【発明の属する技術分野】
本発明は、DNA分析用アレイおよびそれを用いたDNA分析システムおよび分析方法に関し、とくに、試料中の被検DNAを特異親和性DNA断片との反応を利用して検出するために、直行性、配列規則性が高く、微細な(たとえば、ナノメーターレベルの)細孔径を持つ貫通ホールが形成された基板に高密度に特異親和性DNA断片を配置し、高い精度で効率よくDNA分析を行うことができるようにした、DNA分析用アレイおよびそれを用いたDNA分析システムおよび分析方法に関する。

【従来の技術】
生体関連物質を高密度に並べ、生物学的な特異親和反応を利用して被検物質を検出する方法が広く用いられるようになってきている。その代表例が、DNAマイクロアレイ(DNAチップ)である。DNAマイクロアレイを用いた方法は、配列の分かったDNA断片(プローブDNA) をガラスなどの基板上に数百から数千並べ、それらのプローブDNAと被検試料から調製した標識DNA断片(被検DNA)との間で特異親和反応(相補的な塩基配列に基づく二重らせん化反応、ハイブリダイゼーション)を行わせることにより、被検試料中にどのようなDNAが含まれているかを検出する方法である。これらの診断で得られた遺伝子発現頻度情報は、病気の原因の解明や診断ばかりでなく、ヒトゲノム解読以後の遺伝子機能の解明にも非常に重要な役割を果たす方法となることが期待されている。

DNAアレイの作製及び使用工程は、(1) DNA固定基板へのプローブDNAの固定化によるアレイの作製、(2) 被検DNAとプローブDNAとの間で相補的な相互作用を起こさせるために、プローブDNAと被検DNAとを適切な温度で一定時間(数時間から十数時間)反応させることによるハイブリダイゼーション操作、(3) ハイブリダイゼーション後、被検DNAとアレイ上のプローブDNAとの間で生じた相補的な相互作用によるスポットシグナル(ラジオアイソトープや蛍光色素 (たとえば、非特許文献1)標識した被検DNAからのシグナル)の位置とシグナル強度などをスキャナー(CCDカメラ、共焦点あるいは非共焦点レーザー)を用いて検出することにより、あらかじめ調べておいたプローブDNAの塩基配列から被検DNAの塩基配列を決定する工程に分けられる。これまで(1)のDNAアレイの作製においては様々な技術が開示されているが、(2) ハイブリダイゼーション実験、(3) 被検DNAからのシグナルの検出と塩基配列の決定においては、アレイの構造、DNAの固定化の違いによる反応条件、及びシグナル検出条件を規定したものが多い。

DNAアレイの作製においては、これまでほとんどのものが、ガラスあるいはシリコン基板の片面を用い、その面上に、多数のDNAを独立に点着させる方法が用いられている(非特許文献2、非特許文献3)。その他に、特許文献1においては、多孔質基板(厚さ10から500 μm 、口径5μm から2mm)の細孔の内壁にプローブDNAを固定化することにより、DNA固定基板を三次元的に利用する方法が開示されている。また、プローブアレイを球状粒子に固定することにより、固定化面積を増加させている検出用アレイの例もある(特許文献2)。

さらに、代表的なDNAの配列方法は、二つに大別される。一つは、DNAを固定する基材表面で直接オリゴヌクレオチドを合成する方法であり、この方法により、例えば、光によって脱保護できる保護基を持つアミデート試薬と光リソグラフィーによる集積回路作成技術を応用して、基板に20塩基前後のDNAプローブを10 mm2 /DNAの密度で合成することができるという報告がある(特許文献3)。もう一つは、あらかじめ調製したDNA断片を基板表面に固定化する方法であり、DNAマイクロアレイに付属するスポット装置を用いて、ポリ陽イオンで表面処理した基板表面にスポットとしてDNA溶液を打ち付け、DNA断片の負電荷との静電的な相互作用により固定化する方法(非特許文献4)、あるいは固定するプローブDNAにあらかじめ反応活性基(アミノ基、アルデヒド基、SH基、ビオチン)を導入しておき、基板表面の官能基、あるいは基板表面に塗布した物質との反応により、化学結合を介して固定化される方法(非特許文献5)がある。プローブDNAを点スポットとしてガラス、あるいはシリコン基板上に打っていく液体吐出技術は、プローブDNA をサーマルインク・ジェット・ヘッドにより、液体として付着させる方法(特許文献4)やピエゾ・ジェット・ノズルより供給する方法(特許文献5)があり、特許文献6、特許文献7では、プローブ溶液の液体リザーバーと吐出するためのノズルを複数個、二次元的に備えた吐出ヘッドの集合体が基板表面を走査しながらプローブDNAが塗布されていくことにより、基板上に塗布されるプローブ溶液の占める面積が0.01 (例えば 0.1μm ×0.1 μm)μm2〜4000 (例えば 200μm ×200 μm)μm2のDNAのスポットが再現性良く作製できることが開示されている。

