【発明の詳細な説明】ループ構造
本発明は、DNAの一本鎖の3′末端のループ構造に関する。
一本鎖核酸がその鎖自身で巻き戻ってループ構造を形成し、水素結合で対合し
た短い二本鎖セグメントができることは分子生物学ではよく知られている。
このような二次構造は、各種酵素(例えばポリメラーゼ、加水分解酵素など)
との核酸の相互作用の受け易さに影響を与える可能性がある。場合によっては、
一本鎖核酸によるループ構造の形成が、その核酸の標的配列に対するプローブ又
はプライマーのハイブリダイゼーション反応と競争関係にあることもあろう。例
えばDNAの配列決定などのためにプライマーを用いる場合には、プライマーが
ハイブリダイズする配列又はその近傍でループが形成されると、ハイブリダイゼ
ーションの効率が低下して配列決定の結果の明確さに影響を与えるものと思われ
る。
本発明は、PCRを用いて、問題とするDNA鎖の3′末端側にプライマーと
なるようなループ構造を導入するという発想に基づいている。
DNA分子は試料中に微量にしか存在しないことが多く、このようなDNAを
増幅するためにポリメラーゼ連鎖反応(PCR)法が開発されている。この方法
では、標的DNAの既知配列に特異的な一対の重合用プライマーを選択する。即
ち、一方のプライマーがそのDNA二本鎖の片方の鎖の5′末端もしくはその近
傍にハイブリダイズし、もう一方のプライマーが相補鎖の5′末端もしくはその
近傍にハイブリダイズするようにして、ポリメラーゼ存在下でそれぞれのプライ
マーから標的DNA鋳型の末端に至るまで伸長したDNA配列が生ずるようにす
る。こうして合成されたDNAを次に二本鎖解離処理(通常は約90℃の温度で
融解して行なう)に付すと、新たに合成された一本鎖DNA配列が混合液中の過
剰のプライマーとハイブリダイズ(通常は温度をアニーリングに適した範囲まで
下げた後)するので、ポリメラーゼ存在下でさらにDNA鎖が合成されるが、こ
のときは両プライマーの末端から末端までの部分しか伸長しない。ポリメラーゼ
は上記二本鎖解離段階で利用される高温に耐え得るものが好ましいが、最近、こ
れに適した好熱性ポリメラーゼ、即ちTaq、が入手できるようになった。
DNA合成に必要な上記2種類のプライマーと各種ヌクレオチドとを媒液中に過
剰量維持しておくと、各々の鎖を合成し、解離し、プライマーをアニーリングし
、さらに新しい鎖を合成するという循環過程の繰返しを、単にこれら各々の段階
の至適温度に温度を上下させるだけで遂行することができる。このようにして、
最初の標的DNAを指数関数的に増幅させることができ、比較的短時間のうちに
濃度を百万倍も増大させることができる。このようにして増幅したDNAは配列
決定やその他の研究に用いることができる。
本発明は、二本鎖DNAの片方の鎖の標的配列上に3′末端ループ構造を導入
する方法にして、当該標的配列はその3′末端側に領域Aを有していて場合によ
ってはその領域Aからさらに3′側に伸びたDNA領域Bが存在しており、上記
標的配列に相補的な配列の3′末端側にハイブリダイズする第一のプライマーで
あって固体担体上に固定化されているか或いは固体担体に結合させるための手段
の与えられている第一のプライマー並びに上記標的配列のA及び/又はBの少な
くとも一部分にハイブリダイズする3′末端配列を有していてかつその5′末端
にはAと実質的に同一の配列を有する第二のプライマーを使用したポリメラーゼ
連鎖反応(PCR)増幅処理に上記二本鎖DNAを付し、当該増幅処理によって
、標的配列の3′末端に、領域A・ループを形成し得る領域・配列Aに相補的な
領域A′を以上の順序で有する二本鎖標的DNAを生じさせ、しかる後に、この
増幅二本鎖DNAを固定化形で二本鎖解離処理に付して、そうすることによって
固定化されていない標的鎖を遊離させ、領域A′を領域Aに自然に或いは人為的
にハイブリダイズさせてループを形成させることを特徴とする方法を提供する。
ループを形成し得る領域は、(仮に領域Bが存在していれば)領域Bの全体も
しくは一部及び/又は第二プライマーの領域A′とAの間に存在する任意要素と
