背景技术
代谢物鉴定是代谢组学分析的主要瓶颈。尽管使用了现代分析工具,如与高分辨率质谱法耦合的色谱法,但是在任何一个样品中绝大多数观察到的峰的鉴定仍然是未知的。例如,对于相同的保留时间、精确质量和分子式可以有多个,有时是数百个潜在的化学结构。这些潜在的结构可以仅作为代谢物鉴定的试验性列表提供。
已知样品内的代谢物变化是相互联系的。这些变化的相互联系可以对应于一个或多个特定的代谢途径。已经暴露于刺激、治疗、条件等的样品可以表现出代谢物的变化。对变化的或改变的代谢物的识别可用于鉴定刺激对样品的效应。使用现代分析工具仪器和方法识别复杂样品中改变的代谢物,以及鉴定代谢途径和最终改变的代谢物是耗时且耗费资源的。

发明内容
本公开涉及用于鉴定复杂生物样品中的代谢途径和代谢物的方法和装置。通常,本文公开的方法相比常规方法较不耗时且耗费资源较少(例如,大约数分钟而不是数小时或数天)。
在一个实施方案中,本公开涉及鉴定包含两种或更多种代谢物的代谢途径的方法,所述方法包括(i)接收两个或更多个试验性代谢物鉴定列表,其中每个列表包括具有至少基本上相同质量测量的潜在代谢物,(ii)将所述两个或更多个试验性代谢物鉴定列表与两种或更多种已知代谢途径进行比较,以及(iii)鉴定统计学上更可能包含所述两种或更多种代谢物的至少一种代谢途径。所述方法还可以用于鉴定代谢物中的至少一种,其中每个列表对应于代谢物峰,并且所述方法还可以包括分析代谢峰中的至少一个以鉴定代谢物中的至少一种。

以上实施方案可以包括各种特征。例如,以上实施方案可以以耦合到质谱系统的质谱仪的分离组件为特征。分离组件可以包括四极杆飞行时间质谱仪。例如,质谱系统可以包括耦合到质谱仪(例如四极杆飞行时间质谱仪)的色谱分离、离子迁移分离或两者。
将样品代谢物峰和标准代谢物峰进行比较的步骤可以包括使用多变量统计分析诸如主分量分析、相关性分析、偏最小二乘判别分析(PLA-DA)、ANOVA分析或它们的组合来分析峰组。
本公开的方法还可以通过将至少质量测量与代谢物数据库进行比较来鉴定一种或多种潜在代谢物为特征。所述方法还可以包括鉴定至少一种代谢途径的步骤,包括过度表示(over-representation)分析工具的使用。
本发明的方法和装置提供相对于现有技术的几个优点。通过测试代谢物组是否富集特定途径而非个别代谢物,增加了鉴定潜在途径和代谢物的置信度和有效性。例如,本公开内容可以用于对显著改变的峰的试验性鉴定列表进行富集分析,以确定是否发现相关代谢物在特定代谢途径中统计学上富集。由于代谢物的变化是相互联系的,并且可以在生物学中以协调的方式发生,所以在特定的生物化学途径中发现多个代谢物命中可以增加鉴定正确的可能性。
特定生物化学途径内的一种或多种代谢物的鉴定还可以支持在相同或相似的途径内鉴定一种或多种其它代谢物,这些代谢物可能仅具有微妙但显著的变化。这些相关的代谢物可以用常规方法原本忽略。同样,可以减少假阳性鉴定的数量,并且所述方法可以帮助生成关于哪种代谢途径要进一步(有针对性)调查的更具体的假设。例如,所述方法可以应用于整个数据集,而不是专门用于显著改变的峰。可以使用包括网络分析在内的过度表示和富集分析工具来促进发现过程中的代谢物鉴定并减少假阳性鉴定。
最后,本公开的一些实施方案可以使用富集分析作为支持和促进初始代谢物途径和代谢物鉴定的工具,而不需要在应用富集分析前的至少一个结构阐明。

图1示出了筛选生物网络的概述。示出了可在生物样品中进行筛选的不同类别的化合物,包括所有的代谢物。代谢物可以衍生自通用印记和环境(例如光照暴露)两者。复杂的样品可能含有数以千计的代谢物,并具有广泛的化学复杂性和浓度。代谢物整个集合(即,代谢组)的谱分析可以帮助限定生物系统的分子表型。示出了利用与离子迁移使能的QTofMS耦合的UHPLC系统的非靶向代谢组学分析。UHPLC分离后,可以在MS检测前使用离子迁移在另一尺寸将代谢物进一步分离。UHPLC和离子迁移的这种组合可以在量化和鉴定过程中提供增加的峰容量和特异性。

