Abstract

技术领域
本发明属于医药技术领域,涉及结直肠癌肿瘤边界生物标志物及其应用。通过单细胞转录图谱、空间转录组图谱揭示肿瘤特异性成纤维细胞亚群及巨噬细胞亚群在肿瘤边界形成的作用和互作模式,进一步通过靶向此两者细胞的互作,来揭示结直肠癌肿瘤边界的标志物与其疾病进展的关系。
背景技术
最近,免疫检查点阻断(Immune checkpoint blockade,ICB)策略被应用于结直肠癌CRC治疗。已经有许多研究探索T细胞用于有效的抗肿瘤免疫疗法。然而,靶向PD-1的抗体帕博利珠单抗仅对具有高度微卫星不稳定性(MSI-H)的错配修复缺陷型肿瘤有效,占转移性CRC病例的不到5%。因此,有必要了解结直肠癌肿瘤微环境(TME)中细胞和分子重塑的机制,寻找潜在的干预靶点以增强免疫治疗的疗效。最近的研究表明,基质细胞和髓系细胞可能为肿瘤生长和转移形成独特的生态位,使其成为潜在的治疗靶点。
间充质基质细胞一般认为是非上皮、非造血细胞的细胞组分,其在组织重塑、炎症反应、上皮细胞生长和免疫抑制过程中发挥至关重要的。间充质基质细胞缺乏典型的谱系标记,其一般表达波形蛋白、胶原蛋白、血小板衍生生长因子受体α/β和膜黏蛋白,且在组织和细胞类型中具有不同的分布模式。单细胞转录组学的最新进展使细胞群的系统分析能够以前所未有的分辨率解析结直肠疾病,包括炎症性肠病和结直肠癌。不同的基质细胞群可能在IBD发展中发挥独特的作用。例如,据报道,基质细胞群位于隐窝生态位中,具有正常的修复和再生反应功能,而另一个基质细胞群具有促炎特征,导致疾病严重程度。此外,表达IL13RA2和IL11的炎性成纤维细胞与IBD患者对抗TNF治疗的抵抗有关。基质细胞的异质性也被认为与CRC进展的结果有关。已有报道显示肌成纤维细胞和癌症相关成纤维细胞优先富集在CRC肿瘤中。此外,肌成纤维细胞相关基因特征也被确定为CRC共有分子亚型4的主要特征之一。该亚型呈现肿瘤基质的富集和TGF-β信号介导的细胞外基质重塑的特征。然而,由于上述研究中使用的基质细胞仅占总测序细胞群的一小部分,这阻碍了他们以高分辨率进行深入研究,迫切需要了解基质亚型的确定功能,特别是关于它们与肿瘤微环境(Tumormicroenvironment,TME)中其他细胞的互作。在这方面,单细胞转录组测序(single-cellRNA sequencing,scRNA-seq)揭示了细胞互作在多种癌症中的重要性。
最近有报道称,TME中浸润性免疫细胞低与对CRC患者的不良预后有关,且定位于肿瘤边缘的肿瘤相关巨噬细胞(Tumor associated macrophages,TAM)可防止细胞毒性淋巴细胞(Cytotoxic lymphocytes,CTL)浸润至肿瘤核心。两种类型的TAM具有不同的炎症和血管生成特征,并且对CSF1R阻断治疗的反应效果相反。表达M2巨噬细胞标志物(例如,CD163、DC-SIGN)的巨噬细胞或表达FSP1、FAP的成纤维细胞与CRC患者预后不良之间呈正相关。最近报道了一种具有独特特征的TAM亚型,称为SPP1+巨噬细胞,具有免疫抑制特性,并与EMT标志物呈正相关,可作为抗肿瘤生长和转移的潜在靶标。然而,CRC肿瘤微环境中髓系细胞与其他类型细胞之间的相互作用尚待进一步研究。
发明内容
目前关于CRC的scRNA-seq研究大多基于几种特定的细胞类型,这会影响全面理解肿瘤微环境中的细胞类型及可能的细胞互作关系。scRNA-seq成本相对较高,已有的单细胞测序研究入选的病人数量有限,因此使用公共大数据寻找细胞亚群与肿瘤进程及相关性能更全面的理解每个亚群与疾病进程的关系。本发明将基于5例CRC病人进行单细胞测序分析,并描述分群特征,及各亚群在公共数据库中的相关性,进一步探讨高相关性的细胞类型之间的互作调控网络及空间定位。进一步地通过空间转录组描述了肿瘤边界特异的细胞亚群特征。