してのループ形成リンカー配列に相補的な配列を含んでいることが理解されよう
。仮に第二プライマーが目標配列の領域Aにハイブリダイズする場合には、ルー
プ形成に際してA′がAに対して実質的に完全にハイブリダイズできるようにル
ープ形成リンカー配列が当該プライマー内に存在していることが非常に望ましい
。仮に第二プライマーが標的配列上の領域Aから離れて存在する領域Bの一部分
とハイブリダイズする場合には、領域Aとハイブリダイゼーション領域との間
に位置するBの部分が当該プライマー内のハイブリダイゼーション領域及び(仮
にループ形成リンカー配列が存在していれば)ループ形成リンカー配列と共にル
ープを形成する。
第二プライマーはA′−B(Bが存在している場合)及び/又はループ形成リ
ンカー配列−Aという配列を有していて、第二プライマーが(プライマーとして
作用せずに)それ自身の巻き戻りによってループを形成する可能性があるが、ア
ニーリング温度をプライマーがそれ自身に優先的にアニーリングする温度よりも
高く選択することによって、このような「自己プライミング」の可能性を回避す
ることができる。
固定化された鎖も固定化されていない鎖も共にループを形成し得ることが理解
されよう。しかし、鎖伸長反応のプライマーとして役立つ正しい方向で配列A′
を有しているのは固定化鎖だけである。さらに特記すべきことは、配列は5′か
ら3′方向に読み取られるという規則が守られている。このように、Aと実質的
に同一なプライマーの配列が5′から3′の方向に実質的に同一に読み取られる
。
本発明の一つの利点は、DNAの片方の鎖の3′末端にプライマーが組込まれ
るので、そのプライマーを用いて例えばその鎖の配列決定やその他の操作を行な
うことができることである。個々の固定化鋳型が組込みプライマーを保有してい
て、そのプライマーがリンカー配列の介在によってハイブリダイズする領域の比
較的近くに留まっていることは明らかである。したがって、たとえ条件が変動し
て鎖の解離が起こったとしても、このプライマーは鋳型と連結しているので再度
容易にハイブリダイズするであろう。
所望により、ループの近くに制限酵素(RE)部位を作製してループが除去で
きるようにしておいてもよく、そうすると例えば配列決定時に鎖の解離が行なえ
るようになる。このような手筈を整えておくと、例えば配列決定をサンガー法(
Sanger,F.et al(1977)PNAS(USA)74: 5463-5467など)で行なって、鋳型とし
て用いた標的DNAから、ジデオキシヌクレオチドで停止した様々な鎖長の新規
合成DNA鎖を分離しなければならないときに望ましいであろう。好適なRE部
位並びにそれらをプライマーに組込む方法は当業者には周知であり、例え
ばT. Maniatis他著のMolecular Cloning: a laboratory manualなどの文献にも
教示されている。例えば、第二プライマー内のリンカー配列がAとA′の各々に
隣接して互いに相補的なパリンドローム配列を含んでいてもよく、ループ形成に
際してこれらの隣接領域がハイブリダイズして二本鎖部分の中にRE部位(これ
によりループの除去を可能になる)を形成するようにしてもよい。別の方法では
、領域AA′にRE部位が含まれるように領域AA′を選択してもよい。
好適には、本発明は、「化学的方法」と題する本出願人の同一の出願日に係る
係属出願(代理人参照番号:75.57465)に教示された発明と組合わせる
ことができる。
本出願人の係属中のこの出願は、問題とするDNAを増幅し次いで固定化した
後、一本鎖形の固定化DNAの4つのアリコート(分割試料)についてポリメラ
ーゼ連鎖反応を行なうという発想に基づくものである。各々のアリコートについ
て、同一の特異的伸長プライマーと異なるジデオキシヌクレオチドを用いるが、
デオキシヌクレオチドは使用せず、こうして、標的位置の塩基に相補的なジデオ
キシヌクレオチドだけが組込まれるようにする。このとき、上記標的位置は上記
DNAにハイブリダイズする特異的伸長プライマーの3′末端の直ぐ隣である。
