技术领域
本发明属于微生物互作研究领域,具体涉及一种分析菌藻跨界通讯的方法。
背景技术
藻类的生理过程中有多种微生物参与,其结构多样性和功能多样性构成了藻菌间复杂的共生关系。藻类为微生物提供的特殊的生态位被称为藻际环境。信号转导是发生在藻际环境中的、细菌—藻类相互作用的一种重要表现形式,用于它们相互作用的化学物质可以激活或抑制菌藻基因表达和/或生理活动,从而改变它们的行为和生长。
菌藻通讯可以调控菌藻诸多生化行为,包括菌藻活性、菌藻生长等,帮助菌藻能在恶劣环境下迅速做出反应,这种反应包括菌藻的运动性能、团聚性能等,在藻际环境中,具有更好的通讯能力的菌藻系统往往更具一定的优势。
细菌群体感应分子和藻类信息素具有相似的结构和功能,有助于它们物种间的信息交流。在生物界漫长的进化过程中,认为两类密切相关的微生物已经进化出了感受彼此信息的反应机制。目前多种信号分子被发现可参与菌藻跨界通讯,其中,吲哚-3-乙酸(Indole-3-Acetic Acid,IAA)和酰化高丝氨酸内酯类物质(Acyl homoserine lactone,AHL)是目前研究较多的、较透彻的信号分子。
IAA是一种常见的植物生长激素,可以作为菌藻信号分子调控细菌基因表达,藻类的共生菌可以利用藻类产生的色氨酸合成IAA。IAA不仅参与藻类生长的全过程,也参与调节细菌多种生物学过程和行为,包括抗逆性、运动性和附生适应性等。AHL是存在于革兰氏阴性菌中一种常见的信号分子,用于细菌的种内通讯,AHL也可以作为菌藻跨界通讯的信号分子,调节藻类的生化反应与基因表达,例如调节藻类的团聚性能、孢子的释放等。
由于菌藻系统的复杂性,多种信号分子同时参与细菌种内通讯、微藻种内通讯和菌藻间通讯,并调控不同基因的表达。比如,IAA对于细菌的作用主要是影响胁迫耐力,参与作用于藻类的整个生长发育繁殖的过程。AHL对藻类孢子的萌发和生长有影响,并通过群感效应参与影响细菌群体的基因表达。其次,AHL和IAA可能对同一基因型的表达存在协同/拮抗作用。因此,在研究菌藻跨界通讯时,有必要将IAA与AHL联合起来分析。
判断某种菌藻系统是否具备合成和释放信号分子的能力是研究信号分子对菌藻系统调控的基础。LC-MS可以鉴别并定量不同种的信号分子。
结合基于高通量测序的宏基因组和宏转录组,人们可以系统地研究微生物群落及其功能,全面分析其组成、发展规律、进化过程。宏基因组学研究是针对生境中微生物群落中所有DNA的分析。一般来说,宏基因组学研究主要分成两个层面,一是分析环境中特定基因,即通过构建宏基因组文库,基于序列筛选或者基于功能筛选分析某种功能基因,并进一步对筛选到的基因进行深度测序;二是针对环境中所有DNA进行深度测序,分析该生境中微生物的组成与相关功能。这两方面的相关分析都依赖于测序的深度和广度。宏转录组是指在某个特定时刻生境中所有微生物基因转录本的集合,这是原位衡量宏基因组表达的一种方法。随着高通量测序技术的发展,生境中RNA也可以直接测序分析,随着测序技术的发展及其相关新算法的发明,不再依赖于参考基因组可以对序列从头组装。
发明内容
本发明提供了一种通过同时检测IAA和AHL来分析菌藻跨界通讯的方法,其包括:步骤1),从菌藻共生体中提取信号分子并进行检测鉴定;步骤2),从菌藻共生体中提取DNA并进行宏基因组分析,基于所述宏基因组分析的结果来分析所述菌藻共生体中的群落结构;步骤3),从在存在外源信号分子的条件下培养的菌藻共生体中提取RNA进行宏转录组分析,基于所述宏转录组分析的结果来分析所述菌藻共生体中代谢基因的表达;以及,步骤4),对所述菌藻共生体中的跨界通讯功能基因进行筛选。
