La présente invention concerne une méthode de détermination in vitro de l'infectiosité liée aux agents transmissibles non conventionnels (ATNC), son application, notamment à une méthode d'évaluation et/ou de contrôle in vitro de l'efficacité d'un procédé d'obtention ou de traitement d'un produit biologique ou à une méthode d'évaluation et/ou de contrôle in vitro d'une procédure de décontamination ou à une méthode d'évaluation in vitro de la capacité d'un composé à moduler l'infectiosité liée aux ATNC.

(notamment la tremblante du mouton et l'encéphalopathie spongiforme bovine). L'agent étiologique de ces maladies est classé dans la catégorie des "agents transmissibles non conventionnels" (ATNC). La signature de la maladie est la présence d'une protéine extracellulaire, appelée protéine prion (PrP), qui est transformée au cours de la maladie en une forme insoluble, résistante aux protéases telles que la protéinase K, et qui s'accumule dans le système nerveux central. Cette forme anormale pathologique de la PrP, appelée
PrPsc, est co-purifîée avec l'infectiosité et son accumulation précède l'apparition des lésions histologiques. Elle résulte d'une modification de la conformation de la protéine prion PrP. Il n'a pas été mis en évidence de modification de l'expression du gène codant pour Ia PrP, ni d'altération de sa traduction (Prusiner, Biochemistry 1992 ; 31 :12277-88 ).
Les données actuellement disponibles ne permettent pas de démontrer que l'agent transmissible responsable des EST se trouve sous une forme infectante dans les dérivés sanguins (Brown et al, 2001, Semin Hematol.;38(4 Suppl 9):2-6).
Toutefois, on ne peut conclure à son absence, cette incertitude résultant, d'une part, de la probable concentration très faible dans le sang et, d'autre part, de la très longue période
d'incubation cliniquement silencieuse caractéristique de ces maladies, qui précède l'apparition des signes cliniques.
En outre, l'exceptionnelle résistance des ATNC empêche le recours à des procédés d'inactivation classiquement mis en œuvre, tels que le traitement solvant/détergent Tween- TNBP, qui ont fait la preuve de leur efficacité pour réduire la charge virale des dérivés sanguins, tels que les protéines cryoprécipitables du plasma (facteur VIII, facteur von
Willebrand, etc.). Etant donné que l'obtention ou le traitement de produits biologiques, tels que les protéines plasmatiques de la coagulation, doit incorporer des étapes d'élimination/inactivation virales en vue d'un usage thérapeutique, l'industrie pharmaceutique des médicaments dérivés du sang cherche aujourd'hui à évaluer le risque théorique de transmission du variant de la MCJ par les produits dérivés du sang.
Actuellement, la méthode de titrage de l'infectiosité liée aux ATNC classiquement mise en œuvre utilise une méthode de titrage in vivo (par exemple le hamster doré pour titrer l'infectiosité liée à la souche 263k), par injection intracérébrale de différentes dilutions d'un produit à tester chargé en ATNC. Selon le nombre d'animaux atteints dans les différents groupes correspondant aux dilutions effectuées, on peut calculer un titre infectieux et établir le facteur de réduction d'un procédé donné à partir d'une référence non traitée. Cependant, cette méthode présente l'inconvénient d'être longue (environ un an), coûteuse et peu compatible avec un développement à l'échelle industrielle qui requiert un résultat sur l'efficacité de l'élimination du prion, le plus rapidement possible.
En outre, il est souvent nécessaire d'introduire une étape de concentration de l'agent infectieux de façon à augmenter la sensibilité des méthodes de titrage. Toutes les procédures de concentration d'agents infectieux responsables de l'EST passent aujourd'hui par une purification de la PrPsc.
D'autres méthodes ont été proposées pour le titrage in vitro des agents infectieux des EST.
Les techniques de détection de la PrPsc par Western-Blot (Mac Gregor, Transfusion J. Médecine 2001 ; 1 1, 3-14) ou par ELISA nécessitent généralement une digestion préalable
de l'échantillon à analyser par la Protéinase K, ou une dénaturation par des agents chaotropiques pour distinguer la protéine pathologique (PrPsc) de la protéine normale (PrP).
Une autre méthode de titrage a récemment été développée basée sur l'utilisation des anticorps spécifiques de la PrPsc ne reconnaissant pas la PrP (Korth et al, Nature 1997 Nov6, 390 (6655) : 74-7).
Le brevet US 6,150,583 décrit quant à lui la production d'animaux transgéniques exprimant une PrP marquée par un épitope hétérologue exposé ou non à la surface de la protéine prion, selon la conformation de cette dernière.
Le document WO 2005/022148 décrit une méthode de titrage in vitro, appelée « TCIA » ("tissue culture infectivity assay"), d'un ATNC dans un produit biologique, au moyen de la mise en contact de cellules transgéniques stables supportant la réplication dudit ATNC avec le produit biologique, puis la culture de ces cellules pendant un ou plusieurs passages pour amplifier la quantité d'ATNC présente dans le produit biologique par réplication de l'ATNC. Plus précisément, le TCIA consiste à mettre en contact des dilutions successives d'un homogénat infectieux (souche de tremblante 127-S) avec des cellules en culture sur plaque multi-puits, à raison de 5 puits par dilution. Le nombre de puits positifs est alors évalué par détection de la PrPsc (marqueur indissociable de l'infectiosité) au bout de 8 à 10 passages, et le titre déterminé par la méthode de Spearman - Karber.
Le procédé appelé « PMCA » (Protein misfolding cyclic amplification), décrit dans le document Saborio et al. (Nature ; 2001, 411, 810-3) prévoit de son côté la mise en contact de formes pathologiques provenant d'un tissu ou d'un fluide issu d'un animal contaminé avec une forme non pathologique de la protéine d'ATNC, afin de convertir cette dernière en une forme pathologique.
Les procédés TCIA et PMCA présentent néanmoins des désavantages. Ainsi la méthode de titrage TCIA in vitro s'avère encore longue (10 semaines) pour un usage de routine. En
outre elle est à ce jour légèrement moins sensible que la méthode de bioessai impliquant l'infection d'un animal de laboratoire.
