Abstract
Description
本発明について詳述する前に、以下ではまず背景技術となる「遺伝暗号のリプログラミング」について概説する。
こうしたコドンとアンチコドンとの対応関係は、ほとんど普遍的に決定されており、64種類のコドンそれぞれに、20種類のアミノ酸のいずれか一つが割り当てられている。普遍遺伝暗号表を以下に示す。
さらに、本発明では、上記の技術を利用して特殊なペプチドライブラリーを構築し、そこから生体内分子間相互作用の阻害剤を獲得する技術を提供する。
本発明の要旨は以下の通りである。
〔1〕架橋構造により安定化された二次構造を有するペプチドであって、
以下の式(I)で表される特殊アミノ酸と、側鎖にスルファニル基を有するアミノ酸との組を少なくとも1つを含み、
前記特殊アミノ酸残基の側鎖と、前記スルファニル基とのチオエーテル結合による架橋構造が形成されている、ペプチド;
〔2〕前記式(I)において、
(A)は、単結合;置換基で置換されていてもよい、炭素数1-10のアルキレン基、炭素数2-10のアルケニレン基、又は炭素数2-10のアルキニレン基;主鎖の1-2個の炭素原子が、酸素原子、窒素原子、若しくは硫黄原子に置換された、置換基で置換されていてもよい、主鎖の原子数が10以下のアルキレン基、アルケニレン基、及びアルキニレン基からなる群より選択され、
(B)は、-C≡C-、-C=C-、-Ar-、-Ar-Ar-、-Ar-C≡C-、-Ar-C=C-、-NHC(O)-、-C(O)-、-Ar-NHC(O)-、-Ar-C(O)-からなる群より選択され、
(C)は、水素、メチル基、エチル基、プロピル基、ブチル基、及びペンチル基からなる群より選択され、
Xは、Cl、Br、I、-OSO2Me、トシル基、ノシル基、-OSO2-Ar-R(式中、RはCH3、NO2、CF3及びHからなる群より選択される基を表す。)からなる
群より選択される、上記〔1〕に記載のペプチド;
〔3〕前記式(I)の特殊アミノ酸が、以下の式(II)~(IV)のいずれかで示される、
上記〔1〕又は〔2〕に記載のペプチド;
〔4〕前記スルファニル基を有するアミノ酸が、システイン、並びに以下の式(V)及び(VI)で表されるシステインアナログからなる群より選択される、上記〔1〕から〔3〕のいずれか1項に記載のペプチド;
〔6〕架橋構造により安定化された二次構造を有するペプチドの製造方法であって、
(i)スルファニル基を側鎖に持つアミノ酸、および、以下の式(I)
で表される特殊アミノ酸の組が、少なくとも1つ分子内に配置された特殊ペプチドを翻訳によって合成する工程;及び
(ii)前記各組において前記スルファニル基と式(I)の特殊アミノ酸の側鎖をチオエーテル結合させて架橋構造を形成する工程、
を含む前記方法;
〔7〕前記スルファニル基を側鎖に持つアミノ酸と式(I)の特殊アミノ酸が、各組において、2、3、6、または10アミノ酸残基隔てて配置される、上記〔6〕に記載の方法;
〔8〕前記(i)の翻訳合成工程が、式(I)の特殊アミノ酸をtRNAに連結して得られるアミノアシルtRNAを利用して、該特殊アミノ酸をコードする改変コドンを有する鋳型mRNAを翻訳することを含む、上記〔6〕又は〔7〕に記載の方法;
〔9〕前記スルファニル基を側鎖に持つアミノ酸が改変コドンでコードされる特殊アミノ酸であり、前記(i)の翻訳合成工程が、式(I)の特殊アミノ酸及び該スルファニル基を側鎖に持つ特殊アミノ酸をそれぞれtRNAに連結して得られるアミノアシルtRNAを利用して、それぞれの特殊アミノ酸をコードする改変コドンを有する鋳型mRNAを翻訳することを含む、上記〔8〕に記載の方法;
〔10〕前記アミノアシルtRNAは、アシルtRNA合成酵素様活性を持つRNA触媒を用いて特殊アミノ酸をtRNAに連結して得られたものである、上記〔8〕または〔9〕に記載の方法;
〔11〕前記式(I)で示される特殊アミノ酸が、以下の式(II)~(IV)のいずれかで示される、上記〔6〕~〔10〕のいずれか1項に記載の方法;
〔14〕前記各ペプチドが、それをコードするmRNAと連結されている、上記〔13〕に記載のペプチドライブラリー;
〔15〕上記〔13〕に記載のペプチドライブラリーを構築する方法であって:
(i)ランダムなアミノ酸配列をコードするRNA中に、スルファニル基を側鎖に持つアミノ酸を指定するコドン、および、上記〔1〕に記載の式(I)で表される特殊アミノ酸を指定するコドンの組を少なくとも一つ含み、各組においてスルファニル基を側鎖に持つアミノ酸を指定するコドンと式(I)の特殊アミノ酸を指定するコドンが、2、3、6、または10アミノ酸単位隔てて配置されているmRNAのライブラリーを調製する工程;
(ii)前記特殊アミノ酸を連結したtRNAを含む無細胞翻訳系で前記mRNAを翻訳して、ランダム配列中に前記特殊アミノ酸が配置されたペプチドの集合体を得る工程;及び
(iii)各ペプチドにおいてスルファニル基と式(I)の特殊アミノ酸の側鎖を結合させて架橋構造を形成する工程、
を含む方法;
〔16〕上記〔14〕に記載のペプチドライブラリーを構築する方法であって:
上記〔15〕に記載の工程(i)において、さらに、mRNAの3’末端にピューロマイシン
を結合させ、ピューロマイシン結合mRNAライブラリーを得る工程;、
