Description
タンパク質の立体構造を決定する実験的手法として、現在最も有力な方法はタンパク質の単結晶のX線回折を用いるX線結晶構造解析法であり、PDBに毎年集積されるタンパク質の立体構造情報の90%以上はこのX線結晶構造解析法により得られたものである。
一方、1980年代に登場したタンパク質の新たな構造決定手法であるNMR法は、現時点までにPDB等に提供された立体構造情報の僅か10%以下を占めるに過ぎないものの、タンパク質が結晶化された状態ではなく、タンパク質が生物学的機能を果たす環境に類似した環境である、水溶液中、ミセル中、及び脂質二重膜中等において、タンパク質中のアミノ酸残基が自由に動き回れる状態での構造決定が可能であり、所謂、「動的構造情報」を得ることが可能であるために、一般に「静的構造情報」を与えるX線結晶構造解析法とは全く異なった情報が提供されている。
このように、静的構造情報に加えて動的構造情報を利用できることは、タンパク質の立体構造情報を基礎研究や応用研究に活かしていくためには大きな利点となる。このため、NMR法による新たな解析技術の開発には、国際的にも多大な関心が集まっており、世界各地で様々な技術革新競争が展開されている。
実際、NMR法により構造が特定され、PDBに登録されているタンパク質は、その分子量が概ね1万から2万程度のものである。このような現状での問題を解決するため、(1)安定同位体により標識されたタンパク質試料の調製技術、(2)多次元多核種NMR測定技術、(3)NMRスペクトル情報を利用した立体構造解析技術等、3つの基本的技術分野のそれぞれについて技術改良が進められており、最近では2万から2.5万程度の分子量を有するタンパク質の立体構造についても、NMR法を利用して決定できるようになった。しかしながら、これまでの改良技術を利用したNMR法の全てにおいては、分子量のより大きなタンパク質の構造を決定するため、構造解析の精度をある程度犠牲にすることを前提としていた。このため、従来の技術を利用し、NMR法により得られた高分子量タンパク質の立体構造情報においては、その構造解析の精度が不十分となり、このような構造解析の精度の問題が、得られた立体構造情報を医薬品開発等の分野において活用する際の大きな障害となっていた。
一方、本発明者らは国際公開2007/099934号において、より確実且つ高感度でアミノ酸残基側鎖の13C、1Hシグナルを帰属するための安定同位体標識アミノ酸を開発した。これらの安定同位体標識アミノ酸は、側鎖メチレンプロトン(1H)を、近傍の水素原子を重水素化することにより孤立させ当該メチレンプロトンに由来するNMRシグナルを高感度で観測することを可能にすると同時に、3J(13C−13C)や3J(13C−1H)等のスピン結合によりシグナル帰属を容易に達成することができる。
そこで本発明では、同一アミノ酸残基側鎖のNMRシグナルの観測感度を最高に高め、かつアミノ酸残基内のプロトン間におけるNOE(nuclear Overhauser effect)を観測可能にすることにより、アミノ酸残基側鎖のシグナルの帰属を可能にする安定同位体標識脂肪族アミノ酸を提供する。即ち、80kDaを超えるタンパク質の側鎖メチレンプロトンの立体特異的帰属をも可能とし、高分子量タンパク質の詳細な構造情報を入手可能とする新しい安定同位体標識脂肪族アミノ酸を提供する。
具体的には、本発明は以下のものを提供する。
(1)2個以上の炭素原子が13Cにより標識されている、
(2)13Cにより標識された2個以上の炭素原子のうち、水素原子が結合可能である、メチル基の炭素原子以外の炭素原子には、1個の1Hが直接結合しており、メチル基の炭素原子には少なくとも1個の1Hが直接結合している、及び
(3)全ての13Cに隣接する他の炭素原子が、全て12Cである。
