 결과에 대한 볼케이노 플롯은 654개 및 862개 유전자가 부착 및 부유 세포에서 각각 현저히 고발현됨을 보여준다(도 1b). 볼케이노 플롯에 기반하여 유의적인 차이를 보여주는 유전자 발현의 열지도 시각화를 통해 부착의존성에 따른 세포주의 군집화 패턴을 알 수 있었다(도 1c). 나아가, 부착 세포 및 부유 세포 간의 발현 양상의 차이를 보임으로써 선정된 유전자들은 피어슨 상관계수>0.1로서 서로 연관되어 있었다(도 1d). 이들 유전자를 이용하여, 부착 네트워크 내의 세포 간 선형의 상관관계를 추론하였으며 몇몇 전사인자에 의해 세포의 ECM(extracelluar matrix) 부착 여부가 결정될 것이라 예상하였다. 이러한 가설을 시험하기 위해 전사 인자를 인코딩하면서 Proteinatlas.org. 데이터베이스에서 부유 세포 또는 부착 세포에서 상호 배타적인 발현 패턴을 보이는 20개 및 19개의 유전자를 각각 부착-부유 전이(AST) 또는 부유-부착 전이(SAT)를 위한 후보 인자로 선정하였다(도 1e). 흥미롭게도, 열지도에서 AST 또는 SAT 유전자의 발현 분포는 부유 세포 또는 부착 세포에 주로 각각 치우쳐 있었다(도 1f 및 1g).
AST 인자의 특정을 통한 부착 의존성의 리프로그래밍
20개의 AST 후보 유전자를 평가하기 위해, 렌티바이러스를 통해 이들 유전자를 안정적으로 발현하는 HEK293A 세포를 확립하였다. 형질도입된 세포는 다시 씨딩하여 형질도입 3일 후 퓨로마이신(4mg/ml)으로 선별하였다 (도 2a). 놀랍게도, 20개 AST 후보 유전자를 부착성 HEK293A 세포에 도입하자 부유 세포로 전환되었다[이하,“유도-부유세포(induced-suspension cell, iS-cell)”이라 칭함](도 2b 및 2c). LIVE/DEAD 및 경쟁적 증식 어세이를 통해, 퓨로마이신-저항성 iS-HEK293A 세포가 생존이나 증식에 결함을 가지지 않음을 확인하였다(도 2d, 2e). 다음으로 AST가 가역적인 과정인지를 확인하기 위하여, Tet 억제 단백질인 TetR를 발현하는 플라스미드를 도입한 세포를 제작하여 AST 후보 인자의 발현을 차단하고 독시사이클린 처리 하에서만 발현되도록 하였다. 흥미롭게도, TetR이 몇몇 후보인자의 발현과 AST의 유도를 효과적으로 억제하는 반면, 독시사이클린을 처리할 경우 AST 후보 유전자의 발현이 유도되고 iS-HEK293A 세포가 발달하였다. 나아가, 독시사이클린을 제거함으로써 HEK293A 세포에서 AST, SAT가 가역적으로 변환됨을 관찰함으로써, AST가 가역적인 전이과정임을 확인하였다(도 2f- 2g).
다음으로, 본 발명자들은 두 개의 독립적인 iS-HEK293A 세포에서 발현하는 일반적인 인자를 시험함으로써 AST를 유도할 수 있는 최소한의 조합을 탐색하고자 하였다. 이를 위해, 부착성 HEK293A 세포에 도입할 경우 AST-유도 세포를 생성하는 10개의 후보 인자(GATA1, IKZF1, IKZF3, SPIB, TAL1, IRF8, EAF2, POU2F2, BTG2, KLF1)를 동정하였다(도 2h, 2i). 다음으로, 부착성 HEK293A 세포에 도입된 10개의 AST 인자로부터 각각의 후보 유전자를 제거한 뒤 AST가 유도된 정도를 측정하였다. 10개의 후보 중 형질도입 대상에서 IRF8, BTG2, SPIB, IKZF1 및 KLF1를 하나씩 제외하자 AST 수준이 크게 감소하고, 이들 5개 인자의 조합이 AST-리프로그램된 iS-세포를 형성할 수 있었다(도 2j-2k). 5개 AST 인자 중 하나를 제거하자, 부유세포로 전환된 HEK293A 세포는 유의하게 감소하였다(도 2i). 이러한 결과는 5개의 AST 인자의 조합이 부착 의존성을 리프로그래밍함에 있어 핵심적인 역할을 함을 시사한다. 나아가, 2개의 필수적인 인자인 IKZF1 및 KLF1를 포함하는 5개 인자의 조합이 핵심 요소임을 보였다(도 2n).

