背景技术
天使综合征(Angelman syndrome)的特征是严重的智力和发育障碍、睡眠障碍、癫痫发作、不自主运动(jerky movements)、脑电图异常、频繁发笑或微笑以及严重的语言障碍。天使综合征是由母系遗传染色体15q11.2上的UBE3A基因缺失或失活且蛋白质因此而缺失或失活所引起的神经系统遗传性疾病。不同的是,Dup15q综合征是一种临床可识别的综合征,由染色体15q11-13.1的重复引起的。在Dup15q综合征中,UBE3A过表达。在天使综合征(AS)中,E3泛素连接酶UBE3A的神经元缺失导致若干严重神经功能障碍。
尽管UBE3A的神经元缺失会引起AS,但对下游分子和细胞功能障碍却缺乏了解。相关UBE3A底物的鉴定将有助于更好地了解Ube3a功能在健康和疾病方面的作用,并且支持药物和生物标志物的研发以监测UBE3A功能。
发明内容
本发明涉及新颖的生物标志物,当泛素-蛋白连接酶E3A(UBE3A)蛋白质水平增加或降低时,所述新颖的生物标志物的蛋白质表达被调节,而且一些生物标志物与UBE3A形成蛋白质复合物。这些包括蛋白质TKT、DZANK1、ACYP1、UBLCP1、YARS、WARS、SOD2和PSME3。本发明进一步涉及药物生物标志物和基于这些蛋白质检测UBE3A活性的方法,从而用于药物治疗靶向UBE3A的疾病,包括天使综合征、15qdup综合征和其他自闭症谱系障碍。

定义

在本发明中,UBE3A蛋白质表达水平调节剂是指能够降低或提高UBE3A蛋白质表达水平的分子。能够降低UBE3A蛋白质表达水平的调节剂称为UBE3A抑制剂,并且能够提高UBE3A蛋白质表达水平的调节剂称为UBE3A增强剂。UBE3A调节剂可以是干扰RNA分子的mRNA。在另一实施例中,UBE3A调节剂是双链RNA(dsRNA),例如短干扰RNA(siRNA)或短发夹RNA(shRNA)。双链RNA可以是任何类型的RNA,包括但不限于mRNA、snRNA、microRNA和tRNA。RNA干扰(RNAi)特别适用于特异性地抑制特异性RNA和/或蛋白质的产生。适用于本发明的dsRNA分子的设计和制备在本领域技术人员的技术范围内,特别是关于WO 99/32619、WO99/53050、WO 99/49029和WO 01/34815。优选地,siRNA分子包含具有与靶mRNA相同的约19至23个邻接核苷酸的核苷酸序列。术语“shRNA”是指其中少于约50个核苷酸与同一RNA分子上的互补序列配对的siRNA分子,该序列和互补序列被至少约4至15个核苷酸的未配对区域分隔开(在由两个碱基互补区域产生的茎结构上形成一个单链环)。有完善的siRNA设计标准(参见,例如,Elbashire等人,2001)。

术语“对照样品”是指未用UBE3A调节剂处理过的样品。例如,对照样品是未用UBE3A调节剂处理过的细胞培养物样品,或者细胞培养物已用非UBE3A调节剂的化合物加以处理(阴性对照)。
UBE3A标志物蛋白TKT、DZANK1、UBLCP1和PSME3的表达水平与UBE3A蛋白质的表达水平负相关,即低水平的UBE3A蛋白质水平与这些标志物蛋白的高表达水平相关,而UBE3A蛋白质水平的增加与这些标志物蛋白质表达水平的降低相关。
UBE3A标志物蛋白ACYP1、YARS、WARS和SOD2的表达水平与UBE3A蛋白的表达水平正相关,即低水平的UBE3A蛋白质表达与这些标志物蛋白的低表达水平相关,而UBE3A蛋白质水平的增加与这些标志物蛋白的表达水平的增加相关。

实例
AS小鼠在出生时表现出蛋白质组改变,这种改变在出生后发育中加剧
基于数据独立采集(DIA)质谱分析的蛋白质组学已成为无标记定量蛋白质组学的首选方法,因为与传统的数据依赖采集(DDA)相比,它具有更高的重现性、覆盖深度和高动态范围[17,18]。我们选择DIA来量化来自对照小鼠和AS小鼠在出生后P1、P21和P56天时小鼠皮质发育过程中的蛋白质组变化。生成所有时间点的对照和AS皮质的汇集样品,分级并在DDA模式下测量,产生包含8,270种蛋白质(77,439种独特肽)的样品特异性谱文库。接下来,在DIA模式下测量单个样品,并使用样品特异性文库分析DIA数据,以量化所有样品中的7,187种蛋白质。然后对每个时间点的蛋白质水平数据进行差异蛋白质表达谱分析,并进行途径富集分析(图1A)。观察到的每种条件下蛋白质的中位生物百分比变异系数(%Cov)在11%至15%之间,与关于DIA的文献的报道一致[17]。
与对照小鼠相比,AS中UBE3A蛋白在所有时间点均显着降低(<对照水平的20%,调整后p值<0.05)。在对照和AS中,UBE3A表达水平从P1到P56均降低,这与出生后发育期间神经元中父本UBE3A等位基因完全沉默的观察结果一致[19,20](图1B)。所有蛋白质的偏最小二乘判别分析(PLS-DA)使样品按年龄(T1)和基因型(T3)二者分离,其中P21和P56与P1显著不同。沿T3的分离显示,AS小鼠在其蛋白质组学概况方面逐渐与对照小鼠不同,成年大脑(P56)中的差异最大(图1C)。
