本発明は、病原性細菌のIII型分泌装置、より具体的にはニードルIII型分泌装置を使用する病原性細菌による宿主細胞の細胞質への毒素の分泌を阻害する化合物をスクリーニングするための方法に関する。
細菌の鞭毛は、運動性細胞小器官として多くの細菌によって使用される、大きく複雑な構造である。それは3つの主な部分構造からなる:基部体、フック、及び繊維。大半の鞭毛タンパク質は最初は細胞内に局在し、病原性III型分泌装置に進化的かつ構造的に関連した鞭毛特異的分泌装置によって細胞膜を横断して移動する(非特許文献1及び2)。鞭毛のIII型分泌装置によるタンパク質の輸送は、高度に調節されている。分泌装置はまず、フックが適切な長さに達するまでロッド/フック型タンパク質を輸送する。その後、分泌装置は、フック型輸送から繊維型輸送へと基質特異性を切り替える(非特許文献3及び4)。サルモネラでは、基質特異性スイッチは、2つのタンパク質:FliK及びFlhBによって制御されている(非特許文献5〜7)。
ニードルTTSS由来のFlhBパラログの細胞質ドメインのいくつかの構造が公開されている(非特許文献10、及び18〜20)。しかしながら、鞭毛の分泌装置由来のFlhBに関する構造的な情報は全く入手できない。従って、本発明の目的の一つは、2つの生物:サルモネラ・チフィムリウム及びアクイフェックス・エオリカスに由来する鞭毛のFlhBの細胞質ドメインの結晶構造を明らかにすることである。
本発明の最も重要な所見は、FlhBCの球状ドメインにおける大きな非保存ループの可動性が、分泌装置全体の機能にとって必要であるということである。ループの欠失又はより可動性の低いプロリン残基へのループの突然変異は、FlhBCをより堅くし、そうして分泌を消失させるか又はかなり減少させる。鞭毛タンパク質とニードルタンパク質との間の類似性を考慮すると、このループは、病原菌に対する新規な薬物の創製のための有望な標的であり得、以下の本発明が完成した。

実施例1:材料及び方法
1.1. 構造の決定
サルモネラ及びアクイフェックスFlhBCの精製、結晶化及びデータ収集の詳細は記載された(Meshcheryakov, V.A. and Samatey, F.A. (2011). Acta Cryst. F67, 808-811; Meshcheryakov, V.A., Yoon, Y.-H. and Samatey, F.A. (2011). Acta Cryst. F67, 280-282)。両方の構造が、プログラムSHELXD(Sheldrick, G.M. (2008). Acta Cryst. D62, 439-450)。構造図はPyMOL(http://www.pymol.org)で作成した。
プラスミドpMM26によって担持されるサルモネラ・チフィムリウムflhBの突然変異は(非特許文献11)、以前に記載されているように実施された(Wang, W., Malcolm, B.A. (1999). BioTechniques, 26, 680-682)。運動性アッセイのために、新しく形質転換されたサルモネラ細胞を、0.35%(w/v)寒天を含有する軟トリプトン寒天に直接コロニーとして接種し、303Kでインキュベートした。
適切なプラスミドを担持するサルモネラ細胞MKM50(ΔflhB株)(非特許文献9)を、光学密度OD600が1.4〜1.5に到達するまで、100μg/mlのアンピシリンを含有するLB培地中で310Kでインキュベートした。一定量の細胞を含有する培養液のアリコートを遠心分離にかけた。細胞ペレットを、等容量のSDSローディング緩衝液に懸濁した。培養上清中のタンパク質を、10%トリクロロ酢酸によって沈殿させ、SDSローディング緩衝液中に懸濁した。SDS−PAGE後、タンパク質を、抗FlgE抗体及び抗FliC抗体を用いて、WesternBreeze(登録商標)発色免疫検出キット(Invitrogen)を使用して検出した。