【発明が解決しようとする課題】
ところが、上記のような従来技術においては、ハイブリダイゼーションの時間が数時間から十数時間と長く、且つ再現性の高い解像度を得ることが未だ困難であり、さらなる改良が望まれている。

そこで本発明の課題は、ハイブリダイゼーションの時間を従来技術に比べて大幅に短縮し、且つ再現性の高い解像度を得ることにある。また、この条件を保ちつつ、例えば個人個人の病気に迅速に対応できるように、DNAの密度を向上させ、多種多様な診断を可能とした高性能DNA分析用アレイと、それを用いたDNA分析システムおよび分析方法を提供することにある。

【課題を解決するための手段】
本発明者等は、従来の平板基板上にプローブDNAを固定する方法に対し、直行性、配列規則性が高く、ナノメーターレベルの細孔径を持つ貫通化されたホールが多数形成された基板に、一つ、あるいは複数のホールを組として、違った配列を持つプローブDNAをホール内壁に高密度に固定配置した分析用アレイの作製を考案した。このアレイを用いることで、被検DNA溶液を、ホール内を一定時間流すことにより、ハイブリダイゼーションの時間を大幅に短縮することができ、直行性、配列規則性が高い各ホールからの信号は、細孔内を通して発することができることから、解像度良く検出することが可能となる。

すなわち、本発明に係るDNA分析用アレイは、直行性をもって貫通されたホールが規則性をもって多数配列された基板の、前記ホールの内面に、被検DNAに対して特異親和性を持つDNA断片(プローブDNA)を固定したことを特徴とするものからなる。すなわち、単なる多孔質の基材や、網目状に曲がりくねった管状のホールを有する基材ではなく、直行性をもって貫通された、しかも高い規則性をもって配列された多数のホールを有する基板を使用し、各ホールの内面に、被検DNAに対して特異親和性を持つDNA断片を固定したものである。

DNA断片の固定の仕方としては、異種のDNA断片が、各ホールまたは各ホール群に対応して固定されている構成を採用できる。

上記のような基板は、とくに陽極酸化ポーラスアルミナから構成できる。また、この基板は、陽極酸化ポーラスアルミナを鋳型にして作製されたプリント基材あるいはプレス基材を使用して作製されたホールアレイ構造体から構成してもよい。

基板の大きさとしては、5mm角程度から3cm角程度が適当である。基板の厚さとしては、たとえば10〜50μmの範囲程度が適当である。また、前記ホールの配列周期としては、400nm〜1μmの範囲程度が適当である。このようにアレイの細孔周期が 400 nmから1 μmの条件は、現在、汎用機器として使われているスキャナー(CCDカメラ、共焦点あるいは非共焦点レーザー)の分解能の限界に近い値であり、各プローブDNAからのシグナルを得る条件においては、実際に、現在のDNAアレイのシグナル検出法における限界の領域までの高密度化が行えている。

前記DNA断片の前記ホールの内面への固定方法としては、壁面への化学吸着、壁面に塗布した高分子との親和力、あるいは壁面または壁面に塗布した高分子との化学結合による方法を採用できる。

また、前記基板の表面に金属を被覆しておくと、特異親和性反応に基づく蛍光観察を行う際に分解能を向上できるようになるので、好ましい。

本発明に係るDNA分析システムは、上記のようなDNA分析用アレイと、該DNA分析用アレイに被検DNAを含有する溶液が流通された後の被検DNAとホール内面に固定されたDNA断片との特異親和性反応を検出する手段とを有することを特徴とするものからなる。