优选地,所述信号分子包括AHL和IAA。在步骤1),通过以下操作过程提取含有所述信号分子的萃取物:取所述菌藻共生体培养物的上清液,通过乙酸将所述上清液酸化至pH到3,然后与等量的乙酸乙酯在分液漏斗内混合震荡15min,萃取两次,接下来在40℃下旋转蒸发至干,之后复溶于第一体积的甲醇,再在40℃下氮吹至干,再次复溶于第二体积的甲醇,得到萃取物。利用液相色谱-质谱联用仪(liquid Chromatograph Mass Spectrometer,LC-MS)对所述萃取物中的AHL和IAA进行鉴定。
优选地,所述第一体积是所述第二体积的40倍。
优选地,在步骤2),从所述菌藻共生体中提取DNA,并通过以下步骤进行所述宏基因组分析:(1)构建Illumina PE文库;(2)桥式PCR和Illumina Hiseq测序;(3)对测序得到的序列数据进行质量控制;(4)进行序列拼接和基因预测;(5)构建非冗余基因集;(6)对所述非冗余基因集中的序列进行物种和功能的注释。
优选地,在步骤3),按以下操作过程在存在外源的所述信号分子的条件下培养所述菌藻共生体:将菌藻共生体接种到添加有30mg/L AHL和/或30mg/L IAA的培养基中,培养24小时。
优选地,在步骤3),利用TRIZOL法提取RNA并通过以下步骤进行所述宏转录组分析:(1)构建转录组文库;(2)进行桥式PCR和Illumina Hiseq测序;(3)对测得的序列数据进行质量控制并去除rRNA;(4)进行序列组装与基因预测;(5)构建非冗余基因集并计算表达量;(6)对所述非冗余基因集中的序列进行物种和功能的注释。
优选地,在步骤4),根据步骤2)中的所述群落结构的分析所获得的群落特征,选取已知的氨基酸序列,通过同源序列比对的方法对菌藻基因组中的跨界通讯功能基因进行筛选。
优选地,在步骤4),针对选自AHL合成酶基因、IAA合成酶基因、AHL受体蛋白基因和/或IAA受体蛋白基因中的任一种或多种的组合进行所述跨界通讯功能基因的筛选。利用BLAST进行所述同源序列比对,比对参数中的期望值设置为le-5。
因为菌藻共生系统结构和功能多样,同时受到多种信号分子调控,不同的信号分子对菌藻的同一生化反应的影响也可能存在协同/拮抗作用。本发明所提出的一种利用同时检测IAA和AHL来研究菌藻跨界通讯的方法,结合LC-MS可以对信号分子进行精准的种类鉴定和/或浓度测定,通过外源信号分子添加实验和宏转录组分析相结合,可以确定两种信号分子同时作用于菌藻共生体时对代谢基因的表达的影响,通过筛选跨界通讯功能基因,从基因层面确定了菌藻共生体可以同时通过AHL和IAA进行跨界通讯。通过同时检测IAA和AHL信号分子并分析它们在菌藻基因表达中的作用,可以更好地阐释菌藻跨界通讯在菌藻互作中的作用。

在步骤1),优选按照以下过程通过一步萃取的方式同时萃取AHL和IAA:取菌藻共生体培养物的上清液,加入乙酸酸化至pH为3,然后与等量的乙酸乙酯在分液漏斗内震荡15min,萃取两次,在40℃下旋转蒸发至干,之后复溶于第一体积的甲醇,再在40℃下氮吹至干,再次复溶于第二体积的甲醇,得到最终的萃取物。第一体积优选是第二体积的40倍。进一步通过LC-MS对萃取物中的AHL和IAA信号分子进行鉴定。
在步骤2),利用本领域常规技术从菌藻共生体中提取基因组DNA,并通过以下步骤进行宏基因组分析:(1)构建Illumina PE文库;(2)进行桥式PCR和Illumina Hiseq测序;(3)对测序得到的序列数据进行质量控制;(4)进行序列拼接和基因预测;(5)构建非冗余基因集;(6)对非冗余基因集中的序列进行物种和功能的注释。
在步骤3),按照以下方法进行在存在外源信号分子的条件下对菌藻共生体进行培养(即,外源信号分子的添加实验):取待分析的菌藻共生体,均分成12份进行批式实验,分为A、B、C、D共4组,每组3个平行,每份添加等量的灭菌Aquil培养基,A组作为不添加外源信号分子的空白对照,B组添加30mg/L AHL,C组添加30mg/L IAA,D组添加30mg/L AHL和30mg/L IAA,按照本领域常规的方式培养24h后提取RNA进行宏转录组分析。
