TMT 라벨링한 시료들을 하나의 튜브로 합치고, SepPak® tC18 카트리지로 정제한 후 SpeedVac을 사용하여 진공건조시켰다.TMT labeling reagent (Thermo Fisher Scientific) was dissolved in 60 μl of acetonitrile, and 30 μl of TMT labeling reagent was added to 30 μg of peptide sample from each of the samples prepared in Example 4. 각각의 LC-MS/MS 파일을 Proteome Discoverer 2.4의 SEQUEST 알고리즘을 이용하여 분석하였다. MS 및 MS/MS 데이터를 SwissProt 인간 데이터 베이스(20376개의 단백질 포함, 2020년 5월 업데이트됨)와 비교 조사하였다. 조사는 두개의 미절단(missed cleavages) 트립신 분해된 펩티드 (tryptic peptide)를 허용하는 것으로 제한하였다. 시스테인(cysteine)의 카르보아미도메틸화(carboamidomethylation, +57.021 Da)과 라이신(Lysine) 및 펩티드 N-말단의 TMT 라벨링(+304.207 Da) 고정된 수식화로, 메티오닌 산화를 유동형 수식화 (+15.995 Da)로 설정하였다. 질량 허용 범위(mass tolerance)를 MS/MS 데이터에 대하여 0.6 Da 및 MS 데이터에 대하여 10 ppm으로 설정하였다. 디코이(decoy) 데이터 베이스 조사를 위해, 0.01의 엄격한 오류 발견 비율(False Discovery Rate: FDR)과 0.05의 완화된 FDR의 총 두 개의 목표 수치를 적용하였다.Each LC-MS/MS file was analyzed using the SEQUEST algorithm of Proteome Discoverer 2.4. 심혈관 동반질환이 있는 건선환자 시료 (7개), 심혈관 동반질환이 없는 건선환자 시료 (4개), 음성대조군 시료 (3개)들의 3그룹에 존재하는 단백질들의 상대적인 양을 각 시료들에 유래한 펩티드에 표지된 라벨의 신호 대 잡음(signal to noise) 값에 기초하여 산출하였다. Proteome Discoverer 2.4를 사용하여 각 펩타이드들의 리포터 이온(reporter ion)들의 신호 대 잡음값들을 추출하였다. 통계적으로 유의한 단백질들을 찾아내기 위해서 신호 대 잡음에 기반한 abundance 값들에 대해서 3개의 군 (심혈관 동반질환이 있는 건선, 동반질환이 없는 건선, 정상 대조군)을 대상으로 ANOVA 검정을 수행하였다 (IBM SPSS Statistics 25.0 software). 이후 Scheffe 사후검정을 통해 각 군 사이의 통계적 유의성을 확인하였으며, p-값이 0.05 미만인 경우 통계적으로 유의한 것으로 간주하였다.The relative amounts of proteins present in 3 groups of samples from psoriasis patients with cardiovascular comorbidities (7), samples from psoriasis patients without cardiovascular comorbidities (4), and negative control samples (3) were calculated from each sample. 실시예 7에 기재된 바와 같이 수행된 심혈관 동반질환을 갖는 건선 환자와 동반질환이 없는 건선 환자 및 정상 대조군 샘플에 존재하는 3 그룹의 단백질들의 동정에 대한 결과로부터, 총 1079 종의 단백질들이 unique peptide 2개 이상으로 동정된 것을 확인하였다. 동정된 단백질들 중에서, 1041종의 단백질들이 레이블링 기반의 정량 분석이 가능한 신호 대 잡음값들을 가지고 있었다. 통계적으로 유의한 단백질들을 찾아내기 위해서 1041종의 단백질들에 신호 대 잡음값에 기반한 abundance 값들에 대해서 3개의 군 (심혈관 동반질환이 있는 건선, 동반질환이 없는 건선, 음성 대조군)을 대상으로 ANOVA 검정을 수행하여 p-값이 0.05 미만인 단백질 184종을 얻을 수 있었고, 각 군간의 비교를 위해 Scheffe method를 이용한 사후검정을 통해 심혈관 동반질환이 있는 건선군과 없는 건선 군 사이의 발현 수준의 차이가 통계적으로 유의한 단백질 142종을 표 1로 나타내었다.From the results of the identification of three groups of proteins present in psoriasis patients with cardiovascular comorbidities, psoriasis patients without comorbidities, and normal control samples performed as described in Example 7, a total of 1079 proteins were unique peptide 2 It was confirmed that more than dogs were identified.