工程(ii)において、前記ピューロマイシン結合mRNAライブラリーを無細胞翻訳系で発現させ、ランダム配列中に前記特殊アミノ酸が配置されたペプチド-mRNA複合体を得る工程;及び
工程(iii)を行う工程、
を含む方法;
〔17〕式(I)の特殊アミノ酸を指定する改変コドンがAUGコドンであり、mRNAランダム配列が、NNCまたはNNU配列(NはA,U,G,Cのいずれか一つの塩基を表す。)のいずれかのトリプレットの繰り返しからなる、上記〔15〕又は〔16〕に記載の方法;
〔18〕以下の式(I)で表される特殊アミノ酸;
〔19〕上記〔13〕又は〔14〕に記載のペプチドライブラリーから標的タンパク質に結合するペプチドを選択する方法であって、
(i)ペプチドライブラリーを標的タンパク質に接触させ、インキュベートする工程;及び
(ii)標的タンパク質に結合するペプチド分子を選択する工程、
を含む方法;
〔20〕上記〔13〕又は〔14〕に記載のペプチドライブラリーから標的タンパク質の分子間相互作用に対する阻害活性を有するペプチドを選択する方法であって、
(ア)上記〔19〕に記載の工程(i)及び(ii)を含む、標的タンパク質に結合するペプチドを選択する一次スクリーニング、および
(イ)一次スクリーニングで選択されたペプチドの標的タンパク質の分子間相互作用に対する阻害活性を評価し、前記ペプチドが標的タンパク質の分子間相互作用に対する阻害活性を有するペプチドであることを決定する二次スクリーニング、
を含む方法;
〔21〕標的タンパク質に結合するペプチドの製造方法であって:
(i)上記〔14〕に記載のペプチドライブラリーを標的タンパク質に接触させ、インキュベートする工程;
(ii)標的タンパク質に結合するペプチド-mRNA複合体を選択する工程;
(iii)選択されたペプチド-mRNA複合体のmRNAを増幅し、ペプチド-mRNA複合体を得る工程;
(iv)(i)~(iii)を1回以上繰り返して、親和性の高いペプチド-mRNA複合体を濃縮する工程;及び
(v)(iv)で濃縮されたペプチド-mRNA複合体のmRNAからペプチドを発現させる工程、
を含む方法;及び
〔22〕標的タンパク質がアポトーシスを抑制する分子である、上記〔19〕~〔20〕のいずれか1項記載の方法、
に関する。
また、かかるペプチドにおいてアミノ酸配列をランダムにしたペプチドライブラリーを作製し、これを用いてスクリーニングを行うことにより、標的タンパク質等に対して高親和性を有するペプチドや、標的タンパク質の機能を阻害するペプチドなど生理活性を有するペプチドを得ることができる。
さらに、ペプチドライブラリーにおいて、ペプチドとこれをコードする核酸を連結させてin vitroディスプレイ法を適用することにより、選択されたペプチドの濃縮及び増幅を容易にすることができる。
本発明は、架橋構造を備えることにより安定化した二次構造を有する新規なペプチドを提供する。本明細書において、「二次構造」とは、ペプチド主鎖中の水素結合によって形成される比較的狭い範囲にみられる特殊な構造をいい、ヘリックスやβ構造を意味する。本発明は、αヘリックス、310ヘリックス構造等のヘリックス構造の安定化に適しているが、他の二次構造も安定化しうる。
また、本明細書において、ペプチドの「二次構造を安定化する」とは、ペプチドが標的分子にある程度の再現性をもって結合できる程度に二次構造が安定化されることを意味する。
なお、本発明のペプチドを翻訳合成法により合成する場合、(A)があることが翻訳反応の進行に好ましいという利点もある。
(B)の例としては、-C≡C-、-C=C-、-Ar-、-Ar-Ar-、-Ar-C≡C-、-Ar-C=C-、-NHC(O)-、-C(O)-、-Ar-NHC(O)-、-Ar-C(O)-が挙げられるがこれらに限定されない。
スルファニル基と、式(I)で表される特殊アミノ酸の側鎖とのチオエーテル結合による架橋構造の例を以下に示す。
本明細書において、置換基とは、特に限定されないが、ハロゲン原子、置換されていてもよい炭素数1-6のアルキル基、置換されていてもよい炭素数1-6のアルコキシ基、シアノ基、ニトロ基、ヒドロキシ基、カルボキシル基、アシル基、アミノ基、アリール基、ヘテロアリール基、フェノキシ基、非芳香族複素環基等が挙げられる。
求電子剤となるアミノ酸単位(特殊アミノ酸に相当)とスルファニル基を有するアミノ酸単位は、(i, i+3)、(i, i+4)、(i, i+7)、又は(i, i+11)で示される位置に配置されることが好ましい。図2を参照されたい。ここで、iは0以上の任意の整数であり、架橋前駆体を含むペプチドのN末端の残基から数えたアミノ酸単位の位置を示す。たとえばi=3の場合、(i, i+4)はN末端(0番目)から数えて3アミノ酸単位の位置と7アミノ酸単位の位置に、求電子剤となるアミノ酸単位とスルファニル基を有するアミノ酸単位が配置され、架橋構造が形成されることを示す。
i+3やi+4の場合、αヘリックスであれば1ターンで架橋させることになり、i+7やi+11になると、それぞれ2ターン、3ターンで架橋させることになる。言い換えると、例えば、2、3、6又は10アミノ酸単位が架橋構造を形成するアミノ酸単位の間に存在することが好ましい。
