本発明は、生命科学シミュレータに関し、より詳細には、分子生物的な現象を適切にシミュレートすることが可能な生命科学シミュレータに関する。

【従来の技術】
現在、シグナル伝達などの生命現象を、ミカエリス−メンテン式、素反応式或いはHillの方程式を利用し、微分方程式を、従来の解法(オイラー法、ルンゲ−クッタ法など)にて近似積分して、タンパクやmRNAの濃度を求める手法が知られている。
たとえば、ミカエリス−メンテン式(v=Vmax[S]/([S]+Km)v:反応速度、[S]:基質濃度、Vmax:最大反応速度、Km:ミカエリス定数)に基づき、酵素反応のキネティクスを表すことができる。また、Hillの式(v=Vmax[S]n/Km+[S]n)によりアロステリック酵素など親和性が変化する酵素反応を記述することができる。

さらに、素反応式を用いることにより、酵素反応以外の細胞内で起こる生化学反応を微分方程式の形で記述できる。

【発明が解決しようとする課題】
ミカエリス−メンテンの式などにおいては、そのパラメータであるVmax、Kmは、実測可能である。しかしながら、その式自体が多くの前提に基づいており、細胞内において上記式の前提となる仮定が成立しているか否かが確かでないという問題点があった。

また、素反応式におけるパラメータである反応速度定数は、平衡反応であれば求めることができない。非可逆反応では、その反応の自由エネルギーの値がわかれば、アレニウス式より求めることができる。しかしながら、細胞内でその値を求めることは不可能である。つまり、素反応式においては、入力すべきパラメータが実測不可能である。

すなわち、従来のシミュレータにおいては、細胞内にて式が成立するための条件を満たしているか否かを検証できず、したがって、式を解いてもその解により、細胞内の反応が正しく記述できているかどうかが明らかでなかったり、或いは、パラメータの実測ができず、正確な解自体が求められないなど、信頼性のあるシミュレーション結果を得ることが不可能であった。
さらに、従来のシミュレータは、細胞内の物質濃度に関する連立微分方程式を解くものであるため、細胞内におけるタンパク質などの局在化をうまく表現することが不可能であった。

本発明は、比較的シンプルな手順により、細胞内の反応について信頼性のあるシミュレーション結果を得ることが可能な生物科学シミュレータを提供することを目的とする。

【課題を解決するための手段】
本発明の目的は、細胞を、シミュレーション空間であるフィールドとして定義するステップと、少なくともmRNAおよびタンパクを含む、細胞内の要素をオブジェクトとして定義するステップと、定義されたオブジェクトのうち、選択されたもの同士が近接した場合の反応を定義するステップと、定義されたオブジェクトの少なくとも一部を単位時間ごとに移動させるステップと、前記オブジェクトのうちの少なくとも複数のオブジェクトが所定の位置にある場合に、当該複数のオブジェクト間の干渉により、前記定義された反応のうち、所定の反応を生じさせるステップと、前記生じた反応にしたがって、所定の処理を実行するステップとを備えたことを特徴とする生命科学のシミュレーション方法により達成される。

本発明によれば、細胞内のmRNAやタンパクをオブジェクトとして定義し、これらオブジェクトのうち所定のものを移動させて、オブジェクト相互間の干渉である所定の反応を生じさせている。すなわち、現実の細胞のモデルに非常に近い形態でシミュレーションを実行する。したがって、実測不可能なパラメータを使用したり、細胞内において数式が成立する条件を満たしているか否かを考えたりする必要なく、所望の細胞内の反応をシミュレートすることが可能となり、かつ、正確なシミュレート結果を得ることが可能となる。その際に、実際に実験的に得られたmRNAのコピー数などをパラメータとして入力し、これを利用することができる。

本発明の好ましい実施態様においては、所定の反応が、新たなオブジェクトの発生、オブジェクトの消滅、および、オブジェクトの生成レートの制御の何れかである。また、所定の反応として、オブジェクトの、安定性、結合特性、酵素活性、および、細胞内局在の変化のうち、何れか一つを定義しても良い。