图3示出了图2的示例性列表。该列表示出了基于质量测量,或通过保留时间和质量测量,每种代谢物峰存在许多具有相同质量测量的潜在代谢物。现有技术要求在代谢途径调查发生之前将绝对鉴定分配给每个代谢物峰。试验性鉴定和潜在途径信息不用于确定相同途径内的协方差,如本公开所使用的。
图4A和4B显示应用于非靶向代谢组学的本公开方法的示例性概述。每个图左侧显示的当前方法在靶向验证途径和代谢物之前需要至少一定程度的结构阐明/鉴定。本公开包括在试验性鉴定之后的富集分析或过度表示,而在途径和/或代谢物验证之前不需要至少一种结构阐明。使用目前的方法成功验证的估计时间可能在约30分钟和4年之间。使用本公开的成功验证的估计时间可以更大地减少,并且可以小于约30分钟、20分钟、10分钟或约1分钟。
图5示出了代谢物峰的示例性统计分析。图5A示出了UHPLC/HDMSE测试数据的多变量统计分析。可以使用主分量分析(PCA)将分离的样品分离成簇。(5A,顶部)。可以使用偏最小二乘判别分析(PLS-DA)分离对组间的变化贡献最大的代谢物(5A,底部)。图5B示出了可以鉴定代谢物之间相似的改变模式的相关性分析。使用代谢组学常用的技术,诸如使用Progenesis QI(Nonlinear dynamics,Newcastle UK),进行类似模式的变异和鉴定。如实施例1中所述,在光照暴露的样品中具有m/z 907.5210的代谢物增加。该代谢物被鉴定为叶绿素b。
图6示出了使用具有和不具有离子迁移分离的色谱分离和质谱的示例性分析。图6A示出了不具有离子迁移分离的系统(例如,MSE)。图6B示出了具有离子迁移分离的系统(例如,HDMSE)。两种系统都可以通过单次色谱运行获得前体和片段光谱信息。高碰撞能量在转移碰撞电池中的应用可以使前体分子分解成其组成部分(产物离子),并且可以确定原始结构。在离子迁移分离之后,通过观察以高能量产生的特征片段,可以帮助鉴定复杂混合物中的代谢物,诸如鉴定叶绿素b结构。共同洗脱前体代谢物的离子迁移分离的添加可以产生更清晰和较不复杂的产物离子谱。如实施例1中所述,通过使用色谱分离和具有离子迁移分离的质谱法来简化搜索数据库来鉴定叶绿素b。
图7示出了使用统计工具来选择代谢途径的示例性方法。图7A示出了途径分析的总结,其中匹配的途径显示为圆形。每个圆圈的颜色和大小可以分别基于p值和途径影响值。图7B示出了类固醇生物合成途径的示意图。显示在连续光照条件下生长的西兰花芽中积累的代谢物,如单独命名,并与在连续黑暗条件下生长的芽中的代谢物进行比较。图7C示出了与在连续黑暗条件下生长的西兰花芽中的代谢物相比,在连续光照条件下生长的芽中改变的主要代谢途径的总结。FDR是指假发现率;p值*是指来自MPINet的p值;p值#和Q值#是指来自IMPaLA的值。影响分数来自于使用MetPA的相对中心度的拓扑分析。分数表明哪个或哪些代谢途径在统计学上更可能包括代谢物。
图8示出了使用3D蒙太奇和加合物解卷积(图8A)的代谢改变的统计鉴定和对测量的回顾,以及对本地或在线数据库(例如METLIN)的搜索用于结构鉴定(图8B)。如实施例1中所述,数据库检索导致假定的叶绿素b结构,其仅在光照条件下生长的西兰花芽中检测到。
具体实施方式
本公开涉及用于鉴定复杂生物样品中的代谢途径和代谢物的方法和装置。
如本文所使用的,术语“代谢组学”是指细胞代谢物的研究,例如在给定的一组条件下,生物样品中的代谢物的完整集合(代谢组)。代谢组高度响应于病理生理状况,并且可用于确定刺激等的影响或对生物体的改变,以区分疾病表型。
如本文所用,术语“代谢物”是指由生物体内发生的代谢或其它化学/生物学变化而产生的中间体或产物。
如本文所用,术语“代谢途径”是指用于将一种化学物质转化(converting)(转化(transmuting))为另一种的生物化学反应,例如合成代谢或分解代谢途径。合成代谢途径涉及从较小分子构建较大分子,一个需要能量的过程。分解代谢途径涉及分解较大分子,通常释放能量。