架橋構造を形成するアミノ酸単位の間および前後に位置するアミノ酸単位は、N末端の開始アミノ酸を除き、分子内にアミノ基(-NR2)とカルボキシル基(-COOH)の二つの官能基を持つ化合物(アミノカルボン酸)である任意のアミノ酸であることが好ましく、典型的にはα-アミノカルボン酸であり、より好ましくはタンパク質性アミノ酸である。求電子剤となるアミノ酸単位とスルファニル基を有するアミノ酸単位の配置は、いずれがN末側でもC末側でも構わない。

また、ホモシステインやメルカプトノルバリン等のスルファニル基を有する特殊アミノ酸を挙げることもできる。
次に、本発明のペプチドの製造方法を説明する。
本発明のペプチドは、化学合成による方法や、翻訳合成系を用いる方法等、種々の公知の方法又はそれに準ずる方法を利用して製造することができる。例えば、化学合成の場合、液相合成、FmocやBoc等の保護基を用いた固相合成、液相合成と固相法を組み合わせたハイブリッド法等各種の方法で、式(I)の特殊アミノ酸と、スルファニル基を有するアミノ酸を含むペプチドを合成することができる。ペプチドを合成すると、後述のように、酵素等を用いることなく、式(I)の特殊アミノ酸の側鎖とスルファニル基との間にチオエーテル結合が自発的に形成され、架橋ペプチドを得ることができる。
(i)スルファニル基を側鎖に持つアミノ酸、および、式(I)で表される特殊アミノ酸の組が、少なくとも1つ分子内に配置された特殊ペプチドを翻訳によって合成する工程;及び
(ii)前記各組において前記スルファニル基と式(I)の特殊アミノ酸の側鎖をチオエーテル結合させて架橋構造を形成する工程、を含む。
工程(i)を翻訳合成工程、工程(ii)を架橋構造形成工程と呼ぶ。
(ア)スルファニル基を側鎖に持つアミノ酸、及び
(イ)式(I)で表される特殊アミノ酸
が、適切なアミノ酸残基数だけ離れて配置されたペプチドを、翻訳合成によって得る。
以降、工程(i)で合成される特殊ペプチドにおいて、スルファニル基及びこれと反応し得る特殊アミノ酸の官能基からなる一組の官能基を含む化学構造を架橋前駆体と呼ぶ。すなわち、適切なアミノ酸残基数だけ離れて配置された、これら(ア)及び(イ)のアミノ酸の組が架橋前駆体を構成する。
例えば図2の模式図を参照されたい。図2においては、これらのアミノ酸の組が、ペプチド鎖内部に配置された一組の濃い黒丸で表されている。また、一個のペプチド鎖に含まれることができる架橋前駆体は一組だけではなく、複数個の架橋前駆体を配置することもできる。複数個の架橋前駆体を含むペプチド鎖が翻訳合成された場合は、工程(ii)の架橋構造形成工程において複数個の架橋構造を形成することが可能である。
本願において、コドンとは、改変コドンおよび天然の翻訳で使用される普遍コドンの両方を指す。改変コドンとは、遺伝暗号リプログラミングによってタンパク質性アミノ酸との対応付けが解消され、特殊アミノ酸と対応づけられたコドンを指す。特殊アミノ酸は、改変コドンでのみコードされ得る。
同様に、後述の実施例においては、アミノ酸側鎖に配置されたプロパルギルクロリドを含む特殊アミノ酸とシステインを配置したペプチド配列を翻訳合成して得られる、架橋前駆体を含むペプチドが記載されている。例示された態様では、翻訳後にプロパルギル位へのスルファニル基による置換反応が自発的に進行し、チオエーテル結合が形成されることにより架橋構造が完成する。
翻訳系とは、ペプチド翻訳合成のための場であり、一般的には方法及びキット(物)の両方を含む概念である。本発明において使用される無細胞翻訳系は、公知の再構成型の翻訳系をさらに細分化し、より不純物の少ない系を構築して利用することが好ましい。従来の系と対比させながら、本発明で利用可能なキット(物)としての翻訳系の具体的な構成成分について説明する。
リボソームとしては、大腸菌から単離され、精製されたリボソームが好適に利用される。
タンパク質類では、翻訳開始因子(例えば、IF1、IF2、IF3)、翻訳伸長因子(例えばEF-Tu、EF-Ts、EF-G)、翻訳終結因子(例えば、RF1、RF2、RF3、RRF)、エネルギーソース再生のための酵素(例えばcreatine kinase, myokinase, pyrophosphatase, nucleotide-diphosphatase kinase)を使用する。この中で、翻訳終結因子・エネルギーソース再生のための酵素の添加は任意である。鋳型DNAからの転写を行うためにT7 RNA polymeraseを加えることもあるが、あらかじめ転写したmRNAを翻訳系に加える場合、RNA polymeraseの添加は不要である。
翻訳産物であるペプチドに特殊アミノ酸を導入するためには、予め特殊アミノ酸でアシル化されたオルソゴナルtRNAを翻訳系に加える。好ましい態様において、特殊アミノ酸でアシル化されたtRNAは、他のtRNAやARSが存在しない条件で、フレキシザイムを用いて、単離されたオルソゴナルtRNAの3'末端に特殊アミノ酸を結合することにより調製される。あるいは、化学的あるいは酵素的に特殊アミノ酸をtRNAに結合したものも使用可能である。