言い換えると、固定化鎖上での標的位置は、当該DNAに特異的伸長プライマー
がハイブリダイズする場所の直ぐ5′側にある。次に、通常のデオキシヌクレオ
チドを用いた鎖伸長反応を上記特異的プライマーを用いて行なって、ジデオキシ
ヌクレオチドでブロックされたDNAが未反応のまま残る一方で、ブロックされ
ていないDNAは二本鎖DNAを形成するようにする。次に、各種の方法を用い
て二本鎖DNAを非伸長鎖(即ち、実質的に一本鎖のDNA)と区別して、標的
位置の塩基の同定ができるようにする。好ましくは、問題とするDNAはPCR
によって増幅する。
通常は、ジデオキシ反応及び伸長反応のための各々のアリコートにプライマー
を加える。しかし、本発明を用いると、標的DNAにはループで連結したプライ
マーが備わっており、このプライマーは上述の通り条件の変動に対して安定であ
るので、ジデオキシ反応から鎖伸長反応に移る際の損失を実質的に軽減又は回避
できる。
特に、本出願人の係属中の上記出願に教示された発明は、本発明に合わせて、
試料DNAにループ結合3′プライマーが備わっていて、このプライマーが固定
化DNAに対して標的位置の直ぐ隣にハイブリダイズするように修正することが
できる。この固定化一本鎖DNAの4つのアリコートの各々を次に1種類のジデ
オキシヌクレオチド存在下でのポリメラーゼ連鎖反応に付すが、各アリコートに
は異なるジデオキシヌクレオチドを使用して、標的位置の塩基に相補的なジデオ
キシヌクレオチドだけが組込まれるようにする。次に、この4つのアリコートを
4種類のヌクレオチドすべてが存在する条件下での伸長反応に付して、各アリコ
ート中でジデオキシヌクレオチドと反応していないDNAが伸長して二本鎖DN
Aを形成する一方で、ジデオキシヌクレオチドでブロックされたDNAは非伸長
鎖DNAとして残るようにする。しかる後に、二本鎖及び/又は非伸長鎖DNA
を同定して、どのジデオキシヌクレオチドが導入されていて、したがってどの塩
基が標的位置に存在しているのかを明らかにする。
例えばバックグラウンドが比較的低くて明確な結果を与えるような十分なDN
Aが合成されたか否かを決定するために、PCRの効率を評価するのが望ましい
。各種の試験法が知られているが、本出願人の考えでは、本出願人が以前に報告
した固定化増幅核酸を検出するためのDIANAという固相法(PCT/EP9
0/00454)を用いるのが好ましい。このDIANA法は、例えばその好ま
しい具体的態様では、インヴィトロ(in vitro)で増幅されたDNAの比色検出
に用いられる。このアッセイはビオチン化又はその他の手段で官能化されたPC
Rプライマーの使用に基づくものであり、このプライマーはインヴィトロ増幅物
を例えばストレプトアビジン被覆磁性ビーズ上に捕捉するために用いられる。も
う一方のPCRプライマーはlacオペレーター配列のような「ハンドル」部を
有しており、LacIリプレッサー-β-ガラクトシダーゼ融合タンパク質を用い
て捕捉DNAの比色検定を行なうことができる。(Wahlberg,

, 6569-6573参照)。この好ましい形の定性的DIANAアッセイは、
PCR法の諸々の利点と、ビオチン-ストレプトアビジン系の高い特異性及び安
定性と、β-ガラクトシダーゼに基づく比色検定の簡単さとを併せ持っている。
ビオチンとストレプトアビジンの強い相互作用(Kd=10-15M-1)は系の効率
をより一層高める。固体担体としての磁性ビーズの使用により、遠心処理、
特定のDNA配列に結合するタンパク質は多数知られており、オペロンの作動
や抑制などの様々な遺伝プロセスに関与していることも多い。このようなタンパ
ク質の一つがlacリプレッサーのLacIであり、これはlacオペレーター
(lacOP)と反応して転写を抑制する。したがって、仮に認識部位がDNA
配列lacOPであれば、LacIタンパク質を介して標識を結合させることが
できる。LacIのようなDNA結合タンパク質ともう一つのタンパク質との融
合タンパク質を工夫して、後者のタンパク室が、例えば色や蛍光や化学発光に基
づく方法を用いた後段での検出に利用できるようにすると特に好ましい。このよ
