About 1 million households worldwide engage in cotton-related industries, with annual output values in the billions of dollars. China is the biggest ginned cotton producing country and consuming country in the world. The weight of single boll lint is one of the major contributing factors to the yield of cotton lint. The yield of the ginned cotton directly influences the income of cotton farmers, the weight of the single boll ginned cotton is the quantitative character controlled by multiple genes, and the digging of the weight character control gene of the single bolled ginned cotton has important significance for increasing the yield of the cotton, improving the income of the cotton farmers and promoting the development of the cotton industry.
Genome-wide association analysis (GWAS) is a method for analyzing the general association of common genetic variation (single nucleotide polymorphism and copy number) genes in Genome-wide range, which can combine the diversity of target trait phenotypes with the polymorphism of genes (or marker loci) to directly identify gene loci or marker loci that are closely related to phenotypic variation and have specific functions. Example 1
1. Single boll lint weight determination: the 419 cotton core germplasm field test is respectively carried out at 6 test points of Hebei Cangzhou, Henan Anyang, Hubei Jingzhou, Jiangsu Yancheng, Gansu Dunhuang and Xinjiang Allal in 2014 and 2015 for two consecutive years. Cell area 6m2Each cell has 1 row, 0.8m row spacing, 0.3m plant spacing, 0.8m observation channel and 1.2m isolation channel, and 20 plants are repeated. The test is set for 3 times of repetition and normal field cultivation management. In the full-blooming period of cotton, 1-2 cotton bolls which are normally bloomed on the first and second fruit nodes of the inner periphery of the middle part of each normal cotton plant are picked, and 20 cotton bolls are picked. The cotton lint weight of 20 bolls was measured after cotton ginning, and the single boll cotton lint weight was calculated (20 boll cotton lint weight/20). Statistical analysis was performed by SPSS software.
2. Detection of SNP: taking tender leaves of the cotton plant, and extracting 5ug of high-quality cotton genome DNA by using a plant genome extraction kit. The extracted genome DNA is sent to Beijing Nuo-He-derived biotechnology limited for genome re-sequencing. The data volume of cleandata with high quality obtained by sequencing is 6454Gb, the average value of each sample is 15.4G, and the sequencing depth is more than 6.55 times. Effective raw DNA sequence data was obtained using BaseCall analysis and low quality base filtration. And comparing the effective high-quality sequencing data to a cotton reference genome through BWA software, and removing duplication of the comparison result through SAMTOOLS to obtain an effective high-quality sequence of the sample. And (3) adopting GATK software to detect the group SNP. Polymorphic sites in a population are detected by using a Bayesian model, and SNPs (SNPs) of the GATK (26,740,963 SNP sites) result are filtered to obtain SNPs with high quality. The SNP detection results were annotated using ANNOVAR software.
3. Upland cotton single boll lint weight trait whole genome correlation analysis: and (3) positioning the whole genome scanning (GWAS) of the weight character of the upland cotton single boll cotton, and carrying out statistical analysis on the weight character result of the upland cotton single boll cotton obtained in the step (1) and the genotype data obtained in the step (2) by using a mixed linear model of genome-widefficientmixed-model analysis (GEMMA) statistical analysis software, wherein the method can be referred to (http:// www.xzlab.org/software. 419 cotton material was planted in 12 natural environments at 6 locations for 2 years and tested for single boll lint weight for these varieties. Genome re-sequencing is carried out on the 419 cotton varieties through an IlluminaHiseq sequencing platform, the obtained high-quality cleardata volume is 6454Gb, each sample is 15.4G on average, and the sequencing depth is more than 6.55 times. 21 calculated values (12 environments in total for 6 test points in 2 years; 6 average values in each test point in year; 2 breeding values in each test point in total for 6 test points in year; 1 breeding value for all 12 environments, the above calculated values in total) were accumulated by GWAS analysis to obtain 731 SNP molecular markers (table 1) stably appearing in at least one or more environments and related to upland cotton boll weight. The effect of the SNP is verified by using the total average value of the single boll lint weight of 419 cotton core germplasm resources under 12 environments in total of 6 points in 2 years as a phenotype value, and the result shows that 89.47% of the SNP has a remarkable effect on the variation of the single boll lint weight.
