Description
基質(通常はアミノ酸)を選択的に決定し、アミノアシルアデニレートとして活性化するアデニル化(A)ドメイン。
ペプチジルキャリアタンパク質(PCP:peptidyl carrier protein)は、チオール化ドメイン(T)とも呼ばれ、活性化アミノ酸(AA:activated amino acid)がチオエステル形成によって共有結合されている補因子4-ホスホパンテテインに結合する。
縮合(C)ドメインは、下流及び上流にあるアミノアシル残基又はペプチジル残基との間のペプチド結合の形成を触媒する。

Cドメインアクセプタ部位(CAsub)のプルーフリーディング活性の影響を検証するため、フォトラブダス・ルミネッセンス(Photorhabdus luminescens)TT01のNRPS GxpSを製造するGameXPeptideをモデルシステムとして選択した(Bode et al. 2012、Nollmann et al. 2014)。組み換えGxpSを、XU概念(特許文献5)の規則に従わずに構築した。ここで、GxpSのXU2(図1b、NRPS-1)を、NRPSを製造するビコルヌチン(bicornutin)のXU2に対して交換した(BicA、図1c)(非特許文献31)。XUはいずれもLeu特異的であるが、それらは、GxpSのXU2に対してPhe、及びBicAのXU2に対してArgのCAsub特異性によって区別される。したがって、予想どおりペプチド製造は認められなかった。この実験は、in vitro実験による以前に公開された科学的結果を確認するものであり(非特許文献17、非特許文献18、非特許文献10、非特許文献16)、Cドメインが実際にそれらのCAsubにおいて非常に基質特異的であることを示す(特許文献5)。
新しくCドメイン特異性から独立した及び/又は回避する戦略を開発する際に、本発明者らは、Cドメインの利用可能な構造データを見直すことによって、この目的のための構造的基盤を決定するよう努めた(非特許文献10、非特許文献14)。Cドメインが偽二量体配置を有し(非特許文献13、非特許文献10、非特許文献14、非特許文献15)、HHXXXDGモチーフを含む触媒中心が1つは求電子供与体基質用、もう1つは求核性アクセプタ基質用の2つの結合部位(非特許文献16)(図1a)を有することから、本発明者らは、両方のサブドメイン間の4AA長の立体配座上柔軟なループ/リンカーが、Cドメインハイブリッドを操作することによってCドメイン特異性を再構成するための理想的な標的となる可能性があると結論付けた(図1a)。この目的のため、GxpS-BicAハイブリッドNRPSのArg特異的CAsub(図1b、NRPS-1)をGxpSのLeu特異的CAsubに再度交換し、ハイブリッドNRPS(NRPS-2)の機能性を回復して、MS/MS分析及び保持時間の比較によって確認されたWT GxpS(図1b)と比較して217%の収率のGameXペプチドA~D(1-5)の製造をもたらした。
上記の結果からバイオインフォマティクス分析と併せて、本発明者らは、Cドメインアクセプタ及びドナー部位(CDsub)が、NRPS触媒サイクル中に主要なドメイン-ドメイン界面/作用を妨げることなく、自己完結型触媒活性ユニットCAsub-A-T-CDsub(XU2.0)を示す(mark)と結論付けた(Marahiel 2015)。提案されたXU2.0構成要素(図1c)を検証し、生産力価(production titers)を天然のNRPSと比較するため、本発明者らはGxpS(図1b)を2つの変異体(図2、NRPS-3及びNRPS-4)に再構築した。それぞれ、4つの異なるNRPSに由来する5つのXU2.0構成要素(XtpS、AmbS、GxpS、GarS、HCTA)に由来した(図8)。
これまで、内部モジュールのNRPSフラグメントに対するスタータユニットの交換に成功したことを記載した刊行物は存在していない。しかしながら、解決する必要がある特定可能な問題は、例えば、次のとおりである。(I)一般的にスタータAドメインは、未知の機能及び構造を有する或る種の可変長の上流配列を含むことから、適切な人工リーダー配列を定義することは困難であり、(II)C-A界面での必要な相互作用は、最近公開された研究で示されるように、アデニル化活性及びAドメイン安定性にとって重要となり得る(Li et al. 2016、Meyer et al. 2016)。したがって、まず具体的な問題にアプローチするため、内部ドメインを始動ユニットとして3つの組み換えGxpSコンストラクト(NRPS-7~NRPS-9)を作製した(図3)。