La méthode de la PMCA, bien qu'encore en développement, s'avère au moins aussi sensible que le bioessai. Cependant elle ne fournit aucune preuve sur l'infectiosité associée à la PrPsc détectée et s'avère difficile à mettre en oeuvre avec des matrices plasmatiques.
En outre il a été rapporté une reproductibilité incertaine ainsi que des résultats faussement positifs (TSE meeting, Cambridge Healthtech Institute's 12th annual, 2008 Feb 11-12). Il existe donc encore un fort besoin de mettre au point une méthode de détermination de l'infectiosité applicable à l'échelle industrielle, c'est-à-dire notamment : reproductible, compatible avec diverses matrices (par exemple les dérivés du sang), sensible (avec une sensibilité équivalente au bio-essai), et relativement rapide.
Résumé de l'invention :
L'invention fournit maintenant une méthode in vitro améliorée pour la détection et/ou le titrage in vitro d'un agent transmissible non conventionnel (ATNC) ou d'une protéine de conformation pathologique, marqueur de l'infectiosité liée à l'ATNC, dans un échantillon. La méthode de l'invention comprend dans un système cellulaire en culture in vitro, la réplication ou la propagation, dans des cellules en culture ou à leur surface, de l'ATNC présent dans l'échantillon, puis l'incubation répétée avec un substrat permettant l'amplification de l'ATNC ou de la protéine de conformation pathologique, avant la détermination de la présence et/ou de la quantité de l'ATNC ou de la protéine de conformation pathologique dans l'échantillon..
Les inventeurs ont en effet mis en évidence qu'il est possible, en associant le produit résultant de la mise en culture des cellules à une source de substrat pour la protéine de conformation pathologique (le substrat pouvant contenir par exemple la PrP) et/ou l'ATNC, de convertir ce substrat en protéine de conformation pathologique (PrPsc) et / ou en ATNC détectable et quantifiable.
Plus précisément, l'invention vise une méthode in vitro de détection et/ou titrage d'un agent transmissible non conventionnel (ATNC) ou d'une protéine de conformation pathologique marqueur de l'infectiosité de l'ATNC, dans un échantillon, comportant les étapes consistant à : i) mettre ledit échantillon en contact avec des cellules supportant la réplication ou la propagation de l'ATNC, ii) cultiver lesdites cellules pour répliquer ou propager IATNC présent dans ledit échantillon, iii) mettre en contact et incuber l'ATNC avec une source de substrat pour la protéine de conformation pathologique et/ou l'ATNC, par ce en quoi la quantité de protéine de conformation pathologique et/ou d' ATNC est amplifiée, iv) désagréger les agrégats éventuellement formés, v) déterminer la présence et/ou la quantité de protéine de conformation pathologique et/ou d'ATNC dans l'échantillon, les étapes (iii) et (iv) constituant un cycle d'opérations qui est répété au moins deux fois avant l'étape (v).
De préférence l'échantillon est choisi dans le groupe constitué par les produits sanguins et leurs dérivés, les aliments, et les produits cosmétiques
L'invention vise également une méthode in vitro d'évaluation et/ou de contrôle d'un procédé d'obtention ou de traitement d'un produit biologique ou d'un matériel susceptible d'être contaminé par un ATNC, méthode dans laquelle on applique audit produit biologique ou matériel, (A) en amont et (B) en aval dudit procédé, une méthode de titrage telle que définie ci-dessus, et en ce que l'on compare les deux valeurs (A) et (B) de titre obtenues.
Un autre objet de l'invention concerne une méthode in vitro d'évaluation et/ou de contrôle d'une procédure de décontamination d'un produit biologique ou d'un matériel, méthode dans laquelle on applique audit produit biologique ou matériel, (A) en amont et (B) en aval de ladite procédure, une méthode de titrage telle que définie ci-dessus, et en ce que l'on compare les deux valeurs (A) et (B) de titre obtenues.
Encore un autre objet de l'invention est une méthode in vitro de diagnostic d'une encéphalopathie spongiforme transmissible chez un sujet humain ou animal non-humain, comprenant la détection de la présence dans un échantillon biologique dudit sujet, d'un agent transmissible non conventionnel (ATNC) ou d'une protéine de conformation pathologique, marqueur de l'infectiosité de l'ATNC, par la méthode telle que définie ci- dessus.
Enfin un autre objet de l'invention est une méthode in vitro d'évaluation de la capacité d'un composé à moduler (c'est à dire inhiber ou augmenter) l'infectiosité ou la réplication ou la propagation d'un ATNC.
La méthode de détection de l'invention permet de détecter des quantités d'ATNC au moins équivalentes à celles détectées par les procédés connus de l'art antérieur, dont la méthode du bioessai, considérée comme la méthode de référence. Par ailleurs, elle permet d'obtenir des résultats plus rapidement que les méthodes connues de l'art antérieur.

Définitions
Dans le cadre de l'invention, le terme "ATNC" représente tout agent transmissible non conventionnel, tels que ceux responsables chez l'être humain de la MCJ familiale ou sporadique, de la maladie du Kuru ou du variant MCJ, ou bien encore ceux responsables
chez les animaux d'EST naturelles, telles que la tremblante ovine, l'encéphalopathie spongiforme bovine ou féline, le dépérissement chronique des cervidés ou l'encéphalopathie spongiforme du vison, ou enfin de souches d'EST expérimentalement adaptées à l'animal de laboratoire. On désigne ici par PrPsc la protéine prion de conformation pathologique (ou conformère pathologique). La forme dite « pathologique » de la PrP est la forme de la protéine dont la conformation est corrélée à l'apparition d'une EST chez l'animal humain ou non-humain infecté.
Dans le contexte de l'invention, l'ATNC est également désigné par le terme «agent infectieux ». L'ATNC titré par la méthode selon l'invention est de préférence d'origine ovine, bovine, murine, cricétidienne, cervidée, primate ou humaine. De manière préférentielle, l'ATNC peut être la protéine de conformation pathologique elle-même.