使用GO:细胞成分(GO:CC)对所有蛋白质进行的途径富集分析显示,氨酰-tRNA合成酶和蛋白酶体复合物在全部出生后阶段上调,而突触前途径和突触后途径在P56时显著改变,与突触的成熟同时发生(图1D)。接下来,我们的目标是识别在每个发育阶段被差异化调节的蛋白质,并观察它们随时间的差异。在任何时间点,对照小鼠和AS小鼠之间有28种蛋白质(图1E)受到显著调节(q值<0.05)。这些蛋白质的层次聚类揭示了基因型和发育阶段依赖性效应,这些蛋白质被UBE3A表达共同调节,并相对于UBE3A表达反向调节。虽然一些蛋白质,如代谢酶TKT(转酮酶)仅在P21和P56处改变,但许多其他蛋白质如MIOS(GATOR2复合体的组分)、微管蛋白KIF3C、含有卵巢肿瘤结构域(OTU)的去泛素化半胱氨酸蛋白酶OTUB2在所有时间点都表现出失调(图1E、图S2)。
有趣的是,属于氨酰-tRNA合成酶途径的蛋白质(QARS、DUS3L、YARS)的丰度在不同时间点在AS中均增加和减少,而蛋白酶体亚基UBLCP1、UCHL5、PSME3在所有时间点均增加,这有必要对这些途径进行进一步研究。
AS小鼠中氨酰tRNA合成酶、蛋白酶体和突触的发育调控途径改变
接下来我们检查了改变的途径中各个蛋白质的轨迹。氨酰-tRNA合成酶(ARS)是进化上保守的酶,参与氨基酸与其关联tRNA的连接,并且可以游离存在或作为ARS多酶复合体(MSC)的一部分[21]。我们检查了大脑成熟过程中所有ARS和MSC蛋白质的表达(图2A),表明I类ARS蛋白,特别是属于MSC的MARS、QARS、RARS、AIMP1和AIMP2在AS中增加。相反,参与芳香族氨基酸负载的ARS蛋白,即色氨酰-tRNA合成酶WARS和酪氨酰-tRNA合成酶YARS在AS中减少(图2A)。有趣的是,无论基因型如何,这些蛋白质在出生后大脑发育过程中都会大幅减少,在AS中在P21和P56的疾病改变显著不同(图2B)。
与蛋白酶体的所有组分对应的蛋白质从出生起就发生改变,并持续到成年。追踪蛋白酶体装置的各个蛋白质,包括11S和19S调节颗粒的亚基、20S核心亚基和蛋白酶体相互作用蛋白,揭示了疾病特异性分子轨迹[22](图2C)。我们观察到几种蛋白酶体相互作用蛋白(UCHL5、UBLCP1、USP14)以及属于11S和19S调节亚基的蛋白(PSMD11、PSMC3、PSMD1、PSME3)的丰度持续增加,而20S核心蛋白酶体亚基的变化也遵循类似的趋势,但相对较小(图2C、图2D)。因此,UBE3A导致整个发育过程中蛋白酶体亚基和辅助蛋白的总体增加,最显著的变化是11S和19S调节亚基以及蛋白酶体相关蛋白质的子集。
接下来,我们检查了AS小鼠中在P56时选择性改变(AS与对照,q值<0.05),但在P1或P21时不改变的突触蛋白,并发现了63种满足这些标准的蛋白质(图2E)。这些蛋白质的热图可视化和层次聚类揭示了AS基因型的双向效应,与对照组相比,AS中的多组蛋白质被上调(红色簇,40种蛋白质)和下调(蓝色簇,23种蛋白质)。为了确定这两组蛋白质是否在特定的突触亚区室中富集,我们使用Synapse GO(一个高质量的手动注释的突触GO数据库)进行途径富集分析[23]。对40种蛋白质的上调集合的SynGO CC富集分析显示它们分布在突触前和突触后位点。属于突触小泡和突触前活动区的蛋白质(STX1A、SYP、VAMP2)以及为突触后密度的组分的蛋白质(GRIA3、ATP2B2、LRRC2)被显著富集(FDR调整后p值<0.05)(图2F,上图;数据表S3)。SynGO分析揭示了AS中减少的蛋白质也属于突触前和突触后区室。具体而言,在AS中在第56天时,突触小泡蛋白(STXBP5、SLC6A2、ATP6V0C)和突触后密度蛋白(GRK2、KPNA1、PAK1、PTPRF)减少。
因此,AS小鼠中的蛋白质改变是动态的;ARS和蛋白酶体亚基从出生起就发生了改变,而突触蛋白的许多变化是在大脑成熟的最后阶段发生的。
成年AS大鼠重现了在AS小鼠不同脑区观察到的蛋白质组学改变。
接下来,我们利用新近可用的AS大鼠模型[24],探索了在AS大鼠模型中观察到的改变是否是跨物种和跨脑区保守的。我们在成年(P84)对照和AS大鼠中对三个大鼠脑区进行了基于DIA的LC-MS分析(CB:小脑,HC:海马体和CX:皮质)(图3A)。通过在来自所有样品的所有三个脑区的分级汇集样品上运行DDA结合直接DIA测量生成混合谱文库,以生成8,928种蛋白质(116,603种独特肽)的文库,使我们能够量化所有样品中的7,525种蛋白质。每种样品类型的变异系数约为10%。AS大鼠的所有三个脑区的UBE3A表达均明显降低(图3B)。与小鼠类似[25,26]。与海马体和皮质相比,对照大鼠小脑中的UBE3A水平更低,而AS大鼠小脑中残留的UBE3A水平较高(小脑中,对照水平的27%,而在海马体和皮质中,<对照水平的10%;图3B)。随后的PLS-DA分析揭示了基因型(T3)与脑区(T2、T1)之间的稳健分离(图3C)。小脑的蛋白质组学概况与皮质和海马体不同,皮质和海马体彼此之间有更多相似之处,可能反映了不同的发育起源和细胞结构。
对AS大鼠的脑中显著改变的蛋白质的检查显示,34种蛋白质在所有三个脑区中变化,并且海马体和皮质中的改变有很大的重叠(图3D)。小脑中的显著命中通过层次聚类可视化,揭示了上调(蓝色簇)和下调(绿色簇)蛋白质的集合(图3E)。小脑中改变的几种蛋白质在皮质和海马体中显示出方向性趋势,但未达到统计截止值。有趣的是,几种蛋白质(包括GSTO1、DAB2IP、ASNS、AGAP1)在AS的小脑中特异性改变,表明这些底物的小脑神经元特异性调节。属于蛋白酶体亚基的蛋白质(包括UBLCP1、UCHL5、PSME3)以及ARS蛋白YARS和WARS在所有三个脑区中都发生改变(图3F、图3G、图3H,黑星)。