単にNRP誘導体を作製する以外に、NRPSリプログラミングの1つの有用な用途は、アルキン基又はアジド基を含むAAをペプチドに組み込むことであり、Cu(I)触媒又は「クリック反応」としても知られる歪み促進ヒュスゲン環化のような反応を可能にする(Sletten & Bertozzi 2009、Kolb & Sharpless 2003)。しかしながら、NPRSドメイン及びAドメインは数年間、徹底的に検討されてきたが、NRPの単純な機能化のための一般的な方法は現れていない。
生物学的に関連する化学空間の問題に取り組むため、現代の創薬アプローチは、NPに基づくスクリーニングライブラリを適用する(Harvey et al. 2015)。NPコレクションは、幅広いファーマコフォア、幅広い立体化学を示し、高度なバイオアベイラビリティを提供する代謝産物類似性の特性を有する。しかしながら、NP発見のプロセスは広大で時間がかかる(Lefevre et al. 2008)。その結果、生物活性スクリーニングでは、或る特定のNRPSフラグメントのランダムな組み換えは、焦点を絞った人工NP様ライブラリを作成するための強力な手段となろう。Cドメイン特異性の標的化及び自動リプログラミングを含むXU2.0構成要素の定義により、この目標に手が届くようになった。
株の培養
E.コリ株、フォトラブダス株及びゼノラブダス株はいずれも、液体又は固体のLB培地(pH 7.5、10 g/Lトリプトン、5 g/L酵母抽出物及び5 g/L NaCl)で増殖させた。固体培地には1.5%(重量/体積)寒天が含まれていた。S.セレビシエ(S. cerevisiae)株CEN.PK2-1C及び誘導体を、液体及び固体のYPD培地(10 g/L酵母抽出物、20 g/Lペプトン及び20 g/Lグルコース)で増殖させた。寒天プレートには1.5%(重量/体積)の寒天が含まれていた。カナマイシン(50 μg/mL)及びG418(200 μg/mL)を選択マーカーとして使用した。E.コリを37℃で培養し、他の全ての株を30℃で培養した。
約72 kDaのHisタグ付きAドメインGxpS_A3の過剰生産及び精製のため、対応する発現プラスミド及びTaKaRaシャペロンプラスミドpTf16(TAKARA BIO INC.)を持つ、E.コリBL21(DE3)細胞のLB培地中の一晩培養物5 mLを使用して、20 μg/mLクロラムフェニコール、50 μg/mLカナマイシン、及び0.5 mg/ml L-アラビノースを含む自己誘導培地(464 ml LB培地、500 μl 1 M MgSO4、10 ml 50×5052、25 ml 20×NPS)500 mlを接種した(Nishihara et al. 2000)。細胞を37℃でOD600 0.6まで増殖させた。培養後、18℃で更に48時間培養した。細胞をペレット化し(10分、4000 rpm、4℃)、-20℃で一晩保管した。タンパク質精製のため、細胞を結合バッファー(500 mM NaCl、20 mMイミダゾール、50 mM HEPES、10%(重量/体積)グリセロール、pH8.0)に再懸濁した(resuspended)。細胞溶解のため、ベンゾナーゼ(Fermentas、500U)、プロテアーゼ阻害剤(完全EDTAフリー、Roche)、0.1%Triton-X及びリゾチーム(lysozyme)(0.5 mg/ml、約20000 U/mg、Roth)を添加し、細胞を30分間回転させながらインキュベートした。この後、細胞を氷上に置き、超音波処理によって溶解した。続いて、溶解した細胞を遠心分離した(25000 rpm、45分、4℃)。得られた上清を0.2 μmフィルタに通し、結合バッファーで平衡化された1 ml HisTrap(商標)HPカラム(GE Healthcare)に0.5 mL/分の流量で充填した。結合していないタンパク質を10 ml結合バッファーで洗い流した。不純物を8%溶出バッファー(500 mM NaCl、500 mMイミダゾール、50 mM HEPES、10%(重量/体積)グリセロール、pH8.0)5 mlで洗い流した。目的の精製タンパク質を39%溶出バッファーで溶出した。続いて、精製タンパク質を含む画分を濃縮し(Centriprep(商標)遠心フィルタUltacel(商標)YM-50、Merck Millipore)及びバッファーをPD-10カラム(Sephadex(商標)G-25M、GE Healthcare)を用いて20 mM Tris-HCl(pH7.5)に交換した。