Par « échantillon», on désigne toute source de matière susceptible d'être contaminée par un ATNC. Une telle source de matière peut par exemple être un liquide, un produit alimentaire, une boisson, un produit cosmétique ou un produit issu du génie génétique, une molécule susceptible d'inhiber l'infectiosité d'un ATNC, cette liste n'étant pas limitative. De préférence il s'agit d'un échantillon biologique, par exemple un liquide biologique ou un tissu ou extrait de tissu. Dans le cas d'un tissu, la méthode de l'invention peut être réalisée sur des homogénats ou directement sur des échantillons ex vivo. Un tel tissu peut être un tissu du cerveau, de colonne vertébrale, ou tissu tonscillaire, cette liste n'étant pas limitative. L'échantillon peut également être une composition dérivée d'une source humaine ou animale, comme les hormones de croissance ou les extraits cellulaires, comme les extraits pituitaires. Une telle composition peut en effet être contaminée par un ATNC. Dans le cas d'un liquide biologique, celui-ci peut être le sang, la lymphe, l'urine ou le lait, cette liste n'étant pas limitative. De manière préférentielle, l'échantillon est un produit sanguin ou un dérivé, par exemple un dérivé plasmatique ou un concentré de protéine plasmatique.
Par « cellules supportant la réplication ou la propagation de l'ATNC », telles qu'utilisées à l'étape (i), on désigne toute cellule capable d'être infectée par un ATNC, de répliquer ou propager cet ATNC et de produire de la PrPsc et/ou de l'infectiosité. H s'agit de préférence
de cellules dans lesquelles le gène codant pour le conformère non-pathologique de la protéine prion PrP a été intégré et / ou sur-exprimé. De préférence encore, ces cellules sont des cellules transgéniques stables, qui sont capables d'exprimer la PrP.
Un "passage" est généralement le repiquage d'une partie des cellules d'une boîte de culture dans une autre boîte contenant du milieu de culture neuf. Chaque passage permet donc de diluer les cellules qui n'ont plus la place pour se diviser dans une autre boîte et le temps de culture dans une boîte permet à l'ATNC de se répliquer.
Par « source de substrat pour l'ATNC », on désigne toute matrice non infectieuse susceptible de supporter la réplication des ATNC par des cycles d'amplification in vitro.
Par « source de substrat pour la protéine de conformation pathologique », on désigne toute source de protéine de conformation non-pathologique, ne pouvant pas modifier la conformation d'une autre protéine pour la rendre insoluble. De manière préférentielle, la source de substrat pour l'ATNC et/ou pour la forme normale non pathologique de la protéine peut appartenir à la même espèce, ou à une espèce différente du produit biologique testé. Cette source peut être, par exemple, issue d'une forme normale non pathologique de la protéine du même produit que celui contenu dans l'échantillon à tester. De manière alternative, la source de forme normale non pathologique peut être produite de manière recombinante ou synthétique, en mettant en œuvre des moyens connus de l'homme du métier.
Cellules de l'étape (i) :
Les cellules utilisées à l'étape (i) de la méthode de l'invention présentent avantageusement les critères suivants :
- l'adéquation entre la vitesse de réplication ou multiplication des cellules et la durée d'incubation nécessaire à la mise en évidence d'une réplication de l'ATNC dans les cellules infectées;
- la stabilité des cellules après leur mise en contact avec l'agent infectieux qui peut être mise en évidence par l'absence de cytotoxicité liée à l'accumulation de l'ATNC dans les cellules;
- leur bonne sensibilité à l'infection, évaluée par exemple par la multiplicité d'infection faible permettant d'obtenir une accumulation de l'ATNC dans les cellules exposées à l'agent infectieux.
Etant donné que les cellules nerveuses (neurones, cellules gliales) ne sont pas nécessairement les meilleurs substrats à des fins de titrage in vitro, du fait de leur mauvaise adaptation en culture, on préfère établir des lignées cellulaires transgéniques par combinaison d'un type de cellules spécifiques et d'un transgène particulier, par des techniques connues, nécessaire pour fournir un environnement idéal à la réplication de l'ATNC.
Dans un mode de réalisation préféré, les cellules de l'étape (i) sont des cellules épithéliales de lapin, en particulier des cellules de la lignée Rov9 (Vilette et al. PNAS, Mars 2001 ; 98, 4055-9).
Vilette et al. ont montré que des cellules épithéliales de lapin, transgéniques et stables, exprimant la PrP ovine (transgène), sont capables de répliquer une souche de tremblante et de produire la PrPsc ovine après infection par un homogénat de cerveau infectieux contenant de la PrPsc ovine. Le modèle cellulaire construit, la lignée Rov9, exprime de façon inductible la PrP exogène, ce qui garantit son maintien lors de la période d'incubation nécessaire à l'accumulation de la PrPsc dans ces cellules mises en contact avec un matériel infectieux.
Dans un autre mode de réalisation, les cellules de l'étape (i) sont des cellules gliales murines, en particulier des cellules de la lignée MovS2ou MovS6 (Archer et al. Journal of Virology, 2004 ; 78 p. 482-90). Ces lignées consistent en des cellules gliales murines exprimant la PrP ovine et supportant la réplication d'ATNC d'origine ovine.
Mise en contact avec l'échantillon à tester :
Les cellules supportant la réplication ou la propagation de l'ATNC sont mises en contact, avec l'échantillon à tester, susceptible d'être infecté par cet ATNC, ou avec un matériel infectieux contenant l'ATNC en tant que matériel de référence, par exemple des extraits de cerveaux d'animaux infectés par un ATNC, tels qu'un prion d'ovin. La mise en contact est réalisée selon des méthodes connues de l'homme du métier (voir par exemple Archer et al. Journal of Virology, Jan. 2 004, p. 4 82 3 0 49 0),
Ces cellules sont ensuite cultivées pendant un ou plusieurs passages pour permettre à l'ATNC de se répliquer ou de se propager.