本发明通过对14个肠癌数据集进行反卷积计算,发现这两种细胞群浸润比例显示高度相关性。通过细胞互作分析手段揭示了这两群细胞可能通过RARRES2/CMKLR1的互作发挥调节作用。并揭示,相比健康人血浆,RARRES2编码的Chemerin蛋白在结直肠癌血浆里显示更高的表达水平,提示其可以作为结直肠癌的诊断标志物。此外,SPP1+巨噬细胞可通过编码TGFB1、IL1A和IL1B等基因来调节FAP+成纤维细胞产生细胞外基质的能力,从而促进肿瘤纤维化“墙壁”样结构的产生,以此产生免疫“排斥型”微环境。此外,高浸润FAP+成纤维细胞或者SPP1+巨噬细胞的肠癌病人其无进展生存期明显低于对照组。鉴于此亚群分别特异表达FAP和SPP1,进一步公开了在膀胱癌数据集中发现高表达这两个蛋白的患者其对PD-L1治疗的响应率也更低。本发明还提出了FAP+成纤维细胞和SPP1+巨噬细胞在肠癌中的空间定位上也接近,并围绕肿瘤中心形成“墙壁”样的肿瘤边界,从而阻止免疫细胞进入到肿瘤中心。通过所述细胞特征及细胞互作模式,能够有效对CRC进行诊断、预防、治疗及预后生存率评估等。

具体实施方式
结合以下具体实施例和附图,对本发明作进一步的详细说明。实施本发明的过程、条件、实验方法等,除以下专门提及的内容之外,均为本领域的普遍知识和公知常识,本发明没有特别限制内容。
实施例1癌旁及癌症组织免疫微环境细胞图谱
1、材料与方法
1.1人肠道组织单细胞分离
(1)将新鲜切除的手术人肠道癌症肿瘤组织及癌旁组织样本置于含10%FBS的RPMI 1640完全培养基的50mL离心管中,并放置于冰上,尽快送至实验室。
(2)用10mLPBS冲洗并去除样本上的血丝及脂肪。
(3)取步骤(2)处理后的部分组织用于1%PFA固定,剩余组织进行称重,并进行后续细胞悬液制备。
(4)将癌旁组织取黏膜层,用剪刀剪成大概黄豆大小的块状,置于10mL含上皮去除溶液里(含5mM EDTA、15mM HEPES、10%FBS、1mM DTT的PBS),并置于50mL离心管里。在转速为200rpm,温度为37℃的细菌摇床中摇晃1h。
(5)将人肠道癌症肿瘤组织也剪成小块,置于含有65mM DTT的PBS溶液中。并置于转速为200rpm,温度为37℃的细菌摇床中摇晃15min。
(6)上述步骤结束后,手动剧烈晃动2min。
(7)使用10mLPBS清洗两遍步骤(4)和(5)摇床摇晃后的组织,去除残留的EDTA、DTT等。
(8)将人肠道癌症肿瘤组织及癌旁组织剪成3mm2大小的块状物,并置于含有0.38μg/mL胶原酶VIII及0.1mg/mLDNase I的完全RPMI 1640培养基中消化1h。仪器条件为200rpm,37℃。
(9)结束消化后,手动剧烈晃动5min。并用10mL注射器反复吹打。
(10)加20mL PBS,并使用100μm细胞滤网过滤消化好的组织。
(11)使用1800rpm离心5min。
(12)弃上清,并用含10%FBS的RPMI 1640重悬。
(13)对于全组织的单细胞测序或者间质细胞染色,再清洗一步,并用于后续单细胞转录组测序。
1.2单细胞RNA测序
(1)前述步骤1.1新鲜制备的癌旁或者癌症细胞;或者分选的各个组织ILCs细胞。
(2)对以上细胞的活力进行检测,保证在85%以上。
(3)根据10X Genomics公司的Chromium Single Cell 3′Reagent Kits v3推荐的细胞浓度进行重悬细胞,并进行后续生成单细胞GEMs,逆转录后纯化,cDNA扩增及cDNA纯化、质检及定量。
(4)随后,对cDNA进行片段化处理,并经过接头连接、文库扩增及质检等步骤。
(5)使用Illumina平台(Novaseq 6000)以PE150模式完成测序。
(6)测序结束后获得原始BCL格式的文件,用于后续分析。
1.3测序数据比对、质控及归一化
(1)原始测序读长通过FastQC软件v0.11.9进行质量控制(https://www.bioinformatics.babraham.ac.uk/projects/fastqc/)。
(2)用Illumina bcl2fastq2转换软件v2.20将测序数据的bcl格式转换为FASTQ格式(https://support.illumina.com/downloads/bcl2fastq-conversion-software-v2-20.html)。
(3)随后使用Cell Ranger单细胞软件套件v.2.2(https://support.10xgenomics.com/single-cell-gene-expression/software/pipelines/latest/),根据软件标准工作流程和默认参数,处理、校准和统一唯一分子标识符(UMI)计数。