[2](4)1Hが直接結合する13Cと、1Hが直接結合する他の炭素原子との間に介在する炭素原子が3個以下である、[1]に記載の安定同位体標識脂肪族アミノ酸。
[3](5)1Hが直接結合する前記他の炭素原子が13Cにより標識されている、[2]に記載の安定同位体標識脂肪族アミノ酸。
[4](6)アミノ酸の側鎖に存在するメチレン鎖のうち、少なくとも1つのメチレン鎖の炭素原子が13Cにより標識され、この13Cに直接結合する2個の水素原子の一方が2Hにより立体選択的に標識されている、[1]から[3]のいずれかに記載の安定同位体標識脂肪族アミノ酸。
[5](7)アミノ酸の側鎖に存在するメチレン鎖のうち、12Cである炭素原子に直接結合する2個の水素原子が、一方が2Hにより標識されているか、2個の水素原子の両方が、共に1H又は2Hである[1]から[4]のいずれかに記載の安定同位体標識脂肪族アミノ酸。
[6](8)プロキラルなgem−メチル基が存在する場合には、一方のgem−メチル基を12C2H3又は13C2H3により標識する、[1]から[5]のいずれかに記載の安定同位体標識脂肪族アミノ酸。
[7]グルタミン酸(Glu)、イソロイシン(Ile)、リジン(Lys)、ロイシン(Leu)、メチオニン(Met)、プロリン(Pro)、グルタミン(Gln)、アルギニン(Arg)、スレオニン(Thr)、又はバリン(Val)である、[1]から[6]のいずれかに記載の安定同位体標識脂肪族アミノ酸。
[8]以下の10種の構造式のうちの1つにより表される[1]から[7]のいずれかに記載の安定同位体標識脂肪族アミノ酸。
[11][8]又は[9]に記載された安定同位体標識脂肪族アミノ酸のうちの少なくとも1種を含む組成物であって、更に、以下の9種の構造式のうちの1つにより表される安定同位体標識アミノ酸のうちの少なくとも1種を含む組成物。
[13]本発明の安定同位体標識脂肪族アミノ酸のタンパク質への組み込み方法により得られた精製されたタンパク質の溶液のNMRスペクトルを測定する工程を含むタンパク質のNMR構造解析法。
<安定同位体標識脂肪族アミノ酸>
本発明の安定同位体標識脂肪族アミノ酸は、以下の(1)から(3)の条件を全て充足する。
(1)2個以上の炭素原子が13Cにより標識されている、
(2)13Cにより標識された2個以上の炭素原子のうち、水素原子が結合可能である、メチル基の炭素原子以外の炭素原子には、1個の1Hが直接結合しており、メチル基の炭素原子には少なくとも1個の1Hが直接結合している、及び
(3)全ての13Cに隣接する他の炭素原子が、全て12Cである。
本発明の安定同位体標識脂肪族アミノ酸を利用することにより、NMR法によるタンパク質の構造解析に際して、アミノ酸残基のNMRシグナルの観測感度が十分に高められ、アミノ酸残基内のプロトン間におけるNOEを観測可能なものとして、これによりアミノ酸残基側鎖のシグナル帰属を可能とする。このため、従来不可能であった80kDaを越えるタンパク質の側鎖メチレンプロトンの立体構造解析をも可能とし、高分子量タンパク質の詳細な構造情報を入手することを可能とする。
即ち、本発明の安定同位体標識脂肪族アミノ酸が、条件(1)及び(3)を充足することにより、スピン結合による13Cシグナルの複雑化を回避することができる。国際公開2003/053910号及び2に記載される方法を含め、従来公知の方法では、13C−13Cのスピン結合を利用して安定同位体標識脂肪族アミノ酸に由来する13Cシグナルの帰属を行っていたため、NMRスペクトルの感度や分解能を犠牲にする手法であるconstant time展開技術を採用して、スペクトルの複雑化を回避する必要があったが、安定同位体標識脂肪族アミノ酸が、条件(1)及び(3)を充足することにより、constant time展開技術を採用しなくとも、安定同位体標識脂肪族アミノ酸に由来する13Cシグナルの複雑化を回避することが可能になる。このため、より高分子量のタンパク質であっても、高感度・高分解能でNMR構造解析法を実施することが可能となる。