De manière avantageuse, les cellules transgéniques peuvent être mises en contact avec au moins une dilution de l'échantillon susceptible d'être infecté par l'ATNC dans une solution aqueuse biologiquement acceptable, en particulier avec plusieurs dilutions, tout particulièrement avec des dilutions sériées ou successives. Ces dilutions permettent d'affiner la quantification de l'infectiosité dans l'échantillon testé.
Plusieurs réplicats de cellules peuvent être mis en contact avec la même dilution du produit biologique, afin d'offrir une résolution statistique plus fine aux résultats.
Culture des cellules (étape U) :
L'étape de culture des cellules potentiellement infectées par le produit biologique, selon toute technique connue de l'homme du métier, est requise pour la réplication ou la propagation de l'ATNC, donc pour amplifier une quantité d'ATNC insuffisante, initialement, pour être détectée.
Dans un exemple de réalisation, l'étape ii) de culture des cellules transgéniques stables effectuée pour amplifier la quantité d'ATNC présente dans ledit échantillon biologique par réplication de l'ATNC, est réalisée en milieu DMEM + Ham-F12 (4 :1) complémenté en glutamine et sérum de veau fœtal (5% final). Les cellules sont incubées à 37°C sous 5% de CO2. Un passage des cellules (split ratio de : 1 pour 10) est réalisé chaque semaine.
Le produit résultant de la mise en culture des cellules contient la protéine marqueur (notamment PrP) sous sa forme pathologique, dont la quantité est supérieure à la quantité initialement présente dans l'échantillon biologique, si celui-ci en contient. La protéine marqueur (notamment PrP) sous sa forme pathologique et l'ATNC s'accumulent au sein de la culture cellulaire (au niveau des cellules infectées et dans le milieu de culture).
Mise en contact avec une source de substrat pour la protéine de conformation pathologique et/ou l'ATNC (étape Hi) :
L'étape ii) de la méthode de l'invention est suivie de la mise en contact et de l'incubation du produit résultant de la mise en culture des cellules avec une source de substrat pour le conformère pathologique et/ou pour 1"ATNC.
Cette source de substrat peut être apportée par exemple sous la forme d'un produit d'origine animale, par exemple un homogénat de cerveau sain, ou encore de matériel issu de culture in vitro. Ce matériel peut être par exemple issu de cellules, telles que MovS, Rov N2A (Weissmann et al. (2003), PNAS vol.100 n°20 pi 666-11671), ou encore des levures, des mycètes, ou des bactéries, cette liste n'étant pas limitative. Ce matériel issu de culture in vitro peut être exprimé dans divers compartiments cellulaires, comme le compartiment extracellulaire (par exemple le surnageant, les exosomes, cette liste n'étant pas limitative) et/ou des compartiments membranaires et/ou cytosoliques (lysat de cellules par exemple). Cette étape a pour fonction de permettre l'amplification in vitro de la protéine de conformation pathologique (notamment PrPsc) et/ou de l'ATNC récolté au cours de l'étape ii) par la conversion de la forme non-pathologique de la protéine marqueur (notamment PrP) (contenue dans le substrat) en forme pathologique, une autoconversion de la forme non-pathologique étant théoriquement impossible. La protéine sous sa forme pathologique initierait la transformation de la forme non-pathologique en forme pathologique.
En fin de réaction de conversion, la forme non-pathologique non convertie n'est pas détectée par le système de détection, comme il sera expliqué plus loin.
L'incubation du produit de la culture cellulaire de l'étape (ii) avec une source de substrat pour la protéine de conformation pathologique et/ou l' ATNC est réalisée pendant une durée suffisante pour permettre à au moins une partie des protéines possédant une forme non pathologique, d'être transformée en une forme pathologique de la protéine, ou à l'ATNC de s'amplifier. De préférence, chaque étape d'incubation est effectuée pendant une durée comprise entre 10 secondes et 4 heures, préférentiellement entre 20 minutes et 1 heure, et de manière particulièrement préférée pendant 30 minutes.
Le milieu d'amplification peut être avantageusement constitué d'un tampon typiquement composé de : (PBS Ix), NaCl 15OmM et Triton 1%. et au minimum d'un substrat contenant la protéine marqueur (notamment PrP) dans une conformation non pathologique (par exemple d'un volume 10 fois supérieur au volume de l'échantillon à amplifier).
Séparation des agrégats :
II s'avère que les protéines converties en formes pathologiques (type PrPsc) peuvent s'agréger entre elles et aux autres particules de forme pathologique (PrPsc), empêchant la conversion d'autres protéines de forme non pathologique en forme pathologique. Ceci est un inconvénient car la méthode pourrait ainsi être ralentie par le faible nombre de « foyers de conversion » présents dans le milieu réactionnel.
Ainsi, l'étape iv) de la méthode de l'invention consiste en la désagrégation des agrégats éventuellement formés, de manière à libérer les particules de protéines marqueurs de conformation pathologique et/ou d'ATNC pour que celles-ci puissent convertir d'autres protéines non pathologiques.
De nombreuses méthodes peuvent être utilisées pour désagréger les agrégats durant l'étape iv) de la méthode de l'invention. On peut citer à titre d'exemple le traitement avec un solvant (comme le dodecyl sulfate de sodium, le dimethylsulfoxide, l'acétonitrile, la guanidine, l'urée, le trifiuoroéthanol, l'acide trifuroacétique dilué, l'acide formique dilué, cette liste n'étant pas limitative), la modification des caractéristiques physico-chimiques de la solution, telles que le pH, la température, la force ionique, la constante diélectrique, ainsi
que les méthodes physiques, comme la sonication, l'irradiation au laser, la congélation/décongélation, l'incubation en autoclave, la haute pression, l'homogénéisation douce, ou encore d'autres sources d'irradiation, cette liste n'étant pas limitative. Préférentiellement, on utilise la sonication. La sonication est une méthode connue de l'homme du métier, et souvent mise en œuvre dans les méthodes de purification de la PrPsc, en permettant d'augmenter la solubilité des agrégats.