在一个实施方案中,本公开涉及鉴定包含两种或更多种代谢物的代谢途径的方法,所述方法包括(i)接收两个或更多个试验性代谢物鉴定列表,其中每个列表包括具有至少基本上相同质量测量的潜在代谢物,(ii)将所述两个或更多个试验性代谢物鉴定列表与两种或更多种已知代谢途径进行比较,以及(iii)鉴定统计学上更可能包含所述两种或更多种代谢物的至少一种代谢途径。
每个试验性鉴定列表可以包括具有基本上相同质量测量的两种或更多种潜在代谢物。列表中潜在代谢物的质量测量可以在理论质量值的10ppm以内。潜在代谢物的质量测量可以在20、19、18、17、16、15、14、13、12、11、10、9、8、7、6、5、4、3、2、1、0.9、0.8、0.7、0.6、0.5、0.4、0.3、0.2或约0.1ppm内。这些值可以用来定义一个范围,诸如约15至约5ppm。
具有质量测量或具有精确质量测量的每个试验性鉴定列表可以由能够产生质量测量或精确质量测量的任何质谱仪器或装置产生。例如,质谱仪器或装置可以是四极杆、飞行时间、轨道阱、离子阱、傅里叶变换离子回旋共振等。特别地,质谱仪器或装置可以是飞行时间质谱仪(例如G2-S Tot)或四极杆飞行时间质谱仪。
在一些实施方案中,质谱系统可以包括耦合到质谱仪(例如四极杆飞行时间质谱仪)的色谱分离、离子迁移度分离或两者。
每个试验性鉴定列表可以包括具有基本上相同质量测量和基本上相同保留时间的两种或更多种潜在代谢物。列表中潜在代谢物的保留时间可以在约1秒、0.9、0.8、0.7、0.6、0.5、0.4、0.3、0.2或约0.1秒内(即,它们之间具有最大差值)。这些值可以用来定义一个范围,诸如约0.5至约0.1秒。
具有质量测量或具有精确质量测量和保留时间的每个试验性鉴定列表可以由能够产生具有保留时间和质量测量或精确的质量测量的组分的分离的任何色谱-质谱系统产生。例如,色谱-质谱系统可以是四极杆、飞行时间、轨道阱、离子阱、傅立叶变换离子回旋共振等。特别是,该系统可以是LC系统,例如与混合Q-Tof质谱仪(HDMS,WatersCorporation,Milford,MA,USA)耦合的UHPLC系统(/>UPLC,WatersCorporation,Milford,MA,USA)。

具有质量测量或具有精确质量测量、保留时间和漂移时间的每个试验性鉴定列表可以由能够产生具有漂移时间、保留时间和质量测量或精确质量测量的组分的分离的任何色谱-分离-质谱系统产生。例如,色谱-分离-质谱系统可以是四极杆、飞行时间、轨道阱、离子阱、傅立叶变换离子回旋共振等。特别是,该系统可以是LC系统,例如与离子迁移度使能四极杆飞行时间(QTOF)质谱仪(G2-S,Waters Corporation,Milford,MA,USA)耦合的UHPLC系统(/>UPLC,Waters Corporation,Milford,MA,USA)。
两个或更多个列表可以包括具有具有基本上相同质量测量、基本上相同保留时间、基本上相同漂移时间或它们的组合的潜在代谢物的列表。例如,第一试验性列表可以具有仅具有基本上相同的质量测量(例如,仅m/z)的潜在代谢物,并且第二列表具有具有基本上相同的质量测量和基本相同的保留时间(例如,m/z和RT)的潜在代谢物。列表的数目可以是至少2、3、4、5、6、7、8、9、10、15、20、25、50或约100个试验性列表。这些值可以用来定义一个范围,诸如约2至约10个列表。
两个或更多个试验性代谢物鉴定列表可以与两种或更多种已知的代谢途径进行比较。该比较可以使用能够比较两个或更多个潜在代谢物列表与多种代谢途径并鉴定潜在匹配的任何统计学方法。例如,可以包括富集分析和途径拓扑分析的途径分析可以使用Metaboomalyst 2.0版本中的代谢组学途径分析(MetPA)进行。代谢物富集分析是一种设计用于帮助代谢组学研究人员以具有生物学意义的方式鉴定和解释代谢物浓度变化模式的方法。
试验性代谢物鉴定列表可以与KEGG途径文库中出现的已知途径进行比较。途径分析可以匹配,如图7所示,其中p值、途径影响值或两者都高于预定的阈值。可以将代谢途径鉴定为在统计学上更可能包括两种或更多种代谢物,其中途径分析值指示匹配。