アデニル化ドメインGxpS_A3を、表1に示すpCOLA_Gib_A3インサートフォワード及びリバースのオリゴヌクレオチドを用いるPCRにより、TTO1ゲノムDNAをフォトラブダス・ルミネッセンスからクローニングした。pCOLADUET(商標)-1(Merck/Millipore)のプラスミド骨格を、表1に示すDUET_Gibフォワード及びリバースのオリゴヌクレオチドを用いて増幅した。約1900 bpのPCR生成物を、製造業者の指示に従ってGibson Assembly(商標)Cloning Kit(NEB)を介してpCOLADUET(商標)-1にクローニングした。
γ-18O4-ATPピロリン酸塩交換アッセイを、以前に公開されている(Kronenwerth et al. 2014、Phelan et al. 2009)とおりに行った。24℃で90分間のインキュベーション期間の後、MALDI-Orbitrap-MS分析のためアセトン(10 mg/ml)に9-アミノアクリジン6 μlを加えて反応を停止した。
サンプルを、アセトン(10 mg/ml)の9-アミノアクリジン中の1:1希釈としてMALDI分析用に調製し、研磨されたステンレス鋼の標的に滴下して、風乾した。MALDI-Orbitrap-MS分析を、337 nmの窒素レーザーを搭載したMALDI LTQ Orbitrap XL(マサチューセッツ州ウォルサムのThermo Fisher Scientific, Inc.)で行った。次の計器パラメータを使用した:レーザーエネルギー、27 μJ;自動利得制御、オン;自動スペクトルフィルタ、オフ;解像度、30000;プレートモーション、サーベイCPS。質量スペクトルを、500 m/z~540 m/zの範囲の陰イオンモードで得た。ATP-PPi交換分析用の質量スペクトルを、50回の連続レーザーショットを平均することによって獲得した。スペクトル解析を、Qual Browser(バージョン2.0.7;マサチューセッツ州ウォルサムのThermo Fisher Scientific, Inc.)を使用して行った。
選択されたゼノラブダス株及びフォトラブダス株のゲノムDNAを、Qiagen Gentra Puregene Yeast/Bactキットを用いて単離した。ポリメラーゼ連鎖反応(PCR)を、Eurofins Genomics(表1)から得たオリゴヌクレオチドを用いて行った。相同性アーム(40 bp~80 bp)を含むフラグメントを、PCR Phusion High-Fidelity DNAポリメラーゼ用2段階PCRプログラム(Thermo Scientific)で増幅し、Q5 High-Fidelity DNAポリメラーゼ(New England BioLabs)及びVelocity DNAポリメラーゼ(Bioline)を使用した。ポリメラーゼを製造業者の指示に従って使用した。DNA精製をInvisorb(商標)スピンDNA抽出キット(STRATEC Biomedical AG)を用いて1%TAEアガロースゲルから行った。E.coliからのプラスミドの単離をアルカリ性溶解により行った。
酵母細胞の形質転換を、Gietz及びSchiestl(Gietz et al. 2007)によるプロトコルに従って行った。各フラグメントの100 ng~2000 ngを形質転換に使用した。構築されたプラスミドは、酵母形質転換体から単離され、エレクトロポレーションによってE.コリDH10B::mtaAに形質転換した。形質転換に成功したプラスミドをE.コリ形質転換体から単離し、制限消化によって検証した。
構築されたプラスミドをE.コリDH10B::mtaAへと形質転換した。株を、50 μg/mLカナマイシンを含むLB培地で一晩増殖させた。100 μlの一晩培養液を、0.02 mg/ml L-アラビノース及び2%(体積/体積)XAD-16を含む培養物10 mlの接種に使用した。50 μg/mLカナマイシンを選択マーカーとして使用した。22℃で72時間インキュベートした後、それぞれXAD-16を採取した。1培養液量のメタノールを加え、30分間インキュベートした。有機相を濾過し、減圧下で蒸発乾固させた。抽出物を1 mLメタノールで希釈し、1:10希釈を以前に記載されるように(Fuchs et al. 2013 & 2014)LC-MS分析に用いた。全ての測定を、AmaZonX(Bruker)電子スプレーイオン化質量分析計に連結したUltimate 3000 LCシステム(Dionex)を用いて行った。高解像度質量スペクトルを、陽イオン化モードに設定されたESIソースを搭載するBruker micro-TOF-Q IIに連結したDionex Ultimate 3000 RSLCで得た。DataAnalysis 4.3 (Bruker)ソフトウェアを用いて測定を評価した。