うなタンパク質の具体例はβ-ガラクトシダーゼ、アルカリホスファターゼ、ペ
ルオキシダーゼなどである。
標識としては、プライマー対の一方(好ましくは固定化プライマー)によって
増幅DNAの末端に導入された21塩基対のlacオペレーター配列を認識する
ようなLacIリプレッサー-β-ガラクトシダーゼ融合タンパク質を使用するの
が好ましい。この融合タンパク質はDNAのlacOP配列に結合し、ONPG
(o-ニトロフェニル-β-D-ガラクトシド)の添加によって発色するので、これ
を分光光度法で測定することができる。この融合タンパク質とONPGを使用す
ると迅速で簡単な比色アッセイを行なうことができ、放射性標識の使用に伴う安
全性の問題は生じない。例えばIPTG(n-イソプロピル-β-D-チオガラクトピ
ラノシド)を加えると、この融合タンパク質をDNAから解離させることができ
る。
この方法の特異性は第一段PCR増幅工程を設けることによって格段に高める
ことができる。このような予備増幅によって、試料中に混在している可能性のあ
る他のDNAに比して標的DNAの濃度が大幅に増加するし、また、
PCT/EP90/00454に記載されているように、標的DNAの別の配列に
特異的な少なくとも1種類のプライマーを用いて第二段増幅を行なうと「バック
グラウンドノイズ」に比して標的DNAのシグナルが顕著に増大する。
シグナル対ノイズ(S/N)比を高めるために、本出願人の係属中の出願PC
T/EP90/00454に記載されているような二段階PCR法(ネステド(nes
ted)プライマーを使用)を用いることができ、そうすることによって、本発明の
方法の感度を向上させることができる。
1又はそれ以上のプライマーが担体に結合している場合のように増幅DNAの
固定化がPCR増幅の一部として起こるようにしてもよいし、或いは、プライマ
ーの1つ又はそれ以上が後段で固定化できるような官能基(例えばビオチン又は
チオール基)を有していてもよい。プライマーの5′末端を固定化すると、その
プライマーから伸長したDNA鎖を固体担体に結合させることができ、そのDN
A鎖の3′末端が担体から遠く離れるようになるので、後段でのポリメラーゼに
よる鎖伸長反応に利用できるようになる。
固体担体は、好適には、マイクロタイターウェル(従来の8×12形式のもの
が都合がよい)の形でもディップスティック(dipstick)の形であってもよく、こ
れらはプライマーDNAと結合するように活性化したポリスチレンで作製し得る
(K. Almer, 博士論文,王立工業大学(Royal Institute of Technology),スウェ
ーデン国ストックホルム, 1988)。担体は、また、例えばアガロース、セルロー
ス、アルギン酸塩、テフロン又はポリスチレンなどで作られた粒子や繊維やキャ
ピラリーであってもよい。担体は、磁性粒子、例えばDynal AS社(ノル
ウェー国オスロ)製の超常磁性ビーズなどであってもよい。
固体担体は、プライマーを結合するための、水酸基やカルボキシル基やアルデ
ヒド基やアミノ基のような官能基又はアビジンやストレプトアビジンのような部
分を保有していてもよい。これらは一般に、かかる官能基のいずれかを有するポ
リマーの表面コーティングを与えるような処理を担体に施すことによって与える
ことができ、例えば、ポリウレタンとポリグリコールを併用して水酸基を与えた
り、セルロース誘導体で水酸基を与えたり、アクリル酸又はメタクリル酸のポリ
マー又はコポリマーでカルボキシル基を与えたり、或いはアミノアルキル化ポ
リマーでアミノ基を与えたりすることができる。米国特許第4654267号に
は、このような表面コーティングの導入法が多数記載されている。
適当なポリメラーゼであればどんなものを用いてもよいが、Taqポリメラー
ゼのような好熱性酵素を用いるのが好ましく、そうすれば、各サイクルごとに例
えばクレノウフラグメントのようなポリメラーゼをわざわざ追加しなくても上述
の温度サイクルを繰返すことができるようになる。
標的DNAは試料中のmRNAから合成されたcDNAであってもよく、本発