Il est possible que tous les agrégats ne soient pas désagrégés lors de la mise en œuvre d'une seule étape de désagrégation. Dans ce cas, la concentration de protéines pathologiques augmente au fur et à mesure des étapes de désagrégation.
La durée de l'étape de désagrégation est aisément déterminable par l'homme du métier, et elle peut dépendre de la méthode de désagrégation choisie. De manière préférentielle, la durée de l'étape de désagrégation est comprise entre 1 seconde et 60 minutes, plus préférentiellement entre 5 secondes et 30 minutes, et plus particulièrement entre 5 secondes et 30 secondes.
Avantageusement, la succession des étapes iii) et iv), appelée cycle, est répétée au moins 2 fois, préférentiellement entre 5 et 100 fois, de préférence entre 20 et 60 fois.
Ce cycle répété entre 2 et 100 fois constitue une série de cycles d'amplification. Une série de cycles peut également être répétée plusieurs fois. Dans ce cas, la nouvelle série sera initiée à partir d'un volume de la série précédente à la place de l'échantillon d'ATNC initial.
Détection des protéines :
L'étape (v) de détection des protéines pathologiques peut être effectuée par toute méthode connue de l'homme du métier.
La détection spécifique de la PrPsc peut être réalisée par une première étape de séparation des deux isoformes PrPc et PrPsc. Cette séparation est effectuée sur la base de propriétés biochimiques de la PrPsc qui permettent de la distinguer des protéines non pathologiques,
en particulier le fait que la PrPsc est rapportée davantage résistante aux traitements à base de protéases et moins soluble même en présence de détergents. Ainsi, la première étape après l'amplification est de préférence la séparation de la PrPc (forme normale soluble non pathologique de la PrP) de l'échantillon, qui peut être effectuée par exemple au moyen de traitement par protéase, par exemple la protéinase K, ou par centrifugation pour séparer les formes solubles (PrPc) des formes insolubles (PrPsc).
Dans un mode de réalisation particulier, la digestion par la protéinase K est une étape préalable au Western Blot, digère principalement la PrPc et pas le PrPsc. C'est en effet une propriété de la PrPsc que d'être relativement résistante à la PK comparativement à la PrPc. L'étape de détection ultérieure ne détecte donc plus la forme non pathologique de la protéine car celle-ci a été digérée par la protéase.
L'étape de détection peut être effectuée à l'aide des méthodes suivantes : immunocytochimie (par exemple par marquage des cellules et analyse au Facscan) ou immunochimie (comme le Western-blot ou un test ELISA), ou test de radioactivité, test de fluorescence, microscopie électronique, test de turbidimétrie pour détecter les agrégats, ainsi que des tests structurels incluant la RMN (résonance magnétique nucléaire), le dichroïsme circulaire, la spectroscopie de Raman, l'absorption UV, un anticorps monoclonal reconnaissant la forme pathologique de la protéine, cette liste n'étant pas limitative.
II est également possible de détecter la forme pathologique des protéines au moyen d'un anticorps reconnaissant spécifiquement la forme pathologique et pas la forme non pathologique. Pour rendre sa détection plus aisée, cet anticorps peut être lui-même marqué.. Un tel anticorps peut être par exemple l'anticorps 15B3 (Korth et al., 1997, Nature 1997 Nov6, 390 (6655) : 74-7).
Titrage des A TNC :
La détection des formes pathologiques des protéines marqueurs ou de l'ATNC peut être associée à une détermination de la quantité de de ces protéines ou de l'ATNC présent dans l'échantillon.
Le titrage peut être effectué au moyen de toute méthode de titrage connue de l'homme du métier. En particulier il peut être effectué sur le modèle des méthodes décrites dans les documents WO2005022148 et WO2006117483 (notamment les exemples de référence A et B).
L'ensemble des résultats de Western-blot pour les différentes dilutions et les différents réplicats peut être analysé par une méthode statistique connue de l'homme du métier permettant d'établir un titre infectieux, comme par exemple la méthode de Spearman Karber (Schmidt N.J., Emmous R.W., Diagnostic Procédures for viral, ricketsial and chlaveydial Infection, 1989, 6ème Edition).
Dans un mode de réalisation de l'invention, la méthode de calcul du titre est la méthode de Spearman - Karber. Cette méthode suppose la dilution de l'échantillon à tester selon une progression géométrique, c'est-à-dire de raison constante entre les dilutions successives, et un ensemencement d'un volume constant (en général 0,150 ml) de chaque dilution dans cinq puits au moins. Le facteur de dilution le plus couramment utilisé est le facteur décimal.
Pour que la formule de Spearman-Karber soit applicable, il est nécessaire d'utiliser un nombre constant de puits ensemencés à l'aide de chaque dilution, un facteur de dilution constant et une gamme de dilutions suffisamment large pour encadrer à la fois les dilutions de part et d'autres desquelles cent pour cent des puits donneront une réaction positive, et les dilutions de part et d'autre desquelles cent pour cent des puits donneront une réaction négative.
Si une ou plusieurs de ces conditions ne sont pas satisfaites, on suppose parfois que pour un facteur de dilution constant, la dilution supérieure ou inférieure venant après la dernière effectuée aurait donné le résultat souhaité. Une telle "fabrication" de données ne repose sur aucun fondement théorique, mais si elle est appliquée avec suffisamment de prudence, elle
n'est pas dangereuse. Cependant, il est préférable de répéter le titrage avec une gamme plus appropriée de dilutions, ce qui est indispensable s'il y a de graves lacunes dans les données.
Selon la formule de Spearman-Karber:
Logio dose médiane = (Xo) - (d/2) + dS (T1Ai1)
où:
Xo= logio de la valeur réciproque de la dilution la plus basse à laquelle tous les inoculums d'épreuve sont positifs.
d= loglO du facteur de dilution, dit aussi « pas de dilution » (c'est-à-dire la différence entre les intervalles des logarithmes de dilution).
U1= nombre d'inoculums d'épreuve utilisés à chaque dilution .