本明細書において、ペプチドライブラリーとは、上述した架橋構造が導入されたペプチドを2種以上含む、すなわち配列が異なる2種以上のペプチドを含むライブラリーをいう。ペプチドライブラリーを構成する各ペプチドにおいては、側鎖にスルファニル基を有するアミノ酸と式(I)で表される特殊アミノ酸以外のアミノ酸を、任意のアミノ酸とすることができる。したがって、例えば25アミノ酸残基からなるペプチドは、スルファニル基を有するアミノ酸と式(I)で表される特殊アミノ酸を一組のみ含む場合、天然のアミノ酸20種のみ使用するとしても理論的に2023種あることになり、ライブラリーとしては十分なサイズとなる。
本発明のペプチドライブラリーは架橋により二次構造が安定していることから、細胞膜透過性にも優れており、これを用いてスクリーニングを行うことによって、標的に対して高い親和性を用いるペプチドや、標的タンパク質の機能を阻害するペプチドなど生理活性を有するペプチド等、有用なペプチドを得ることが可能である。
ランダム配列を持つペプチドのライブラリーの製造方法は特に限定されないが、例えば、無細胞翻訳系において、ペプチドをコードする領域にランダム配列を持つ鋳型核酸(mRNAもしくは対応するDNA)から翻訳合成を行うことにより得ることができる。
(i)ランダムなアミノ酸配列をコードするRNA中に、スルファニル基を側鎖に持つアミノ酸を指定するコドン、および、式(I)で表される特殊アミノ酸を指定するコドンの組を有し、各組においてスルファニル基を側鎖に持つアミノ酸を指定するコドンと式(I)の特殊アミノ酸を指定するコドンの位置が、2、3、6、または10アミノ酸単位隔てて配置されている、mRNAのライブラリーを調製する工程;
(ii)前記特殊アミノ酸を連結したtRNAを含む無細胞翻訳系で前記mRNAを翻訳して、ランダム配列中に前記特殊アミノ酸が配置されたペプチドの集合体を得る工程;及び
(iii)各ペプチドにおいてスルファニル基と式(I)の特殊アミノ酸の側鎖を結合させて架橋構造を形成する工程、を含む。
さらに、これら二つのアミノ酸が割り当てられた各コドンおよび開始コドン以外に、任意の長さのランダム配列のコドン塩基を配置した鋳型mRNAを構築する。このmRNAを翻訳することにより、システインの側鎖に位置するスルファニル基によるプロパルギルクロリドとの求核置換反応によってチオエーテル結合が構築され、ランダム配列を持った架橋ペプチドライブラリーの構築が可能となる。
NNUあるいはNNCのランダム配列の塩基のライブラリーを用いた場合は、5つのアミノ酸(Met, Trp, Gln, Lys, Glu)は出現しなくなる。これらを出現させることによるメリットが、本特殊アミノ酸が所望の位置以外に配置されることによるデメリットを超える場合などは、NNU、NNCに加えて、NNKを用いてもよい。
また、NNU又はNNCを用いた場合に出現しないアミノ酸に対応するコドンを、架橋構造を形成させるための別の特殊アミノ酸、あるいは別の付加的な機能を有する特殊アミノ酸を指定された位置に導入するために利用することも可能である。例えば、AUGに加えUGG, CAG, AAG, GAGの4つのコドンを利用して、かかる特殊アミノ酸を指定された位置に導入することも可能である。
NNU、NNC、NNKを含むmRNAは、例えば各種のDNA合成装置によって、NNT、NNC、NNKを含むDNAを合成し、これを転写することによって得ることができる。
ピューロマイシンはリボソーム上でペプチド転移反応の基質(アミノアシルtRNA類似体)として機能し、伸長ペプチドのC末端に結合することにより、mRNAとペプチドを連結する。mRNAディスプレイ法は、in vitro翻訳系でmRNAとペプチドを適当なリンカーを介して連結することにより遺伝子型と表現型を一体化させる技術であり、このような目的が達成される限り、ピューロマイシンに代えて他の同様の機能を有する物質を含むリンカーも利用可能であることは当業者の認識の範囲内である。
フレキシザイムは、所望の構造を持つアミノ酸基質を任意のtRNAにアシル化する機能を有するRNA触媒(ARSリボザイム)である。フレキシザイムは、天然のARSタンパク質酵素とは異なり、各アミノ酸及び各tRNAに対して特異性を持たず、本来連結すべきアミノ酸以外の任意のアミノ酸を用いたアミノアシル化が可能である。具体的には、アミノ酸の認識部位にα位の置換基が含まれていないため、Lアミノ酸に限らず、ヒドロキシ酸(α位が水酸基)、α-N-メチルアミノ酸、α-N-アシルアミノ酸、D-アミノ酸なども基質とすることができる。また、ε-N-アセチルリシンやε-N-メチルリシンなどの翻訳後修飾を受けたようなアミノ酸も基質とすることが可能である。詳細については、前述のフレキシザイムに関する文献に加え、Y. Goto, H. 本発明では、フレキシザイムを用いて特殊アミノ酸でアシル化された直交性(オルソゴナル)tRNAを、無細胞翻訳系に添加することにより、ペプチド配列に特殊アミノ酸が導入される。

天然の翻訳反応において、開始tRNAは翻訳開始のみに用いられ、伸長反応では使用されず、反対に、伸長用tRNAは開始反応には使用されないことは重要である。このような開始tRNAと伸長用tRNAの区別は本願発明においても同様である。