(4)简单地说,本发明使用标准的细胞测序工作流程将FASTQ读数与人的基因组GRch38基因组进行比对。
(5)随后根据碱基识别的质量评分过滤掉一些测序读长,并为每个读长分配对应的细胞标签及UMIs。
(6)在使用Seurat分析进行质量控制期间,过滤UMI矩阵,以去除在少于3个细胞表达的基因、少于200个基因的细胞、4000个以上基因的细胞和线粒体基因百分比高(超过8%)的细胞。然后用对得到的矩阵进行归一化,用“scaling factor”(默认为10000)进行转换,并用Seurat中的“LogNormalize”函数对log进行转换,以便进行下游分析。
1.4细胞分类、过滤污染细胞及批次效应矫正
对于癌旁和癌全局的数据根据已知细胞类型标志物对各大群进行分类,分好类后再subset出来重新聚类,降维分类最后去除其它类型细胞。最后将所有的纯的细胞加上标签并合并在一起统一聚类并校正批次效应。对于癌旁和癌症组织所有的细胞进行分群时主要使用“RunHarmony”方法校正数据之间的批次效应。
1.5 UMAP降维分析
对癌旁和癌症组织全部的单细胞测序,根据不同的细胞类型,使用Seurat的“FindVariableGenes”筛选出前2000-3000个可变基因,用于后续降维聚类。其中不同亚群取不同的PCs值用于后续“FindClusters”及“RunUMAP”分析。
1.6差异基因分析
使用Seurat包中“FindAllMarkers”功能分析每亚群的差异表达基因。使用非参数Wilcoxon秩和检验,并基于Bonferroni校正,获取数据集中的所有基因的p值,和调整后的p值。使用以下参数计算表达值的对数倍数变化(logFC),并获得每个聚类的所有可变基因的p值:min.pct=0.05,min.diff.pct=0.1,logfc.threshold=0.25。基因采用对数转换和缩放后的表达值用于生成热图。
2、实验结果
利用10X单细胞测序得到的54103个细胞的转录组数据,通过Harmony对不同样本的批次效应进行矫正,并使用UMAP对数据进行降维。根据细胞群的表面标志物,分为上皮细胞(EPCAM)、基质细胞(COL1A1、COL3A1)和免疫细胞(PTPRC、CD19、MZB1、CD3E、CD14)三个大群。根据已知的细胞标志物对每一个细胞群进行细胞注释。最后得到58个细胞亚群,包括10个上皮细胞群、10个成纤维细胞亚群、5个内皮细胞亚群、10个包含NK、ILCs、T细胞亚群、9个髓系细胞亚群、2个肥大细胞亚群、7个B细胞亚群及2个浆细胞亚群。并进一步确定了每个细胞亚群特异性标志基因。
进一步地,髓系细胞可以分为活化的DC(标为Activated DCs)、cDC1、cDC2、表达巨噬细胞标志物C1QC但不表达MRC1的巨噬细胞(标为C1QC+MRC1-macrophages)、特异性表达SPP1的巨噬细胞(标为SPP1+ macrophages)、THBS1+巨噬细胞(标为THBS1+ macrophages)、单核细胞(VCAN+ monocytes)、中性粒细胞(Neutrophils)及增殖的髓系细胞(Proliferating myeloid cells)(图1A)。为了进一步探索与肿瘤关系密切的细胞亚群,本发明统计了各亚群在癌旁和癌症组织的比例,结果显示SPP1+ macrophages在肿瘤中的比例明显升高,从基本检测不到到占髓系细胞总比的约10%(图1B)。
对基质细胞进行分类发现其可进一步分为CD24+成纤维细胞(CD24+fibroblasts)、NT5E+成纤维细胞(NT5E+ fibroblasts)、DES+肌成纤维细胞(DES+myofibroblasts)、FAP+成纤维细胞(FAP+ fibroblasts)、FGFR2+成纤维细胞(FGFR2+fibroblasts)、ICAM1-特洛细胞(ICAM1-telocytes)、ICAM1+特洛细胞(ICAM1+ telocytes)、MFAP5+肌成纤维细胞(MFAP5+ myofibroblasts)、周细胞(Pericytes)及增殖的成纤维细胞(Proliferating fibroblasts)(图1C)。其中,FAP+ fibroblasts在肿瘤里面占成纤维细胞的比例显著高于癌旁组织(图1D)。