本発明の別の実施態様において、生物科学シミュレータは、細胞をシミュレーション空間であるフィールドとして定義し、当該細胞内の要素をオブジェクトとして定義し、かつ、定義されたオブジェクトのうち選択されたもの同士が近接した場合の反応を定義するシミュレーション条件設定手段と、前記オブジェクトの少なくとも位置およびその寿命を含む情報を管理するオブジェクト管理テーブルを有するオブジェクト管理手段と、前記定義された反応に関する種々の情報を管理するテーブルを有するモデル管理手段と、前記オブジェクト管理部およびモデル管理部にて管理された情報に基づき、単位時間ごとに選択されたオブジェクトを移動して、オブジェクト間の反応をシミュレートするシミュレーション実行手段とを備えている。
上記実施態様において、オブジェクト管理テーブルが、前記オブジェクトの各々の属性、座標、および、残存する寿命を含み、シミュレーションにおいて単位時間が経過するごとに、前記残存する寿命が減じられるように構成されているのが望ましい。

【発明の実施の形態】
以下、添付図面を参照して、本発明の実施の形態につき説明を加える。図1は、本発明の実施の形態にかかるシミュレータのハードウェア構成を示す図である。図1に示すように、シミュレータ10は、CPU12と、メモリ14と、外部記憶装置16と、インタフェース(I/F)18と、マウス、キーボードなどの入力装置20と、CRTディスプレイやLCDからなる表示装置22と、プリンタ24とから構成されている。CPU12、メモリ14およびI/F18は、データバス26を介して接続されている。また、外部記憶装置16、入力装置20、表示装置22およびプリンタ24は、I/F18を介してデータバス26と接続でき、これにより、CPU12との間で、データの授受が可能となっている。

メモリ14は、シミュレーション中のデータや、作動中のシミュレーションプログラムを一時的に記憶する主記憶を有している。また、外部記憶装置16には、本実施の形態にかかるシミュレータ10を作動させるのに必要なプログラムが記憶されている。上記プログラムは、CD−ROMやフロッピーディスクに格納され、CD−ROM駆動装置やフロッピーディスク駆動装置(図示せず)により読み出され、メモリ14の主記憶に記憶され、これにより、必要な処理が実行されるように構成しても良い。

図2は、本実施の形態にかかるシミュレータの機能を示すブロックダイヤグラムである。このシミュレータは、機能的にみると、シミュレーション空間内を移動するオブジェクトを管理するオブジェクト管理部202と、オブジェクトの生成およびオブジェクト間の干渉による反応を制御するモデル制御部204と、モデルの初期状態やシミュレーション時間を含むシミュレーション条件を設定するモデル設定部206と、各種条件にしたがってシミュレーションの計算を実行するシミュレーション実行部208と、モデル設定部206にて設定されたシミュレーション条件を記憶する条件記憶部210と、シミュレーション結果を記憶するシミュレーション記憶部212とを有している。
このように構成されたシミュレータにて実行されるシミュレーション例の原理につき以下に説明する。第1の実施の形態においては、生命科学シミュレーションの一例として、サーカディアンリズムのシミュレーションを実行する。このサーカディアンリズムは、以下のようなものであることが知られている。

例として、Drosophilaにみられるサーカディアンリズム(日慨周期)について説明する。定常的な暗やみの中で飼われたDrosophiaの細胞内には、24.7時間という周期で自立的な周期を描く濃度変化をもつタンパク質、mRNAが存在する。これらのタンパク質、mRNAが自立的な周期を描くこと(サーカディアンリズム)については、詳しい研究が行なわれ、そのメカニズムにはフィードバックループという機構が存在していることが分かっている。このフィードバックループという機構には、実際に、多くの細胞内要素が関わっている。そこで、このサーカディアンリズムのシミュレーションにおいては、そのフィードバックループの重要な要素のみ考えたモデルを構築している。
具体的に、このモデル化されたフィードバックループの機構を説明する。このモデルには、2種類のmRNAと、そのから翻訳される2種類のタンパク質、そして、これをコードする2つのDNAの転写サイト、および、mRNAが翻訳されるリボソームにより構成される。mRNAは、核内の転写サイトにおいて生成されるが、この生成されたmRNAは、細胞質に移動し、リボソーム上で翻訳されタンパク質を生成する。生成されたタンパク質は再び、核内に戻り、mRNAの生成の場であるDNAの転写サイトを制御する。その制御法には2種類あり、アクチベータタンパク質が転写サイトに入ると、一定時間、mRNAの生成レートを増加させる。その一方、リプレッサタンパク質が転写サイトに入ると、mRNAの生成を一定時間完全に停止させる。このような制御が、交互に転写サイトにかかることにより、それぞれのタンパク質、mRNAの量に周期的変動が生じる。