R1= nombre d'inoculums positifs d'épreuve (sur ni).
S (1Vn1) =S (P) = somme de la proportion d'épreuves positives commençant à la dilution la plus basse et donnant cent pour cent de résultats positifs.
La sommation commence à la dilution Xo.
L'écart-type estimatif est calculé à l'aide de la formule suivante:
Log écart-type = d*V(E(p*(l-p)/(ni-l)))
Avec p = V1Zn1 = proportion d'épreuves positives (c'est-à-dire de cupules d'inoculum présentant une réaction) à chaque dilution.
La méthode de l'invention permet de quantifier l'infectiosité liée aux ATNC sur une gamme d'environ 4 log, c'est-à-dire de 10000 unités infectieuses in vitro. Ceci peut, par exemple, permettre de satisfaire aux critères de validation de l'efficacité des procédés d'obtention de produits biologiques vis-à-vis de l'élimination des ATNC.
Applications de la méthode de détermination de l'infectiosité liée aux ATNC :
L'invention concerne également l'application de la méthode de titrage selon l'invention à une méthode d'évaluation et/ou de contrôle in vitro d'un procédé d'obtention ou de traitement d'un produit biologique susceptible d'être contaminé par un ATNC. Cette méthode d'évaluation et/ou de contrôle est caractérisée en ce qu'on applique au produit biologique, en amont et en aval dudit procédé, une méthode de titrage selon l'invention, telle que décrite précédemment, et en ce que l'on compare les deux valeurs de titre obtenues. Par comparaison entre les deux mesures, on détermine le degré d'élimination ou le facteur de réduction de l'ATNC.
En particulier, la méthode de titrage selon l'invention a la capacité d'être aisément applicable à tout type de procédé d'obtention ou de purification de produits biologiques, en particulier de produits sanguins, tels que les dérivés de plasma sanguins, utilisant par exemple les chromatographies ou la nanofiltration, en particulier les chromatographies décrites dans les documents EP 0 3 59 593 et WO 02/092632 ou la nanofiltration décrite dans le document WO/2005/022148.
Ainsi, la mise en œuvre de la méthode de l'invention permet d'évaluer et/ou de contrôler l'efficacité d'un procédé (ou d'une partie d'un procédé) d'obtention ou de traitement, voire de purification, de tout produit biologique, susceptible d'être contaminé par un ATNC, dans l'élimination de cet ATNC, grâce à un titrage utilisant des lignées cellulaires transgéniques spécifiques, favorisant la réplication de l'ATNC, mises en contact avec un matériel infectieux ou potentiellement infectieux contenant l'ATNC à tester. On mesure les quantités d'ATNC en amont et en aval du procédé (ou de la partie du procédé) dont on veut apprécier l'efficacité à l'égard de l'ATNC. Par comparaison des deux mesures, on détermine le degré d'élimination de l'agent pathogène. Ainsi, la mise en œuvre de la présente méthode peut être effectuée au cours d'un procédé d'obtention d'un produit biologique ou dans le cadre d'un traitement d'élimination de l'ATNC suivant l'obtention du produit biologique.
L'invention concerne également l'application de la méthode de titrage selon l'invention à une méthode d'évaluation et/ou de contrôle in vitro d'une procédure de décontamination
d'un matériel. Dans ce cas, on détermine le titre en ATNC d'un produit biologique contenant un ATNC au moyen de la méthode de titrage selon l'invention. On met ensuite en contact ce produit biologique infecté avec le matériel à décontaminer puis on applique la procédure de décontamination à ce matériel. Enfin, on détermine à nouveau le titre du produit biologique ayant subi la procédure de décontamination. Les deux mesures de titre effectuées en amont et en aval de la procédure de décontamination sont comparées pour évaluer l'efficacité de la procédure de décontamination. Le matériel peut, par exemple, être un matériel de purification, en particulier une colonne de chromatographie, ou encore être la sanitisation d'une colonne de chromatographie à l'aide de soude.
L'invention concerne également l'application de la méthode de titrage selon l'invention à une procédure de sélection et/ou méthode d'évaluation de la capacité d'un composé candidat à moduler (réduire ou augmenter) le titre du matériel infectieux. Dans ce cas, on détermine le titre en ATNC d'un produit biologique contenant un ATNC au moyen de la méthode de titrage selon l'invention. On met ensuite en contact ce produit biologique infecté avec le composé à tester puis on détermine à nouveau le titre du produit biologique ayant subi la procédure de décontamination. Les deux mesures de titre effectuées en amont et en aval de la mise en contact de l'échantillon avec le composé à tester sont comparées.
L'invention concerne également l'application de la méthode de titrage selon l'invention à une procédure de sélection et/ou méthode d'évaluation d'un composé susceptible d'inhiber l'infectiosité d'un ATNC. Dans ce cas, on détermine le titre en ATNC d'un produit biologique contenant un ATNC, en présence puis en absence du composé à évaluer, au moyen de la méthode de titrage selon l'invention. Les modalités de la mise en présence du composé sont déterminées selon que l'action du composé prévient l'initiation d'un cycle infectieux ou bloque un cycle infectieux déjà initié. Dans tous les cas, on détermine le titre du produit biologique avec et sans traitement avec le produit à tester. Les deux mesures de titre effectuées sont comparées pour évaluer l'activité inhibitrice de l'infectiosité d'un ATNC du composé.
L'invention concerne également l'application de la méthode de titrage selon l'invention à une méthode d'identification d'un composé permettant de moduler la transformation de la
forme non-pathologique en la forme pathologique d'une protéine marqueur ou de l'ATNC, par exemple la transformation de PrP en PrPsc. Dans ce cas, on détermine le titre en ATNC d'un produit biologique contenant un ATNC au moyen de la méthode de titrage selon l'invention. On met ensuite en contact ce produit biologique infecté avec le composé à tester puis on applique la méthode de titrage de l'invention afin de déterminer à nouveau le titre du produit biologique. Les deux mesures de titre effectuées en amont et en aval de la mise en contact avec le composé sont comparées pour évaluer l'efficacité du composé à tester.