实施例2多个肠癌数据库分析揭示FAP+成纤维细胞与SPP1+巨噬细胞浸润正相关
1、材料与方法
使用CibersortX网站将单细胞转录组获得的每个细胞亚群获得的细胞转录组列表投射到多个肠癌RNAseq及芯片表达数据,设置置换检验(permutation test)参数为500。其中,芯片基因表达数据集使用分位数归一化(quantitle normalization)标准化数据,而RNAseq数据不做标准化处理,输出数据为各细胞类型浸润在各个样本中浸润度的矩阵。后续在R里对各细胞群浸润比例的相关性及与不同的临床特征进行分析。
2、实验结果
为探索肿瘤微环境中各细胞亚群浸润相关性,本发明使用CibersortX对本发明单细胞转录组得到的每个亚群的特征基因映射到结肠癌bulk RNA及芯片(microarray)数据中,对各细胞类型进行拆分得到细胞浸润比例。使用到的肠癌数据集包括TCGA的COAD和直肠癌(Rectum Adenocarcinoma,READ),以及GEO的12个肠癌表达矩阵,即GSE39582、GSE17536、GSE17537、GSE23878、GSE33113、GSE41568、GSE37892、GSE20916、GSE21510、GSE18105、GSE13294和GSE14333。通过计算这58个细胞亚群浸润比例相关性,发现FAP+fibroblasts及SPP1+ macrophages在所有肠癌中的浸润都是正相关(图2)。
实施例3 FAP+成纤维细胞与SPP1+巨噬细胞与病人生存呈负相关
1、材料与方法
生存分析
通过Cox比例风险模型计算风险比(HR)并报告95%CI,并通过survfit函数建模Kaplan-Meier生存曲线。R包maxstat的“maxstat.test”函数,对所有潜在的切割点进行反复测试,找到最大秩统计量,用于细胞群浸润或基因表达的二分法,然后根据选择最大对数统计。采用双边长秩检验比较Kaplan-Meier生存曲线。
2、实验结果
进一步地,通过检测FAP+成纤维细胞与SPP1+巨噬细胞浸润情况与肠癌分期的相关性,发现在I期肠癌里浸润较低,而其它分期肠癌中的浸润比例均高于I期肠癌(图3A)。那么其浸润比例与肠癌病人的生存关系值得深入探讨。因此,本发明统计了病人无进展期生存期(Progression-free survival,PFS)与这两类细胞浸润的关系。Kaplan-Meier生存分析发现在COAD肠癌样本中,肿瘤高浸润FAP+ fibroblasts的癌症病人生存周期明显短于低浸润病人;同样肿瘤里高浸润SPP1+ macrophages的癌症病人生存周期短于低浸润病人(图3B)。随后,本发明对COAD数据中,按照病人肿瘤浸润的这两种细胞的比例进行分组,发现FAP+ fibroblasts与SPP1+ macrophages都高的病人生存周期最低,其次为FAP+fibroblasts高、SPP1+ macrophages低的病人,再者是FAP+ fibroblasts低的病人(图4)。FAP+ fibroblasts的浸润比例可能是影响病人存活的关键因素,而SPP1+ macrophages的共同存在会加剧病人的生存差。
实施例4 FAP+成纤维细胞与SPP1+巨噬细胞在空间上共定位
1、材料与方法
1.1免疫荧光检测间质细胞与巨噬细胞共定位
(1)切取部分肿瘤组织,将其放入固定缓冲液(含1%PFA的PBS)中,于4℃固定过夜。
(2)将样品转移至含30%蔗糖的PBS中,于4℃孵育过夜。
(3)将样品放入OCT中,并在-80℃下冷冻。
(4)将组织切成10μm的切片。
(5)切片完成后,将切片在PBS中重新水化10min。
(6)用PBS洗涤切片,然后在-20℃条件下应用预冷的甲醇浸泡30min。
(7)用PBS洗涤切片3次,并用免疫组化笔在切片上围绕样品画一个圆圈,然后在室温下加封闭缓冲液1h(在潮湿的湿盒内)。(封闭缓冲液:0.3%Triton X-100、1%BSA,1%FBS和0.1mol/L Tris-HCL缓冲液,并按1:100加入山羊血清)。