図3は、本実施の形態にて用いられたモデルを示す図である。図3に示すように、細胞に対応するフィールド300において、核301の内部には、転写サイト302、303(たとえば、符号302がアクチベータのmRNAの転写サイト、符号303がリプレッサのmRNAの転写サイト)が設けられ、その一方、核外にはリボソーム304が設けられる。アクチベータ310が、転写サイト302、303に入ることにより、当該転写サイトにおけるmRNAの生成レート(プロダクションレート)が増大する。mRNAは、転写サイトにおける生成レートにしたがって、転写サイトにて作り出される。その一方、リプレッサ311は、何れかの転写サイト302、303に入ることによって、そのサイトにおける転写をある一定の時間だけ停止させる。これにより、そのサイトにて転写されるmRNAの数は一定時間だけ「0」となる。

フィールド300の核外には、リボソーム304が設けられる。リボソーム304は、タンパク質生成の場であり、リボソーム304にmRNAが位置すると、当該mRNAが示す情報にしたがったタンパクが生成される。たとえば、アクチベータのmRNAがリボソームに位置すると、所定量のアクチベータが生成される。リプレッサに関しても同様な現象が起こる。また、mRNAは分解(degradation)により消滅するまで、タンパク生成の役目を果たす。
リボソーム304にて生成されたアクチベータやリプレッサが再度核内に移動すると、転写サイト302、303において上述したようなmRNAの生成レートの増加や生成の制限(停止)など種々の作用を果たす。

本実施の形態においては、このようなモデルを以下のように捉えている。なお、本明細書において、場合によっては、移動可能なオブジェクトのみを「オブジェクト」と称し、位置の固定されたオブジェクト(リボソームや転写サイト)を「サイト」と称する。まず、図4に示すように、シミュレーション空間であるフィールドを、所定の大きさ(200×100)の平面として捉えている。すなわち、(0,0)から(200,100)までの座標平面400を設定して、この座標平面上を、アクチベータ、リプレッサおよびmRNAが移動すると考えた。また、上記座標平面400上の所定の位置に、アクチベータのための転写サイト(第1の転写サイト)401、レセプタのための転写サイト(第2の転写サイト)402およびリボソーム403を配置した。本実施の形態においては、これら転写サイトを点(たとえば、第1の転写サイトは、(90,50))と考えた。無論、転写サイトをある平面領域と考えてよいことは言うまでもない。

また、アクチベータ、レセプタ、転写サイトなどの要素(物質)間の関係を規定し、シミュレーションを進めるようにしている。図5は、要素間の基本的な関係の一例を説明するための図である。図5(a)に示すように、物質A(符号501参照)が物質B(符号502参照)の基質であり、その一方、物質Bが、物質Aを物質Cに変える酵素であるとする。これらが、図5(b)に示すように、空間的に(つまり座標上で)反応可能な位置にある(符号503参照)と、図5(c)に示すように、物質Aの情報が物質Cの情報に書き換えられ(符号504参照)、その一方、酵素である物質Bにおいては、その情報が維持される(符号505参照)。上記関係以外にも、種々の関係を規定することができる。

上記関係として、おおむね、以下の4つを考えることができる。すなわち、

安定性には、たとえば、RNAに、その分解酵素であるRNAaseが近接することにより、RNAの寿命を減少させるという反応がある。
結合特性には、転写因子CREBが、リン酸化酵素であるAキナーゼと近接することにより、CREBがリン酸化され、CREBの特性が変化するという反応が知られている。
酵素活性として、インアクティブなAキナーゼが、cAMPと近接することにより、Aキナーゼが活性化(アクティブ)される反応が知られている。
また、細胞内局在には、Aキナーゼが、調節サブユニットと触媒サブユニットとから構成され、上記cAMPと反応することにより、二つの調節サブユニットと2つの触媒サブユニットとに分けられ、それぞれが、核外と核内に局在するようになるような反応が知られている。

これらの反応を、後述するように定義しておくことにより、シミュレーションにおいて、オブジェクト間が近接したときに所望の反応を生じさせることが可能となる。
また、本実施の形態において、アクチベータ、レセプタおよびmRNAは、二次元のランダムウォークにて移動させている。ここで、単位時間あたりで移動できる距離は、「1」としている。したがって、ある時間「t」において、アクチベータ等の要素(物質)が、座標(xt,yt)に位置していた場合に、次の時間「t+1」における要素の座標(xt+1,yt+1)は、以下のように表される。