また、本発明の安定同位体標識脂肪族アミノ酸が、条件(2)を充足するので、NOEを利用した1Hシグナルの帰属により決定される立体構造情報が保持されると共に、安定同位体標識脂肪族アミノ酸の側鎖中の1Hが過剰に残存することがないため、1Hに由来するシグナルが双極子相互作用により広幅化することを回避できる。これにより、より高分子量のタンパク質であっても、高感度・高分解能でNMR構造解析法を実施することが可能となる。
つまり、本発明においては、13Cに結合する1Hが、アミノ酸中で他の13C−1Hから孤立しているため、この1HのNMRシグナルの複雑化が防止され、13C−1Hに由来するシグナルを高感度・高解像度で観測することができる。
(4)1Hが直接結合する13Cと、1Hが直接結合する他の炭素原子との間に介在する炭素原子が3個以下である、
(5)条件(4)において、1Hが直接結合する前記他の炭素原子が13Cにより標識されている、
(6)アミノ酸の側鎖に存在するメチレン鎖のうち、少なくとも1つのメチレン鎖の炭素原子が13Cにより標識され、この13Cに直接結合する2個の水素原子の一方が2Hにより立体選択的に標識されている、
(7)アミノ酸の側鎖に存在するメチレン鎖のうち、12Cである炭素原子に直接結合する2個の水素原子が、一方が2Hにより標識されているか、2個の水素原子の両方が、共に1H又は2Hである、
(8)プロキラルなgem−メチル基が存在する場合には、一方のgem−メチル基を12C2H3又は13C2H3により標識する。
本発明の安定同位体標識脂肪族アミノ酸は、これら任意の条件のうち、(4)から(6)の条件を同時に充足することが好ましい。
また、本発明の安定同位体標識脂肪族アミノ酸が、条件(5)を充足することにより、複数の1Hの間で観察されるNOEを利用して1Hシグナルの帰属を行うことが更に容易となり、従来行われていた連鎖帰属法を利用せずにタンパク質中のアミノ酸残基の構造を帰属することが更に容易になる。
本発明の安定同位体標識脂肪族アミノ酸が、条件(6)を充足することにより、13C−1Hに由来するシグナルを単純化できると共に、1Hが立体選択的に13Cに結合しているので、−13C1H2H−全体の立体特異的帰属も可能となる。
また、本発明の安定同位体標識脂肪族アミノ酸が、条件(7)を充足することにより、12Cに結合する両方の水素原子が2Hにより標識されている場合には、他の炭素原子に結合している1Hシグナルを単純化できると共に、12Cに結合する水素原子の少なくとも一方が、1Hである場合には、他の炭素原子に結合している1Hとの間で観測されるNOEにより、タンパク質中のアミノ酸残基の構造を帰属することが可能となる。
更に、本発明の安定同位体標識脂肪族アミノ酸が、条件(8)を充足することにより、メチル基のシグナルの数を低減することができるため、シグナルの複雑化を回避することができる。
また、本発明の安定同位体標識脂肪族アミノ酸は、具体的には、以下の10種の構造式のうちの1つにより表されるものであることが好ましい。

本発明は、上記安定同位体標識脂肪族アミノ酸を含む組成物にも関する。本発明の組成物は、上記安定同位体標識脂肪族アミノ酸からなる群から選ばれる少なくとも1種と、担体とを含む。本発明の組成物における、各安定同位体標識脂肪族アミノ酸の組合せ、及びその濃度は、本発明の組成物の使用目的に応じて適宜調整すればよい。
なお、本発明の組成物が、安定同位体標識脂肪族アミノ酸として、上記した20種の具体的な構造式で表されるArg、Gln、Glu、Ile、Leu、Lys、Met、Pro、Thr、及びValから選ばれる少なくとも1種を含む場合、本発明の組成物は、更に、以下の9種の構造式のうちの1つにより表される安定同位体標識アミノ酸のうちの少なくとも1種を含むことが好ましい。