La méthode de l'invention sera mieux comprise à l'aide du complément de description qui va suivre, qui ne limite pas la portée de l'invention.
EXEMPLES :
Matériels et Méthodes
Les cellules MovS6 (Archer F. et al. 2004 supra) ont été sélectionnées comme cellules supportant la réplication des ATNC, et la souche de tremblante 127-S adaptée aux souris transgéniques Tg301 a été utilisée comme source d'infectiosité naturelle (Vilette JL et al. 2001 supra). Les souris transgéniques Tg301 portent un large fragment d'ADN isolé d'une librairie de chromosomes artificiels ovins, et les niveaux d'expression de la PrP ovine est environ 8 fois supérieur à celui observé dans le cerveau de mouton. La source d'infectiosité initiale consistait en un homogénat de cerveaux (lot LN-3326) de souris infectées à 200 mg / ml. Le titre de cet échantillon est de 5.7 logio uWB/ml et 6.35 TCIDso/ml. Culture cellulaire et inoculation : Les cellules MovS6 ont été cultivées en milieu DMEM + Ham-F12 (4 :1) complémenté en glutamine et sérum de veau fœtal (5% final) et incubées à 37°C sous 5% de CO2. Chaque semaine 10% des cellules ont été ré-ensemencées dans chaque puits. Les 90% de cellules restantes ont été soit conservées sous forme de culot cellulaire sec préalablement lavé en PBS, soit éliminées.
Des plaques de titrages ont été préparées 24 heures avant l'inoculation. Les cellules ont été ensemencées dans des puits d'environ 2cm2 (format de plaque 24 puits), à raison de 100.000 cellules par puits, soit environ 50.000 cellules/cm2.
L'inoculum était constitué soit de l'échantillon LN-3326 dilué 10 fois, soit d'un échantillon d'homogénat de cerveau sain qui a servi de «Contrôle négatif» (lot : LN-3777). Les inoculations ont été réalisées en 5 réplicats.
Les cellules ont été mises en contact pendant 24 heures avec 150 μl d'inoculum dilué, puis 1 ml de milieu de culture neuf était ajouté. Les cellules ont été maintenues en culture 72 heures supplémentaires, soit jusqu'au premier passage au cours duquel pour chaque puits, la totalité du tapis cellulaire a été transférée dans un puits d'environ 9.6cm2 (format de plaque 6 puits).
La culture cellulaire a alors été maintenue pendant 10 semaines. Chaque semaine, pour chaque puits le milieu de culture a été changé et 10% des cellules ont été re-ensemencées. Les cellules inoculées avec l'inoculum infecté (LN-3326) non re-ensemencées ont été pour 2 réplicats sur les 5, lavées une fois en PBS puis conservées à -800C sous forme de culot sec (échantillons destinés à une amplification selon la méthode de l'invention) et pour les 3 autres réplicats conservées sans lavage préalable en culot sec (échantillons destinés à une détection par WB). Les cellules inoculées avec l'échantillon sain et non re-ensemencées ont été, pour tous les réplicats, conservées sans lavage préalable sous la forme de culot sec. Les culots cellulaires obtenus permettaient d'effectuer les analyses décrites ci après. Détection de la PrPsc dans les cellules :
Les culots cellulaires, conservés à chaque passage, ont permis de rechercher la PrPsc produite par les cellules. La détection de la PrPsc produite a été réalisée soit directement par Western-blot pour les échantillons de culot cellulaire non lavé, soit par un Western blot après amplification par la méthode de l'invention pour les échantillons de culot cellulaire lavé.
- Détection directement par Western-blot : Les échantillons de culots cellulaires non lavés (3 réplicats sur les 5) ont été décongelés et repris dans 60μl de PBS. Les cellules ont été lysées par sonication pendant 15 secondes à l'aide d'un bain à sonication (puissance: 15W). 20μl de lysat cellulaire soniqué ont été prélevés pour être traités par la Protéinase K. Le produit de la digestion a été dénaturé puis analysé par
électrophorèse en gel de poly-acrylamide en conditions dénaturantes (SDS-PAGE). Les protéines ayant migré dans le gel ont été transférées sur une membrane PVDF par électro-transfert. La PrPsc présente sur les membranes a été détectée par incubation avec l'anticorps 6H4 (Prionics) puis un anticorps secondaire marqué à la phosphatase alcaline (anticorps de chèvre « anti-anticorps de souris »). Les membranes marquées ont été révélées par chemi-luminescence. Un échantillon était considéré comme positif si le profil électrophorétique des trois formes de PrPsc glycosylée était visible sur les autoradiogrammes.
- Détection par la méthode de l'invention : Chacun des échantillons de culots cellulaires lavés a été décongelé puis repris dans 90μl de solution d'homogénat de cerveau sain à 5% et placé en microtube de 200μl. Un cycle des étapes (iii) à (v) était composé d'une phase d'incubation de 30 minutes à température 37°C suivi d'une phase de sonication de 20 secondes. Une série de 50 cycles a été réalisée sur les échantillons à l'aide de l'automate Sonicateur Misonix 3000 (niveau de puissance réglé à 7). A partir de 18μl de produit d'amplification, une digestion par la protéinase K suivie d'une analyse par Western-blot a été réalisée pour détecter la présence éventuelle de PrPsc.
Résultats La détection de la PrPsc dans les différents échantillons est représentée sur la figure et résumée dans le tableau 1.

Aucun signal de PrPsc n'a été détecté dans l'échantillon constitué d'homogénat de cerveau sain. De même aucun signal n'a été observé dans le lysat de cellules MovS6 inoculées avec cet homogénat de cerveau sain (figure, puits 2 et 13).
Un signal spécifique de la PrPsc a été observé dans l'échantillon constitué d'homogénat de cerveau infecté par la souche de tremblante 127-S dilué 106 fois (figure, puits 14). Compte tenu du titre de 5,7 logio uWB/ml de cet homogénat, de la limite de détection de la méthode du Western-blot de 2.36 logio uWB/ml, la PrPsc dans cet échantillon dilué n'a pas été détectée par la seule méthode du Western-blot.