このDNA分析システムにおいては、前記検出手段として、蛍光標識された被検DNAとホール内面に固定されたDNA断片との特異親和性反応に基づく発光を検出する手段(イメージスキャナー)を使用できる。

本発明に係るDNA分析方法は、上記のようなDNA分析用アレイに、被検DNAを含有する溶液を流通させ、該溶液流通後の被検DNAとホール内面に固定されたDNA断片との特異親和性反応を検出することにより、溶液中に含有されていた被検DNAを特定することを特徴とする方法からなる。

このDNA分析方法においては、被検DNAを蛍光標識しておき、前記溶液流通後の被検DNAとホール内面に固定されたDNA断片との特異親和性反応を、蛍光により検出することができる。

本発明に係るDNA分析用アレイにおいては、直行性をもって貫通されたホールが規則性をもって多数配列された基板のホールの内面に、DNA断片(プローブDNA)が固定されるので、DNA断片を高密度で配置でき、ホールが直行性をもって貫通されているので、被検DNA含有溶液が容易かつ円滑に流通されて良好に特異親和性反応が示され、微細なホールが高規則性をもって配列されているので、高精度の検出および高い分解能が得られる。

従来のナノメータレベルの細孔径を持つ多孔質膜としては、ニュクリポアーポリカーホネ−ト膜(野村マイクロサイエンス社製)や陽極酸化ポーラスアルミナであるAnodisk膜(Whatman社製)などが知られている。しかし、これらの膜をプローブDNAの固定基板として用いた場合、細孔密度および細孔の配列性が低い、細孔の直行性が著しく悪いなどの問題がある。細孔密度および細孔の配列性が低い構造においては、プローブDNAの高密度化を妨げ、細孔の直行性が低い構造においては、各細孔からのシグナル強度の低下、およびハイブリダイゼーション反応の迅速化を妨げてしまう。このことから本発明における、直行性、配列規則性が高い材料を用いることは、DNAのさらなる高性能化を実現する上で、非常に重要な点である。

【発明の実施の形態】
以下に、本発明について、望ましい実施の形態および実施例とともに、詳細に説明する。

〔被検DNAの標識〕
被検DNAの追跡可能な標識分子としては、例えば蛍光色素、発光色素等が用いられる。使用可能な標識は、Cy2, Cy3, Cy5, Fluorescein−isothiocyanate (FITC), Texas Red等の蛍光色素であるが、これに限定されるものではない。これらの標識は、被検DNAの5’末端に化学修飾により固定される。被検DNAとしては、1種類の標識だけでなく、2種類以上の標識した被検DNAを用いて検出を行うことも可能である。ホール内を流す被検DNA溶液は、1μM 程度に調製されることが最適であるが、これに限定されるものではない。

〔プローブDNAの固定基板〕
プローブDNA固定用の基板は、図1に示すような高規則性陽極酸化ポーラスアルミナ1、または高規則性陽極酸化ポーラスアルミナを鋳型にして作製された直行性、配列規則性が高い突起を持ったプリント基材あるいはプレス基材を使用して作製されたホールアレイ構造体を基板に用いる。図1に示す高規則性陽極酸化ポーラスアルミナ1は、アルミニウムの層2上に、バリアー層3を介して、アルミナの高規則性ポーラス構造が形成されている。高規則性陽極酸化ポーラスアルミナは、酸性溶液中における陽極酸化プロセスによって作製される。広範囲に高規則性が保たれる構造を得るには、たとえば、特開平10−121292号公報に開示された複数の突起を表面に備えた基板を陽極酸化するアルミニウム基板に圧着することにより、アルミニウム基板表面に窪みを形成し、この窪みを基点として陽極酸化する方法が用いられるのが望ましい。このようにして形成された細孔は、圧着する基板の窪みの間隔、配列で精密に制御され、真円度、細孔径及び間隔の均一性が向上し、様々なサイズのポーラス構造の作製が可能となる。ポーラス構造の底部に位置するバリアー層3をリン酸でウエットエッチングする、または研磨により除去することにより、図2に示すような、貫通化されたホール4を有する構造を得る。高規則性陽極酸化ポーラスアルミナを鋳型にしたホールアレイ構造は、特開平6−200378号公報に示されているポーラスアルミナの細孔をポリマーで充填し、その後、ポーラスアルミナを溶解させることにより作製されるポーラス構造(多数の突起を有する構造と見ることもできる)の鋳型を用いて、電析などによりポーラスアルミナの細孔構造と同一の形状を有する金属多孔体の製造方法を用いるのが望ましい。この方法により作製された多孔体においては、金、銀、ニッケル、銅などの使用が確認されている。

