Description
本出願は、2009年3月23日に出願された「機能的リガンドの同時合成方法」と題する米国仮特許出願番号第61/162,394号、及び、2008年6月6日に出願された「分子検出方法」と題する米国仮特許出願番号を第61/059,435号を基礎とする2009年6月6日に出願された「分子検出方法」と題する米国特許出願番号第12/479,806号から優先権の利益を主張する。上記出願全体が参照により本明細書に組み込まれる。
デオキシリボ核酸配列は、2010年1月6日に作成されたサイズ9.11キロバイトの「P1011US01_ST25.txt」と題するASCIIテキストファイルを参照することにより、本明細書に組み込まれる。
本発明は、機能的生体分子を合成する方法に関し、特に、複数の異なる標的分子に対して複数の機能的核酸を同時に合成する方法に関する。
実際の遺伝物質とは異なり、その特異性及び特徴は、一次配列によって直接的に決定されるのではなく、三次構造によって決定される。近年、アプタマーは、マイクロアレイフォーマットの固定捕捉エレメントとして研究されてきた。あるいは、近年、アプタマーは全細胞及び複合的な生物学的混合物に対峙するものとして選択されてきた。
一種の標的を複数含み得る。
別子配列をさらに含むことができる。例えば各特定の標的スポットなど、アレイ上の各空間的位置を識別する、ユニーク識別子またはセミユニーク識別子が利用され得る。かかる識別子は、その結果、特定の標的スポットに結合する核酸メンバーに結び付けられ及び/または付着される。このようにして、例えば特定の標的スポットに結合した核酸は、結合された識別子配列によって同定され得る。いくつかの実施形態においては、さらに、かかる識別子はプライマーであってよく、また、結合された核酸の複製を追加的に合成するために、アレイ上で核酸増幅反応とともに利用されてもよい。また、ユニーク識別子またはセミユニーク識別子は、増幅されたライブラリーのメンバーに組み込まれてもよい。これは、メンバーの特定配列を位置的同定配列として維持することがライブラリーメンバーの配列に追加されつつ、所定のメンバーと単数または複数の標的とを結合するうえで、望ましいであろう。これは、複数のバインダーを単数標的または複数の標的に結合するメンバーに分解させるために、特に望ましいであろう。

ウリジン−5’−三リン酸及び/またはその他の適切な修飾された核酸塩基を含み得るが、これらに限定されない。一般的には、上記掲載したヌクレオシドトリホスフェート(NTPs)は通常、例えば、追加的に塩基の一リン酸塩(NMPs)または二リン酸塩(NDPs)などの修飾塩基の任意の適切なリン酸塩を指す旨、理解され得る。機能的生体分子を合成する方法は、生体分子のライブラリーと、例えば分子標的、分子材料及び/または分子性物質などの少なくとも1つの標的とを接触させるステップをさらに含む。通常、その親和性では標的と結合しないライブラリーのメンバーは、ライブラリーの残りのメンバーから洗浄により除去されるか、そうでなくても分離される結果、標的に対する所定レベルの結合親和性が確保される。かかるプロセスが反復されて、ライブラリーのなかで最強の結合メンバーが分離される。後続の反復及び前記プロセスの最終生成物の単離及び/または精製のために、生体分子の増幅もライブラリーの結合メンバー数を増加させるために利用され得る。SELEX法による実施形態が、所定レベルの結合親和性を有する機能的生体分子を合成する目的を達成するために一般的に利用される。基本的なSELEX法の手順は、「核酸リガンドを同定する方法」という表題の米国特許番号第5,270,163号に記載されており、その全体の内容は参照により本明細書に組み込まれる。
ミングを容易にするために、さらなる保存領域202cも含み得る。一般的に、前記保存領域202b、202cは、例えば、増幅のためのプライミングを容易にするために、潜在的な結合配列202aの側面に位置し得る。識別子302は、図3bに示すように、ユニーク配列またはセミユニーク配列302aを含み得て、これは、スポット110、したがって、基質102上のスポット110の位置によってアレイ100の標的に対応するために利用され得る。識別子302は、さらに、ワトソン・クリック塩基対合によってライブラリーメンバー202の保存領域202bに結合し得る保存領域302bを含むことができる。識別子302は、さらに、増幅のためのプライミングを容易にし得るための保存領域302cを含むこともできる。