分子動力学(MD)シミュレーションを、SCUBA(Simulation Codes for hUge Biomolecular Assembly)プログラムパッケージ(Ishida, H., Higuchi, M., Yonetani, Y., Kano, T., Joti, Y., Kitao, A., Go, N. (2006). Annual Report of the Earth Simulator Center, 237-239)を使用して実施した。AMBER ff99SB力場(Hornak, V., Abel, R., Okur, A., Strockbine, B., Roitberg, A., Simmerling, C. (2006) Proteins: Structure, Function and Bioinformatics, 65, 712-725)をタンパク質用に使用した。シミュレーションされる系は、初期段階で、FlhBC分子から少なくとも12Å離れた周期的境界において、100mM KClを含むSPC/E水分子(Berendsen, H. J.C., Grigera, J.R., Straatsma, T.P. (1987). J. Phys. Chem. 91, 6269-6271)を用いて溶媒和された。エネルギー最小化及び0.27ナノ秒のMDシミュレーションにより、系の温度及び圧力を位置拘束して300K及び1気圧に調整した後、40ナノ秒のMDシミュレーションを、拘束なしにカノニカル分布で実施した。最後の20ナノ秒の軌道は分析のために使用した。実空間非結合エネルギーのシフトフォース(shifted-force)のカットオフ距離は12Åに設定され、粒子-粒子・粒子-格子(particle-particle-particle-mesh) (PPPM)法(Deserno, M., Holm, C. (1998). J. Chem. Phys. 109, 7678-7693)が、フーリエ空間における静電気エネルギー計算のために使用された。運動方程式の積分が、カノニカル分布でのマルチ時間ステップ法XORESPA(Martyna, G.J., Tuckerman, M.E., Tobias, D.J., Klein, M.L. (1996). Mol. Phys. 87, 1117-1157)を使用して実施された。速いエネルギー項(結合及び角度)、中程度のエネルギー項(ねじれ及び実空間非結合)並びに遅いエネルギー項(フーリエ空間非結合)の積分は、それぞれ0.5、1.0及び2.0フェムト秒毎に実施された。
原子座標及び構造因子が、PDBに、サルモネラ及びアクイフェックスFlhBCについて、それぞれアクセッションコード3B0Z及び3B1Sで登録されている。ここに報告された構造は、インタラクティブ3Dでhttp://Proteopedia.Org/w/Samateyで説明されている。
実施例2:鞭毛FlhBC構造の記載
サルモネラ(Sal FlhBC)及びアクイフェックス(Aqu FlhBC)FlhBCの構造を、セレノメチオニン誘導体を使用して多波長異常分散(MAD)法によって解いた(Meshcheryakov et al., 2011; Meshcheryakov and Samatey, 2011)(表1)。
低い配列同一性にも関わらず(図3a)、鞭毛FlhBCの全体的な構造は、ニードル分泌装置のパラログの構造と非常に類似していた:EscUC、SpaSC、YscUC、及びSpa40C(図3b)。これらのタンパク質間の明白な差異は、N末端膜貫通ドメインと球状細胞質ドメインとの間のリンカー領域であった。全てのタンパク質が、そのN末端部分のコンフォメーションに大きな差異を示し、このことは、該分子のこの領域の可動性を示す。本発明者らの構造では、Sal FlhBCの残基219−228及びAqu FlhBCの残基213−231については電子密度が観察されなかったが、これはFlhBCのこの部分の可動性と矛盾がない。しかしながら、リンカーの残りの残基は、明確な構造を持つα−ヘリックスを形成し、これはSal FlhBCの場合には、Gly236位において屈曲していた。ニードルパラログとは対照的に、より安定なリンカーヘリックスを有するということは鞭毛FlhBの一般的な特性かもしれない。