优选利用本领域公知的TRIZOL法从上述培养的菌藻共生体中提取RNA,并通过以下步骤进行宏转录组分析:(1)构建宏转录组文库;(2)进行桥式PCR和Illumina Hiseq测序;(3)对测序得到的序列数据进行质量控制并去除rRNA;(4)进行序列组装与基因预测;(5)构建非冗余基因集并计算表达量;(6)对非冗余基因集中的序列进行物种和功能的注释。
在步骤4),根据步骤2)中的群落结构的分析所获得的群落特征,选取已知的氨基酸序列,通过同源序列比对的方法对菌藻基因组中的跨界通讯功能基因进行筛选。优选针对选自AHL合成酶基因、IAA合成酶基因、AHL受体蛋白基因和/或IAA受体蛋白基因中的任一种或多种的组合进行跨界通讯功能基因的筛选。优选利用BLAST进行同源序列比对,比对参数中的期望值设置为le-5。多序列比对时优选采用软件ClustalX2。在基因组草图完备的菌藻系统中,还可以对AHL合成酶和IAA合成酶等进行系统发育分析以便直观了解其遗传关系。
为使本发明的实施细节和操作能清楚地被本领域技术人员理解,以及本发明的方法的进步性能显著地体现,以下通过实施例来举例说明上述技术方案。
实施例:通过检测AHL和IAA分析菌藻共生体的跨界通讯
首先,对待分析的菌藻共生体中的信号分子进行检测。通过以下过程提取菌藻共生体中的信号分子:取待分析的菌藻共生体培养物的上清液,加入乙酸酸化至pH为3,然后取100mL酸化后的上清液加入分液漏斗中,再加入100ml乙酸乙酯,用力震荡15min。收集上层有机相,将下层水相用同样方法再萃取一次,合并两次的有机相于梨形漏斗中,在40℃下旋转蒸发至干,滴加2mL甲醇复溶,氮吹至干,再次复溶于50μL甲醇,得到最终的萃取物。取1μL萃取物,进行LC-MS鉴定,从萃取物同时检测到了AHL和IAA两种信号分子。
接下来,利用常规方法从菌藻共生体中提取DNA,并用本领域常规的手段通过以下步骤进行宏基因组分析:(1)构建Illumina PE文库;(2)桥式PCR和Illumina Hiseq测序;(3)通过利用sickle软件去除低质量的读出片段(reads)来对测序得到的序列数据进行质量控制;(4)进行序列拼接和基因预测;(5)构建非冗余基因集;(6)对非冗余基因集中的序列进行物种和功能的注释。基于宏基因组的群落结构分析结果表明该菌藻共生体中主要由玫瑰杆菌和硅藻组成。
接下来,为了分析菌藻共生体中代谢基因的表达情况,进行外源信号分子的添加实验。具体操作如下:选取60ml菌藻共生体的絮体物并均分成12份进行批式试验,分为A、B、C、D共4组,每组3个平行,每份添加100ml灭菌Aquil培养基。A组作为不添加信号分子的空白对照,B组添加30mg/L AHL,C组添加30mg/L IAA,D组添加30mg/L AHL和30mg/L IAA。按常规培养方式培养24h后,利用TRIZOL法从各组的菌藻共生体中提取RNA进行宏转录组分析。
利用上述提取的RNA通过以下步骤进行宏转录组分析:(1)构建宏转录组文库;(2)进行桥式PCR与Illumina Hiseq测序;(3)通过利用sickle软件去除低质量的读出片段(reads)来对测序得到的序列数据进行质量控制并去除rRNA;(4)进行序列组装和基因预测;(5)构建非冗余基因集并计算表达量;(6)对非冗余基因集进行物种和功能的注释。宏转录组分析的结果表明,添加IAA或AHL对该菌藻共生体的某些基因表达产生显著影响,例如IAA和AHL同时对菌藻共生体的胞外多糖合成的相关基因、孢子释放相关基因的表达均有促进作用。