이상으로 본 발명의 특정한 부분을 상세히 기술하였는 바, 당업계의 통상의 지식을 가진 자에게 있어서 이러한 구체적인 기술은 단지 바람직한 구현예일 뿐이며, 이에 본 발명의 범위가 제한되는 것이 아닌 점은 명백하다. 따라서, 본 발명의 실질적인 범위는 첨부된 청구항과 그의 등가물에 의하여 정의된다고 할 것이다.

- 제 3 항에 있어서, 상기 조성물은 GATA1, IKZF3, TAL1, EAF2 및 POU2F2 유전자의 뉴클레오타이드를 추가적으로 포함하는 것을 특징으로 하는 조성물.
- 제 1 항에 있어서, 상기 조성물은 TSC22D1, VAX2, SOX13, ARNT2, PPARG, BNC2, HOXD8, GLIS3, FOXD8, RARG, MEIS3, TGFB1l1, TBX3, SOX9, EPAS1, TEAD2, SNAl2 및 TEAD1로 구성된 군으로부터 선택되는 하나 이상의 유전자의 발현 억제제를 추가적으로 포함하는 것을 특징으로 하는 조성물.
- 제 1 항에 있어서, 상기 뉴클레오타이드는 Tet 억제 단백질(Tet Repressor Protein, TetR)을 발현하는 유전자 전달체에 삽입되어 있는 것을 특징으로 하는 조성물.
- TSC22D1, VAX2, SOX13, ARNT2, PPARG, BNC2, HOXD8, GLIS3, FOXD8, RARG, MEIS3, TGFB1l1, TBX3, SOX9, EPAS1, TEAD2, SNAl2 및 TEAD1로 구성된 군으로부터 선택되는 하나 이상의 유전자의 뉴클레오타이드를 유효성분으로 포함하는 세포의 부착 배양(adhesion culture) 효율 증진용 조성물.
- 제 7 항에 있어서, 상기 조성물은 IKZF1, KLF1, IRF8, BTG2, SPIB, GATA1, IKZF3, TAL1, EAF2, POU2F2, KLF2, SPl1, NFE2, AKNA, IRF5, TCF7, RHOXF2, MYB, BCL11A 및 GFI1B로 구성된 군으로부터 선택되는 하나 이상의 유전자의 발현 억제제를 추가적으로 포함하는 것을 특징으로 하는 조성물.
- 제 7 항에 있어서, 상기 뉴클레오타이드는 Tet 억제 단백질(Tet Repressor Protein, TetR)을 발현하는 유전자 전달체에 삽입되어 있는 것을 특징으로 하는 조성물.
- 제 1 항 내지 제 6 항 중 어느 한 항의 조성물을 세포에 도입하는 단계를 포함하는 세포의 부유 배양(suspension culture) 효율 증진 방법.
- 제 10 항에 있어서, 상기 방법은 상기 세포에 테트라사이클린(tetracycline) 또는 이의 유도체를 처리하는 단계를 추가적으로 포함하는 것을 특징으로 하는 방법.
- 제 11 항에 있어서, 상기 테트라사이클린(tetracycline)의 유도체는 독시사이클린(doxycycline)인 것을 특징으로 하는 방법.
- 제 7 항 내지 제 9 항 중 어느 한 항의 조성물을 세포에 도입하는 단계를 포함하는 세포의 부착 배양(adhesion culture) 효율 증진 방법.
- 제 13 항에 있어서, 상기 방법은 상기 세포에 테트라사이클린(tetracycline) 또는 이의 유도체를 처리하는 단계를 추가적으로 포함하는 것을 특징으로 하는 방법.
- 제 14 항에 있어서, 상기 테트라사이클린(tetracycline)의 유도체는 독시사이클린(doxycycline)인 것을 특징으로 하는 방법.
