The application of the SNP locus in the authenticity or identity identification of rice varieties is as follows: comparing the genotypes of 779 SNP loci of the rice sample to be detected with the genotype of the target variety, and judging the authenticity or variety identity of the rice variety to be detected according to the similarity of the genotypes of the two.
The specific method comprises the following steps: firstly, acquiring the genotypes of the 779 SNP loci of the target variety authenticated by the official authorities, secondly, measuring the genotypes of the 779 SNP loci of the sample to be measured, comparing the genotypes of the sample to be measured with the genotypes of the target variety, and if the similarity of the genotypes of the two is more than 90%, determining that the rice sample to be measured and the target variety belong to the same variety.

Example 1: preparation of SNP marker for rice variety resource identification
The rice SNP marker selection steps are as follows:
1) 4726 parts of rice variety resequencing data containing 19,363,608 polymorphic sites and 4726 parts of germplasm information of the rice variety are downloaded from http:// ricevarmap. ncpgr. cn/v2/, and 533 parts of core germplasm result data are extracted, wherein the names of the 533 parts of rice varieties are shown in Table 1.

533 rice core germplasm resources in table 1 were distinguished using the SNP marker combinations described in example 1, the similarity of SNPs between each two samples was counted to form a distance matrix, and an R program package ape was used to construct an evolutionary tree. Firstly, acquiring the genotypes of the 779 SNP sites of an officially authenticated target variety, secondly, measuring the genotypes of the 779 SNP sites of the variety to be authenticated, comparing the genotype of the variety to be authenticated with the genotype of the target variety, wherein the similarity of the genotypes of the two is more than 90%, the variety to be authenticated is considered to be truly derived from the target variety, and the genotype sites with failed detection are not involved in comparison, so that the detection rate is required to be ensured to be more than 90%, and particularly the detection rate of an authenticated sample for comparison is preferably 100%.
According to the method, 779 SNP loci are extracted from 4726 rice variety re-sequencing data, the variety with Cultivar ID of C146 is known to be Nipponbare according to the germplasm information of 4726 rice varieties, and the genotypes of 4726 rice at the 779 SNP loci are compared with the C146, so that the similarities of the Cultivar ID of C146, CX140 and C146 are respectively 92.11% and 91.49%, and the rest are less than 90%. 2. The use of the SNP marker set according to claim 1 for the identification of the authenticity or identity of a rice variety.
3. The application of claim 2, which comprises comparing the genotypes of 779 SNP sites of the rice sample to be tested with the genotype of the target variety, and judging the authenticity or variety identity of the rice variety to be tested according to the similarity of the genotypes of the two.
4. The application of claim 3, wherein the similarity between the genotypes of the 779 SNP sites of the rice variety to be tested and the genotype of the target variety is more than 90%, and the rice sample to be tested and the target variety belong to the same variety.