本発明は、上記安定同位体標識脂肪族アミノ酸のタンパク質への組み込み方法にも関する。ここで、本発明の安定同位体標識脂肪族アミノ酸のタンパク質への組み込み方法は、上記安定同位体標識脂肪族アミノ酸の存在下、培養細胞、微生物、又は無細胞タンパク質合成系を用いてタンパク質を合成する工程を含む方法である。
即ち、本発明においては、NMR法による構造解析の目的とするタンパク質をコードする遺伝子断片を、上記培養細胞、微生物、又は無細胞タンパク質合成系等において過剰発現可能な態様でこれらの系に導入し、上記安定同位体標識脂肪族アミノ酸の存在下、タンパク質を過剰発現させることにより、特定のアミノ酸残基が本発明の安定同位体標識脂肪族アミノ酸に由来するアミノ酸残基により置換されたタンパク質を合成するものである。
このような安定同位体標識脂肪族アミノ酸のタンパク質への組み込み方法を実施する際の詳細な条件は、培養細胞、微生物、又は無細胞タンパク質合成系を使用した従来のタンパク質の過剰発現の方法に準じた条件とすればよい。
本発明は、上記安定同位体標識脂肪族アミノ酸のタンパク質への組み込み方法により得られた精製タンパク質の溶液のNMRスペクトルを測定する工程を含むタンパク質のNMR構造解析法にも関する。NMRスペクトルの測定方法は、従来公知の手法を採用すればよく、NMRスペクトルの測定にあたって、当該タンパク質を、従来公知のリガンドや、他のタンパク質に結合させた状態とし、当該タンパク質、リガンド、及び他のタンパク質が複合体を形成した状態で、NMRスペクトルを測定してもよい。
これらのNMR構造解析法を実施する際の詳細な条件は、従来のNMR構造解析法に準じたものとすればよい。
上記[文献1]から[文献3]、及び以下の[文献5]に記載された手法に準じ、公知の合成法によって、化学式1及び2で示される2種の安定同位体標識ロイシン(以下、それぞれ「Leu(1)」及び「Leu(2)」と表示することがある)を合成した。各安定同位体標識ロイシンの合成方法を以下に示す。

Leu(1)を組み込んだリンゴ酸合成酵素G(分子量82kDa;以下、「MSG」と表示することがある)は、以下の文献6の方法に準じて公知の手法により調製したが、ロイシンの添加及び培養方法は以下のように変更した。リンゴ酸合成酵素G(MSG)をコードするDNA配列を有するプラスミドMSG−pET28bを大腸菌BL21(DE3)pLysS株へ形質転換した後、この形質転換された大腸菌を、軽水を用いて調製されたLB培地(2ml)中で増殖させた。増殖した菌体を集菌し、これを、重水を用いて調製されたM9培地(3ml)中、各種ビタミン存在下、37℃で、20時間培養した後、Leu(1)(0.67mg)を溶解させた本培養用培地(100ml)に植菌し、37℃でOD600が0.3程度になるまで培養した。得られた培養液に、Leu(1)(1.33mg)及びIPTG(終濃度1mM)を更に添加してMSGの合成を誘導し、37℃で8時間培養後、菌体を遠心集菌した。得られた菌体からタンパク質を文献6の方法に準じた公知の方法で精製することにより[Leu(1);2H;15N]MSGを得た。[Leu(2);2H;15N]MSGについてもLeu(1)と同様の手法を用いて調製した。

本発明のNMR構造解析法と、従来法との比較を行うため、図1にその構造を示す[ul−13C;15N]Leu、図2にその構造を示すSAIL−Leu、図3にその構造を示すoro−SAIL−Leu、Leu(1)及びLeu(2)を用いて調製した[2H;15N]MSGのCT TROSY−HSQCを測定した(図1から図5)。これらのサンプルのHα水素は、重水中で培養されているため代謝により重水素原子で標識されている。MSGは723残基のアミノ酸からなる高分子量タンパク質であり、ロイシン残基だけでも70残基存在する。