2本のストランドβ2及びβ3は、長い可動性ループによって接続されていた。このループは、FlhBファミリー内で保存されていなかったが、それは、高度に保存されている残基であるTyr279及びPro287(サルモネラ番号付けにおいて)によってフランキングされている。ループの長さは、2本のβストランドを単に接続するのに必要な長さよりも長かったが、このことから本発明者らはこれは機能的重要性があり得ると考えた。この仮説を調べるために、サルモネラFlhBの3つの突然変異体を作成した。第一の突然変異体では、ループの残基281−285を欠失させた(図4a)。第二及び第三の突然変異体では、残基281−285をそれぞれAla又はPro残基によって置換した。その後、軟寒天プレート上でのスウォーミングアッセイ(swarming assay)を実施することにより、突然変異したFlhBを含有するサルモネラ細胞が依然として運動性であるかどうかを調べた。ループの欠失は、運動性を完全に消失させたことが観察された(図4b)。同時に、Ala残基による置換は運動性に対して効果を及ぼさず、Proによる置換は運動性を低下させた。これらの運動性の変化が、輸送活性の変化のためであるかどうかを調べるために、フックタンパク質FlgE及び繊維タンパク質FliCの分泌を、突然変異したFlhBを含有する鞭毛分泌装置によって分析した(図4c)。運動性は、FlgE及びFliCの分泌と相関することが観察された。FlhBのループ(281−285)が欠失した場合には、FlgEもFliCも分泌されず、プロリンによる置換は、両方のタンパク質の分泌を減少させた。野生型FlhB及びAla置換についての分泌の差異は観察されなかった。
FlhBC分子に対するループ突然変異の効果をさらに調べるために、野生型Sal FlhBC並びにΔ(281−285)、AAAAA281−285、及びPPPPP281−285突然変異体のMDシミュレーションを実施した。MDの最中に、全ての場合において球状ドメインは比較的堅固であるが、野生型FlhBCのN末端αヘリックスは非常に可動性であり、突然変異体においては可動性がより低くなることが観察された(図5b−e)。Gly236−Pro238の周囲の屈曲に加えて(図2a)、MDの最中にMet256の付近に大きな屈曲が観察された。N末端α−ヘリックスの可動性を特徴付けるために、距離D、角度θ12、θ23、θ34、θ14並びにねじれ角χ3及びχ5が定められた(図5a及び表2の説明を参照)。
FlhBCと相互作用する候補化合物を、フラグメントベースドリードディスカバリー(FBLD)法(日本のファルマデザイン株式会社によって提供)を使用することによってインシリコでスクリーニングした。この方法は、標的タンパク質と、公知の化合物の部分(本明細書において以後、スキャホールド(Scaffold)と呼ぶ)との間の相互作用をインシリコで分析する。
スキャホールドの情報は、以下の手順によって作成された。まず、345,099種の市販されている化合物(キシダ化学株式会社によって取り扱われている)を、薬らしさ(drug-like)、回避すべき構造、及び分子量の観点から選択した。第二に、タンパク質データバンク(PDB)のリガンド情報を、PDBのリガンド情報を整理しているLigand Expo (http://ligand-expo.rcsb.org/)から入手した。その後、LIGPLOT相互作用分析(http://www.ebi.ac.uk/thornton-srv/software/LIGPLOT/)を実施して、タンパク質の主鎖/側鎖の原子とリガンドの原子との間の水素結合の情報を、タンパク質−リガンド相互作用情報として入手した。上記の市販されている化合物の情報をクエリーとして、及びタンパク質−リガンド相互作用情報をデータベースとして使用して、OEChemTK(OpenEye: http://www.eyesopen.com/oechem-tk/によって提供)(これは部分構造をスクリーニングすることができる)を実施して、リガンドの部分構造を模倣し得る候補化合物の情報を入手した。その後、Small Molecule Subgraph Detector (SMSD: http://www.ebi.ac.uk/thornton-srv/software/SMSD/)を使用して、候補化合物の情報をPDBリガンドに重ね合わせた。SMSDの結果及び上記のタンパク質−リガンド相互作用情報の結果を比較及び検討することによって、889種の化合物が最終的にスキャホールドDBとして抽出された。
サルモネラ・チフィムリウム由来のFlhBCのループ領域のアミノ酸配列ENKMSの中で、ENKSの残基が水素結合に関与していた。従って、これらのENKS残基と水素結合によって結合する化合物を、スキャホールドDBから選択した。選択された化合物を、StarDrop (Optibrium: http://www.optibrium.com/stardrop/によって提供)によって計算された分配係数及び溶解度の観点から順位付けした。