相同性モデリングを以前に記載される{Fuchs:2013cv}とおり行った。相同性モデリングの場合、ブレビバチルス・ブレビス(Brevibacillus brevis)のチロシジンシンテターゼ(TycC)に由来するPCP-CビドメインTycC 5-6(PDB-ID:2JGP)の1.85 オングストロームの結晶構造を使用した{Samel:2007eh}。TycC 5-6と比較したGxpS_C3の配列同一性はそれぞれ34.8%である。テンプレート構造と比較して、最終モデルの平均二乗偏差(RMSD)はそれぞれ1.4 オングストロームである。
全てのペプチドを、上に記載されるHPLC/MS測定を用いて合成1(1~4の定量用)、5(5、34、35、37、38及び39の定量用)、9(9、14及び15の定量用)、10(10、11、12、13、26、27、28、29、30、31及び36の定量用)、17(16及び17の定量用)、18、19(19、20及び21の定量用)、22、23、24(24及び39の定量用)、25(25及び33の定量用)、及び環状[RLflL](32及び40の定量用)の較正曲線を用いて定量した。いずれも3回の反復実験を測定した。

Claims (13)
- 非リボソームペプチドシンターゼ(NRPS)を用いた非リボソームペプチドを製造するためのシステムであって、
前記システムは、NRPSをアセンブリするために異なった又は同一のアミノ酸Xに対してそれぞれ特異的な少なくとも2つのNRPS交換ユニット(XU2.0)をコードする核酸配列を含み、
前記XU2.0が、所与のアミノ酸Xに特異的な縮合ドメインアクセプタ部位サブドメイン(CAsub)、所与のアミノ酸Xに特異的な縮合/エピマー化ドメインアクセプタ部位サブドメイン(C/EAsub)、所与のアミノ酸Xに特異的な縮合ドメインドナー部位サブドメイン(CDsub)、及び所与のアミノ酸Xに特異的な縮合/エピマー化ドメインドナー部位サブドメイン(C/EDsub)からなる群から選択される、少なくとも1つの部分縮合(C)又は部分縮合/エピマー化(C/E)ドメインを含むものであって、上流CAsub又はCドメインはAドメインの前に保持されるものであり、
少なくとも1つのXU2.0が、C-又はC/EアクセプタドメインおよびC-又はC/Eドナードメインを含むものであって、これら2つのドメインはC又はC/Eドメイン以外の1つ以上のNRPSドメインによって分離されているものであり、

- 前記システムが、XU2.0終了ユニット及び/又はXU2.0開始ユニットを更に含み、前記XU2.0開始ユニットが、始動ユニットとしてのアシルユニット(脂肪酸及びそれらの誘導体)の組み込みに特異的な、C-AX-T-CDsub X又はC-AX-T-C/EDsub Xのドメイン構造のC又はC/Eドメインドナーサブドメインのみを含み、前記XU2.0終了ユニットが、末端縮合ドメイン(Cterm)、内部縮合(C)ドメイン、内部縮合及びエピマー化(C/E)ジドメイン、環化(Cy)ドメイン、エピマー化(E)ドメイン、還元(R)、酸化(Ox)、又はチオエステラーゼ(TE)ドメインのいずれか1つを含む、請求項1に記載のシステム。
- 前記システムが、XU2.0開始ユニットを更に含む、請求項1に記載のシステム。

- 各XU2.0が別々の核酸コンストラクトによってコードされる、請求項7に記載のライブラリ。
- 前記ライブラリが請求項1に記載のシステムのXU2.0を含む、請求項7に記載のライブラリ。
- NRPSを製造する方法であって、
それぞれ同一の又は異なるアミノ酸特異性Xを有する少なくとも2つのNRPS交換ユニット(XU2.0)をアセンブリする工程を含み、
前記XU2.0が、アミノ酸特異性Xを有する縮合ドメインアクセプタ部位サブドメイン(CAsub)、アミノ酸特異性Xを有する縮合/エピマー化ドメインアクセプタ部位サブドメイン(C/EAsub)、アミノ酸特異性Xを有する縮合ドメインドナー部位サブドメイン(CDsub)、及びアミノ酸特異性Xを有する縮合/エピマー化ドメインドナー部位サブドメイン(C/EDsub)からなる群から選択される、少なくとも1つの部分縮合(C)又は部分縮合/エピマー化(C/E)ドメインを含み、
上流CAsub又はCドメインはAドメインの前に保持されるものであり、
少なくとも1つのXU2.0が、C-又はC/EアクセプタドメインおよびC-又はC/Eドナードメインを含むものであって、これら2つのドメインはC又はC/Eドメイン以外の1つ以上のNRPSドメインによって分離されているものであり、
少なくとも第1及び第2のXU2.0が、互いに接続され、第1のXU2.0の1つの部分C又はC/Eドメインと第2のXU2.0の1つの部分C又はC/Eドメインとで構成される、機能的にアセンブリされたC又はC/Eドメインを形成する、