[ul−13C;15N]Leuを組み込んだMSGではβ位のシグナルは140個観測されるはずであるものの、実際には、隣接する13C及び1H核間の緩和現象の影響によりシグナルの広幅化が顕著となり、β位のシグナルはほとんど観測されなかった(図1)。また、SAIL−Leuにおいては、βプロトンの片方が重水素化されていることから測定感度は[ul−13C;15N]Leuと比べて若干向上しているものの、70残基のうち33残基分のシグナルしか観測されなかった(図2)。また、oro−SAIL−Leuにおいては、βプロトンのビシナル位に存在する水素がすべて重水素化されている効果により、SAIL−Leuと比べ観測されるβ位のシグナル数が増加しているものの、依然13C核間の緩和現象の影響により、十分な感度が得られず70残基のうち38残基のみが観測されるに過ぎなかった(図3)。一方、本発明の安定同位体標識脂肪族アミノ酸の一例であるLeu(1)及びLeu(2)では、β位とδ位の炭素原子及び水素原子が、特異的に13C及び2Hにより標識されており、緩和の影響を極限まで排除している。その結果、Leu(1)及びLeu(2)を組み込んだMSGにおいては、それぞれ66残基及び67残基分のβプロトンに由来するシグナルを観測することが可能となった(図4、図5)。
これらの結果から、L180の各原子団の相対配置が明らかとなり、立体配座を正確に決定できる(図9)。
ここで、Leu残基は一般に、タンパク質内部に存在し、他のアミノ酸残基と疎水性相互作用を介したコア構造を形成することが多い。従って、Leu残基由来の情報は、タンパク質の立体構造解析において非常に有用である。本発明の安定同位体標識脂肪族アミノ酸の一例であるLeu(1)及びLeu(2)は、高分子量タンパク質中においても高感度のシグナルを与え、且つ立体配座の情報も与えることができるため、溶液NMR法による高分子量タンパク質の立体構造解析法に新しい道を示すものとなる。
下記[文献7]から[文献9]に記載された手法に準じ、公知の合成法によって、化学式3で示される安定同位体標識プロリン(以下、Pro(3)と表示することがある)を合成した。各安定同位体標識プロリンの合成方法を以下に示す。

上記の安定同位体標識プロリンPro(3)を用いたリンゴ酸合成酵素G(MSG)は、文献6の方法に従い調製したが、安定同位体標識プロリンPro(3)の添加方法及び培養方法は以下のように変更した。MSG−pET28bプラスミドをE.coli BL21(DE3)pLysS株へ導入した後、軽水を用いて調製されたLB培地(2ml)で増殖させた。これを、重水を用いて調製されたM9培地(3ml)中、各種ビタミンの存在下で、37℃、20時間培養した後、安定同位体標識プロリン(Pro(3)、1mg)が溶解している本培養用培地(100ml)に植菌し、37℃でOD600=0.3程度になるまで培養した。得られた培地に安定同位体標識プロリン(Pro(3)、2mg)及びIPTG(終濃度1mM)を添加し、37℃で8時間培養後、遠心集菌した。得られた菌体からタンパク質を文献6に従い精製することにより[Pro;2H;15N]MSGが得られた。
従来法との比較を行うため、図10及び図11にその構造を示す[ul−13C;15N]Pro、図12及び図13にその構造を示すSAIL−Pro、並びに図14から図16にその構造を示すPro(3)を用いて調製した[2H;15N]MSGのCT TROSY−HSQCを測定した。MSGは723残基のアミノ酸からなる高分子量タンパク質であり、プロリン残基だけでも31残基存在する。[ul−13C;15N]Proを組み込んだMSGのα位及びγ位のシグナルはそれぞれ31個および62個観測されるはずだが、実際には、隣接する13C、1H核間の緩和現象の影響によりシグナルの広幅化が顕著となり、シグナルはほとんど観測されない(図10及び11)。また、SAIL−Proにおいても同様に側鎖のプロトンの片方が重水素化されているが、13C核間の緩和現象の影響により、十分な感度が得られず31残基のうちのほとんどが観測されていない(図12及び13)。一方、本発明で示したPro(3)では、α位とγ位が特異的に13C、1H標識されており、緩和の影響を極限まで排除している。その結果、Pro(3)を組み込んだMSGにおいては、α位は31残基分のプロトンに由来するシグナルを観測することが可能となる(図14から16)。