本願では、特殊アミノ酸をアシル化するために人工tRNAが好適に用いられる。伸長tRNAである人工tRNAの非限定的な一例がtRNAAsn-E2である。このtRNAの塩基配列は、大腸菌由来の伸長反応用tRNAである天然tRNAAsn(5'-UCCUCUGs4UAGUUCAGDCGGDAGAACGGCGGACUQUUt6AAYCCGUAUm7GUCACUGGTYCGAGUCCAGUCAGAGGAGCCA-3') がベースになっている(s4U:4-チオウリジン、D:ジヒドロウリジン、Q:キューオシン、t6A:6-スレオニルカルバモイルアデニン、Y:ワイブシン、m7G:7-メチルグアノシン、T:リボチミジン)。本発明者らは、この天然tRNAに対して、修飾塩基を無くし、かつ変異を導入することで、大腸菌の20種類のアミノアシル化酵素によってアミノアシル化を受けない伸長反応用のtRNAであるtRNAAsn-E2をin vitro転写によって作製した。NNNの箇所がアンチコドンに相当し、コドンに対応するように変化させる。

(5'-CGCGGGGs4UGGAGCAGCCUGGDAGCUCGUCGGGCmUCAUAACCCGAAGAUCGUCGGTYCAAAUCCGGCCCCCGCAACCA-3' )がベースになっている。(Cm:2'-O-メチルシチジン)。本発明者らは、この天然tRNAに対して、修飾塩基を無くし、5'末端最初のCをGに変化させた開始反応用のtRNAであるtRNAfMetをin vitro転写によって作製した。CAUの箇所がアンチコドンに相当し、開始AUGコドンに対応する。(本願で使用したtRNAfMet: 5'-GGCGGGGUGGAGCAGCCUGGUAGCUCGUCGGGCUCAUAACCCGAAGAUCGUCGGUUCAAAUCCGGCCCCCGCAACCA-3'、[修飾を無くした箇所、合計6カ所。s4U8U、D20U、Cm32C、T54U、Y55U。][変異の箇所 、合計1カ所。C1G])開始tRNAにおいて重要な箇所は5'末端の最初の塩基(天然tRNAfMetではC、本願のtRNAfMetではG)が、72番目の塩基(天然tRNAfMet及び本願のtRNAfMetではA)と相補鎖を組まないことである。この非相補鎖によって、メチオニルホルミルトランスフェラーゼ(MTF)によりMet-tRNAfMetにホルミル基が転移されたり(但し、この部分に開始用特殊アミノ酸を利用する場合は、意味は無い)、またEF-Tuとの結合が抑制されたりする。
本発明において、無細胞翻訳系で構築される特殊ペプチドライブラリーは、mRNAディスプレイを始めとするin vitroディスプレイ技術と完全に適合可能であるため、1013種類以上の高い多様性からなる特殊ペプチドライブラリーから、標的に結合するペプチド分子の創出が可能である。
例えば、特定のタンパク質に結合するペプチド分子を得たい場合は、標的タンパク質を固相化したカラムにペプチド集団を流し込み、カラムに結合したペプチド分子の混合物を回収することができる。このとき、in vitroディスプレイ技術により、各ペプチド分子には、その鋳型である核酸分子がタグのように付加されている。mRNAディスプレイライブラリーであれば、各ペプチド分子にはmRNAが付加されている。そこで、回収したペプチド-mRNA複合体の集団から逆転写酵素でDNAに戻し、PCRで増幅して所望の表現型を有するクローンが多く含まれるバイアスのかかったライブラリーを得た後に、再度同じような選択実験を行う。
あるいは、RNAアプタマーを回収してしまう可能性を回避するため、核酸部分を2本鎖(DNA/RNAハイブリッド)にする目的で、選択前に逆転写反応を行うことも可能である。この操作を繰り返すことで、世代の経過とともに所望の表現型を有するクローンが集団中で濃縮されていく。
標的物質としては、一般的には、タンパク質、ペプチド、核酸、糖質、脂質、これらのいずれかの複合体、その他どのような化合物でもよい。
活性種を選択するためには、[遺伝情報]-[ペプチド]複合体を標的物質と接触させ、標的物質に結合したペプチドを提示する複合体を、標的物質に結合していない他の多数の複合体から適当な方法で分離して回収する必要がある。このような回収の方法としては多くの技術が公知である。
(ア)標的タンパク質に結合するペプチドを選択する一次スクリーニング段階と、
(イ)一次スクリーニングで選択されたペプチドの結合能力を評価し、前記ペプチドが確かな結合力を示すペプチドであることを決定する二次スクリーニング段階を含み、
前記一次スクリーニング段階が
(i)二次構造指向性を有するペプチドを含むライブラリーを用意し、
(ii)ペプチドライブラリーを標的タンパク質に接触させ;そして
(iii)標的タンパク質に結合するペプチド分子を選択する工程
を含む、ペプチドライブラリーから標的タンパク質の分子間相互作用に対する阻害活性を有するペプチドを得る方法を含む。
以下では、後述の実施例の項で取り上げるBcl-2を標的タンパク質とした場合のペプチドライブラリーの構築法とそこからの阻害ペプチド取得法について述べる(図4)。ここで説明される態様はあくまで例示であり、本発明はこの態様に限定されない。