统计学上更可能包括两种或更多种代谢物的至少一种代谢途径的鉴定也可以通过已知的统计学方法进行评估。例如,统计上更可能的代谢途径可以是具有小于约0.1、0.09、0.08、0.07、0.06、0.05、0.04、0.03、0.02或约0.01的p值的一种或多种途径。在一个实施方案中,P<0.05表示数据对随机关联的显著性的限值。
在一个实施方案中,可以在不进一步分析和结构阐明代谢物中的一种或多种的情况下进行比较。图4示出了本公开的方法的顺序。在本公开中,在生成试验性鉴定列表后,发生富集分析以鉴定可能的代谢途径。在目前的方法中,下一步是结构阐明,之后进行富集分析。
一旦确定了一种或多种代谢途径,可以确定代谢峰中的代谢物中的至少一种的身份,其中峰中的代谢物具有基本上相同的质量测量、基本上相同的保留时间、基本相同的漂移时间或它们的组合,并且对应于代谢物峰。可以使用本文所述的方法和装置分析代谢峰,以正确地鉴定代谢物中的至少一种。
潜在代谢物的结构阐明可以使用色谱法、质谱法和数据独立采集来确定。例如,使用包括离子或潜在代谢物的高能碎裂质谱和能量碎裂质谱的方法可以用于将基本上相似的低能碎裂质谱中的一组峰与高能碎裂质谱中的一组峰交叉引用并确定代谢物的化学结构。离子的高能碎裂质谱和低能碎裂质谱可以使用与数据无关的方法如MSE或HDMSE产生。参见例如美国专利6,717,130和6,586,727,两者的全部公开内容全文以引用方式并入本文中。
数据独立采集涉及在MS检测之前使用交替出现低碰撞能量和高碰撞能量的碰撞室。低能谱可以含有主要来自未碎裂前体的离子,而高能谱可以含有主要来自碎裂前体的离子。交替能量协议可以从两种模式(低能量模式和高能量模式)收集来自相同前体的光谱。

所接收的样品可以是任何含有代谢物的样品,如生物样品。样品可以整齐、过滤后或处理后的。样品可以是含有数百或数千种不同代谢物的复杂样品。样品可含有一种或多种通过代谢途径相关的代谢物,例如,两者都包含在代谢途径中或部分代谢途径中。样品可以暴露于刺激等。样品可以针对未暴露于刺激等的标准品进行测试。样品可以含有一种或多种受刺激影响或改变的代谢物。

质谱仪系统或色谱-质谱仪系统或色谱-离子迁移-质谱仪系统可针对所测试的每个样品和标准品产生具有峰强度、质量测量、保留时间、漂移时间或它们的组合的一个或多个峰。样品代谢物峰数据和标准品代谢物峰数据可以进行比较以鉴定一个或多个改变的代谢物峰。改变的代谢物峰可以是强度相差大于约1%、2、3、4、5、6、7、8、9、10、15或约20%的峰。这些值也可以定义一个范围,例如约2至约5%。
数据集也可以使用多变量统计工具和化学计量分析进行比较或分析。多变量统计分析可以包括PCA、独立分量分析(ICA)、相关性分析、正交偏最小二乘法(O-PLS)、PLA-DA、ANOVA分析或它们的组合。此外,也可以使用非线性方法,也称为核方法,诸如支持向量机(SVM)和核PLS。例如,改变的代谢物峰可以具有P<0.05。分析技术的列表列于以下:
PCA在数学上被定义为正交线性变换,其将数据转换为新的坐标系统,使得数据的任何投影的最大变量来自第一坐标(称为第一主分量),第二最大变量来自第二坐标等等。PCA可以通过保留数据集中对变量贡献最大的那些特征,通过保持低阶主分量且忽略高阶主分量来降低数据集中的维数。此类低阶分量通常包含数据的“最重要”方面。可以使用主分量分析(PCA)将任何给定样品的共同化合物峰分离成区分簇。
每个改变的代谢物峰的试验性代谢物鉴定列表可以通过针对精确的质量测量搜索已知的数据库来生成。具有潜在代谢物的每个列表可以具有基本上相同的质量测量。已知的数据库可以是内部数据库,或者也可以是公开可用的数据库,诸如LIPIDMAPS、HMDB和METLIN。每个改变的代谢物峰的试验性代谢物鉴定列表也可以通过针对碎裂模式、保留时间、碰撞截面或它们的组合搜索已知的数据库来生成。具有潜在代谢物的每个列表可以具有基本上相同的碎裂模式、保留时间、碰撞截面或它们的组合。