Un signal spécifique de la PrPsc a été observé dans les lysats des cellules MovS6 inoculées avec l'homogénat de cerveau infecté par la souche 127-S. Ce signal a été observé dès le premier passage (figure, puits 3 à 12).
Conclusions :
Amplification de la PrPsc liée à la souche 127-S dans l'homogénat de cerveau LN- 3326 :
Ces données montrent que la PrPsc associée à la souche 127-S dans l'échantillon d'homogénat de cerveau LN-3326 préalablement dilué 10 fois, peut être amplifiée par la méthode de l'invention. La détection de la PrPsc dans cet échantillon dilué indique que le taux d'amplification est d'au moins 2,5 à 3 logio. Par ailleurs, cette amplification est spécifique de la PrPsc puisqu'aucun signal n'est observé avec l'échantillon d'homogénat sain non dilué.
Amplification de la PrPsc associée à la souche 127-S dans les lysats de cellules : A la dilution étudiée (10" ), l'homogénat LN-3326 a induit la production de PrPsc détectable en Western-blot à partir du 4eme passage. Ce délai correspond au temps nécessaire à la propagation de la PrPsc dans la culture cellulaire pour atteindre le niveau de
concentration minimale détectable par Western-blot. Ce délai prouve en outre une production de novo de la PrPsc par les cellules.
Avec la méthode de l'invention, la PrPsc présente dans les cellules infectées est détectée dès le premier passage et pour tous les passages suivants. Cette amplification semble spécifique puisque la PrPsc n'a pas été détectée dans les cellules non infectées.
Ainsi, ces données semblent indiquer que la méthode de l'invention, par rapport à la méthode du Western-blot, permet de détecter plus précocement la PrPsc produite par les cellules infectées.
Claims
1. Méthode in vitro de détection et/ou titrage d'un agent transmissible non conventionnel (ATNC) ou d'une protéine de conformation pathologique marqueur de l'infectiosité de l'ATNC, dans un échantillon, comportant les étapes consistant à : i) mettre ledit échantillon en contact avec des cellules supportant la réplication ou la propagation de l'ATNC, ii) cultiver lesdites cellules pour répliquer ou propager IATNC présent dans ledit échantillon, iii) mettre en contact et incuber l'ATNC avec une source de substrat pour la protéine de conformation pathologique et/ou l'ATNC, par ce en quoi la quantité de protéine de conformation pathologique et/ou d'ATNC est amplifiée, iv) désagréger les agrégats éventuellement formés, v) déterminer la présence et/ou la quantité de protéine de conformation pathologique et/ou d'ATNC dans l'échantillon, les étapes (iii) et (iv) constituant un cycle d'opérations qui est répété au moins deux fois avant l'étape (v).
2. Méthode selon la revendication 1, dans laquelle la protéine de conformation pathologique, marqueur de IATNC, est la protéine prion PrPsc.
3. Méthode selon la revendication 2, dans laquelle les cellules de l'étape (i) sont des cellules dans lesquelles le gène codant pour le conformère non-pathologique de la protéine prion PrP a été intégré.
4. Méthode selon l'une quelconque des revendications précédentes, dans laquelle la détermination de la présence et/ou de la quantité de la protéine de conformation pathologique à l'étape (v) est réalisée par immunochimie ou immunocytochimie.
5. Méthode selon l'une quelconque des revendications 1 à 4, dans laquelle les cellules sont des cellules épithéliales de lapin, en particulier des cellules de la lignée Rov9.
6. Méthode selon l'une quelconque des revendications 1 à 4, dans laquelle les cellules sont des cellules gliales murines, en particulier des cellules de la lignée MovS2 ou MovS6.
7. Méthode selon l'une quelconque des revendications précédentes, dans laquelle ledit cycle des étapes (iii) et (iv) est répété de 5 à 60 fois avant l'étape (v).
8. Méthode selon l'une quelconque des revendications précédentes, dans laquelle en ce que l'échantillon est choisi dans le groupe constitué par les produits sanguins et leurs dérivés, les aliments, et les produits cosmétiques.
9. Méthode selon l'une quelconque des revendications précédentes, dans laquelle le substrat pour la forme pathologique de la protéine et/ou pour l'ATNC est apporté sous la forme d'un homogénat de cerveau sain.
10. Méthode in vitro d'évaluation et/ou de contrôle d'un procédé d'obtention ou de traitement d'un produit biologique ou d'un matériel susceptible d'être contaminé par un ATNC, méthode dans laquelle on applique audit produit biologique ou matériel, (A) en amont et (B) en aval dudit procédé, une méthode de titrage selon l'une quelconque des revendications 1 à 9, et en ce que l'on compare les deux valeurs (A) et (B) de titre obtenues.

Méthode in vitro d'évaluation et/ou de contrôle d'une procédure de décontamination d'un produit biologique ou d'un matériel, méthode dans laquelle on applique audit produit biologique ou matériel, (A) en amont et (B) en aval de ladite procédure, une méthode de titrage selon l'une quelconque des revendications 1 à 9, et en ce que l'on compare les deux valeurs (A) et (B) de titre obtenues.
12. Méthode in vitro d'évaluation de la capacité d'un composé à moduler l'infectiosité d'un produit biologique infectieux, méthode dans laquelle on applique audit produit biologique infectieux, (A) en présence et (B) en absence dudit composé à évaluer, une méthode de titrage selon l'une quelconque des revendications 1 à 9, et en ce que l'on compare les deux valeurs (A) et (B) de titre obtenues.
13. Méthode in vitro de diagnostic d'une encéphalopathie spongiforme transmissible chez un sujet humain ou animal non-humain, comprenant la détection de la présence dans un échantillon biologique dudit sujet, d'un agent transmissible non conventionnel (ATNC) ou d'une protéine de conformation pathologique, marqueur de l'infectiosité de l'ATNC, par la méthode telle que définie à l'une quelconque des revendications 1 à 9.