細胞のプログラムされた死であるアポトーシスにはさまざまな経路があるが、その1つとしてBcl-2タンパク質が寄与している制御機構が存在する。Bcl-2タンパク質はアポトーシスを誘導するタンパク質と結合することでその活性を抑制する。Bcl-2タンパク質は、癌化した細胞中では多く発現しているために、アポトーシスが誘導されにくくなっていることが知られている。
そこで、Bcl-2に高選択的かつ強力に結合する分子が獲得できれば、それがBcl-2とアポトーシス誘導タンパク質との結合を阻害し、癌化した細胞にアポトーシスを導くことが可能となる。したがって、近年この阻害分子が精力的に研究されてきたが、このようなタンパク質同士の相互作用を阻害する分子の開発は難しかった。この分子間相互作用にはBcl-2タンパク質に含まれるBH3ドメインと呼ばれるヘリックス構造が利用されていることから、ヘリックス構造を持つ分子のライブラリーを形成させることが出来れば、そこから高選択的、かつ強力な阻害剤を得ることが可能であると考えられ、前述のアルケン形成による架橋ペプチドによる化学ライブラリーからの探索もおこなわれた。しかし、強力な阻害活性を有する分子は得られていない。
まず、ペプチドライブラリーを翻訳で構築するために、鋳型となるmRNA ライブラリーを調製する。mRNA の翻訳される部分の配列の長さは、任意である。例えば、16~24コドンを含む長さのものとすることができる(例えば、図5のpool 16-1から24-4)。このうち、N末端は開始AUGコドンである。また、C末端側にはリンカーとなるGlySerGlySerGlySerをコードするコドンが付加してもよい。開始AUGコドンの下流は、NNUもしくはNNCのランダムなコドン配列とすることができる(Nは A, U, G, C のいずれか一つの塩基をそれぞれ表す。)。このランダム配列中の特定の1コドンを、式(I)の特殊アミノ酸導入用にAUGコドンとし、そこから2、3、6、又は10アミノ酸単位離れた位置にCysをコードするコドンUGCを配置する(例えば、図2及び図5)。
得られたmRNAライブラリーを改変された遺伝暗号表の下で翻訳する。例えば、通常の20種類のアミノ酸からメチオニンが除去された翻訳系を構築し、代わりに、(i)tRNAfMet CAUにNα-アセチル化アミノ酸を連結させたもの、(ii)tRNAAsnE2 CAUにプロパルギルクロリド構造を側鎖に持つ特殊アミノ酸を連結させたものを利用して鋳型mRNAを翻訳する。これら2つのアミノアシルtRNAは、フレキシザイムを用いて調製することができる。
ここで、(i)のアミノアシルtRNAは開始因子に認識されて開始AUGコドンに対合するのに対し、(ii)のアミノアシルtRNAは伸長因子に認識されてAUGコドンと対合する。このために、メチオニンを除去するだけで、AUGコドンに2種類のアミノ酸を導入することが可能である。翻訳されたペプチドにおいては、プロパルギルクロリド構造にシステインのスルファニル基が作用して得られるチオエーテル結合により、架橋構造が形成される。
さらに、mRNAライブラリーの各mRNAの3'末端にピューロマイシンを結合させておくことにより、翻訳後、ペプチドのC末端がPu(ピューロマイシン)を介してmRNAと連結される。開始には、Nα-アセチル- L-フェニルアラニン以外の任意の特殊アミノ酸、又はメチオニン若しくは他の19種類のタンパク質性アミノ酸を利用してもよい。
得られたペプチドライブラリーをmRNA ディスプレイ法やリボソームディスプレイ法などの各種in vitro ディスプレイ法によりスクリーニングし、Bcl-2に結合するペプチドを選択する。
標的タンパク質と相互作用するBH3ドメインのようなヘリックス構造が翻訳ペプチド中で安定に形成されるように設計された、二次構造指向性のペプチドライブラリーを用いているので、結合だけを指標にスクリーニングを行っても、得られたペプチドは標的タンパク質の分子認識部位に結合し、その分子間相互作用を阻害する可能性が高い。
本発明は、BCl-2に限らず、種々の分子を標的とするスクリーニングに応用される。標的分子としては、分子間相互作用がヘリックス構造を認識して行われるものが好ましく選択される。ヘリックス構造を認識して分子間相互作用をする分子としては、例えば、p53やhDM2が挙げられるが(F. Bernal, A. F. Tyler, S. J. Korsmeyer, L. D. Walensky, G. L. Verdine J. Am. Chem. Soc. 129 2456-2457 (2007).)、これらに限定されない。
以下、本発明を実施例によって具体的に説明する。なお、これらの実施例は、本発明を説明するためのものであって、本発明の範囲を限定するものではない。
まず、下記の配列を有する二本鎖DNAを調製した。(以下では、Forward 鎖のみを 5'→ 3'の順で記載する。)

翻訳領域は一つのコドンを一つの( )で括った。Nは A, T, G, C のいずれか一つを表す。sとtはトリプレットの繰り返しの数を表し、それぞれ、2と8、あるいは6と4、あるいは2と12、あるいは6と8、あるいは10と4、あるいは2と16、あるいは6と12、あるいは10と8、あるいは14と4、に相当する。
続いてこれをT7 RNA ポリメラーゼを用いて転写し、下記の配列で表される mRNA プールからなるライブラリーを得た(図5の下の表を参照されたい。)。