接下来,我们检查了AS P56小鼠和大鼠皮质(图3I至图3K)以及大鼠脑区中对应于3个主要途径的改变的蛋白质之间的相关性。我们将每个途径细分为蛋白质的集合,与对照相比,这些蛋白质在AS小鼠皮质中在P56时上调(红色)或下调(蓝色)。ARS途径的变化倍数的相关性图显示大鼠和小鼠之间存在显著相关性(R=0.66,p=4.29E-004),在小鼠和大鼠二者中,AS中YARS、WARS和GARS下调,而MARS、VARS、AIMP1和AIMP2上调(图3I)。
蛋白酶体复合物蛋白显示大鼠和小鼠皮质之间(图3J)(R=0.49,P=2.12E-004)以及跨脑区的稳健的相关性。含有泛素样结构域的CTD磷酸酶1;UBLCP1,泛素羧基末端水解酶同工酶L5;UCHL5和蛋白酶体激活剂复合物亚基3;PSME3在成年大鼠的所有三个脑区中一致上调(图3J)。与AS小鼠以及AS大鼠脑区的对照相比,蛋白酶体组装伴侣3;PSME3和26S蛋白酶体非ATP酶调节亚基10;PSMD10在AS中一致下调。与氨酰tRNA合成酶途径类似,皮质和海马体显示出彼此更加相似,而小脑则略有不同。
突触蛋白改变的分析显示,物种之间和跨大鼠脑区的相似性和差异(图3K)。AS大鼠皮质与小鼠皮质(R=0.53,P=4.86E-006)和大鼠海马体(R=0.56,P=1.59E-006)相似,而AS小脑则不同(R=0.21,P=8.60E-002)。有趣的是,突触蛋白GAD2、ACHE、PLCXD3和GRK2在AS的所有脑区和跨物种下调,而PSD、DLG4、PLCB1和VPS11在AS中上调。其他蛋白如MAP1A、PCLO、PTPRF、STX1A显示出脑区或物种特异性差异。
在幼年和成年AS小鼠中恢复UBE3A表达不同程度地挽救改变的蛋白质组学状态
接下来,我们探讨了在临床相关治疗时间点,即在幼年和成年小鼠中,是否可以通过UBE3A恢复来挽救潜在UBE3A靶标和途径的这些改变。为了解决改变的分子蛋白质组是否可以通过恢复UBE3A表达来挽救,我们利用含有他莫昔芬可诱导的UBE3A等位基因的AS小鼠模型[4]。对照(WT;CreERT2+),AS(Ube3aStop/p+)。UBE3A恢复小鼠(Ube3aStop/p+;CreERT2+)在P21或P56时(对应于幼年和成年发育阶段)被注射他莫昔芬,并在P84被处死以比较两个时间点的挽救(图4A)。使用皮质组织在DIA模式下对所有样品的5325种蛋白质进行量化,并使用由对照和AS组创建的汇集文库进行分析。
通过LC/MS测量,在P21和P56时的UBE3A恢复能够将皮质UBE3A蛋白质水平从对照动物的<20%分别挽救至81%和71%(图4B)。PLS-DA通过恢复时间点(T1)和基因型(T2)将样品分开,对照与AS小鼠显著不同(图4C)。整体蛋白质组谱分析显示,P21恢复组恢复为对照,而P56恢复部分地挽救了AS蛋白质组。这些结果表明,幼年大脑中AS相关的蛋白质稳态的变化可以通过UBE3A恢复而被几乎完全挽救,而成年大脑中的挽救程度较小。
接下来,我们对差异变化的蛋白质进行了表达和途径分析,以绘制不同组之间UBE3A下游靶标的轨迹。使用GO:细胞成分(GO:CC)分析对所有蛋白质进行途径富集分析,比较AS与对照或AS与P21或P56时的恢复,揭示了氨酰-tRNA合成酶在P21而非P56时的挽救,以及蛋白酶体复合物和突触蛋白基因集二者在两个时间点的挽救(图4D)。
四个样品集中任一个之间发生显著改变的前27种单独的蛋白质的热图表明,大多数蛋白质都可以在早期和晚期挽救中在一定程度上被恢复。(调整后p值<0.05;图4E)。根据相对于UBE3A表达的共调节(洋红色)或反向调节(绿色)的程度进行层次聚类。虽然大多数蛋白质,包括属于ARS的热门命中(例如YARS和WARS)和蛋白酶体亚基或蛋白酶体辅助蛋白(例如UBLCP1、UCHL5、PSME3)在P21对P56显示出增强的挽救;而包括FDPS、C2CD4C、FXYD6、TSNAX和STX7的几种突触蛋白在P56时的表达被归一化,表明它们对UBE3A的相应可以变化。
在啮齿动物和人类中转酮酶是UBE3A的核靶标
为了用正交方法确认热门的鉴定的UBE3A靶标的子集,我们使用毛细管蛋白质印迹对一组独立的对照、AS和P21恢复小鼠皮质样品进行了生化分析(图4F)。对多个测试的命中,包括TKT、UCHL5、ACYP1、YARS、DZANK和SOD2检测到对照与AS小鼠相比以及P21恢复与AS小鼠相比的显著变化的蛋白质水平。这些结果证实了独立实验和蛋白质量化方法中鉴定的靶标的稳健性。此外,对照和AS小鼠的皮质组织中的热门的鉴定的命中的转录水平没有显著差异,表明表达水平的变化是在翻译水平或在翻译后。