毒素の分泌に対する、上記の選択された化合物の阻害活性を評価するために、以下のアッセイを以前記載されている通りに実施した(非特許文献22)。
まず、細菌培養の生存能力に対する候補化合物の効果を、FlhBCの可動性に対するその効果を分析する前に、試験した。237種の化合物中80種の化合物を、順位付けに従ってキシダ化学株式会社から購入した。サルモネラ・チフィムリウムSJW1103株を、303KでLB培地中で増殖させた。一晩培養した培養液を、新たなLB培地中に、600nmにおける光学密度(OD600)が0.1となるように希釈した。DMSO中に可溶化した100mM候補化合物又は対照としてのDMSO単独の各5μlを、50mlの容量のポリプロピレンコニカルチューブ中の10mlLB培地に加えた。各化学物質の存在下における細胞の増殖曲線を得るために、0.2mlの培養液の容量を、2時間毎に取り出し(2、4、6、8及び10時間後)、1mlのLBを用いて希釈し、OD600の吸光度を測定した。結果として、80種全ての化合物が、深刻な増殖不全には至らなかった(図6)。2種の化合物(化合物47及び化合物64)が僅かな増殖の遅延を示したが、その僅かな遅延は、その後の実験にとって影響はないと判断された。
その後、種々のIII型分泌表現型に対する選択された化合物の効果を評価した。上記の増殖アッセイにおいて8.0時間培養した細胞懸濁液1mlを、13,200rpm(16,100g)で10分間遠心分離にかけた。上清画分(0.9ml)を新しいチューブに分画化し、100%トリクロロ酢酸と十分に混合した。画分を氷上で少なくとも1時間維持して、分泌タンパク質を沈降させた。15,400rpmで30分間遠心分離した後、沈降した上清画分を、1Mトリス塩基0.02mlに再懸濁し、使用するまで−30℃で保存した。SDS−PAGE分析のための試料を、5×SDSローディング緩衝液を加え、その後95℃で5分間加熱することによって調製した。SDS−PAGE分析は、Bio-radから購入した予製ゲルを使用して200Vの条件で30分間実施された。PVDFメンブランへのエレクトロブロットは、InvitrogenのiBlotを用いて実施され、メンブランを発色免疫検出キット(Invitrogen)を用いて、鞭毛タンパク質のFlgDに対して特別に作成された抗体(大阪大学の難波啓一教授からの)を使用して展開した。画像を、ChemDoc(Bio-rad)を用いてグレースケールカラーとしてデジタル化した。カレイドスコープ(Bio-rad)を分子マーカーとして使用した。結果として、7−(2,3−ジヒドロキシプロピル)−1,3−ジメチル−3,7−ジヒドロ−1H−プリン−2,6−ジオン(化合物47:ジフィリンとしても知られる)及び5−(3,4,5−トリメトキシベンジル)ピリミジン−2,4−ジアミン(化合物64:トリメトプリムとしても知られる)は、TTSSによって分泌される典型的なタンパク質(非特許文献11及び非特許文献13)であるFlgDの分泌を阻害することが実証された(図7a及び7b)。該化合物のこの阻害活性は、FlhBCの可動性の阻害に対する該化合物の効果を示唆した。
Claims (8)
- ニードルIII型分泌装置を使用する病原性細菌による宿主細胞の細胞質への毒素の分泌を阻害する化合物をスクリーニングするための方法であって、
候補化合物を、サルモネラ・チフィムリウム(Salmonella typhimurium)由来のFlhB、アクイフェックス・エオリカス(Aquifex aeolicus)由来のFlhB、大腸菌(Escherichia coli)由来のEscU、ペスト菌(Yersinia pestis)由来のYscU、サルモネラ・チフィムリウム由来のSpaS、及びシゲラ・フレックスネリ(Shigella flexneri)由来のSpa40からなる群から選択される膜タンパク質のC末端細胞質ドメインと接触させる工程、
該候補化合物と、それぞれ、配列番号1であるサルモネラ・チフィムリウム由来のFlhBのアミノ酸残基ENKMS 281−285 、配列番号2であるアクイフェックス・エオリカス由来のFlhBのアミノ酸残基PEKDK 275−279 、配列番号3である大腸菌由来のEscUのアミノ酸残基LGETP 274−278 、配列番号4であるペスト菌由来のYscUのアミノ酸残基RGETP 275−279 、配列番号5であるサルモネラ・チフィムリウム由来のSpaSのアミノ酸残基PELMP 270−274 、又は配列番号6であるシゲラ・フレックスネリ由来のSpa40のアミノ酸残基PEIAP 269−273 からなる、ループ領域との相互作用を分析する工程、及び