除了使用富集的途径分析之外,至少一种代谢途径可以使用过度表示分析工具来鉴定或确认。过度表示分析工具可以用于测试在用户上传的化合物列表内是否偶然地表示了一组特定的化合物。在途径分析的情况下,测试的是涉及特定途径的化合物通过随机命中比较是否被富集。本公开的方法可以用于鉴定可能仅具有微妙但显著的变化的相同或相似途径内的代谢物。鉴定这些代谢物可以通过重新分析已经处理的数据集,并重新处理数据集以峰拾取并提取与突出显示的途径中存在的已知代谢物相关的强度值。
例如,可以在代谢物鉴定符列表上执行过度表示分析,以分析列表是否与特定途径或一组途径显著相关联(例如,局限于某些途径或分类,而不是在整个可能途径集合中随机分散)。可以选择或鉴定感兴趣的鉴定符列表,其是所有测量的代谢物的子集,诸如那些在实验条件之间显著不同的代谢物。测试可以相对较快,因为它仅用于测试代谢物的子列表。然而,它可以依赖于适当地选择了子集,并且列表上的所有代谢物在测试中都被视为同等重要(例如,如果它们实际上改变了非常不同的数量,情况可能不是这样)。
为了比较,富集分析通常是针对全部代谢物特征集合进行的,连同针对每个代谢物反映了其在两种状态之间的差值的表示量度(例如,两个条件的每个化合物的平均归一化丰度的对数倍数比,其中上调表示为正值,并且下调表示为负值)。这种分析可以考虑所有代谢物的这些值,但可以测试包括每种途径在内的代谢物的趋势,在所有相关比率中寻找显著的协调效应,以测试该途径是否以不太可能被随机偶然发生的方式上调或下调。

本公开的方法被用于鉴定作为暴露于刺激的结果的生物样品中的主要分子改变。在光照暴露后,用西兰花芽进行非靶向代谢组学分析。非靶向代谢组学揭示了由于光照暴露导致的脂质代谢的主要改变。

引言:十字花科是一广泛消耗的植物科,包括西兰花、卷心菜、羽衣甘蓝、芽甘蓝和许多其它蔬菜。摄入这些蔬菜的已知健康效应包括降低发生癌症和心血管疾病的风险。[1-4]然而,各种生长条件,尤其是光照暴露的效应,影响蔬菜的代谢,从而影响其营养价值的程度仍然不完全表征。
幼西兰花植物尤其富集抗氧化剂和化学保护代谢物,其水平比成熟植物的水平数倍。[5]西兰花芽的分子组成反映了遗传和环境组分两者。因此,全面的代谢物分布图可以比基因组学方法更完整地描述蔬菜的最终营养价值(图1)。代谢组学是一种现代分析方法,其使用当前技术水平的仪器,如质谱法来表征生物样品的分子组成。[6]迄今为止,西兰花芽的代谢组学研究主要集中在“靶向代谢组学”方法,因此重点分析选定的分子类,包括硫代葡萄糖苷、异硫氰酸盐和花青素。[1、7-14]
一种补充方法“非靶向代谢组学”可以筛选生物样品的全部代谢物含量。此种无偏方法可用于表征单个样品的分子表型或用于比较不同样品组之间的代谢物谱。质谱领域的最新技术进步允许在单一分析中对数千种代谢物进行定性和定量分析。[6、15-18]
当在黑暗中发芽时,为了达到光源,芽苗经历了称为暗形态发生(skotomorphogenesis)的发育程序,其特征在于通过水分吸收和积累到种子中的代谢储备的消耗驱动的大细胞膨胀。因此黑暗生长的芽可以被认为具有最小的代谢复杂性。相反,发芽期间的光照暴露诱导了光形态发生程序,从而导致了自养作用的建立。由于光能转化为化学能和与光合作用相关联的氧化应激,光生长的芽的特征在于高代谢活性。
使用非靶向代谢组学研究在光照或黑暗条件下生长的西兰花芽的代谢物的完整集合中发生的分子变化。通过无偏方式比较此类极端生长条件的分子信息,确定受光照暴露影响的主要生物化学途径和相应的代谢物。
材料和方法:从SUBA&UNICO(Longiano,FC,意大利)购买的西兰花种子(Brassicaoleracea L.var.botrytis subvar.cymosa)在植物体内部的Vitaseed生长机发芽圆筒(Vitaseed AG,瑞士)中萌发并保持直到在发芽圆筒中收获。种子在21℃在植物生长室(Weiss Gallenkamp,Loughborough,英国)中水培生长5天。该室配备有荧光管PHILIPSMaster TL-D 36W/840,冷白色。这些管提供了110mmolm-2s-1的光合光子通量密度。两种光照方案被采取:(1)黑暗;和(2)光照(16小时光照/8小时黑暗周期),每组n=3。
