転写および翻訳の調節を通したタンパク質生合成の外因性の制御は、十分に確立されているが1-5、細菌システムにおけるタンパク質分解の頑強で調整可能な制御は、それほど開発されていない。本明細書に記載されるように、宿主細胞分解システムに頼らず、広範囲の細菌(例えば、グラム陽性菌およびグラム陰性菌)において機能することができる合成分解構成要素およびシステムが開発された。具体的には、本明細書に記載されるように、合成分解構成要素およびシステムが作製され、大腸菌およびL.ラクティスにおける機能性を証明するため、グラム陽性菌メソプラズマ・フローラムのtmRNA構成要素が使用された。GurおよびSauer15による以前の研究は、M.フローラムssrAタグ(mf-ssrA)が、内因性Lonプロテアーゼ(mf-Lon)によって分解されるが、ClpXPまたは大腸菌Lon相同体によっては分解されないことを見出した。さらに、mf-Lonは、ec-ssrAを認識または分解せず、直交の機能性を有するプロテアーゼおよび同族分解タグを提供する。

プロモーター、ならびにプロモーターの誘導剤、活性化剤、および抑制剤
プロモーターも本明細書に提供され、プロモーター配列は、本明細書に記載される標的タンパク質の初期のまたは誘導可能な分解の制御において使用するためのものである。

本明細書に記載されたタンパク質分解組成物、モジュール、およびシステムは、細胞壁生合成、細胞分裂、および/または走化性運動のような細胞過程を変更するための剤についてスクリーニングするために有用である。一つの態様において、スクリーニングアッセイは、候補薬物標的を同定するために使用される。もう一つの態様において、スクリーニングアッセイは、標的タンパク質の分解に対する効果について候補物質(例えば、候補抗生物質)を試験するために使用される。
本明細書に記載されたテクノロジーのもう一つの局面は、標的タンパク質の分解を増強するかもしくは防止するためのキット、候補物質をスクリーニングするためのキット、ならびに/またはメソプラズマ・フローラムに由来する修飾型pdtおよび同族プロテアーゼもしくはそれらの相同体もしくはバリアントを含むシステムのためのキットに関する。本明細書に記載されたキットのうちの1種以上に含まれ得るキット構成要素が、本明細書に記載される。一つの態様において、本明細書に記載されたキットは、メソプラズマ・フローラムに由来し、未修飾のメソプラズマ・フローラムタンパク質分解タグと比較して変更された同族プロテアーゼによる分解動態を含む修飾型タンパク質分解タグ、およびマルチクローニング部位をコードする核酸構築物を含む。もう一つの態様において、キットは、システムが利用される細胞において構成的に発現されるプロテアーゼによる分解に感受性であって、任意で、未修飾のカウンターパートと比較して変更された分解動態を有するよう修飾されている第2の分解タグに任意で融合されている、同族プロテアーゼを含む核酸構築物をさらに含む。
本明細書に記載されるように、大腸菌におけるmf-Lonによって媒介されるタンパク質分解を特徴決定するため、GFP蛍光を使用し、大腸菌ssrAタグとの混同を最小化するため、mf-ssrAタグを「pdt」(タンパク質分解タグ)と改名した(図1A)。初期対数増殖中に、C末端pdt融合を保持するGFP(GFP-pdt)の構成的な発現は、非タグ化GFPに類似した蛍光をもたらしたが、GFP-pdtレベルは、後期対数期および静止期には著しく低く、このことから、pdtが1種以上の内因性大腸菌プロテアーゼによって認識され分解されることが示された(図1B)。