(8)在切片上加入兔抗人FAP抗体(1:150)室温孵育3小时,结束后用PBS清洗3次。
(9)使用AF647标记的山羊抗兔、PE标记的小鼠抗人SPP1、Alexa Fluor 488标记的小鼠抗人EPCAM抗体,稀释比例分别为1:200、1:60、1:200,置于湿盒中4℃孵育过夜。
(10)用PBS洗涤3次。
(11)并使用含DAPI的抗淬灭封片剂进行封片。
(12)盖上盖玻片并在Confocal显微镜下观察染色效果。
1.2空间转录组分析
空间转录组学载玻片来自四名CRC患者的捕获区域。ST载玻片的基因表达信息的捕获由10x Genomics的Visium Spatial平台通过在标准流程中使用空间条形码mRNA结合寡核苷酸进行。空间转录组学的原始测序读数由Space Ranger v1.1进行质量检查和映射。使用R中的Seurat软件包(版本3.2.1)对空间转录组样本的数据处理后生成的基因点矩阵进行分析。少于200个基因的基因表达的点,或者计数小于10的基因或少于3个点表达的基因被过滤掉。使用LogVMR函数进行跨点标准化。使用独立的主成分分析,以分辨率1.1情况下对前30PC进行降维和聚类。scRNA-seq或ST的基因评分是使用AddModuleScore函数在Seurat中使用默认参数进行的。空间特征表达图是使用Seurat(版本3.2.1)中的SpatialFeaturePlot函数生成的。
2、实验结果
鉴于FAP+成纤维细胞与SPP1+巨噬细胞在肠癌组织浸润的正相关性,本发明推测其可能存在空间上的相互作用。本发明使用免疫荧光方法染了SPP1+ macrophages特异的标志物SPP1和FAP+ fibroblasts标志蛋白FAP,发现这两种蛋白标志的细胞群,在肠癌组织里定位较近(图5A),而定量分析不难发现约70%的SPP1+细胞和FAP+细胞定位较近(图5B)。
为了进一步评估FAP+成纤维细胞和SPP1+巨噬细胞的空间定位关系,本发明对来自4名CRC患者的肿瘤组织切片进行了空间转录组学测序(Spatial transcriptomicsequence,ST)。10x GenomicsVisium平台的空间分辨率一般为每个点(Spot)容纳10个左右细胞。基于此,定位于同一个点的细胞类型在空间水平上存在临近关系。通过非监督聚类方法可发现,在四个肠癌组织ST结果中均存在FAP+成纤维细胞/SPP1+巨噬细胞聚类特征,提示其在空间是临近细胞(图6A)。FAP+成纤维细胞/SPP1+巨噬细胞聚类特征的点呈现促进纤维增生结构“墙壁”样结构的特征,如细胞外基质形成、胶原原纤维组织形成及对TGF-β的反应(图6B)。此外,这些细胞聚类可呈现包绕上皮细胞,排斥免疫细胞(如T、B细胞)进入肿瘤核心的特征(图6C)。
实施例5 FAP+成纤维细胞与SPP1+巨噬细胞可互相调控来对细胞外基质进行重塑
1、材料与方法
1.1 NichenetR分析
使用R包NichenetR自带的“ligand_target_matrix.rd”、“lr_network.rds”及“weighted_networks.rds”作为配体受体调控网络的参考数据集。本发明选取基因的表达比例大于0.1,选取前100的配体,及前1000个靶标,及上调的基因进行分析。其中,在分析FAP+ fibroblasts对SPP1+ macrophages影响时候,选取THBS1+ macrophages作为参考数据集。在分析SPP1+ macrophages对FAP+ fibroblasts作用的时候,选取FGFR2+ fibroblasts及ICAM1+ telocytes作为参考数据集。使用NichenetR的“nichenet_seuratobj_cluster_de”功能找到潜在相互作用的受体配体。并用“ligand_receptor_heatmap_bonafide”输出热图。
2、实验结果
为了进一步解析FAP+成纤维细胞和SPP1+巨噬细胞的关系,本发明使用NichenetR分析这两群细胞之间配体-受体的相互作用网络。