明の方法はこうして特徴的なmRNAに基づく診断にも応用できる。このような
予備合成は逆転写酵素による予備処理によって行なうことができるが、好適には
、後段のPCR段階で用いる緩衝液及び塩基の系と同じ系の中で行なう。PCR
操作は二本鎖を解離させるための加熱処理を要するので、逆転写酵素は最初のP
CRサイクルにおいて失活するはずである。mRNAが試料核酸である場合には
、最初の試料(例えば血清試料)を固定化ポリdTオリゴヌクレオチドで処理し
て、その末端ポリA配列を介してすべてのmRNAが回収できるようにするのが
有利である。別法として、特異的RNA配列を介してRNAを回収するために、
特異的オリゴヌクレオチド配列を用いることもできる。かかるオリゴヌクレオチ
ドは、国際特許出願PCT/EP89/00304に記載されているように、後で
cDNAに対するプライマーとして役立てることができる。
標的DNAを最初に増幅する好ましい方法としてPCRについて述べてきたが
、PCRと組合わせる代わりに別の方法を用いてもよいことは当業者には明らか
であろう。温度サイクリングも耐熱性ポリメラーゼも必要としない近年開発され
た増幅技術として、自続式配列複製法(Self Sustained Sequence Replication
; 3SR法と略される)がある。3SR法はレトロウイルスの複製をモデルに
したもので増幅に使用することができる。(Gingeras, T.R. et al,PNAS(USA)
87: 1874-1878;並びにGingeras, T.R. et al, PCR Methods and Applications
Vol.1, pp 25-33などを参照)。
プライマーは適度なハイブリダイゼーションが起こる程度の十分な大きさを有
している一方で、不要な化学合成を避けるためにある程度短いほうが都合がよい
。C−G間の対合の方が結合に関与する水素結合の数が多いので、プライマーの
大
きさ並びにハイブリダイゼーションの安定性がA−T塩基対のC−G塩基対に対
する比率にある程度依存していることは当業者には明らかであろう。また、当業
者であれば、当然に、伸長プライマーと増幅配列のその他の部分との相同性並び
にそれに応じた条件設定(ストリンジェンシー)を考慮するはずである。このよ
うなルーチン実験についての指針は、例えば Sambrook, J., Fritsch, E.F.,and
Maniatis, T.著のMolecular Cloning: a laboratory manual(1989)などの文
献に見出だすことができる。
ジデオキシヌクレオチド存在下でのポリメラーゼ反応は、例えばT7ポリメラ
ーゼ、クレノウ又はSequenase Ver.2.0(米国USB社製)な
どの、ジデオキシヌクレオチドの取込みを行なうポリメラーゼを使用して行なわ
れる。ただし、公知の通り、多くのポリメラーゼがプルーフリーディング(校正
)活性、即ち、エラーチェッキング活性を有していて、鎖伸長に利用される3′
末端の1個もしくはそれ以上のヌクレオチドが時により消化されることがある。
本発明の方法でこのような消化が起こると、バックグラウンドノイズが増加する
。この問題が起こらないように、ポリメラーゼによる3′消化を抑制するフッ素
イオン又はヌクレオチド一リン酸を各アリコートに加えるのが望ましい。
二本鎖DNA及び/又は非伸長DNAの同定は様々な方法で行なうことができ
る。二本鎖DNAに関しては、鎖伸長反応の際の放射標識の導入などの慣用技術
で可能であるが、lacオペレーター配列を用いるのが好ましく、このlacオ
ペレーター配列は好ましくは上述の通り増幅時にDNAに組込む。鎖全体の伸長
によって二本鎖DNA配列が生じ、これにlacIリプレッサー-β-ガラクトシ
ダーゼ融合タンパク質が結合する。結合した融合タンパク質は上述の通り比色法
で同定することができ、これによって伸長反応の起こった3つのアリコートが同
定され、残りのアリコートに加えられたジデオキシ塩基が判明する。
ループ結合3′プライマーの伸長がジデオキシヌクレオチドでブロックされた