接下来,我们研究了啮齿类动物中热门UBE3A依赖性命中是否在来源于诱导多能干细胞(iPSC)的神经元中改变,这些诱导多能干细胞(iPSC)从AS患者和对照血液产生[27](Pandya等人,2021)。分化6周后,使用毛细管蛋白质印迹分析这组选定蛋白质的表达。所有测试的蛋白质在AS神经元中均显示与对照相比的显著上调,包括所有与蛋白酶体相关的那些(UCHL5、PSMD2、USP14、UBLCP1、PSME3)和与ARS途径相关的那些(YARS、WARS)。此外,用UBE3A靶向ASO处理对照神经元来降低UBE3A表达(UBE3A KD)模拟了在AS患者神经元中观察到的变化,尽管在大多数情况下变化倍数较小(图5A)。一致的是,在AS患者神经元以及AS小鼠和大鼠的脑中,TKT显示了最大的变化倍数(图5A)。因此,我们试图解决TKT的UBE3A依赖性调节的机制。
与磷酸戊糖途径中的其他酶不同,TKT先前已被报道在某些癌细胞和正常组织中具有显著的核定位,并且包含核定位信号[28,29]。类似地,TKT在人和大鼠神经元中主要出现在核中(图5B、图5D)。在人类神经元中,用DAPI和MAP2联合标记显示,与非神经元细胞相比,TKT表达在神经元的细胞核中更高(MAP2+对MAP2-细胞),并且在AS神经元中增加并且以UBE3A依赖性方式增加(图5B、图5C)。神经元iPSC来源的AS和UBE3A KD培养物二者中的TKT核强度显示TKT表达显著上调(MAP2阳性核与对照进行比较,+59%;图5B、图5C)。在大鼠皮质中,神经元(NeuN阳性)和非神经元细胞二者中存在低表达。与患者神经元一致,核TKT信号在AS病况中显著上调(+95%;图5D、图5E)。在大鼠的脑中,在非神经元细胞中存在小幅增加,这可能是由UBE3A基因剂量减少引起的(图5E)。
为了评估TKT是否是UBE3A的直接靶标,我们使用了先前描述的在大肠杆菌中进行的细胞泛素化测定[14,30]。为此,用编码兔泛素样修饰剂激活酶1(UBA1)、E2泛素缀合酶UBCH5、E3连接酶UBE3A(或催化失活变体)、泛素和TKT或RING1B的质粒转化大肠杆菌细胞。RING1B是UBE3A的一个公认靶点,并且在此测定中充当阳性对照[14,31]。对于RING1B和TKT二者,活性UBE3A和泛素化级联的所有组分的存在都导致形成较慢迁移的带(图5F)。当泛素不存在或存在催化失活的UBE3AC817S时,不会看到这些较慢迁移的带。这些结果强烈表明UBE3A可以直接使TKT泛素化。
UBE3A已被证明以多种同种型表达,这些同种型在细胞定位方面彼此不同。在人类中,存在三种在N末端不同的功能性同种型[32,33],而在小鼠中,只存在两种,一种较短的、主要是核同种型(mUBE3A-Iso3),和一种较长的、胞质同种型(mUBE3a-Iso2)。此外,失去核UBE3A同种型已被证明足以诱导小鼠的AS表型[13]。鉴于神经元细胞核中TKT的UBE3A依赖性上调,我们提出其调节是否是UBE3A同种型特异性的问题。用毛细管蛋白质印迹分析来自mUBE3A-Iso3和mUBE3a-Iso2敲除小鼠及其各自对照的皮质组织的裂解物。由于mUBE3A-Iso3占UBE3A蛋白的大部分,因此敲除该同种型使总UBE3A水平降低了60%以上(图5G)。与野生型对照相比,mUBE3A-Iso3敲除小鼠的组织中TKT和UCHL5(一种已知的位于核的UBE3A靶标)二者的水平都上调(分别为+12.8%和+28.4%),而敲除细胞质同种型mUBE3a-Iso2没有显著影响表达水平(图5G)。这表明TKT蛋白水平受核同种型mUBE3A-Iso3控制。
讨论
在这项研究中,我们全面绘制了UBE3A驱动的啮齿动物蛋白质组的时间和空间变化。结合我们之前对AS患者来源的神经元的蛋白质组学分析,我们注意到跨物种的疾病变化。我们证明AS蛋白质组在出生后发育过程中加剧,并且可以通过在青少年和年轻成人出生后阶段恢复UBE3A来恢复,尽管在早更早间点的挽救更有效。此外,我们还鉴定了小鼠中受UBE3A缺失影响的三个主要细胞途径,这也在AS的大鼠和人类模型中观察到:蛋白酶体、ARS和几个突触途径。这些结果意味着基本全局细胞过程的调节受UBE3A控制,并且UBE3A改变表现出不同的发育轨迹。
在所有物种和跨所有发育阶段的AS蛋白质组中观察到的最显著的变化是蛋白酶体亚基和蛋白酶体辅助蛋白的上调。此前已报道UBE3A可以直接与26S蛋白酶体相互作用并调节蛋白酶体亚基的周转[13,16,34,35]。我们的数据显示,蛋白质丰度的变化对19S和11S调节亚基以及蛋白酶体辅助蛋白的影响比对20S核心的影响更大。在非神经元环境中,一些热门命中,包括多聚泛素化受体PSMD4、去泛素化酶UCHL5和调节亚基PSMC3可以被UBE3A直接泛素化,并且进而可以对蛋白酶体功能,包括结合和加工其底物产生负面影响[36]。因此可以相信,UBE3A缺失在体内以类似的方式影响蛋白酶体功能,这将导致对AS蛋白质组的累积效应。此外,辅助蛋白丰度和功能的变化可能通过阻碍神经元中特定疾病相关底物的识别而直接导致疾病表型。未来的研究应该解决Ube3a蛋白酶体机能障碍以及核与细胞质Ube3a对广泛的蛋白质组疾病变化的贡献程度。