利用FAP+ fibroblasts作为配体细胞,SPP1+ macrophages作为受体细胞进行了NichenetR分析,并计算了这些配体受体在这两种类型细胞中的相对表达量。配体受体评分高,且配体在FAP+ fibroblasts中表达水平高,受体在SPP1+ macrophages中表达水平相对较高的通路可能是发挥重要作用的配体受体对。结果发现,COL1A1/ITGB1、LAMA1/ITGB1、INHBA/ACVR1、INHBA/ACVRL1、CCL3/CCR5、CCL3/CCR1、RARRES2/CMKLR1、TGFB1/ACVR1及WTN5A/FZD2有相对较高的配体、受体评分及在对应细胞中较高的表达水平(图7A)。本发明检查了RARRES2在间充质基质细胞中的表达水平,发现FAP+ fibroblasts确实有相对高的表达(图7B);而CMKLR1在SPP1+ macrophages有相对高的表达(图7C)。
成纤维细胞是细胞外成分的主要生产者,包括生长因子、细胞因子和细胞外基质成分,这些成分可能有助于促纤维增生结构的形成。基于此,本发明研究了SPP1+macrophages是否促进FAP+ fibroblasts的ECM重塑能力。SPP1+ macrophages显示较高的TGFB1、IL1B和IL1A配体活性以及相对高的基因表达(图7D)。此外,TGFB1与FAP+成纤维细胞上表达的TGFBR3、ACVRL1和TGFBR1结合,而IL1B/IL1A与FAP+成纤维细胞细胞膜上的IL1R1或IL1RAP相互作用(图7E),导致编码胶原蛋白或基质的靶基因的表达这些细胞中的金属肽酶(图7F)。这些靶基因是促纤维增生反应的重要组成部分,100个预测目标中有35个是编码参与ECM重塑的蛋白,包括细胞外基质成分(例如,胶原蛋白[COL10A1、COL11A1、COL1A1、COL1A2、COL3A1、COL5A1、COL8A1]、纤连蛋白[FN1]和整合素[ITGA5,ITGB5])、重塑蛋白(例如,赖氨酰氧化酶家族[LOX、LOXL1、LOXL2])和基质金属蛋白酶(ADAM17、MMP1、MMP14、MMP2、MMP3、TIMP1、TIMP2、TIMP3)(图7F)。进一步对预测的基因进行KEGG通路富集发现这些基因主要富集在细胞因子-细胞因子受体相互作用、细胞外基质通路、TNF信号通路和TGF-β信号通路(图7G)。对排名靠前的三个配体和ECM-相关基因进行信号通路分析,发现40个下游相关信号通路可能连接SPP1+ macrophages分泌的配体和促进FAP+ fibroblasts表达ECM相关靶标,从而促进“墙壁”样结构的产生。
实施例6 CRC病人血浆中Chemerin水平较健康人上升
1、材料与方法
1.1酶联免疫吸附实验检测血浆chemerin
(1)取96孔板,每孔加入100μL Capture Antibody(储存浓度为720μg/mL,工作浓度为4μg/mL)。
(2)室温保鲜膜覆盖过夜。
(3)每孔加入200μL Wash Buffer(含0.05%Tween 20的PBS,pH 7.2~7.4),静置1min,弃液扣干,重复3遍。
(4)每孔加入300μL Reagent Diluent(含1%BSA的PBS,pH 7.2-7.4,0.2ul过滤),室温封闭1h。
(5)弃液扣干,每孔加入200μL Wash Buffer(含0.05%Tween 20的PBS,pH 7.2~7.4),静置1min,弃液扣干,重复2遍。
(6)在96孔深孔板中,用Reagent Diluent配制实验所需浓度的样品。
(7)使用Eppendorf管配制标准品,倍比稀释,标准品浓度为2000pg/mL、1000pg/mL、500pg/mL、250pg/mL、125pg/mL、62.5pg/mL、31.25pg/mL。
(8)96孔板中,每孔加入100μL溶于Reagent Diluent的样品或标准品(每个样品做两个复孔),避光,常温2h。
(9)弃液扣干,每孔加入200μL Wash Buffer(含0.05%Tween 20的PBS,pH 7.2~7.4),静置1min,弃液扣干,重复4遍。
(10)每孔加入100μL溶于Reagent Diluent的Detection Antibody(储存浓度为36μg/mL,工作浓度为200ng/mL),避光,常温2h。
