发明背景
为了表达目的,通常将重组基因作为活性表达盒中的cDNA构建体,转染至靶细胞、细胞群或组织中,以允许异源基因转录。该DNA构建体被细胞转录机器识别,识别过程涉及许多反式作用转录因子(TF)在顺式调控元件的活动,所述顺式调控元件包括增强子、沉默子、绝缘子和启动子(在本文中总称为“启动子”)。
基因启动子涉及所有这些调控水平,通过整合DNA序列的影响、转录因子结合和表观遗传特征,充当基因转录的决定因素。它们决定例如由质粒载体编码的转基因表达的强度、以及可以表达所述转基因的细胞类型。用于驱动哺乳动物细胞中的异源基因表达的最常见启动子是人和小鼠巨细胞病毒(CMV)主要立即早期启动子。它们给予强表达并且已经在几个细胞类型中证实是稳健的。其他病毒启动子,如SV40立即早期启动子和劳斯肉瘤病毒(RSV)长末端重复(LTR)启动子,也常常用于表达盒中。

涉及内源性调控元件用于转基因表达的一个方面是,稳定的mRNA的产生和表达可以在相应地提供反式作用转录因子的宿主细胞的天然环境中发生。由于真核基因的表达受顺式-和反式-作用调控元件的复杂机制控制,因此大部分细胞启动子缺乏广泛的功能表征。真核启动子的部分通常位于其转录的序列的紧上游并且作为转录起始点。核心启动子直接地围绕转录起始位点(TSS),其足以被转录机制识别。近端启动子(proximalpromoter)包括核心启动子上游的区域并含有TSS和转录调控需要的其他序列部分。转录因子通过结合启动子和增强子序列中的调控基序表现为序列特异性,并且由此激活染色质和组蛋白修饰酶,这改变核小体结构及其位置,最终允许转录的启动。功能性启动子的鉴别主要取决于相关上游或下游增强子元件的存在。
涉及内源性调控元件用于转基因表达的另一个关键方面是一些启动子可以以细胞特异性方式起作用并将导致转基因在特定类型的细胞中表达,或根据启动子,在特定细胞子集中表达。

可以获得技术,通过使用靶向同源重组,将特定的改变插入染色体等位基因中,以将任何遗传区域失活或改变成任何所需的突变。如本文中使用的,“靶向基因”是通过人为干预引入到非人动物的种系中的DNA序列,所述干预包括但不限于本文中所述的方法。本发明的靶向基因包括设计成特异性地改变关连的(cognate)内源性等位基因的DNA序列。

“严格杂交条件”是指,在包含50%甲酰胺、5×SSC(750mM NaCl,75mM柠檬酸三钠)、50mM磷酸钠(pH7.6)、5×Denhard’s溶液、10%硫酸葡聚糖和20μg/ml变性的剪切鲑鱼精子DNA的溶液中在42℃孵育过夜,接着滤膜在约50℃在0.1×SSC中洗涤。可以主要通过操纵甲酰胺浓度(较低百分比的甲酰胺导致较低的严格性);盐浓度或温度来实现杂交和信号检测的严格性变化。例如,中高严格条件包括:在包含6×SSPE(20×SSPE=3MNaCl;0.2MNaH2PO4;0.02M EDTA,pH7.4)、0.5%SDS、30%甲酰胺、100μg/ml鲑鱼精子阻断性DNA的溶液中在37℃孵育过夜;接着使用1×SSPE、0.1%SDS在50℃洗涤。此外,为了获得甚至更低的严格性,可以在较高盐浓度(例如,5×SSC),进行严格杂交后的洗涤。可以通过包含和/或替换用于抑制杂交实验背景的可选阻断试剂,来完成以上条件的改变。典型的阻断试剂包括Denhardt’s试剂、BLOTTO、肝素、变性鲑鱼精子DNA和商业上可购得的专利制剂。由于相容性的问题,包含特定的阻断试剂可能需要改变上述的杂交条件。
术语“片段”、“衍生物”和“类似物”,涉及多肽时,表示保留了与此类多肽基本上相同的生物功能或活性的多肽。类似物包括可以通过切割前蛋白部分以产生活性成熟多肽而被激活的前蛋白。