与蛋白酶体途径类似,我们观察到ARS跨所有发育时间点的变化。ARS是一个核编码的酶家族,通过将氨基酸与其关联tRNA分子缀合来确保正确翻译,为蛋白质翻译提供关键的初始步骤[21]。与蛋白酶体类似,ARS在蛋白质稳态(在本例中为翻译)中发挥核心作用,但与蛋白酶体亚基相比,ARS与UBE3A依赖性机制的关联尚不清楚。使用人类蛋白质-蛋白质相互作用数据库进行综合网络分析,鉴定了几种ARS作为UBE3A相互作用组的一部分,包括AIMP1、AIMP2、MARS和QARS,尽管它们没有一个被报道作为直接底物[37]。这与我们的发现一致,即ARS途径中的单个蛋白质不是普遍上调的。虽然AS小鼠中QARS和AIMP1蛋白的蛋白质丰度升高,但YARS和WARS的蛋白质丰度降低,这表明存在具有直接和间接效应的更复杂的UBE3A依赖性调节机制。在真核进化过程中,多细胞生物体已经具有实现翻译以外的功能的额外的ARS蛋白结构域[38]。对病因不明的患者进行全外显子组和全基因组测序,发现ARS基因(例如I类ARS蛋白YARS和WARS)的功能丧失突变与神经系统功能障碍、发育迟缓和癫痫有关[39,40]。催化结构域中的突变会降低氨酰化率或ARS识别tRNA的准确性,可能干扰蛋白质合成,并从而导致许多相关的疾患。此外,酪氨酸和色氨酸是血清素和多巴胺的重要组成部分,对正常突触功能至关重要,并且在AS患者和AS小鼠模型中已经报道了神经递质失衡对AS行为表型的影响[41]。不干扰催化功能的致病ARS突变的存在表明,非典型ARS功能也可能导致病理表型。可以相信,AS中单个ARS蛋白的丰度的变化影响MSC组成和不依赖于翻译的作用,如线粒体稳态、核rRNA合成和细胞因子刺激[42]。未来的工作需要确定AS中的翻译机制或其他ARS相关功能是否受到干扰,以及这如何影响疾病表型。
与蛋白酶体和tRNA合成酶途径不同,突触命中大多在发育后期改变,与神经系统的完全成熟同时发生。许多涉及神经元功能的UBE3A下游靶标之前已被表征,尽管对于这些靶标中的大多数来说,它们是否是直接底物仍有待确定。在我们的数据集中,宽范围的突触蛋白质的丰度增加或降低,证实了分子水平上的突触失调。我们的分析表明,命中定位于突触前和突触后区室,包括突触小泡的组成部分、突触前活动区和突触后密度,表明整体突触扰动而不是单个突触区室的变化。每种单独成分的丰度变化如何影响神经功能以及直接经由UBE3a或作为结果途径(例如在早期发育阶段表现出来的蛋白酶体或ARS)的交互作用的程度仍有待确定。
最近,产生了一种新颖的AS大鼠模型,该模型携带母本UBE3A基因的缺失,并重现了先前在AS小鼠中观察到的许多行为表型[24]。我们的研究代表了第一个AS大鼠脑组织的蛋白质组学研究,并且我们确认了在AS小鼠中鉴定的热门命中,包括ARS家族的成员YARS和WARS、蛋白酶体亚基和辅助蛋白(诸如UBLCP1和UCHL5)以及代谢酶TKT,这显示出我们所有的AS数据集中的一致的上调。大鼠AS皮质中蛋白酶体、ARS和突触途径的改变与P56 AS小鼠密切相关,表明UBE3A依赖性途径改变是保守的,表明AS中存在广泛的潜在疾病机制。
对大鼠的单独脑区分析确定了皮质、海马体和小脑之间的共性和区域差异;显示AS患者的功能障碍的区域并且多年来一直是研究的主要焦点[43]。特别感兴趣的是研究潜在区域特异性功能障碍(诸如认知和学习障碍、共济失调和运动不协调)背后的分子机制。有趣的是,在AS小鼠和大鼠之间保守的蛋白质和途径也被证实在不同的脑区改变。有趣的是,小脑AS蛋白质组与皮质和海马体的蛋白质组不同,且这可能对啮齿动物模型和AS患者中观察到的运动功能障碍和共济失调有影响。小脑神经元细胞结构相当独特,大多数神经元、小脑细胞几乎不表达UBE3A,因此可能的UBE3A蛋白质变化可能源自浦肯野细胞或高尔基细胞[26]。与其他脑区相比,一些AS小脑特异性蛋白质要么在小脑中专门表达,要么表现出显著富集。DPYSL5是一种在发育中的脑中表达的酶,在脑中它通过与肌动蛋白相互作用来调节轴突生长[44]。在小鼠中,在成年小脑中,它调节浦肯野细胞的树突发育和突触可塑性[45]。抗CRMP5抗体经常在患有亚急性小脑性共济失调的患者的血清中检测到[46],并且蛋白质组学谱分析显示患有皮质发育不良和癫痫的患者中表达显著增加[47]。BRAF激酶功能获得突变与心-面-皮肤综合征(CFC)相关联,该综合征呈现一系列类似于AS的神经系统表型,包括发育迟缓、智力障碍和癫痫发作。在iPSC来源的神经元中,BRAF功能获得导致未成熟的神经元分化和祖细胞池的耗尽,并且在这些培养物中产生的神经元表现出更高的内在兴奋性[48]。最后,天冬酰胺合成酶ASNS功能丧失与小头畸形相关联,这很可能是由祖细胞增殖减少引起的[49]。ASNS通过代谢连接四种氨基酸L-天冬氨酸、L-天冬酰胺、L-谷氨酸和L-谷氨酰胺,因此脑中这些氨基酸的平衡失调可能会导致小头畸形和脑功能障碍。