(11)弃液扣干,每孔加入200μL Wash Buffer(含0.05%Tween 20的PBS,pH 7.2~7.4),静置1min,弃液扣干,重复4遍。
(12)每孔加入100μL溶于Reagent dilution的Streptavidin-HRP(1:200),避光,常温20min。
(13)弃液扣干,每孔加入200μL Wash Buffer(含0.05%Tween 20的PBS,pH 7.2~7.4),静置1min,弃液扣干,重复5遍。
(14)每孔加入100μL TMB,避光,常温20min。
(15)每孔加入50μL Stop Solution(2N H2SO4),轻叩充分混合。
(16)用酶标仪测定450nm及570nm吸光度,根据标准曲线选用四参数回归计算各孔浓度。
2、实验结果
Chemerin是一种分泌型的蛋白,已有报道其含量可能跟右半结肠的病人生存期相关。那其能否作为CRC病人的一个潜在分子标志物?为回答这一问题,本发明收集了健康人血浆及CRC病人血浆,并检测血浆中chemerin是否存在差别。结果显示,与健康人血浆相比,结直肠癌患者的血浆含有更高水平的chemerin含量(图8)。
实施例7高浸润FAP+成纤维细胞与SPP1+巨噬细胞与免疫治疗抵抗相关

根据TCGA中COAD数据进行反卷积分组分析发现,高浸润FAP+成纤维细胞与SPP1+巨噬细胞分组中淋巴细胞浸润比例最低(图9A),提示这种类型的肿瘤具有免疫细胞排斥特性。目前的免疫治疗主要针对的淋巴细胞,因此推测降低的免疫细胞浸润可能减弱免疫治疗的疗效。为验证这一假说,本发明对使用了PD-L1治疗的数据集IMvigor210,并根据FAP和SPP1的表达情况进行了分层分析。结果提示,高表达FAP或SPP1组以及FAP和SPP1同时高表达的PD-L1治疗病人组其生存期更短(图9B、C)。重要的是,高表达FAP或SPP1的病人,其包含完全缓解和部分缓解在内的响应率更低(图9D)。这些结果提示,FAP及SPP1的高表达可以减弱病人对抗PD-L1抗体免疫疗法的应答率。
本发明的保护内容不局限于以上实施例。在不背离本发明构思的精神和范围下,本领域技术人员能够想到的变化和优点都被包括在本发明中,并且以所附的权利要求书为保护范围。
Claims (16)
1.一种基于Chemerin、FAP、SPP1之任意的一种或几种的组合的结直肠癌肿瘤边界细胞亚群生物标志物和结直肠癌检测的生物标志物。
2.Chemerin、FAP、SPP1之任意的一种或几种的组合作为结直肠癌肿瘤边界和结直肠癌生物标志物的应用,其特征在于,所述应用以Chemerin、FAP、SPP1之任意的一种或几种的组合作为靶点制备结直肠癌肿瘤边界界定和结直肠癌的发生和/或转移的诊断试剂,或制备结直肠癌治疗的药物,或制备预测结直肠癌生存时间的试剂,或制备结直肠癌预后评价试剂中的应用。
3.根据权利要求2所述的应用,其特征在于,是以Chemerin、FAP、SPP1之任意的一种或几种的组合的免疫原免疫动物制备抗体;和/或,以Chemerin、FAP、SPP1之任意的一种或几种的组合为靶点制备免疫细胞、蛋白和/或小分子。
4.一种对受试者诊断结直肠癌的方法,或对有需要的受试者预防或治疗结直肠癌的方法,或对患有结直肠癌的患者生存时间进行预测或预后评估的方法,其特征在于,
所述方法包括:确定从所述患者或受试者获得的样品中Chemerin、FAP、SPP1之任意的一种或几种的组合的水平,其中通过所述水平,对所述受试者是否患结直肠癌进行诊断,或对所述患者的生存时间进行预测或预后评估;或,
所述方法包括:以所述Chemerin、FAP、SPP1之任意的一种或几种的组合作为靶点,对所述患者结直肠癌进行预防或治疗。
5.根据权利要求2或3所述的应用或根据权利要求4所述的方法,其特征在于,测定所述生物标志物的样品是获自所述患者的肿瘤组织或血液的样品,或所述受试者的肠道组织或血液样品。
6.根据权利要求5所述的应用或方法,其特征在于,所述Chemerin、FAP、SPP1之任意的一种或几种的水平是在蛋白质水平上确定的;或,所述Chemerin、FAP、SPP1之任意的一种或几种的水平是在核酸水平上确定的。