样品制备:将从发芽圆筒收集的芽样品立即在液氮中冷冻并且在-80℃下储存。使用已知技术进行代谢物提取。简而言之,在用液氮冷却的瓦林混碎机中将冷冻芽研磨成细粉末。在70℃下用甲醇提取西兰花芽的每个样品(样品与溶剂的比率=1:25w/v)30分钟,同时涡旋混合。将样品连续离心(4000rpm,30分钟,4℃),收集上清液,并在40℃真空下使用旋转蒸发器将溶剂完全除去。将干燥的样品溶解在甲醇中,并在MS分析之前通过0.20-μm注射器PVDF过滤器过滤。
液相色谱(UHPLC)条件:使用配备有CSH C18柱(2.1×100mm ID,1.7μm)的UPLC系统(Waters Corporation,Milford,MA,USA)分离疏水代谢物。进行梯度洗脱。流动相A由在乙腈/水中的60:40(v/v)10mM甲酸铵组成。流动相B由在异丙醇/乙腈中的10mM甲酸盐组成。洗脱梯度如下:0-2min,40-43%B;2.0-2.1min,43-50%B;2.1-12min,50-54%B;12-12.1min,54-70%B;12.1-18min,70-99%B;18-18.1min,99-40%B;18.1-20min,40%B。将柱保持在55℃;流速为0.4mL/min,并且进样体积为5μL。
使用配有BEH HILIC柱(2.1×100mm ID,1.7μm)的UHPLC系统(UPLC系统,Waters Corporation,Milford,MA,USA)分离极性代谢物。流动相A由含有10mM乙酸铵(pH 8.0)的95:5乙腈/水(v/v)组成。流动相B由含有10mM乙酸铵(pH 8.0)的50:50乙腈/水(v/v)组成。应用10分钟的线性梯度,从100%至80%A,再平衡3分钟时间。将柱保持在30℃;流速为0.5mL/min,并且进样体积为5μL。
MS条件:在具有离子迁移使能的四极杆飞行时间(QTof)质谱仪(G2-S,Waters Corporation,Milford,MA,USA)上进行MS分析。在正和负电喷雾电离模式下从50m/z到1,500m/z采集数据。质谱仪是在以下条件下操作:毛细管电压2.0KV(+ve)和1.0KV(-ve);锥形电压30V;转换CE斜升20至50V;源温度120℃;去溶剂化温度550℃;锥形气体50L/h;MS气体氮气。在两个渠道收集数据:对于分子离子的低碰撞能量(6.0V)和对于产物离子的高碰撞能量(15-40V)。离子迁移气体为氮气,并且T波速度和高度分别为900m/s和40V。
数据处理和分析:使用Progenesis QI Informatics(Nonlinear Dynamics,Newcastle,UK)进行数据处理和分析。[19]每次UHPLC-MS运行是作为离子强度图输入的,包括m/z和保留时间。然后将这些离子图在保留时间方向上对齐。从对齐的运行中,代表所有样品中的化合物的聚集运行被用于峰拾取。然后将这个聚集体与所有运行进行比较,使得在每次运行中检测到相同的离子。应用同位素和加合物解卷积,以减少检测到的特征的数目。根据总离子强度将数据标准化。包括主分量分析(PCA)和偏最小二乘判别分析(PLS-DA)的方差分析(ANOVA)和多变量统计的组合鉴定了最造成样品组之间的差值的代谢物。代谢物通过使用公开可得的数据库(包括LIPIDMAPS[20],HMDB[21]和METLIN[22])针对其精确质量的数据库搜索以及碎裂模式、保留时间和碰撞截面(可用时)进行鉴定。在MetaboAnalyst中使用代谢组学途径分析(MetPA)进行了由富集分析和途径拓扑分析组成的途径分析。[23]通过全球代谢物网络结构和代谢组学分布谱(MPINet)[24]和整合分子途径水平分析(IMPaLA)[25]的耦合,使用代谢物途径鉴定进行代谢物数据的额外途径过度表示和富集分析。
