Virová svinutka bramboru patří mezi závažná virová onemocnění bramboru způsobující snížení výnosu až o 80 %. Virus svinutky je přenášen pouze savým hmyzem a sadbou (Rasocha et al., 2007). Virus svinutky (PLRV) způsobuje kornoutovité stáčení listů, nejdříve ve spodním patru, později i ve vyšších patrech rostlin. Listy jsou kožovitě tuhé, při dotyku šustí, při zmáčknutí praskají. Rostliny jsou světlejší, chlorózní, obvykle nižšího vzrůstu se zkrácenými internodiemi. Hlízy jsou většinou drobnější. Přítomnost viru svinutky bramboru se převážně zjišťuje laboratorními metodami, nejdéle a nejčastěji imunoenzymatickou metodou ELISA (Clark a Adams, 1977).The viral coil of potatoes is one of the serious viral diseases of potatoes, causing a reduction in yield of up to 80%. Druhým postupem je použití specifických molekulárních sond. Tento test je založen na hybridizaci uměle připravené sondy DNA (pomocí metod genetického inženýrství) komplementární k RNA viroidu. PLRV se váže na pevnou podložku (nitrocelulosa, nylon) a je detekován hybrid DNA - RNA. Protože PLRV cDNA je klonována, lze ji získat bez větších nákladů v dostatečném množství. Tato metoda je velmi citlivá, není třeba inokulovat mezihostitele a při přípravě vzorků zdlouhavě purifikovat RNA. Použití pouze částečně přečištěné šťávy z rostlin bramborů zjednodušuje, urychluje a zlevňuje přípravu vzorků. Diagnostické sondy DNA lze značit radioaktivně (32p) nebo neradioaktivně (biotin, digoxigenin). Hybridizační techniky detekce jsou nyní v mnoha obměnách užívány nejen pro detekci PLRV, ale i pro další viry.The second procedure is the use of specific molecular probes. Hybridization detection techniques are now used in many variations not only for the detection of PLRV but also for other viruses.
Třetí možností jsou postupy využívající technik RT-PCR a RT-PCR v reálném čase. Metoda kvantitativní PCR je založena na stanovování fluorescence produktu PCR v jednotlivých vzorcích po každém cyklu PCR pomocí fluorescenčních sond a stanovování počtu cyklů potřebných pro dosažení prahové fluorescence. Stanovování se provádí na základě měřených změn fluorescence fluorescenční sondy. Používají se jednak nespecifická sonda využívající SybrGreen I, nebo fluorchromem značené sondy specifické pro amplifikovaný úsek dané nukleové kyseliny. Existuje více typů specifických sond, avšak nejčastěji používané sondy pro kvantifikaci jsou lineární hydrolyzační sondy tzv. TaqMan sondy (Ptáček a Dědič, 2009).The third option is procedures using RT-PCR and real-time RT-PCR techniques. Metody a postupy založené na detekci virové nukleové kyseliny pomocí specifických primerů pro reverzní transkripci - polymerázovou řetězovou reakci (RT-PCR) jsou řádově citlivější než metoda ELISA nebo hybridizační postupy a jsou v současnosti více používány. Metoda kvantitativní RT-PCR je jednou z nejcitlivějších používaných diagnostických metod a nachází uplatnění v detekci širokého spektra patogenů bramboru. Metoda pro specifickou detekci PLRV pomocí kvantitativní RT-PCR nebyla do současnosti v ČR navržena.Methods and procedures based on the detection of viral nucleic acid using specific primers for reverse transcription - polymerase chain reaction (RT-PCR) are much more sensitive than ELISA or hybridization methods and are currently more widely used. U 55 sbírkových izolátů tohoto viru byly ověřeny možnosti jeho detekce v postupech RT-PCR a QRT-PCR. Pro vlastní zkoušení byly používány jak metody izolace celkové nukleové kyseliny (NA), tak imunovazebné techniky (IC). U RT-PCR byly získány optimální výsledky pomocí primerů dle Solimana, kterými byly detekovány všechny zkoušené izoláty. Pro detekci PLRV metodou QRT-PCR byly na základě sekvenční analýzy českého izolátu (Plchová et al, 2009) navrženy sady primerů a sondy TaqMan. Kvizualizaci amplifikátů virové NA v postupech dvoukrokové QRT-PCR bylo používáno jak nespecifické značení pomocí SYBR Green, tak za použití vlastní specifické TaqMan sondy. Detekce PLRV pomocí QRT-PCR byla možná a spolehlivá při obou postupech značení DNA. Dosažené výsledky byly z hlediska citlivosti a spolehlivosti porovnány s metodou ELISA.The possibilities of its detection in 55 collection isolates of this virus were verified in RT-PCR and QRT-PCR procedures. Both total nucleic acid (NA) isolation methods and immunoassay (IC) techniques were used for self-testing. For RT-PCR, optimal results were obtained using primers according to Soliman, which detected all tested isolates. For the detection of PLRV by QRT-PCR, primer sets and TaqMan probes were designed based on sequence analysis of the Czech isolate (Plchová et al, 2009). Both non-specific labeling with SYBR Green and the use of a specific TaqMan probe were used to quantify viral NA amplificates in two-step QRT-PCR procedures. Detection of PLRV by QRT-PCR was possible and reliable in both DNA labeling procedures. The obtained results were compared with the ELISA method in terms of sensitivity and reliability.
Pro vlastní experimenty byly používány izoláty jednotlivých virů ze sbírkové kolekce mikroorganizmů (http://www.vurv.cz/collections/) udržované ve VÚB Havlíčkův Brod, CZ, v podmínkách in vitro. Celkově bylo testováno 59 vzorků, z toho 4 negativní kontroly.Isolates of individual viruses from the collection of microorganisms (http://www.vurv.cz/collections/) maintained at VÚB Havlíčkův Brod, CZ, in vitro were used for our own experiments. Pro izolaci celkové RNA lze použít mnoho různých postupů, z hlediska časové náročnosti, kvality získané RNA a reprodukovatelnosti izolačního procesu je optimální použít některý z široké škály komerčních souprav (Invitek, Roche, atd.). Původci doporučují postup extrakce RNA pomocí RNeasy Plant Total RNA Kit (QIAGEN).Many different methods can be used to isolate total RNA, in terms of time consuming, quality of RNA obtained and reproducibility of the isolation process, it is optimal to use one of a wide range of commercial kits (Invitek, Roche, etc.).