非伸長DNAに関しても数多くの同定法が可能であり、当業者には容易に分かる
であろう。好ましくは、ループ結合プライマーの3′末端の下流にハイブリダイ
ズするプローブ、即ち、固定化鎖の固定化部位の5′末端と3′ループ構造の間
にハイブリダイズするプローブを用いる。プローブは標識の付いているもの或い
は
標識結合手段を有しているのが適している。このようなプローブは一本鎖DNA
には結合するが、二本鎖DNAには結合しない。
所望により、二本鎖DNAと一本鎖DNAの両方を同定してもよく、そうする
と結果の正確性をさらにチェックすることができる。通常は、ジデオキシヌクレ
オチドを全く含んでいない対照実験並びに4種類すべてのジデオキシヌクレオチ
ドの混合物を含んだ「ゼロ対照実験」を行なうのが好ましい。
もう一つの同定手段は、本出願人の同一の出願日に係る係属出願(代理人参照
番号:75.57799)に開示されている方法で、鎖伸長反応時に放出される
ピロリン酸を検出するというものである。各ヌクレオチドが取込まれる際に、ヌ
クレオチド三リン酸からピロリン酸が解離して、残ったヌクレオチド一リン酸が
生長核酸鎖の末端に取込まれる。停止ジデオキシヌクレオチドが鎖に取込まれて
いないアリコートでは、鎖伸長反応時にピロリン酸の放出が盛んに起こる。この
ようなピロリン酸の放出はルシフェリンとルシフェラーゼを用いて測定すること
ができる。ルシフェリン/ルシフェラーゼ系はピロリン酸の存在量に実質的に正
比例して光を発する。
例えば遺伝病のキャリヤーの遺伝的検査などの診断用途においては、試料はヘ
テロ接合性の材料を含んでいる。即ち、DNAの半分は標的位置に一つのヌクレ
オチドを有しているが、もう半分は別のヌクレオチドを有している。したがって
、本発明の方法に用いられる4つのアリコートのうち、2つは陽性シグナルを与
え、2つは半陽性シグナルを与えるであろう。したがって、各試料中の検出標識
量を定量的に決定するのが望ましい。ホモ接合性試料の場合には、4つのアリコ
ートのうち、3つが陰性で1つが陽性シグナルを与えることは明らかであろう。
以下、図面を参照しながら非限定的な実施例により本発明を説明するが、図面
について説明すると、

ノウフラグメント)、T7 DNAポリメラーゼ、CIP並びにT4ポリヌクレ
オチドキナーゼはPharmacia社(スウェーデン)から入手した。使用し
たTaq DNAポリメラーゼはPerkin-Elmer社(米国カリフォル
ニア州)から購入した(AmpliTaq)。実施例1
オリゴヌクレオチドの合成.
HIV逆転写酵素遺伝子(RT)の活性部位の一部をコードする領域(塩基6
25〜1165; Myers, G., Korber, B., Berkovsky, J.A.,Smith, R.F.and P
avlakis, G.N., Human Retroviruses and AIDS 1991 (Los Alamos National Lab
oratory, New Mexico 1991))に相補的な5種類のオリゴヌクレオチドプライマ
ー:RIT321、RIT322、RIT331、RIT333及びRIT33
8(図面参照)を、自動DNA合成装置(スウェーデンのKABI-Pharm
acia社製のGene Assembler Plus)上で製造業者の説明
書通りホスホルアミダイト化学により合成した。RIT322はビオチンホスホ
ルアミダイト(米国カリフォルニア州のClonetech社製)を用いてビオ
チン化した。精製はpepRPC 5/5逆相カラム(スウェーデンのKABI-
Pharmacia社製)を用いて行なった。
PCRクローニング
HIV-1の患者から採取した臨床試料(スウェーデン国ストックホルムのス
ウェーデン細菌学研究所(Swedish Bacteriology Laboratory; SBL))から
、各5pmolのRIT331とRIT333(図3)を用いた増幅によってH
IV RTフラグメントをクローニングした。RIT331及びRIT333
は共に上流BamHI及び下流EcoRI認識部位を導入するための「ハンドル