7.根据权利要求5所述的应用或方法,其特征在于,当所述Chemerin、FAP、SPP1之任意的一种或几种的水平在蛋白质水平上确定时,所述Chemerin、FAP、SPP1之任意的一种或几种的水平通过免疫组织化学确定;
当所述Chemerin、FAP、SPP1之任意的一种或几种的水平在核酸水平上确定时,所述Chemerin、FAP、SPP1之任意的一种或几种的水平通过对编码所述Chemerin、FAP、SPP1之任意的一种或几种的mRNA进行定量确定。
8.根据权利要求2或3所述的应用或根据权利要求4所述的方法,其特征在于,所述Chemerin、FAP、SPP1之任意的一种或几种的水平越低,所述患者拥有长的生存时间的概率越高。
9.根据权利要求2或3所述的应用或根据权利要求4所述的方法,其特征在于,所述诊断包括以下步骤:i)确定从所述受试者获得的样品中Chemerin的水平;ii)将在步骤i)中确定的所述水平与预定参考值进行比较;iii)当步骤i)中确定的所述水平高于所述预定参考值时,所述测定个体为结直肠癌患者,或当步骤i)中确定的所述水平接近所述预定参考值时,所述测定个体为健康个体;或,所述诊断包括以下步骤:i)确定从所述受试者获得的肠道样品中Chemerin、FAP、SPP1的水平;ii)将在步骤i)中确定的所述水平与预定参考值进行比较;iii)当步骤i)中确定的肠道SPP1+巨噬细胞或FAP+成纤维细胞细胞表面的之任意的一种或几种的特征性上调,所述测定个体为结直肠癌患者;或,
所述预测或预后评估包括以下步骤:i)确定从所述患者获得的样品中Chemerin的水平;ii)将在步骤i)中确定的所述水平与预定参考值进行比较;iii)当步骤i)中确定的所述水平低于所述预定参考值时,所述患者预后良好,或当步骤i)中确定的所述水平高于所述预定参考值时,所述患者预后不良;或,
所述预防或治疗包括以下步骤:通过靶向结直肠癌肿瘤特异性生物标志物、细胞来预防或治疗有需要的受试者的结直肠癌,包括:向所述受试者施用药物组合物,该药物组合物包含药学上可接受的载体,有效量的结直肠癌肿瘤特异性生物标志物的调节剂、或细胞的调节剂,以及任选地另外的治疗剂,从而预防或治疗结直肠癌;其中,所述结直肠癌肿瘤特异性生物标志物选自Chemerin、FAP和SPP1,所述细胞为SPP1+巨噬细胞和FAP+成纤维细胞。
10.根据权利要求9所述的应用或方法,其特征在于,所述调节剂选自小分子化学剂,反义寡核苷酸,小干扰RNA(siRNA),短发夹RNA(shRNA),治疗性疫苗,抗体,以及所述抗体的生物活性片段或同源物。
11.一种生物标志物Chemerin、FAP、SPP1调节剂,其特征在于,所述生物标志物Chemerin、FAP、SPP1调节剂包括小分子化合物、反义寡核苷酸,小干扰RNA(siRNA),短发夹RNA(shRNA)、多肽类和蛋白类药物。
12.一种抗体,其特征在于,其包括生物标志物Chemerin、FAP、SPP1的激活或抑制性的抗体,所述抗体与生物标志物Chemerin、FAP、SPP1具有特异性结合能力。
13.一种治疗性疫苗,其特征在于,其包括生物标志物Chemerin、FAP、SPP1蛋白的多肽片段或者是全长蛋白,所述的治疗性疫苗可以激发特异性的免疫应答。
14.一种药物/药物组合物,其特征在于,其包含如权利要求11、12和13所述的生物标志物Chemerin、FAP、SPP1的调节剂,治疗性疫苗和/或Chemerin、FAP、SPP1的抗体。
15.一种检测试剂/试剂盒,其特征在于,其包含Chemerin、FAP和SPP1任何一种或者是不同组合的基于蛋白标志物和核酸序列的用于结直肠癌肿瘤早期诊断、伴随诊断和预后评价诊断试剂盒。
16.根据权利要求11所述的生物标志物Chemerin、FAP、SPP1调节剂、或根据如权利要求12所述的抗体、或根据如权利要求13所述的治疗性疫苗、或根据权利要求14所述的药物/药物组合物、或根据权利要求15所述的检测试剂/试剂盒在制备结肠直肠癌的发生和/或转移的诊断试剂,或制备结肠直肠癌治疗的药物,或制备预测结肠直肠癌生存时间的试剂,或制备结肠直肠癌预后评价试剂中的应用。