pdtバリアントの分解速度は、配列および発現レベルのみならず、mf-Lonの発現および分解速度にも依存性である。mf-Lonプロテアーゼレベルの代理測定値としてGFP-pdt#5を使用して、転写制御および翻訳後制御の機序を使用してmf-Lonを特徴決定した。強力なec-ssrAタグec-LAAのmf-Lonとの融合は、完全な転写誘導の下ですら、検出可能レベル未満にmf-Lonタンパク質レベルを低下させたが(図2D)、弱められたec-AAVタグの融合は、最大発現時に、mf-Lonが初期レベルの38%へGFP-pdt#5を分解することを可能にした。顕著に、最も弱いec-ssrAバリアントec-ASVは、最大のGFP-pdt#5分解を誘導するために必要とされるaTc濃度の低下によって証拠付けられるように、実際、mf-Lonタンパク質レベルを野生型レベルより高く増加させた。mf-Lonプロテアーゼドメインの保存された活性部位(S692A)18への不活化変異の導入は、GFP-pdt#5に対する活性を完全に消失させ、このことから、mf-Lon発現後に観察されたGFP蛍光の低下が、mf-Lonによって媒介されるGFP分解によるものであり、AAA+アンフォールダーゼドメイン19によるアンフォールディングのみによるものではないことが証明された。
本明細書に記載された分解システムを合成回路において試験するため、pdtバリアントを、相互転写抑制に基づく遺伝子トグルスイッチ20へ組み入れた。図3Aに示されるように、LacIおよびTetRは、LacIまたはTetRのいずれかが優位を占め、それ自体の発現をさらに可能にするために他方の転写を抑制する、双安定回路を形成する。抑制因子も、蛍光レポーターGFPおよびmCherryの発現を制御し、トグルスイッチ状態の簡便な同定を可能にする。回路におけるプロテアーゼベースの切り替えを可能にするため、pdt#5をLacIと融合させ、アラビノースによって誘導可能なPBADプロモーター21からのmf-Lon発現の後のトグルのスイッチ速度および双安定性を測定するため、フローサイトメトリーを使用した。図3Bは、LacI-pdt#5を含有している回路は、mf-Lon誘導後8時間以内にLacI+/GFP+状態からTetR+/mCherry+状態へ切り替わったが、非タグ化回路は不変であったことを示す。さらに、GFP分解データから予測されるように、LacI-pdt#5のハイブリッドタグpdt#5Aおよびpdt#5Bへの置換は、同一の誘導条件の下で遅延した切り替えを引き起こした(図3C)。重要なことに、これらのLacI-pdt回路は、mf-Lon誘導の非存在下では双安定のままであった(図7)。最後に、pdtタグをLacIではなくTetRと融合させることによって、プロテアーゼによって媒介される切り替えが反対方向に起こることが可能となった(図8)。
合成生物学の主要な目標は、内因性細菌システムを制御するツールを開発することであり22、従って、本発明者らは、天然の転写調節および翻訳調節の下にあるままのネイティブ遺伝子を制御するため、この分解システムを使用することが可能であるか否かを決定しようと努力した。図4Aに示されるように、修飾されたリコンビニアリング法23,24を、大腸菌ゲノムへpdtタグを挿入するために使用した。細胞壁生合成、細胞分裂、および走化性運動は、十分に特徴決定されており、これらの破壊は容易に観察可能な表現型を引き起こすため、これらの細胞過程に関与している標的遺伝子を選択した。

株構築。Keioコレクションに由来するlacI::kanのMG1655(ATCC番号47076)へのP1ファージ形質導入を通して、MG1655ΔlacIΔaraBADを作製し、Redリコンビナーゼによって媒介される一工程相同組換えを、以前に記載された方法に従って、araBADのインフレーム欠失を作製するために使用した。各ケースにおいて、kanrカセットを除去するため、Flpリコンビナーゼを使用した。DH5αλpirをクローニングのために使用した。Keioコレクションに由来する対応する変異のMG1655proへのP1ファージ形質導入によって、インフレームプロテアーゼ欠失を構築した後、上に詳述されたようなkanrカセット除去を行った。