“变体”是指,不同于初始多核苷酸或多肽但保留其实质性特性的多核苷酸或多肽。通常,变体是整体上紧密相似的,并且在许多区域中,与初始多核苷酸或多肽相同。
实际上,可以使用已知的计算机程序,常规地确定任何特定核酸分子或多肽是否与本发明的核苷酸序列为至少80%、85%、90%、92%、95%、96%、97%、98%、99%或100%同一。用于确定查询序列(本发明的序列)和目标序列之间的最佳整体匹配的一个优选方法,也称为整体序列比对,可以基于Brutlag等(Comp.App.Blosci.(1990)6:237-245)的算法,使用FASTDB计算机程序来确定。在序列比对中,查询和目标序列都是DNA序列。可以通过将U’s转变成T’s来比较RNA序列。所述整体序列比对的结果是同一性百分比。在DNA序列的FASTDB比对中用于计算同一性百分比的优选参数是:矩阵=Unitary,k-tuple=4,错配罚分--1,连接罚分--30,随机化组长(Randomization Group Length)=0,截短分值=1,空位罚分--5,空位大小罚分0.05,窗口大小=500或目标核苷酸序列的长度(以较短的为准)。如果由于5’或3’缺失,而不是由于内部缺失,目标序列短于查询序列,则必须对结果进行手动校正。这是因为FASTDB程序在计算同一性百分比时不考虑目标序列的5’和3’截短。对于相对于查询序列在5’或3’端截短的目标序列,通过计算未匹配/比对的、位于目标序列的5’和3’的查询序列的碱基数,作为查询序列的总碱基的百分比,来校正同一性百分比。通过FASTDB序列比对的结果来确定核苷酸是否匹配/比对。随后从使用规定参数通过以上的FASTDB程序计算的同一性百分比中减去该百分比,以获得最终的同一性百分比分值。这种校正的分值是用于本发明目的的分值。对于手动调节同一性百分比分值的目的,只计算目标序列的5’和3’碱基外与查询序列不匹配/比对的碱基(如通过FASTDB算法展示的)。例如,将90个碱基的目标序列与100个碱基的查询序列比对来确定同一性百分比。缺失发生在目标序列的5’末端,并且因此,FASTDB比对不显示5’末端的头10个碱基的匹配/比对。这10个受损的碱基代表序列的10%(5’和3’端未匹配的碱基数/查询序列中的碱基总数),因此从通过FASTDB程序计算的同一系百分比分值中减去10%。如果剩余的90个碱基完全匹配,则最终同一性百分比为90%。在另一个实例中,将90个碱基的目标序列与100个碱基的查询序列比较。这次缺失是内部缺失,在目标序列的5’或3’不存在与查询序列不匹配/比对的碱基。在这种情况中,通过FASTDB计算的同一性百分比不进行手动校正。再一次,只有目标序列5’和3’与查询序列不匹配/比对的碱基才手动校正。
通过具有与本发明的查询氨基酸序列至少(例如)95%“同一”的氨基酸序列的多肽,旨在表示,目标多肽的氨基酸序列与查询序列相同,除了目标多肽序列可以在查询氨基酸序列的每100个氨基酸中包括不超过五个氨基酸改变。换句话说,为了获得具有与查询氨基酸序列至少95%同一的氨基酸序列的多肽,目标序列中不超过5%的氨基酸残基可以插入、缺失,或被其它氨基酸置换。参照序列的这些改变可以出现在参照氨基酸序列的氨基或羧基末端位置,或这些末端位置之间的任何地方,分别地散布在参照序列或参照序列内的一个或多个连续组的残基中间。
实际上,可以使用已知计算机程序,常规地确定任何特定多肽是否与例如序列表中所示的氨基酸序列或与保藏的DNA克隆编码的氨基酸序列至少80%、85%、90%、92%、95%、96%、97%、98%、99%或100%同一。用于确定查询序列(本发明的序列)和目标序列之间的最佳整体匹配的一个优选方法,也称为整体序列比对,可以基于Brutlag等(Comp.App.Blosci.(1990)6:237-245)的算法,使用FASTDB计算机程序来确定。在序列比对中,查询和目标序列都是核苷酸序列或都是氨基酸序列。所述整体序列比对的结果是同一性百分比。FASTDB氨基酸比对中使用的优选参数是:矩阵=PAM 0,k-tuple=2,错配罚分--1,连接罚分=20,随机化群长=0,截短分值=1,窗口大小=序列长度,空位罚分--5,空位大小罚分--0.05,窗口大小=500或目标氨基酸序列的长度(以较短的为准)。如果由于N-或C-末端缺失,而不是由于内部缺失,目标序列短于查询序列,则必须对结果进行手动校正。这是因为FASTDB程序在计算整体同一性百分比时不考虑目标序列的N-和C-末端截短。对于相对于查询序列在N-和C-末端截短的目标序列,通过计算与相应目标残基不匹配/比对的位于目标序列的N-和C-末端的查询序列碱基的数量,作为查询序列的总碱基的百分比,来校正同一性百分比。通过FASTDB序列比对的结果来确定残基是否匹配/比对。随后从使用规定参数通过以上的FASTDB程序计算的同一性百分比中,减去这个百分比,以获得最终的同一性百分比分值。此最终的同一性百分比分值是用于本发明目的的分值。对于手动调节同一性百分比分值的目的,只考虑位于目标序列的N-和C-末端与查询序列不匹配/比对的残基。即,只有位于目标序列的最远N-和C-末端残基外的查询残基位置被考虑。只对位于目标序列的N-和C-末端外的(如FASTDB比对中显示的),与查询序列不匹配/比对的残基位置,进行手动校正。对于本发明的目的,不进行其他手动校正。
天然产生的蛋白质变体称为“等位基因”变体,并且是指占据生物体染色体上的给定基因座的基因的几种可选形式中的一种(Genes 11,Lewin,B编辑,John Wiley&Sons,NewYork(1985))。这些等位基因变体可以在多核苷酸和/或多肽水平改变。或者,可以通过诱变技术或通过直接合成来产生非天然变体。

病毒转染和组织制备

Claims (12)
1.一种分离的核酸分子,其包含SEQ ID NO:1的核酸序列或由SEQ ID NO:1的核酸序列组成,或包含或由与SEQ ID NO:1的所述序列具有至少80%同一性的至少150bp的核酸序列组成,其中,在将编码基因的核酸序列可操作地连接所述分离的核酸分子时,所述分离的核酸分子导致所述基因在视杆光感受器中特异性表达。

8.一种在视杆光感受器中表达基因的方法,包括用根据权利要求4的表达盒转染分离的细胞、细胞系或细胞群的步骤,其中,当所述细胞是视杆光感受器或所述细胞包括视杆光感受器时,该分离的细胞、细胞系或细胞群将特异性地表达该待表达的基因。
9.一种分离的细胞,其包含权利要求4的表达盒或权利要求5的载体。