前記識別子302は、例えばインクジェット印刷などの印刷によって、ミクロ接触ピンの使用によって、及び/またはその他、例えばスポット110へピペット操作するなど、識別子302を含む溶液をアレイ100の基質102に適用することなどで適用され得る。その結果、標的スポット110に結合したライブラリーメンバー202は、図4に示すように領域202b、302bにて、塩基対合(B)を介して識別子302によってタグ付けされる。したがって、特定の標的スポット110に結合した核酸202は、識別子302の配列302aによって同定されることができる。説明的な一形態において、PCRのような核酸の増幅が、図4aに示すように識別子配列302a(またはその相補配列)を生成物203に組み入れつつ、スポット110に結合したメンバー202の複製を合成するために利用され得る。これは、メンバー202の特定配列を維持しながら、所定のメンバー202と、1つまたは複数の標的110とを結びつけるうえで望ましいであろう。また、これは、複数のバインダーを単数標的または複数の標的に結合するライブラリーのメンバーに分解させるうえで特に望ましいであろう。後続の増幅において、配列202aと302aの両方を含む生成物203のみが増幅され得るように、配列202c、302cのプライマーを利用することができる。上記のような核酸配列への参照は、一般的に特定の配列か、対応する相補的核酸配列を指すと理解され得る。一般的には、誤ったタグ付けの可能性が減るように、単一液滴及び/または、それ以外でも、アレイ100上の各スポット110に関して識別子302を含む溶液の個別容積が望ましいであろう。

複数の標的に対するアプタマーの並行、デノボ選択を示すものとして、各20ntの2つの保存プライマー結合部が横に配置されている、ランダムに選ばれた40ntsのコア配列を含む組み合わせDNAライブラリーが、アプタマープールの開始点として使用される。Vetor NTI(インビトロゲン)のオリゴ分析モジュールを使用して、プライマー配列が設計され最適化される。典型的には、かかるライブラリーはおよそ1015のユニーク配列を含むと考えられる。SELEXプロセス中にコア配列を増幅するためにプライマー結合部が使用される。結合緩衝液中に溶解された一本鎖DNAプールが95℃にて5分間の加熱により変性され、その後10分間氷上で冷却され、ニトロセルロースで被覆したガラススライド(例えばワットマン)上に固定した複数のタンパク質標的に曝される。
一実施例としてのDNAライブラリーは、以下の配列を有する、保存プライマーが横に配置された40のヌクレオチドがランダムに配置された配列から構成される:(順シーケンス):5’−ATACCAGCTTATTCAATT−3’及び逆方向プライマー(RP):5’−AGATTGCACTTACTATCT−3’。SELEXの第一ラウンドにおいて、ssDNAプール500pmolが結合緩衝液(0.1mg/ml酵母tRNA及び1mg/mlBSAのPBS)中の各スライドとともに37℃にて30分間インキュベートされる。前記スライドは、その後、結合緩衝液1mlで1分間洗浄される。特定標的に結合したアプタマーを溶出するため、スライドが結合緩衝液内で95℃まで加熱される。その後、高塩濃度溶液及びエタノールを用いて溶出したssDNAを沈殿させる。沈殿後、アプタマーペレットが水中に再懸濁され、3’−ビオチン標識プライマー及び5’−フルオレセイン(FITC)標識プライマーを有するPCRで増幅される(95℃にて30秒間、52℃にて30秒間、72℃にて30秒間を20サイクル、その後72℃にて10分間延長)。次のラウンドで使用するストレプトアビジン被覆のセファロースビーズ(ウィスコンシン州、マジソン、プロメガ)によって、選択されたFITC標識のついたセンスssDNAがビオチン化アンチセンスssDNAから分離される。SELEX手順におけるPCR生成物の意図する鎖を過剰合成するために、上記方法の代わりに「非対称PCR」を利用してもよい。あるいは、さらに代替的なものとして、例えば、リン酸化PCRプライマーが採用される際に、望ましくない鎖はλ−エクソヌクレアーゼに消化されてもよい。
して一貫して厳密性を高めるために、洗浄液の容積を(およそ1〜10ml)徐々に増やす。例えば選択の最終ラウンド後など、選択が所定の地点に到達後、アプタマーはタグ付け、マーク付け、及び/または分離される。