尽管在AS患者中观察到UBE3A基因座的较大缺失,但单独的UBE3A表达缺失已被证明足以诱发AS。因此,恢复UBE3A表达是目前正在进行临床试验的一种有前途的治疗策略。在携带诱导型母本UBE3A等位基因的条件AS小鼠模型中,证实了在UBE3A恢复后特定行为表型的年龄依赖性挽救[4,50]。此外,尽管在成年AS小鼠中单次脑室内注射UBE3A ATS ASO未能挽救大多数行为表型[7]。向新生小鼠注射ASO挽救了许多行为表型(Milazzo出版中)。虽然啮齿动物的行为表明UBE3A恢复在早期时间点更有效,但分子/蛋白质组变化可能不一定如此。发育早期阶段的Ube3a神经元损失可能引起发育改变,而这种改变很难从成熟神经元的直接或间接蛋白质调节中剥离出来。因此,我们提出在青春期(P21)和成年期(P56)恢复UBE3A可以在多大程度上恢复小鼠的AS蛋白质组的问题。引人注目的是,在任一阶段恢复UBE3A表达将蛋白质组稳态恢复到显著程度,尽管P21挽救更有效。在很大程度上,蛋白酶体和突触途径改变在两个时间点都得到恢复,并且这与大多数电生理参数也可以在成年UBE3A恢复后得到恢复的观察结果一致[51]。这些结果强调,蛋白质的疾病轨迹和相关联的途径是UBE3A依赖性的,可以在出生后恢复。有趣的是,一些蛋白质仅在成年挽救中被调节,表明在完全成熟的神经元中的作用。P56特异性突触命中包括TSNAX(一种对突触可塑性至关重要的信号传导蛋白)[52]和STX7(突触小泡(SV)的一个组分,可以在维持SV的突触前循环池中发挥作用)[53]。这些结果表明,成年早期恢复UBE3A表达可以显著恢复AS蛋白质组,并潜在地挽救蛋白酶体和突触功能,为AS的疾病缓解疗法的进展提供进一步的鼓励。
在之前的一项研究中,对患者来源的iPSC神经元培养物以及使用ASO恢复UBE3A后的蛋白质组学分析揭示了人类特异性UBE3A靶标的集合,包括含有GAG结构域的蛋白质PEG10[27]。此外,在患者神经元中鉴定的几个热门命中也在AS模型中改变,包括PPID、DST和UCHL5。一些另外的蛋白酶体和ARS蛋白存在于AS神经元中,并通过敲低UBE3A进行表型复制。值得注意的是,TKT是在啮齿动物模型中显示出最大变化并被验证为直接UBE3A靶标的蛋白质,在人类AS神经元中也是改变最大的。TKT是磷酸戊糖途径(PPP)的限速酶,PPP是一种生成NADPH的代谢途径并且是核苷酸合成的组成部分。此外,TKT是PPP的非氧化分支的一部分,将其与糖酵解连接起来,并且由于其可逆性质,它可以控制通过PPP的流量。TKT功能依赖于辅酶硫胺素,并且硫胺素缺乏以及TKT基因的罕见突变是一系列神经系统功能障碍的基础,尽管TKT功能丧失导致这些表型的确切机制尚不清楚[54,55]。有趣的是,尽管PPP发生在细胞质溶胶中,但TKT在人类神经元和大鼠脑组织中的定位主要在细胞核中[56]。使用携带UBE3A核或细胞质同种型缺失的小鼠模型(参考文献),我们证明了TKT受核UBE3A直接调节。核UBE3A对TKT的严格调节以及在AS状况中的上调提出了问题:1)受UBE3A调节与其代谢功能和PPP是否直接相关,或者2)核中是否存在TKT的未知的非典型功能,以及3)过多TKT是否会导致疾病表型。已经描述了许多代谢酶的非典型调节功能,包括可以充当蛋白激酶和转录调节剂的糖酵解酶[57],并且有报道称核TKT与在功能上独立于TKT酶活性的EGFR相互作用[28]。未来的研究有必要阐明TKT否在AS病理生理学中发挥作用。
结合我们之前对AS患者来源的神经元的蛋白质组学分析[27],我们的工作提供了蛋白质组学资源来帮助生物标志物和转化研究。未来需要努力从AS脑的死后样品确定改变的人类蛋白质组,和对患者CSF样品进行分析以确定TKT和其他蛋白质是否从病变的神经元分泌,并验证其为下游UBE3A生物标志物。
总之,我们提供了跨3种不同AS啮齿动物模型的143次运行的蛋白质组数据集:1)跨不同发育阶段的小鼠皮质,2)大鼠皮质和其他疾病相关脑区,3)UBE3A挽救后的小鼠;并提供UBE3A依赖性蛋白质和途径改变的全面蛋白质组图谱。
材料和方法:
动物
将小鼠饲养在隔离设施的单独通风的笼(IVC;来自Techniplast的1145T笼)中。所有动物均保持在22±2℃,进行12小时的黑暗和光照周期,并提供小鼠饲料(来自SpecialDietary Service的801727CRM(P))和自由饮水。所有动物实验均按照欧盟理事会指令2010/63/EU(CCD批件AVD101002016791)进行。
数据独立采集(DIA)质谱分析
在Biognosys AG(Schlieren,Switzerland)使用Biognosys的超反应监测(HRMTM)无标记蛋白质组学工作流程对大鼠和小鼠组织进行总蛋白谱分析。所有溶剂均为来自Sigma-Aldrich的HPLC级,并且所有化学品均获自Sigma-Aldrich,除非另有说明。
样品制备
使用Biognosys的变性缓冲液使组织样品变性,并使用Biognosys的还原和烷基化溶液在37℃还原并烷基化60分钟。随后,使用胰蛋白酶(w/w比例1 50Promega)在37℃过夜来使肽消化。使用PreOmics样品制备试剂盒制备样品并以干燥肽冷冻。将肽重新悬浮于掺有Biognosys iRT试剂盒校准肽的LC溶剂A(1%乙腈、0.1%甲酸(FA))中。使用UV/VIS(SPECTROstar Nano,BMG Labtech)确定肽浓度。
HPRP分级分离
皮质样品(P1、P21、P56):根据基因型汇集肽(两个池:WT和AS)。向两个池添加氨水至pH值>10。使用Dionex UltiMate 3000RS泵(Thermo Scientific)在Acquity UPLC CSHC18 1.7μm,2.1x 150mm柱(Waters)上进行分级分离。梯度为20分钟内1%至40%溶剂B,溶剂为A:水中的20mM甲酸铵,B:乙腈。每30秒采集级分,并且,对于小鼠皮质样品,依次汇集为6个级分池,并且对于大鼠脑样品,依次汇集为8个级分池。对于小鼠皮质样品,将洗脱液干燥,溶解在15μl溶剂A中并掺入Biognosys的HRM试剂盒校准肽,将大鼠样品溶解在12μL溶剂A中并掺入Biognosys的iRT试剂盒校准肽。