结果和讨论
为了最大限度地分离存在于西兰花芽中的大量代谢物,使用UHPLC和离子迁移分离的组合。[19,26,27]该分析提供了多维代谢指纹,这代表每个所分析样品的代谢物库存的“快照”(图1)。图1示出了筛选生物网络的测试方法的概述。
图1示出了可以在包括所有代谢物的生物样品中筛选不同类别的化合物。代谢物可以衍生自通用印记和环境(例如光照)两者。复杂的样品可能含有数以千计的代谢物,并具有广泛的化学复杂性和浓度。整套代谢物(即,代谢组)的谱分析限定生物系统的分子表型。
用于非靶向代谢组学的系统可以包括与离子迁移使能的QTofMS耦合的UHPLC系统。UHPLC分离后,可以在MS检测前使用离子迁移在另一尺寸将代谢物进一步分离。UHPLC和离子迁移的这种组合可以在量化和鉴定过程中提供增加的峰容量和特异性。
使用多变量统计学工具(包括PCA和相关性分析)分析组间代谢物水平的差值(图5)。使用PLS-DA和ANOVA分离对组间差值贡献最大的代谢物(图5)。
图5示出了代谢物峰的示例性统计分析。图5A示出了UHPLC/HDMSE测试数据的多变量统计分析。可以使用PCA将分离的样品分离成簇。(5A,顶部)。可以使用PLS-DA分离对组间的变化贡献最大的代谢物(5A,底部)。图5B示出了可以鉴定代谢物之间相似的改变模式的相关性分析。如实施例1中所述,在光照暴露的样品中具有m/z907.5210的代谢物增加。该代谢物被鉴定为叶绿素b。
代谢物鉴定是将数据转化为有意义的生物学结果的有用步骤。在典型的基于MS的代谢组学实验中,针对列出描述每种代谢物的物理化学性质(例如精确质量)的数据库搜索感兴趣的特征。使用公开可用数据库和内部数据库进行的初始搜索导致积累在暴露于光照的西兰花芽中代谢物的超过700种试验性鉴定。为了鉴定和确定代谢物的结构(例如结构阐明),在高分辨率MSE(HDMSE)操作模式中,将数据独立性采集与离子迁移分离耦合。[19、26-31]由于复矩阵中的许多分子共同洗脱,离子迁移的结合允许在碎裂之前分离离子,这产生了促进代谢物鉴定的更清晰的串联MS产物离子谱(图6)。[19、28-32]
图6示出了使用具有和不具有离子迁移分离的色谱分离和质谱的示例性分析。图6A示出了不具有离子迁移分离的系统(例如,MSE)。图6B示出了具有离子迁移分离的系统(例如,HDMSE)。两种系统都可以通过单次色谱运行采集前体和片段光谱信息两者。高碰撞能量在转移碰撞电池中的应用可以使前体分子分解成其组成部分(产物离子),并且可以确定原始结构。在离子迁移分离之后,通过观察以高能量产生的特征片段,可以帮助鉴定复杂混合物中的代谢物,诸如鉴定叶绿素b结构。共同洗脱前体代谢物的离子迁移分离的添加可以产生更清晰和较不复杂的产物离子谱。如实施例1中所述,通过使用色谱分离和具有离子迁移分离的质谱法来简化搜索数据库来鉴定叶绿素b。
尽管是更清晰的谱图,但要验证每种潜在代谢物(包括异构体、同重元素和其它不太可能的植物代谢物)的鉴定仍然是困难的、不切实际的或不可能的。如图6所突出显示,每个峰仍然可以呈现许多潜在的代谢物。显示图6中鉴定的最高峰具有25个潜在代谢物命中或25种试验性鉴定。将这些试验性鉴定与拟南芥(Arabidopsis thaliana/thale cress)的基因和基因组的京都百科全书(KEGG)途径文库中出现的87种途径进行了比较,拟南芥是与西兰花芽同一科(十字花科植物)中的一员(图7)[23]。通过测试一组代谢物是否在特定途径中富集,与随机命中相比,以比使用先前方法更少的时间和使用更少的资源,以更有效的方式实现代谢物鉴定。由于代谢物的变化是相互联系的,并且在生物学中以协调的方式发生,所以在特定的生物化学途径中发现多个代谢物命中增加鉴定正确的可能性。在一个实施方案中,可以使用过度表示分析,诸如费舍尔精确测试或超几何测试来测量增加的概率。