短いssDNA配列タグを用いて識別子のタンパク質標的に結合したアプタマーの3’末端へ、アプタマーへの原位置ハイブリダイゼーションの実施例を行った。これらの合成ssDNAタグ・オリゴヌクレオチドは、識別子302を伴う図3bに示した3つの領域から構成される。すなわち、(i)オリゴヌクレオチドの3’末端での識別子302の領域302cであるC2領域は、使用した全アプタマー上の対応領域に相補的な17〜20のヌクレオチド配列から構成され、(ii)オリゴヌクレオチド302の5’末端での領域302bであるC1領域は、17〜20ntのプライマー結合部を含み、配列前にタグの増幅、アプタマーハイブリッド中に使用され、(iii)ガラススライド表面上で各遺伝子座のユニーク識別子としての役割を果たすタグ・オリゴヌクレオチド(v)の中心に存在する可変領域302a。8のヌクレオチドの可変配列により、市場における多くの複合タンパク質アレイ(8000サンプル)に対して十分な48(65,536)のユニーク配列が合成される。
16プレックス(16標的)のSELEX手順の実施例が16のユニーク標的を使用して行われた。すなわち、(1)フィブリノゲン、(2)コラーゲン、(3)フィブロネクチン、(4)アセチルウシ血清アルブミン(BSA)、(5)ヘパラン硫酸、(6)プロラクチン抑制因子(PIF)、(7)リボヌクレアーゼA(RNase A)、(8)ラミニン、(9)インターロイキン−7 cat 200−7(IL−7 cat 200−7)、(10)IL−15 cat 200−15、(11)IL−21 cat 200−21、(12)IL−7R cat 306−IR、(13)IL−15R、(14)IL−21R、(15)IgG cat 2a(抗CD19)及び(16)抗CD20である。かかる16標的は、ブロックされたニトロセルローススライド上にスポットが付いたアレイとして配置された。上記議論したDNAアプタマーライブラリーがスライドに適用された。ライブラリーの非結合メンバーが洗浄され、上記のように、1標的スポットにつき1標識にて、スライドが16のユニーク識別子核酸配列によって標識された。前記識別子は60℃にて短時間インキュベートされて、前記スポット上でアプタマーと37℃で30分間ハイブリダイズされるようにした。エキソ−クレノウTaqポリメラーゼとdNTPが追加され、37℃で1時間、識別子の拡張が行われた。前記Taqは、60℃で10分間かけて不活性化された。dsDNAは、沸点に近い温度にて、7M尿素で溶出され、その後pH5.0の3M酢酸ナトリウムと氷のように冷たいエタノールとで沈殿させた。回収されたdsDNAは標準的方法によって配列決定がなされた。
Claims (5)
- 複数の標的に対する複数の異なる生体分子リガンドを同時に合成する方法であって、前記方法が:
結合メンバーと非結合メンバーとを含む生体分子のライブラリーを複数の標的に同時に接触させるステップと;
前記生体分子のライブラリーを前記複数の標的に同時に接触させた後、前記複数の標的に結合しない前記生体分子のライブラリーのメンバーを洗浄によって分離するステップと;
前記複数の標的に結合しない前記生体分子のライブラリーのメンバーを分離した後、複数の標的に結合する生体分子のライブラリーのメンバーを各々特定の標的を示す識別子でマーク付けするステップと;
複数の標的に結合する生体分子のライブラリーのメンバーにマーク付けされた前記識別子により、前記生体分子のライブラリーの結合メンバーを同定し、前記識別子を介して前記メンバーと標的とを相関させるステップと
を含む方法。 - 前記複数の標的分子が、単一反応容量内の基質上に配置される、請求項1に記載の方法。
- 前記識別子を前記生体分子へ付着させるステップ、ライゲーションするステップ、光ライゲーションするステップ、または共有結合させるステップをさらに含む、請求項1または2に記載の方法。
- 前記基質上の複数の標的を接触させる前または後に、複数の標的に対する生体分子の前記ライブラリーに関して少なくとも1ラウンドのSELEX処理を行うステップをさらに含む、請求項2または3に記載の方法。
- 複数の標的に対する生体分子リガンドを同時に合成するシステムであって、前記システムが:
核酸生体分子のライブラリーと;
基質上の所定の空間的配置内に配置された複数の標的と;
複数のオリゴヌクレオチド識別子のそれぞれの配列は前記基質上の前記空間的配置の特定位置に対応する、該複数のオリゴヌクレオチド識別子と;
を含み、前記複数のオリゴヌクレオチド識別子が基質へ適用されて前記標的に結合した前記ライブラリーの核酸生体分子をタグ付けするものであり、該タグ付けは前記オリゴヌクレオチド識別子の配列を介して前記生体分子が結合する前記標的を同定するシステム。