小鼠皮质样品(Ube3a恢复):生成了两个肽池(WT;CreERT+和Ube3aStop/p+;CreERT-,每个池6个样品)。将两个池在0.2M甲酸铵(pH 10)中稀释4倍,并应用于C18MicroSpin柱(The Nest Group)。然后用pH为10的含有0.05M甲酸铵和增加的乙腈浓度(5%、10%、15%、20%、25%和50%)的缓冲液洗脱肽。将洗脱液干燥,溶解在15μl溶剂A中并掺入Biognosys的HRM试剂盒校准肽。合并5%级分和50%级分。所有肽浓度均使用UV/VIS分光光度计确定。
用于谱文库生成的鸟枪LC MS/MS
对于小鼠脑组织的LC MS/MS测量,将每个级分2μg肽(或对于Ube3a恢复的皮质样品的级分5+50%,为4μg)注入使用连接至配备标准纳米电喷雾源的Thermo Scientific QExactiveTMHF质谱仪的Thermo ScientificTMEasy nLC 1200纳米液相色谱系统上的内部填充的C18柱(Dr.Maisch ReproSil Pur 1.9μm粒径、孔径、75μm内径、50cm长度,NewObjective)。LC溶剂为A:水中的1%乙腈,含0.1%FA;B:乙腈中的15%水,含0.1%FA。LC梯度为60分钟内1%至55%溶剂B,随后10秒内55%至90%B,90%B持续10分钟,0.1分钟内90%至1%B,以及1%B持续5分钟。使用了修改后的TOP15方法[58]/>
此外,使用来自Bruderer等人的MCP出版物[59]的小鼠体感皮层1桶状区域和小鼠小脑文库用于分析。
对于大鼠脑样品的DDA LC MS/MS测量,将每个级分1μg肽注入连接到配备Nanospray FlexTM离子源的Thermo Scientific Orbitrap Fusion Tribrid质谱仪的Thermo Scientific EASY-nLCTM1200纳米液相色谱系统上的内部填充反相柱(来自NewObjective的具有75μm内径、60cm长度和10μm尖端的PicoFrit发射器,填充了来自Waters的1.7μm带电表面杂化C18颗粒)。LC溶剂为A:水中的1%乙腈,含0.1%FA;B:乙腈中的20%水,含0.1%FA。在60℃和250nl/min的流速,非线性LC梯度为95分钟内1%至59%溶剂B,随后是10秒内59%至90%B,90%B持续8分钟,10秒内90%至1%B,以及1%B持续5分钟。使用来自Hebert等人的修改的高速方法(3s循环时间)[60]。
鸟枪LC MS/MS数据的数据库搜索
对于发育时间进程皮质样品(P1、P21、P56),使用Biognosys的搜索引擎SpectroMineTM分析质谱数据,并且对于Ube3a恢复的皮质样品,使用Biognosys的搜索引擎Pulsar(版本1.0.19846)。肽和蛋白质水平的错误发现率设置为1%。搜索引擎使用小鼠UniProt fasta数据库(小家鼠(Mus musculus),2019-07-01),允许2个遗漏切割和可变修饰(N末端乙酰化、甲硫氨酸氧化)。
对于大鼠脑组织样品,使用Biognosys的搜索引擎SpectroMineTM(版本1.0.190808)分析质谱数据,肽和蛋白质水平的错误发现率设置为1%。搜索引擎使用大鼠UniProt/Trembl.Fasta数据库(褐家鼠(Rattus norvegicus),2019-07-01),允许2个遗漏切割和可变修饰(N末端乙酰化、甲硫氨酸氧化)。
HRM ID+质谱采集
对于LC MS/MS HRM测量,将每个样品2μg肽注入连接至配备标准纳米电喷雾源的Thermo Scientific Q Exactive HF质谱仪的Thermo Scientific Easy nLC 1200纳米液相色谱系统上的内部填充的C18柱(Dr.Maisch ReproSil Pur,1.9μm粒径,孔径;75μm内径,50cm长度,New Objective)。LC溶剂为A:水中的1%乙腈,含0.1%FA;B:乙腈中的15%水,含0.1%FA。非线性LC梯度为120分钟内1%至55%溶剂B,随后是10秒内55%至90%B和90%B持续10分钟。使用一次全范围测量扫描和22个DIA窗口的DIA方法,梯度长度为135min。
HRM数据分析
使用Spectronaut Pulsar软件(Biognosys,版本12和13.8.190930)分析HRM质谱数据。肽和蛋白质水平的错误发现率设置为1%,使用基于行的提取来过滤数据。将与与来自MCP的测定文库(Bruderer等人,2017)组合的本项目生成的测定文库(蛋白质清单)用于分析。用Spectronaut分析的HRM测量使用局部回归归一化进行归一化[61]。
HRM数据分析
小鼠发育时间进程
在R统计环境[62]和Perseus软件[63]中进行统计和生物信息学分析。
原始尺度上蛋白质强度<20被认为低于噪声阈值并被标记为丢失。数据经过log2转换和过滤,以包含所有样品中50%的有效值。由于DIA数据的完整性,仅排除了3种蛋白质,并且保留了总计7,184种蛋白质的组用于进一步分析。