〔プローブDNAの固定化法〕
上記基板に所望するプローブDNAを固定化するための手段は、基材表面へのプローブDNA、あるいは分子末端が官能基によって修飾されたプローブDNAの化学吸着により固定するもの、基板表面に存在するOH, COOH, NH2基などの反応活性基を用い、プローブDNA末端の反応活性基と直接、あるいは間接的に化学結合を形成することにより固定を行う。また、たとえば図3に示すように、ホール内壁面に不溶性高分子6を塗布することにより、高分子とプローブDNA5との静電相互作用、および化学結合によりプローブDNA5の固定化を行う。各プローブDNAは、ピエゾ・ジェット・ノズル、あるいはサーマル・インクジェット・ヘットからプローブDNA溶液を各ホール表面およびホール内に点着させることにより、固定基板に配置する。その後、一定時間待ち、ホール内壁面の相互作用が生じるのを待ち(図3)、余ったプローブDNAを緩衝水溶液で洗浄する。あるいは、化学結合を生じさせるための反応溶液にポーラス基板を浸漬し、一定時間後、基板上の余ったプローブDNAと反応開始物質を洗浄することにより基板に固定される。図4は、シロキサン処理により固定化されたプローブDNA7を示しており、図5は、チオールの吸着により固定されたプローブDNA8を示している。

また、アルミナなどの光透過性の良い材料を基材として用いる場合は、ホール内で発生したシグナル(蛍光、発光)が検出器に入るまでに広がってしまい、個々の色素9で標識されたプローブDNA5から発生するシグナルが重なる可能性が生じる(図6)。図6において、10は蛍光・発光のシグナル、11は光の干渉(部分)を示している。そこで図7に示すように、基板表面のホール以外の部分を、光が通りにくい金属などの材料で形成された被覆層12を設けることにより、各シグナルの分解能を向上させる基板修飾操作を行う。この操作は、プローブDNA固定後、金属蒸着などによって行う。蒸着角度を大きく採ることにより、ホール内への金属の蒸着は起こらず、プローブDNAへのダメージも生じない。図7における13は反射光を示している。

〔ハイブリダイゼーション〕
本発明におけるハイブリダイゼーション反応は、通常のハイブリダイゼーション反応に用いられている45から65℃前後の恒温状態で行われる。ハイブリダイゼーション用セル17において、テフロン(デュポン社登録商標)などの材質でできた多孔性(孔径1〜2mm程度)支持体17でDNAアレイを固定し(図8)、被検DNA溶液が一定流速で、流入口14から流出口19に向けて、1回あるいは複数回、プローブDNAが固定された基板18のホール内を通過する方法により、反応が進行する形体を取る。なお、15は、シール用Oリングを示している。この形体により、プローブDNAと被検DNAとの接触頻度が増加することから、ハイブリダイゼーション反応の効率が上がり、反応時間の短縮が実現できる。本発明における、流速(0.1から1 ml・cm−2・min −1) の条件は、前述したようなアレイの大きさ、厚さ、細孔周期の場合における、汎用機器として用いられるポンプなどにより得られる流速であり、この細孔サイズでより大きな流速を得ることは、基板の耐久性から困難である。これよりも膜厚を小さくすることにより、流速を大きくすることが可能であるが、この値より薄い膜は、取り扱いが困難であり、容易に割れてしまう。また、被検DNAをプローブDNAが固定されたホール中を流す時間は、検出すべきDNAの条件によって条件を変更することが可能であるが、22塩基DNAにおいては、3〜5分間程度の条件が最適である。