概要。細菌におけるタンパク質分解の調整可能な制御は、合成遺伝子回路を開発し、天然細胞システムを調査するために利用可能な遺伝子ツールセットを拡張することができる。本発明において、本発明者らは、大腸菌における標的タンパク質の調整可能な制御を提供する合成分解システムを作製するため、メソプラズマ・フローラムtmRNAシステムの構成要素を使用する。本発明者らは、付着したタンパク質の定常状態レベルおよび誘導可能な分解速度の両方の独立した制御を有する分解タグバリアントを同定し、合成回路開発、ならびにペプチドグリカン生合成、細胞分裂、および走化性運動を含むコア細菌過程の外因性の制御におけるそれらの使用を証明する。本発明者らは、抗生物質に対する標的特異的過敏を誘導し、それによって、標的特異的阻害剤のスクリーニングアッセイの基礎として機能するシステムの能力を証明する。さらに、システムは、細菌における広い機能性を示し、グラム陽性菌であるラクトコッカス・ラクティスにおいて強力な標的分解を示す。合成分解システムは、簡便であり、モジュール式であり、小さいペプチドタグおよび単一のプロテアーゼ遺伝子のみを必要とし、宿主システムの破壊を必要とせず、最小の修飾によって多様な細菌へトランスファーされ得る。
株および試薬。本明細書に記載されるようにして調製されたMG1655ΔlacIΔaraBADを使用した合成トグル実験を除き、全てのケースにおいて、以前に発表された大腸菌K-12誘導体株MG1655Pro(F-,λ-,Spr,lacI,tetR)2,42を、野生型株として使用した。他に示されない限り、大腸菌を振とうしながら30℃でルリアブロス(LB)において増殖させ、mf-Lon発現を50ng/ml ATcによって誘導した。L.ラクティス株NZ900018を、全てのL.ラクティス実験のために使用し、0.5%グルコースを含有しているM17ブロスにおいて増殖させた。適宜、抗生物質カルベニシリン(100ug/ml)、カナマイシン(30ug/ml)、およびエリスロマイシン(10ug/ml)を、培地へ添加した。全てのプラスミドおよび株の変異を配列決定によって確証した。プラスミドマップはGenBankに寄託される。
株構築。全ての実験のための親株は、大腸菌MG1655(ATCC番号47076)およびL.ラクティスNZ90001である。MG1655ΔlacIΔaraBADを、Keioコレクション2からのlacI::kanRのMG1655へのP1ファージ形質導入を通して作製し、Redリコンビナーゼによって媒介される相同組換えを、記載された方法3に従って、araBADのインフレーム欠失を作製するために使用した。pECA102(4時間10mMアラビノース)において発現されたFlpリコンビナーゼを、各ケースにおいて、kanRカセットを除去するために使用した。DH5αλpir4をクローニングのために使用した。内因性大腸菌プロテアーゼ欠失を、Keioコレクションからの対応する変異のMG1655pro5へのP1ファージ形質導入によって構築した後、上に詳述されるようなkanRカセット除去を行った。mf-Lon発現カセットを構築するため、本発明者らは、大腸菌における発現のためにmf-lonをコドン最適化し、高発現6を可能にするための強力なRBSを順方向に遺伝子工学によって作製した。遺伝子およびRBSを、EcoRIおよびHindIIIを使用して、pZE11へクローニングした。本発明者らは、このプラスミドにおいてPLtetOプロモーターの5'に転写ターミネーターを付加するためオーバーラッピングPCRを使用し、次いで、5'ターミネーター、PLtetOプロモーター、mf-lon遺伝子、および3'ターミネーターを含むこの発現カセットを、1kbのlacZターゲティング領域を含むpWM917の誘導体pWM91-lacZへクローニングした。得られたプラスミドpECL275を、Sm10λpirからコンジュゲーションによってMG1655proへ導入し、単一の組込み体をカルベニシリンプレートにおいて選択し、8時間リッチ培地において増殖させ、次いで、プラスミド切除について選択するため、1%トリプトン、0.5%酵母抽出物、8%ショ糖、および1.5%寒天を含有しているプレートにおいて選択した。得られたコロニーを、mf-Lon発現カセットについてPCRによってスクリーニングした。ec-AAV融合およびec-ASV融合ならびにS692A点変異を含有しているMf-Lonバリアントを、同様に構築した。プラスミドpECL275はGenBankに寄託される。