Claims (13)
- タンパク質を構成する安定同位体標識脂肪族アミノ酸であって、次の(1)から(3)の条件:
(1)2個以上の炭素原子が13Cにより標識されている、
(2)13Cにより標識された2個以上の炭素原子のうち、水素原子が結合可能である、メチル基の炭素原子以外の炭素原子には、1個の1Hが直接結合しており、メチル基の炭素原子には少なくとも1個の1Hが直接結合している、及び
(3)全ての13Cに隣接する他の炭素原子が、全て12Cである、
を全て充足し、
前記アミノ酸がロイシンである場合には、アミノ酸の側鎖に存在するメチレン鎖のうち、少なくとも1つのメチレン鎖の炭素原子が 13 Cにより標識され、この 13 Cに直接結合する2個の水素原子の一方が 2 Hにより立体選択的に標識されていることを特徴とする、安定同位体標識脂肪族アミノ酸。 - (4)1Hが直接結合する13Cと、1Hが直接結合する他の炭素原子との間に介在する炭素原子が3個以下である、請求項1に記載の安定同位体標識脂肪族アミノ酸。
- (5)1Hが直接結合する前記他の炭素原子が13Cにより標識されている、請求項2に記載の安定同位体標識脂肪族アミノ酸。
- (6)アミノ酸の側鎖に存在するメチレン鎖のうち、少なくとも1つのメチレン鎖の炭素原子が13Cにより標識され、この13Cに直接結合する2個の水素原子の一方が2Hにより立体選択的に標識されている、請求項1から3のいずれかに記載の安定同位体標識脂肪族アミノ酸。
- (7)アミノ酸の側鎖に存在するメチレン鎖のうち、12Cである炭素原子に直接結合する2個の水素原子が、一方が2Hにより標識されているか、2個の水素原子の両方が、共に1H又は2Hである請求項1から4のいずれかに記載の安定同位体標識脂肪族アミノ酸。
- (8)プロキラルなgem−メチル基が存在する場合には、一方のgem−メチル基を12C2H3又は13C2H3により標識する、請求項1から5のいずれかに記載の安定同位体標識脂肪族アミノ酸。
- グルタミン酸(Glu)、イソロイシン(Ile)、リジン(Lys)、ロイシン(Leu)、メチオニン(Met)、プロリン(Pro)、グルタミン(Gln)、アルギニン(Arg)、スレオニン(Thr)、又はバリン(Val)である、請求項1から6のいずれかに記載の安定同位体標識脂肪族アミノ酸。
- 以下の10種の構造式のうちの1つにより表される請求項1から7のいずれかに記載の安定同位体標識脂肪族アミノ酸。
- 以下の10種の構造式のうちの1つにより表される請求項1から7のいずれかに記載の安定同位体標識脂肪族アミノ酸。
- 請求項1から9のいずれかに記載の安定同位体標識脂肪族アミノ酸のうちの少なくとも1種を含む組成物。
- 請求項8又は9に記載された安定同位体標識脂肪族アミノ酸のうちの少なくとも1種を含む組成物であって、更に、以下の9種の構造式のうちの1つにより表される安定同位体標識アミノ酸のうちの少なくとも1種を含む組成物。
- 請求項1から9のいずれかに記載の安定同位体標識脂肪族アミノ酸の存在下、培養細胞、微生物、又は無細胞タンパク質合成系を用いてタンパク質を合成する工程を含む安定同位体標識脂肪族アミノ酸のタンパク質への組み込み方法。
- 請求項12の安定同位体標識脂肪族アミノ酸のタンパク質への組み込み方法により得られた精製されたタンパク質の溶液のNMRスペクトルを測定する工程を含むタンパク質のNMR構造解析法。