接下来,基于上述群落结构分析表明菌藻共生体中主要由玫瑰杆菌和硅藻组成,选择荧光假单胞菌(P.fluorescens)的AHL合成酶序列,通过同源序列比对的方法在菌藻共生体基因组中针对AHL合成酶基因、IAA合成酶相关基因、AHL受体蛋白和IAA受体蛋白基因进行跨界通讯功能基因的筛选,利用BLAST进行比对,比对参数中的期望值(E-value)设置为le-5。采用软件ClustalX2进行多序列比对。最终的筛选结果表明,在该菌藻共生体中存在编码AHL合成酶和IAA合成酶的基因,从基因层面证实IAA和AHL同时存在于该菌藻共生体中并同时发挥作用。
以上通过具体的实施例详细描述了本发明的一种具体实践方式,本领域技术人员应当理解,本发明并不仅限于上述实施例。在不脱离本发明精神和范围的前提下,本发明还会有各种变化和改进,这些变化和改进都落入要求保护的本发明范围内。本发明要求保护范围由所附的权利要求书及其等效物界定。
Claims (8)
1.一种分析菌藻跨界通讯的方法,其特征在于:
所述方法包括:
步骤1),从菌藻共生体中提取信号分子并进行检测鉴定;
步骤2),从所述菌藻共生体中提取DNA并进行宏基因组分析,基于所述宏基因组分析的结果来分析所述菌藻共生体中的群落结构;
步骤3),从在存在外源的所述信号分子的条件下培养的所述菌藻共生体中提取RNA并进行宏转录组分析,基于所述宏转录组分析的结果来分析所述菌藻共生体中代谢基因的表达;
步骤4),对所述菌藻共生体中的跨界通讯功能基因进行筛选。
2.根据权利要求1所述的方法,其特征在于:
所述信号分子包括酰化高丝氨酸内酯类物质和吲哚-3-乙酸,
在步骤1),通过以下操作过程提取含有所述信号分子的萃取物:取所述菌藻共生体培养物的上清液,通过乙酸将所述上清液酸化至pH到3,然后与等量的乙酸乙酯在分液漏斗内混合震荡15min,萃取两次,接下来在40℃下旋转蒸发至干,之后复溶于第一体积的甲醇,再在40℃下氮吹至干,再次复溶于第二体积的甲醇,得到萃取物,
利用液相色谱-质谱联用仪对所述萃取物中的所述酰化高丝氨酸内酯类物质和所述吲哚-3-乙酸进行鉴定。
3.根据权利要求2所述的分析菌藻跨界通讯的方法,其特征在于:
所述第一体积是所述第二体积的40倍。
4.根据权利要求1或2所述的分析菌藻跨界通讯的方法,其特征在于:
在步骤2),从所述菌藻共生体中提取DNA,并通过以下步骤进行所述宏基因组分析:(1)构建Illumina PE文库;(2)进行桥式PCR和Illumina Hiseq测序;(3)对测序得到的序列数据进行质量控制;(4)进行序列拼接和基因预测;(5)构建非冗余基因集;(6)对所述非冗余基因集中的序列进行物种和功能的注释。
5.根据权利要求2所述的分析菌藻跨界通讯的方法,其特征在于:
在步骤3),按以下操作过程在存在外源的所述信号分子的条件下培养所述菌藻共生体:将菌藻共生体接种到添加有30mg/L酰化高丝氨酸内酯类物质和/或30mg/L吲哚-3-乙酸的培养基中,培养24小时。
6.根据权利要求1或5所述的分析菌藻跨界通讯的方法,其特征在于:
利用TRIZOL法提取RNA并通过以下步骤进行所述转录组分析:(1)构建转录组文库;(2)进行桥式PCR和Illumina Hiseq测序;(3)对测序得到的序列数据进行质量控制并去除rRNA;(4)进行序列组装和基因预测;(5)构建非冗余基因集并计算表达量;(6)对所述非冗余基因基中的序列进行物种和功能的注释。
7.根据权利要求1所述的分析菌藻跨界通讯的方法,其特征在于:
在步骤4),根据步骤2)中的所述群落结构的分析所获得的群落特征,选取已知的氨基酸序列,通过同源序列比对的方法对菌藻基因组中的跨界通讯功能基因进行筛选。
8.根据权利要求7所述的分析菌藻跨界通讯的方法,其特征在于:
针对选自酰化高丝氨酸内酯类物质合成酶基因、吲哚-3-乙酸合成酶基因、酰化高丝氨酸内酯类物质受体蛋白基因和/或吲哚-3-乙酸受体蛋白基因中的任一种或多种的组合进行所述跨界通讯功能基因的筛选,
利用BLAST进行所述同源序列比对,比对参数中的期望值设置为le-5。
