実施例3 クラミジア・トラコマチス23S rRNA検出用オリゴヌクレオチドの検討(その1)
表1に示す、第一のプライマー、第二のプライマー、切断用オリゴヌクレオチドおよびINAFプローブの組み合わせ(以下、オリゴヌクレオチドの組み合わせと記載する)を用いて、以下に示す方法で評価した。なお表1に記載のINAFプローブのうち、23(P3)は実施例2(D)で、23(P6)は実施例2(F)で、それぞれ作製したプローブである。またオリゴヌクレオチドの組み合わせA04は、特開2012−130290号公報で開示の組み合わせである。
(1)実施例1で調製した標準RNAのうち、クラミジア・トラコマチス標準RNA(実施例1(1))は、RNA希釈液(10mM Tris−HCl緩衝液(pH8.0)、1mM EDTA、5.0mM DTT)を用いて300コピー/2μLになるように、クラミドフィラ・シッタシ標準RNA(実施例1(2))、クラミドフィラ・ニューモニエ標準RNA(実施例1(3))および淋菌標準RNA(実施例1(4))は、前記RNA希釈液を用いて107コピー/2μLになるように、それぞれ希釈し、これらをRNA試料として用いた。
(2)以下の組成からなる反応液を市販の0.5mL容量PCR用チューブ(Individual Dome Cap PCR Tube、SSI製)に分注し、これに前記RNA試料を添加した。なおRNA試料添加後の液量は25μLとなる。

クラミジア・トラコマチスにはcryptic plasmid DNAの一部が欠損した変異株(Sweden株)が知られており、cryptic plasmid DNAを標的としたPCR法では前記変異株を検出することができなかった(病原体検出情報、29(9)、9−10(2008))。そこで本発明のオリゴヌクレオチドの組み合わせが前記変異株を検出するか検証した。検証は、RNA試料としてクラミジア・トラコマチス標準RNA(実施例1(1))300コピー/testおよび前記変異株標準RNA(前記変異株の23S rRNA配列(GenBank No.NC_017441)に基づき人工的に23S rRNA遺伝子を作成し、インビトロ転写した後、転写産物を精製することで調製)300コピー/testを、オリゴヌクレオチドの組み合わせとしてA032(表3)を用いた他は、実施例5と同様な方法で行なった。