偏最小二乘判别分析(PLS-DA)是使用DiscriMiner R Package[64]在默认设置下进行的,并且基于完整测量的7,029种蛋白质的组。
为了鉴定差异表达的蛋白质,我们采用了samr R包[65],它允许基于排列的错误发现率控制并报告相关的q值[66]。使用具有100个排列的二类非配对检验来单独比较每个时间点的AS和WT基因型。如果蛋白质满足5%的q值阈值,则蛋白质被分类为统计学上显著差异表达的。
在Perseus软件中使用1D注释功能进行途径分析。每种蛋白质的基因本体(GO)注释都下载自UniProt[67]。由于进行了多次富集测试,因此使用Benjamini-Hochberg法来校正多重假设检验。为了完整性,为所有3个比较绘制了途径富集评分,并明确标记了显著调节的途径。
大鼠脑区域
将如上所述的类似分析策略应用于大鼠数据集。简而言之,低于20的蛋白质表达值被转换为NA。对数据进行log2转换和过滤,以保留在至少50%的所有样品中测量了值的蛋白质的组,产生7,524种蛋白质的组。使用DiscriMiner R软件包使用具有跨所有样品(7,346)的测量的蛋白质进行PLS-DA分析[64]。分别鉴定了KO和WT大鼠样品之间,单独地跨每个脑区差异表达的蛋白质。使用二类非配对检验的相同函数,并且q值0.05被认为将蛋白质标记为统计学上显著差异表达的。
小鼠Ube3a恢复
蛋白质表达值低于20被认为低于检测限并被转换为NA,并对数据进行log2转换。5,325种蛋白质的组包含在至少50%的所有样品中测量的值,并用于后续统计分析。使用DiscriMiner R包对跨所有样品测量的蛋白质(5,314)进行PLS-DA分析[64]。
来自包的响应类型被设置为“多类”的samr函数被用于识别4种条件下差异表达的蛋白质组:WT、KO、p21时的挽救和p56时的挽救。为了确定哪些成对比较是显著的,使用了来自R stats包[62]的Tukey诚实显著差异检验,并将α水平设置为5%。
为了识别上调或下调的途径,使用了Perseus软件中的1D维注释测试。对于KO对WT、挽救p21对KO以及挽救p56对KO的成对比较,蛋白质首先被映射到从Uniprot数据库下载的GO注释和关键字。随后,计算富集评分,并将使用Benjamini-Hochberg程序的多重假设检验校正应用于鉴定统计学显著差异。为了完整性,总是为所有3个比较绘制途径富集评分,并明确标记显著调节的比较。
毛细管蛋白质印迹
通过自动毛细管蛋白质印迹(Sally Sue,Protein Simple)分析小鼠脑和hiPSC裂解物中假定的Ube3a靶标的蛋白质表达。所有实验步骤均根据制造商的说明进行。简而言之,蛋白质提取和量化后,将最终样品浓度0.25mg/ml装入毛细管柱(12kDa至230kDa PeggySue或Sally Sue分离模块,#SM-S001)。使用抗兔和抗小鼠检测模块(#DM-001和#DM-002)进行化学发光蛋白质检测。使用Compass for SW软件(版本4.1.0,Protein Simple)进行相对蛋白质表达的分析,并使用GraphPad Prism软件(版本8)使用ANOVA随后是Tukey事后检验来进行统计分析。
hIPSC培养
NPC和神经元的细胞培养按照Costa等人和Pandya等人[27,68]的描述进行。
IPSC染色和成像
在BGAA培养基中培养对照和AS缺失神经元。处理前一天更换培养基。在神经元分化过程中,用PBS中的1μM ASO处理hiPSC来源的神经元6周。处理后,立即固定细胞并如前所述地对TKT(Sigma-Aldrich,HPA029480;1:200)、UBE3a(Sigma-Aldrich,SAB1404508;1:200)和Map2(Abcam,ab5392;1:500)和DAPI进行染色[27]。
成像和成像数据分析
在Leica TCS SP5共聚焦显微镜上采集图像。Z堆栈投影使用FIJI(ImageJ)上的“切片总和”命令进行。通过使用DAPI染色作为掩模并测量每个细胞的荧光的积分密度,对核UBE3A和TKT表达进行自动量化。在每个独立实验中进行HuC/D染色的手动阈值处理以区分神经元细胞和非神经元细胞。将来自两个独立分化的重复合并进行数据分析。用GraphPad Prism软件(版本8)使用Kruskal-Wallis检验随后是Dunn事后检验来进行统计分析。

免疫组织化学
脑组织用4%PFA固定并准备进行冷冻切片。如前所述,对大鼠脑组织中的Tkt(Sigma-Aldrich,HPA029480;1:200)、Ube3a(Sigma-Aldrich,SAB1404508;1:400)和NeuN(Sigma-Aldrich,MAB377;1/500)进行免疫组织化学染色[13]。简而言之,将切片用含有0.5%Triton X-100和5%正常马血清的PBS在室温封闭1小时。一抗标记在含有0.5%Triton X-100和1%正常马血清的PBS中于室温过夜进行。一抗标记后,将切片用PBS洗涤,并在含有0.5%Triton X-100、1%正常马血清的PBS缓冲液中与相应的Alexa缀合的二抗和DAPI在室温孵育2小时。

Claims (17)