無論、上記ランダムウォークに限定されるものではなく、必要な場合には、異方性をもったランダムウォークにてオブジェクトを移動させても良いことは明らかである。
このような原理に基づくシミュレータ10の作動について以下に説明を加える。図6は、本実施の形態にかかるシミュレータ10のモデルやシミュレーション条件の設定に関する処理手順を示すフローチャートである。図6に示すように、まず、オペレータは、入力装置20を操作して、シミュレーション空間のサイズや、オブジェクトの位置をシミュレータ10に与える。シミュレータ10のモデル設定部206は、これに応答して、シミュレーション空間サイズや所定のオブジェクト(サイト)の位置等を含むシミュレーションモデルのデータを生成し、これを条件記憶部210の所定の領域に記憶する(ステップ601、602)。ここでは、たとえば、移動しないオブジェクト(サイト:本実施の形態では、転写サイトやリボソーム)の位置が決定される。また、オブジェクト(サイト)を点ではなく所定の平面領域とする場合には、当該平面領域のサイズやその位置が決定され、これらデータが条件記憶部210に記憶される。

次いで、シミュレーション条件の入力に応答して、シミュレーション条件に関する種々のデータが生成され、これらデータも条件記憶部210の所定の領域に記憶される(ステップ603、604)。本実施の形態においては、アクチベータ、リプレッサ、アクチベータmRNAおよびリプレッサmRNAの4つのオブジェクトに関して、それぞれ、以下に述べるデータがシミュレーション条件として設定される。

たとえば、本実施の形態において、アクチベータmRNAの発生サイトは「アクチベータ転写サイト(第1の転写サイト)」であり、エフェクトサイトは「リボソーム」であり、かつ、その反応は、「所定の数のアクチベータを発生させること」、より詳細には、「アクチベータの生成レートをある値にすること」となる。リプレッサmRNAの発生サイト、エフェクトサイト、および、反応は、それぞれ、「リプレッサ転写サイト(第2の転写サイト)」、「リボソーム」および「所定数のリプレッサを発生させること」となる。また、アクチベータおよびリプレッサに関しても、上記(a)〜(g)に示すシミュレーション条件が設定される。表1は、アクチベータmRNA、リプレッサmRNA、アクチベータおよびリプレッサの、それぞれのシミュレーション条件の一例を示している。

また、オブジェクトの動き(ランダムウォーク)に異方性を持たせる場合には、その条件も与えておけばよい。

図7は、本実施の形態にかかるシミュレーションの処理の概略を示すフローチャートである。上述したシミュレーション条件等の設定が終了した後に、オペレータがシミュレーションを実行すべき旨の指示を与えると(ステップ701)、オブジェクト管理部202およびモデル制御部204が、条件記憶部210に記憶されたシミュレーション条件を読み出し、シミュレーション条件にしたがって、シミュレーション実行部208にて、シミュレーションが実行される(ステップ702以下参照)。ここで、オブジェクト管理部202は、条件記憶部210に記憶されたシミュレーション条件、特にオブジェクトに関するものにしたがって、図8に示すように、初期的或いはシミュレーション作動中に生成されるオブジェクトの各々の、座標、ライフタイム、属性、および、後述するオブジェクトの粒子の存在の有無を示す存在フラグを把握した管理リストを有し、管理リスト中の値をシミュレーション実行部208に伝達している。また、モデル制御部204は、後述するように、オブジェクト間の反応(相互作用)に関するデータなどを、シミュレーション実行部208に与える。

シミュレーション実行部702は、まず、オブジェクト管理部202から与えられたオブジェクトに関する情報にしたがって、当該オブジェクトを移動させる処理(オブジェクト処理)を実行する。図9は、オブジェクト処理をより詳細に示すフローチャートである。図9に示すように、この処理においては、まず、処理対象となるオブジェクトのライフタイムが判定される(ステップ901)。このライフタイムは、分解による消滅時間に対応する。したがって、このライフタイムが0であり、そのため、存在フラグが「1」となっているようなオブジェクト(ステップ901にてイエス(Yes))は、もはや存在しないものであるため、座標を算出する必要がない。ライフタイムが0でない場合(ステップ901にてノー(No))には、上述したランダムウォークを用いて、オブジェクトの新たな座標値が算出される(ステップ902)。次いで、当該オブジェクトに関するライフタイムがデクリメントされる(ステップ903)。このような処理の後、オブジェクト管理部202は、算出された座標値およびライフタイムを用いて、管理リストを更新する(ステップ904)。なお、ライフタイムのデクリメントにより、値が「0」になったオブジェクトに関しては、ステップ904において、その存在フラグが「1」となり、以下に述べるマトリクス処理が実行されないことに留意されたい。このような処理が、移動する全てのオブジェクトに関して実行される(ステップ905、906参照)。このように管理リストを用いた処理を行なうのは、メモリを有効に利用するためである。この処理のほかにも、自己参照構造体を用いたデータ形式の処理なども有効である。

