Detailed Description
In order to make the objects, technical solutions and advantages of the present invention clearer, the technical solutions of the present invention will be clearly and completely described below with reference to the accompanying drawings, and it is obvious that the described embodiments are some, but not all embodiments of the present invention. All other embodiments, which can be derived by a person skilled in the art from the embodiments given herein without making any creative effort, shall fall within the protection scope of the present invention.
FIG. 1 is a schematic flow chart of a method for analyzing DNA sample equilibrium according to an embodiment of the present invention. As shown in fig. 1, the method includes:
and S1, determining the type of the kit.
Different types of kits collect different types of DNA samples because the types of sample data of DNA sample corresponding to different types of kits are different. DNA sample data collected from the same type of kit needs to be analyzed. Therefore, the kit type is first determined before the DNA sample data is subjected to the equilibrium analysis.
The equilibrium analysis of the DNA sample can be used as one of the items for detecting the quality of the components of the kit. The process of determining the type of kit may include: inputting project names, and selecting corresponding project types and kit types to create DNA production quality inspection projects; wherein, the item type is used for distinguishing quality inspection quality indexes, such as DNA sample equilibrium property inspection items.
For example, a human genome STR identification kit component production quality inspection project is newly established, project names are input, and corresponding project types and kit type creation projects are selected. In this embodiment, the item supports management operations such as opening and deleting.
S2, importing DNA sample data based on the kit type; wherein the DNA sample data comprises a sample identification, a color group identification, a locus name, a locus typing value and a peak height of the locus typing value.
And introducing DNA sample data based on the kit type, namely DNA sample data collected by the kit of the corresponding kit type. The DNA sample data includes a sample identity, a color group identity, a locus name, a locus typing value, and a peak height of the locus typing value. The sample identifier is used to uniquely identify a DNA sample (which may be simply referred to as a sample), and the sample identifier may be, for example, a sample name, a sample number, or the like. The kit performs sample collection by fluorescent dyes of different colors (or single color). The color group identifier is used to uniquely identify the color group, and may be represented by a name of a color, an english symbol, a letter, or the like. For example, blue is denoted by B and green is denoted by G. The locus names correspond to the loci one to one for identifying different loci. There are 1 to 2 locus typing values per locus. Locus typing values correspond to peak heights.
DNA detection data information (DNA sample data) may be obtained through a sample file imported by a user, and the import file type may be in the ". Csv" format. In this embodiment, a user can import several to several hundred thousand pieces of product detection data at a time, and can simultaneously analyze all the data imported at one time. After the csv file is imported, the backup file is also included in an item list corresponding to the software terminal.
The DNA sample data in the sample file is read and can be further stored into a database such as SQLite according to a standard format. The fields processed by the algorithm and stored in the sample raw data table of the database may include: ID (automatically generated serial number), project ID, file ID, color group identification, sample identification, locus name, locus typing value, and peak height.
And S3, calculating the average peak height of the loci according to the peak height of the locus typing value corresponding to the locus name.
After the original sample data is recorded into a database, the mean locus peak height of each locus is firstly calculated. The general calculation of the mean peak height of a locus is as follows: if the locus has two locus typing values, the sum of the peak heights of the two locus typing values is divided by 2 to be used as the locus average peak height of the locus; if a locus has only one locus typing value then the locus average peak height is determined by directly dividing the peak height of that locus typing value by 2 (since the peak height for a typing value is actually the superposition of two peak heights).
To be noted: there are special cases when finding the mean peak height of a locus, such as: a. the Y chromosome is calculated and balanced and the single peak does not need to be averaged, namely if the locus of the Y chromosome has only one locus typing value, the peak height of the locus typing value is directly taken as the average peak height of the locus and is not divided by 2; b. if the DYF404S1 isogenic locus of the Y chromosome is a single peak, the peak height is divided by 2 to obtain an average value, namely, if only one locus typing value exists in the DYF404S1 isogenic locus of the Y chromosome, the peak height of the locus typing value is divided by 2 to obtain the average peak height of the DYF404S1 locus.
As another example, in the X chromosome, since men and women have different numbers on the chromosome, they also need to be treated separately. When calculating female X chromosome balance, if the balance is double peak, adding the peak heights of the two locus typing values and dividing by 2 to be used as the locus average peak height of the locus; if it is a single peak, the locus average peak height is determined by dividing the locus typing value by 2. When the male X chromosome balance is calculated, the average value is not required to be taken, namely if the male X chromosome has only one locus typing value, the peak height of the locus typing value is directly taken as the average peak height of the locus and is not divided by 2.
This method includes, but is not limited to, average peak height acquisition of loci or sites such as autosomes, X chromosomes, Y chromosomes, mitochondrial DNA, SNPs, etc.
After the average locus peak height is calculated, the average locus peak height can be stored in a new table, the equilibrium height result data table. The table field may include: id. Item ID, color group identification, sample identification, locus name, number of locus typing values for a locus, and locus average peak height.
And S4, carrying out DNA sample equilibrium analysis based on the DNA sample data and the locus average peak height to obtain a DNA sample equilibrium analysis result.
Different DNA samples can be distinguished according to the sample identifications in the DNA sample data. Different color groups can be distinguished according to color group identification in the DNA sample data. According to the locus name, the locus typing value and the peak height of the locus typing value in the DNA sample data, different loci can be distinguished, and the peak height of the corresponding locus typing value is obtained.
And performing DNA sample equilibrium analysis according to a preset equilibrium index based on the DNA sample data and the calculated average peak height of the locus to obtain a DNA sample equilibrium analysis result.
According to the method for analyzing the DNA sample balance, the type of the kit is determined, the DNA sample data based on the type of the kit is introduced, the DNA sample data comprises the sample identification, the color group identification, the name of the gene locus, the typing value of the gene locus and the peak height of the typing value of the gene locus, the average peak height of the gene locus is calculated according to the peak height of the typing value of the gene locus corresponding to the name of the gene locus, the DNA sample balance analysis is carried out based on the DNA sample data and the average peak height of the gene locus, the result of the DNA sample balance analysis is obtained, the automatic analysis of the DNA sample balance is realized, the partial repetitive work existing in the production or quality inspection work can be effectively and accurately completed manually, meanwhile, the repetitive errors caused by human factors can be reduced, the working efficiency of the production or quality inspection is improved, and unnecessary loss and risks are reduced.

The predetermined balance index includes the balance among groups, or color balance among groups. The DNA sample balance analysis result comprises a group balance analysis result. Accordingly, when the DNA sample equilibrium analysis is performed based on the DNA sample data and the locus average peak height to obtain the DNA sample equilibrium analysis result, the equilibrium height result data table may be queried through the database, the number of loci in the color group of the sample may be obtained according to the sample identifier, the color group identifier, and the locus name, and the color group average peak height may be calculated according to the locus average peak height and the number of loci of the loci in the color group, for example, the color group average peak height may be obtained by dividing the result of the weighted summation of the locus average peak heights of the loci in the color group by the number of loci. And aiming at a certain DNA sample to be analyzed, obtaining the maximum average peak height of the color group and the minimum average peak height of the color group according to the average peak height of the color group of each color group of the DNA sample. And calculating a third ratio of the minimum average peak height of the color group to the maximum average peak height of the color group, and taking the third ratio as the analysis result of the interclass equilibrium of the DNA sample.