还使用过度表示工具,包括MPINet和IMPaLA,以进一步支持初始代谢物测定的有效性。[24,25]这些互补的代谢组学途径分析被用于鉴定相关代谢物组之间可能被常规方法忽略的细微但显著的变化(图7)。过度表示工具类似于富集分析,并且基于相似的原理(例如,在特定的代谢途径中表示有多少种代谢物)。在一个实施方案中,代谢物(例如前体和代谢物)的强度和/或浓度可用于确定途径改变的通量(例如,方向)。例如,如果前体减少并且代谢物增加,则可以建立该途径沿特定方向向前移动的关联。
在一个实施方案中,机器学习算法分析可以用于跨多个实验学习代谢物的模式和网络,独立于已知生物化学途径的输入。通过在一系列单独的实验中重新应用新获得的网络知识,可以在所有可能的命中中推导变化的模式,从而促进代谢物或脂质鉴定。
在另一个实施方案中,遗传学、基因组学、转录组学、肽组学和蛋白质组学信息可以与代谢组学和脂质组学数据整合或融合,并且可以使用贝叶斯网络来促进本文所述的鉴定。
使用本公开的分析,证实了叶绿素生物合成的改变(图7)。与连续黑暗条件(图7)相比,在光照/黑暗周期条件下生长的西兰花芽中还观察到植物甾醇、异戊烯醇脂、类胡萝卜素和含有多不饱和脂肪酸的脂质的积累。已知甾醇脂质在植物的生长和发育中起关键作用并有助于控制与光合作用相关的基因的表达[33,34]。已知类胡萝卜素类物质的增加可以帮助植物吸收光能并保护叶绿素免受光氧化应激[35,36]。已经提出脂肪酸去饱和的增加作为对光强度变化的适应性反应[37,38]。膜流动性的重塑实际上可能影响脂质-蛋白质相互作用,包括用于光合设备的活性叶绿素蛋白质复合物的自组装[37,38]。因此,通过光照暴露对类固醇、叶绿素、类胡萝卜素和多不饱和脂肪酸(PUFA)途径的伴随活化可协同作用于光合机构的参与。值得注意的是,类胡萝卜素和PUFA对于人类健康都是至关重要的,并且它们通过饮食被吸收[39-42]。植物甾醇的消耗影响内源性甾醇脂质代谢,并与心血管疾病和癌症减少有关[43-45]。
成功鉴定途径中的至少一种的时间包括样品制备时间、分析时间和处理时间。数据处理后不久,并且在准备和分析的同一天,至少一种途径被鉴定。据估计,在没有本公开的情况下,鉴定将花费数周或数月来识别至少一种途径。
还发现,光照暴露会增加属于聚酮化合物类别(包括类黄酮)的各种极性代谢物的水平。这些已知具有强抗氧化特性的分子与促进健康的益处相关联[46-48]。还发现聚酮化合物的水平受环境条件(包括温度和光照条件)的影响[5、7、11、49-60]。这些观察到的光照暴露下植物化学组成的变化不仅影响西兰花芽的感官特性,如风味和香味,还影响其营养价值和健康特性[61]。
最后,鉴定了PUFA代谢的增加(图7)。已知衍生自PUFA的酶促和非酶促氧化作用的生物活性脂质介体在植物生命周期中起着关键作用,包括调节最终成熟过程和释放花粉[62]。在光照/黑暗周期条件下生长的西兰花芽中,PUFA衍生的己烯醛物质与连续黑暗条件相比发现有显著增加[63]。
本公开的代谢组学方法利用(i)目前存在于数据库中和/或使用当前实验技术鉴定的已知代谢物,(ii)已知的代谢网络和生物化学途径,和(iii)选定类别的代谢物或脂质的亚类分化,其具有独立的代谢和生物活性。随着这些数据库的扩展,本方法的效用将会增加。使用本公开的非靶向代谢组学方法,以无偏方式确定了在西兰花芽生长期间通过光照暴露活化的主要代谢途径中的一组显著和协调的改变。

Claims (11)

2.一种鉴定包含两种或更多种代谢物的代谢途径的方法,所述方法包括:
(i) 接收含有代谢物的样品;
(ii)接收含有代谢物的标准品;
(iii)用质谱仪系统分析所述样品以生成样品代谢物峰,其中每个样品代谢物峰具有信号强度和至少质量测量,其中所述质谱系统包括离子迁移分离;
(iv)用质谱仪系统分析所述标准品以生成标准品代谢物峰,其中每个标准品代谢物峰具有信号强度和至少质量测量,其中所述质谱系统包括离子迁移分离;
(v) 将所述样品代谢物峰和所述标准品代谢物峰进行比较,以鉴定具有强度差值的一个或多个改变的代谢物峰;
(vi)生成针对所述改变的代谢物峰中的至少两个或更多个的试验性代谢物鉴定列表,其中每个列表包括具有至少基本上相同的质量测量的潜在代谢物;