〔標識シグナルの検出〕
ハイブリダイゼーション後の標識シグナルの検出は、CCDカメラ、共焦点あるいは非共焦点レーザーなどのイメージスキャナー装置を用いて行うことができる。たとえば図9に示すように、イメージスキャナー19を基板1の上部に設置し、違ったプローブDNAが固定された領域からの、該プローブDNAと特異親和性反応を生じた、標識した被検DNA22によるシグナルをレンズ21を介して検出する。シグナルの検出において、これらのスキャナー装置自身の持つ分解能が問題であるが、これらのどの装置を用いるかによっては、本分析システムにおいては、シグナルの解像度に違いは生じない。

【実施例】
以下に実施例を挙げて、本発明をより具体的に説明する。なお、ここに示す実施例は、本発明の最良の実施形態の一例ではあるものの、本発明は、これら実施例に限定されるものではない。

実施例1
SiCモールド(それぞれ500, 400, 300 nmの突起周期を持つ)を用いてアルミニウム板(5 x 5 x 0.014 mm, 純度99.99%)表面に微細な凹凸パターンを転写し、りん酸溶液中で陽極酸化することにより、500, 400, 300 nmの細孔周期を持つ高規則性ナノホール構造(図1)を得た。

得られたそれぞれの細孔内壁をポリ−L−リシンで被覆する操作を行った。DNAの固定化は、ポリ−L−リシンの持つ正電荷とDNAの持つ負電荷の静電的相互作用に基づく。ポリ−L−リシンの被覆には、0.005 wt%ポリ−L−リシン/エタノール溶液を用い、基板表面にポリ−L−リシン溶液を滴下し(10 ml)、10分間乾燥させ、またポリ−L−リシン溶液を滴下して、乾燥させる操作を10回繰り返すことにより行った。その後、基板表面にあるポリ−L−リシンを除去するために、表面をイオンミリングした。

各細孔からのシグナルの分解能を確認するために、蛍光色素で標識したDNAをポリ−L−リシンを利用して固定し、蛍光観察を行った。用いたDNAは、5’末端に蛍光色素Cy3を有する22塩基(5’−TTG CTA GTT GAG AAC CGG CTA−3’)の一本鎖合成DNAである。用いた蛍光顕微鏡システムは、U−MWIG2, UPlanApo / 100 x / NA =1.35 / Oilである。固定化法は、1μM の蛍光標識したDNA溶液中に基板を30分浸漬した後、水で洗浄することにより行った。500, 400, 300 nmの細孔周期における基板の表面SEM像を図10(a)、(b)、(c)にそれぞれ示す。これらを蛍光観察した結果、500nm および400nm 周期の細孔からの蛍光シグナルは、分解能を十分持って観察できたが、300nm 細孔周期からのシグナルは、各細孔からのシグナルが重なり合ってしまい、検出限界の細孔径であることが分かった。

実施例2
実施例1と同条件において作製した500 nm細孔周期の基板(細孔径200 nm)、ニュクリポアーポリカーホネ−ト膜(細孔径 200 nm)およびAnodisk (細孔径 200 nm)の内壁にポリ−L−リシンで蛍光色素で標識したDNAを固定し、蛍光観察を行うことにより、各細孔からのシグナル強度の比較を行った。各スポットの蛍光強度(相対値)の平均値、スポットの蛍光強度の変動係数CV%(N=5)を求めた(表1)。

表1に示した結果から分かるように、本発明で用いる直行性、配列規則性が高い構造の基板は、各ホールからのシグナル検出が高い感度で行えることがわかる。

実施例3
実施例1と同条件において作製した500nm 細孔周期の基板(細孔径200nm)に、0.005 wt%ポリ−L−リシン/エタノール溶液を用いて、細孔内壁にポリ−L−リシンを被覆した。その後、ピリジン(10%)−ジメチルホルムアミド(90%)の溶液に0.2% (w /v)1,4−フェニレンジイソシアネ−ト(PDITC)を溶解した溶液に固定基板を1時間、室温で浸漬し、洗浄後、5’末端をCy3標識、3’末端をアミノ化したDNAの1μM 溶液に浸漬することにより、DNAをポリ−L−リシンに化学結合により固定した(Andrew, J., et al., Anal. Chem., 69 4948 (1997))。DNAの塩基配列は、実施例1のものと同様である。蛍光顕微鏡により、各細孔からのシグナルの強度と分解能を評価した。