上記の転写産物を等量ずつ混合し、下記の実験に使用した。
以下の「ピューロマイシンリンカーとの連結」から「回収したペプチドの配列情報の増幅」までのサイクルを繰り返すことで、ランダムなペプチドライブラリーからBcl-2に結合するペプチドを選択した(図4)。
下記の配列で表されるピューロマイシンリンカーを上記の mRNA ライブラリーとアニールさせ、T4 RNA ligase で連結した。SPC18 はCとOの総数が18であるPEGを表す。

リンカーと連結された mRNA を改変された遺伝暗号表の下で翻訳した(図6)。本実施例では、通常の20種類のアミノ酸からメチオニンを除去した翻訳系を構築し、代わりに、フレキシザイムを用いて調製された、以下の(i)及び(ii)の2種類のアミノアシルtRNA:
(i)tRNAfMet CAUにNα-アセチル- L-フェニルアラニンを連結させたもの、
(ii)tRNAAsnE2 CAUに
(s)-2-アミノ-6-クロロヘキシ-4-イオニック酸(X0)、
(s)-2-アミノ-7-クロロヘプト-5-イオニック酸(X1)、
(s)-2-アミノ-8-クロロヘプト-6-イオニック酸(X2)
をそれぞれ連結させたものを添加して翻訳を行った。
翻訳に続き、これらの特殊アミノ酸に含まれるプロパルギルクロリド構造とシステインのスルファニル基との間でチオエーテル結合が形成され、架橋ペプチドライブラリーが合成され、ペプチドのC末端にPuを介してmRNAが結合した複合体が構築された。
TALONビーズに固定化したBcl-2に、調製した架橋ペプチドライブラリーを混合し、4°Cで30分間撹拌した。磁石を利用して上澄みを除去し、残った磁性粒子をバッファーで洗浄した。ビーズにPCR用の溶液を加えて95°Cで5分間加熱し、ペプチドをビーズからはずし、上澄みを回収した。
Bcl-2に結合して回収されてきたペプチド-mRNAを、逆転写・PCRによってDNAとして増幅した。得られたDNAを転写してmRNAとした。
上記の一連の操作を繰り返し、ペプチド-mRNAの回収率が飽和したところで、増幅されたDNAを用いてTAクローニングを行い、得られたペプチドの配列を同定した。
NNU mRNAライブラリーを翻訳すると、ランダム配列中のAUGコドンが側鎖にプロパルギルクロリドを備えた特殊アミノ酸分子に翻訳され、そこから4アミノ酸単位はなれた位置にコードされたシステインのスルファニル基との間に共有結合が形成され、架橋ペプチドライブラリーが生成する。このペプチドライブラリーを用いてmRNA ディスプレイを行ったところ、プロパルギルクロリドとアミノ酸主鎖構造の間のリンカー長の異なる3種類、すなわち、(s)-2-アミノ-6-クロロヘキシ-4-イオニック酸(X0)、(s)-2-アミノ-7-クロロヘプト-5-イオニック酸(X1)、(s)-2-アミノ-8-クロロヘプト-6-イオニック酸(X2)の3つの特殊アミノ酸のうち、いずれを用いたペプチドライブラリーにおいても、7ラウンド目でmRNAの回収率が飽和した。
そこで、6ラウンド後のペプチド配列を同定したところ、大部分の配列が架橋構造をもち、その配列の中央付近に2つのアスパラギン酸を有するペプチドが得られていることが分った(表1)。濃縮されたペプチド配列において、2つのアスパラギン酸を有する共通の構造が見られたことは、mRNAディスプレイ法により、Bcl-2との相互作用を阻害する分子が期待通り得られたことを示唆する。
次に、上表に示されたアミノ酸配列を有する架橋ペプチドをFmoc固相法により合成し、SPR(Surface Plasmon Resonance)を利用した評価法によって解離定数(KD)を算出することにより、結合能力を評価した。
具体的にはまず、Niを結合できる基板にNiCl2を含む溶液を流してから、His tagをC末端側に備えたBcl-2タンパク質を流すことによって基板上にタンパク質を固定化させた。その後、固相合成したペプチドを含む溶液を適切な濃度で順次加えていき、そのときに基板上の重さに依存した屈折率の変化を読み取ることによってそのペプチドの結合速度と解離速度を算出することによって結合力を評価した。結果を下表に示す。

Claims (22)
- 前記式(I)において、
(A)は、単結合;置換基で置換されていてもよい、炭素数1-10のアルキレン基、炭素数2-10のアルケニレン基、又は炭素数2-10のアルキニレン基;主鎖の1-2個の炭素原子が、酸素原子、窒素原子、若しくは硫黄原子に置換された、置換基で置換されていてもよい、主鎖の原子数が10以下のアルキレン基、アルケニレン基、及びアルキニレン基からなる群より選択され、
(B)は、-C≡C-、-C=C-、-Ar-、-Ar-Ar-、-Ar-C≡C-、-Ar-C=C-、-NHC(O)-、-C(O)-、-Ar-NHC(O)-、-Ar-C(O)-からなる群より選択され、
(C)は、水素、メチル基、エチル基、プロピル基、ブチル基、及びペンチル基からなる群より選択され、