該ループ領域、又は該膜タンパク質の膜貫通ドメインと細胞質ドメインとを接続するリンカーの可動性を減少させる化合物を選択する工程
を含み、選択された化合物は、病原性細菌による毒素の分泌を阻害することが示される、該方法。 - 病原性細菌が、サルモネラ・チフィムリウム、アクイフェックス・エオリカス(Aquifex aeolicus)、ペスト菌(Yersinia pestis)、シゲラ・フレックスネリ(Shigella flexneri)、腸管出血性大腸菌(Escherichia coli)、緑膿菌(Pseudomonas aeruginosa)、及び腸炎ビブリオ(Vibrio parahaemolyticus)からなる群より選択される、請求項1に記載の方法。
- 該化合物と、該膜タンパク質の細胞質ドメインのループ領域との相互作用が、それぞれ、該化合物がサルモネラ・チフィムリウム由来の膜タンパク質FlhB及びそのΔ(281−285)突然変異タンパク質に異なって結合するか否か、アクイフェックス・エオリカス由来の膜タンパク質FlhB及びそのΔ(275−279)突然変異タンパク質に異なって結合するか否か、大腸菌由来の膜タンパク質EscU及びそのΔ(274−278)突然変異タンパク質に異なって結合するか否か、ペスト菌由来の膜タンパク質YscU及びそのΔ(275−279)突然変異タンパク質に異なって結合するか否か、サルモネラ・チフィムリウム由来の膜タンパク質SpaS及びそのΔ(270−274)突然変異タンパク質に異なって結合するか否か、又はシゲラ・フレックスネリ由来の膜タンパク質Spa40及びそのΔ(269−273)突然変異タンパク質に異なって結合するか否か、で決定される、請求項1又は2に記載の方法。
- 病原性細菌による毒素の分泌を阻害する化合物が、抗体若しくはそのフラグメント、アプタマー又は低分子化合物である、請求項1〜3のいずれか一項に記載の方法。
- ニードルIII型分泌装置を使用する病原性細菌による宿主細胞の細胞質への毒素の分泌を阻害する化合物をスクリーニングするための方法であって、
i)サルモネラ・チフィムリウム由来のFlhB、アクイフェックス・エオリカス由来のFlhB、大腸菌由来のEscU、ペスト菌由来のYscU、サルモネラ・チフィムリウム由来のSpaS、及びシゲラ・フレックスネリ由来のSpa40からなる群から選択される膜タンパク質と、該膜タンパク質の細胞質ドメインの、それぞれ、配列番号1であるサルモネラ・チフィムリウム由来のFlhBのアミノ酸残基ENKMS 281−285 、配列番号2であるアクイフェックス・エオリカス由来のFlhBのアミノ酸残基PEKDK 275−279 、配列番号3である大腸菌由来のEscUのアミノ酸残基LGETP 274−278 、配列番号4であるペスト菌由来のYscUのアミノ酸残基RGETP 275−279 、配列番号5であるサルモネラ・チフィムリウム由来のSpaSのアミノ酸残基PELMP 270−274 、又は配列番号6であるシゲラ・フレックスネリ由来のSpa40のアミノ酸残基PEIAP 269−273 からなる、ループ領域と該候補化合物との間の、該ループ領域の少なくとも1つの側鎖を介して形成される水素結合により、相互作用することのできる候補化合物を選択する工程、
ii)該候補化合物を、鞭毛及びニードルIII型分泌装置を有する細菌と接触させる工程、及び
iii)細菌からのタンパク質の分泌及び/又は細菌の鞭毛による運動性を低下させる化合物を選択する工程
を含み、選択された化合物は、病原性細菌による毒素の分泌を阻害することが示される、該方法。 - 7−(2,3−ジヒドロキシプロピル)−1,3−ジメチル−3,7−ジヒドロ−1H−プリン−2,6−ジオン又はその薬学的に許容される塩を含む、宿主細胞の細胞質へ
の毒素の分泌を阻害するための医薬組成物。 - ニードルIII型分泌装置を使用する病原性細菌による宿主細胞(ヒトの細胞を除く)の細胞質への毒素の分泌を阻害するための方法であって、
該細菌を、請求項6に記載の医薬組成物と接触させること、及び
病原性細菌による毒素の分泌を阻害すること
を含む、該方法。 - 宿主細胞(ヒトの細胞を除く)の細胞質への毒素の分泌を阻害するための、請求項6に記載の化合物の使用。