上記オブジェクト処理が終了した後に、オブジェクト間の干渉である反応などを含むマトリクス処理が実行される。本実施の形態において、サイト(転写サイトやリボソーム)をフィールド上の点として表しているが、マトリクス処理において、当該サイトを、ある大きさを有する矩形(マトリクス)として把握し、移動後のオブジェクトが、マトリクス内に入ったときに、反応が生じると考えている。たとえば、図10に示すように、本実施の形態において(xj,yj)(たとえば、xi、yiは整数)に位置するサイト(符号1001参照)に関して、当該サイトの位置を中心とする大きさ「1」のマトリクス(符号1000参照)、移動後のオブジェクト(符号1002参照)のx座標xtが、xj≦xt<xj+1.0であり、かつ、そのy座標ytが、yj≦yt<yj+1.0であれば、当該オブジェクトが、(xj、yj)に位置するサイトに近接し、反応が生じるとしている。

図11は、モデル制御部204にて把握されているマトリクスに関する情報を説明するための図である。図11に示すように、各マトリクスに関して、サイトが存在する場合には、その属性、反応による生成物、生成レート、デフォルト生成レート、および、生成レートが継続する時間が対応付けられている。したがって、モデル管理部204は、これらテーブルのデータを、必要に応じて、シミュレーション実行部208に供給する。

図12は、マトリクス処理をより詳細に示すフローチャートである。シミュレーション実行部210は、最初のマトリクスから順次、以下の処理を実行する。まず、処理対象となるマトリクスの属性を調べ、何らかの属性(この実施の形態ではサイト)を有しているか否かを判断する(ステップ1201)。ステップ1201でイエス(Yes)と判断された場合には、当該マトリクス中に、オブジェクト処理により移動したオブジェクトが存在しているか否かを判断する(ステップ1203)。オブジェクトが存在する場合には、マトリクスの属性(つまり、どのサイトが位置しているか)と、オブジェクトの属性とに基づき、必要に応じて値等を変更する。

本実施の形態においては、前述したように、アクチベータmRNAがリボソームに近接した場合には、アクチベータの生成レートが所定の値だけ増大し、その一方、リプレッサmRNAがリボソームに近接した場合には、リプレッサの生成レートが所定の値だけ増大する。また、アクチベータが、何れかの転写サイトに近接した場合には、当該転写サイトにて生成されるmRNA(アクチベータMRNA或いはリプレッサmRNA)の生成レートが所定の値だけ増大する。その一方、リプレッサが、何れかの転写サイトに近接した場合には、当該転写サイトにて生成されるmRNA(アクチベータmRNA或いはリプレッサmRNA)の生成レートが、「0」となる。前述したように、これら作用が生じる時間も予め規定されており、モデル制御部204に把握されている(図11の継続時間参照)。

したがって、モデル制御部204は、シミュレーション処理部208による処理に応答して、処理対象たるマトリクスに関するデータを更新する(ステップ1204)。なお、ステップ1203にてノー(No)と判断された場合には、データの更新は実行されず、直接、以下に説明するステップ1205に進む。

シミュレーション処理部208は、生成レート等にしたがって、当該マトリクスにて生成すべきオブジェクトを生成させる(ステップ1205)。たとえば、図11に示すリプレッサ転写サイトにおいては、生成レートにしたがって、10個のリプレッサmRNAが生成されることになる。オブジェクトの生成など反応に関する処理が終了すると、モデル管理部204は、当該マトリクスに関する継続時間をデクリメントする(ステップ1206)。これにより、継続時間が「0」、すなわち、反応が終了したと判断される場合には、生成レートがデフォルトレートに書き換えられる。さらに、生成されたオブジェクトに関するデータが、オブジェクト管理部202に伝達され、これらデータが管理テーブルに配置される(ステップ1207)。