Xは、Cl、Br、I、-OSO2Me、トシル基、ノシル基、-OSO2-Ar-R(式中、RはCH3、NO2、CF3及びHからなる群より選択される基を表す。)からなる群より選択される、請求項1に記載のペプチド。 - 前記特殊アミノ酸残基と、前記側鎖にスルファニル基を有するアミノ酸残基とが、各組において、2、3、6又は10アミノ酸残基隔てて配置されている、請求項1から4のいずれか1項に記載のペプチド。
- 架橋構造により安定化された二次構造を有するペプチドの製造方法であって、
(i)スルファニル基を側鎖に持つアミノ酸、および、以下の式(I)
で表される特殊アミノ酸の組が、少なくとも1つ分子内に配置された特殊ペプチドを翻訳によって合成する工程;及び
(ii)前記各組において前記スルファニル基と式(I)の特殊アミノ酸の側鎖をチオエーテル結合させて架橋構造を形成する工程、
を含む前記方法。 - 前記スルファニル基を側鎖に持つアミノ酸と式(I)の特殊アミノ酸が、各組において、2、3、6、または10アミノ酸残基隔てて配置される、請求項6に記載の方法。
- 前記(i)の翻訳合成工程が、式(I)の特殊アミノ酸をtRNAに連結して得られるアミノアシルtRNAを利用して、該特殊アミノ酸をコードする改変コドンを有する鋳型mRNAを翻訳することを含む、請求項6又は7に記載の方法。
- 前記スルファニル基を側鎖に持つアミノ酸が改変コドンでコードされる特殊アミノ酸であり、前記(i)の翻訳合成工程が、式(I)の特殊アミノ酸及び該スルファニル基を側鎖に持つ特殊アミノ酸をそれぞれtRNAに連結して得られるアミノアシルtRNAを利用して、それぞれの特殊アミノ酸をコードする改変コドンを有する鋳型mRNAを翻訳することを含む、請求項8に記載の方法。
- 前記アミノアシルtRNAは、アシルtRNA合成酵素様活性を持つRNA触媒を用いて特殊アミノ酸をtRNAに連結して得られたものである、請求項8または9に記載の方法。
- 請求項1から5のいずれか1項に記載のペプチドを2種以上含む、ペプチドライブラリー。
- 前記各ペプチドが、それをコードするmRNAと連結されている、請求項13に記載のペプチドライブラリー。
- 請求項13に記載のペプチドライブラリーを構築する方法であって:
(i)ランダムなアミノ酸配列をコードするRNA中に、スルファニル基を側鎖に持つアミノ酸を指定するコドン、および、請求項1に記載の式(I)で表される特殊アミノ酸を指定するコドンの組を少なくとも一つ含み、各組においてスルファニル基を側鎖に持つアミノ酸を指定するコドンと式(I)の特殊アミノ酸を指定するコドンが、2、3、6、または10アミノ酸単位隔てて配置されているmRNAのライブラリーを調製する工程;
(ii)前記特殊アミノ酸を連結したtRNAを含む無細胞翻訳系で前記mRNAを翻訳して、ランダム配列中に前記特殊アミノ酸が配置されたペプチドの集合体を得る工程;及び
(iii)各ペプチドにおいてスルファニル基と式(I)の特殊アミノ酸の側鎖を結合させて架橋構造を形成する工程、
を含む方法。 - 請求項14に記載のペプチドライブラリーを構築する方法であって:
請求項15に記載の工程(i)において、さらに、mRNAの3’末端にピューロマイシンを結合させ、ピューロマイシン結合mRNAライブラリーを得る工程;、
工程(ii)において、前記ピューロマイシン結合mRNAライブラリーを無細胞翻訳系で発現させ、ランダム配列中に前記特殊アミノ酸が配置されたペプチド-mRNA複合体を得る工程;及び
工程(iii)を行う工程、
を含む方法。 - 式(I)の特殊アミノ酸を指定する改変コドンがAUGコドンであり、mRNAランダム配列が、NNCまたはNNU配列(NはA,U,G,Cのいずれか一つの塩基を表す。)のいずれかのトリプレットの繰り返しからなる、請求項15又は16に記載の方法。
- 請求項13又は14に記載のペプチドライブラリーから標的タンパク質に結合するペプチドを選択する方法であって、
(i)ペプチドライブラリーを標的タンパク質に接触させ、インキュベートする工程;及び
(ii)標的タンパク質に結合するペプチド分子を選択する工程、
を含む方法。 - 請求項13又は14に記載のペプチドライブラリーから標的タンパク質の分子間相互作用に対する阻害活性を有するペプチドを選択する方法であって、
(ア)請求項19に記載の工程(i)及び(ii)を含む、標的タンパク質に結合するペプチドを選択する一次スクリーニング、および
(イ)一次スクリーニングで選択されたペプチドの標的タンパク質の分子間相互作用に対する阻害活性を評価し、前記ペプチドが標的タンパク質の分子間相互作用に対する阻害活性を有するペプチドであることを決定する二次スクリーニング、
を含む方法。 - 標的タンパク質に結合するペプチドの製造方法であって:
(i)請求項14に記載のペプチドライブラリーを標的タンパク質に接触させ、インキュベートする工程;
(ii)標的タンパク質に結合するペプチド-mRNA複合体を選択する工程;
(iii)選択されたペプチド-mRNA複合体のmRNAを増幅し、ペプチド-mRNA複合体を得る工程;
(iv)(i)~(iii)を1回以上繰り返して、親和性の高いペプチド-mRNA複合体を濃縮する工程;及び
(v)(iv)で濃縮されたペプチド-mRNA複合体のmRNAからペプチドを発現させる工程、
を含む方法。 - 標的タンパク質がアポトーシスを抑制する分子である、請求項19~20のいずれか1項記載の方法。
