供給しているが、各試料におけるRNA回収率及びcDNA合成効率の情報が欠如しているために、これらの値は元の材料中の遺伝子の量に換算することができない。総RNAはしばしば、mRNA定量のための標準化マーカーとして用いられ、その定量結果は通常総RNA量1μg当たりの遺伝子の量として表される。しかし、mRNAの割合は総RNAの1〜5%に過ぎず、総RNAの量が同一である場合であってもmRNA容量は変化するので、総RNA量はmRNA量を表わさない、ということが強調されねばならない。総RNA又はmRNAの収率も、用いられる方法によって大きく変化する。一旦RNAが抽出されると次の過程はcDNAの合成であるが、各実験において各々のRNA鋳型がcDNAの単一コピーを作製するか否かを現行方法は示唆していないため、この過程自体が不確実性を生じさせる可能性を持つ。このような問題を回避するために、標的遺伝子のデータを、ハウスキーピング遺伝子又はrRNAのデータと比較することによる相対的定量が広く使われている。しかし対照遺伝子の量は通常一貫せず、実験中に変わる可能性がある。さらに、各臨床検体が通常異なる時点で分析されるため、この変動は臨床的診断に重大な問題を提示する。
本発明は、大容量の未調製の全血の解析を可能にし、白血球のみに由来するmRNAを解析する効率的な手段を提供する。該手段は、rRNA及びtRNAを除去し、mRNAのみを回収することができ、自動化に容易に適合され得る。本発明は、リアルタイムPCRを用いる絶対定量が可能であって、且つ変動係数が20〜25%の範囲の優れた再現性を有する感度の高い定量システムを提供する。さらにまた、本発明は種々の疾患標的に適用することができる(表1)。

静脈血試料を健常な成人の志願者(volunteer)から集めた。ガラス繊維フィルタープレート(アールエヌエーチャー社)及びLeukosorb膜(ポールライフサイエンス社(Pall Life Sciences)(Ann Arbor, MI))は、指定業者から入手した。特別注文の96ウェルLeukosorbフィルタープレートは、ワットマンポリフィルトロニクス社(Whatman-Polyfiltronics)(Clifton, NJ)により製造された。ヒト血液試料は、接触感染性物質と考えられるので、使い捨て真空管が設計され、且つ特別注文の製品は、アンブリットエンジニアリング社(Ambritt Engineering)(Santa Ana, CA)により製造された。フィルタープレートを使い捨て真空管上に配置し、200μLのリン酸緩衝生理食塩水(PBS:インビトロジェン株式会社(Invitrogen)(Carlbad, CA))で2回洗浄した。減圧を止め、次に新鮮血試料又は解凍血試料(最大200μL/ウェル)をフィルタープレートに添加した。試料全てをフィルタープレートに分注した後、減圧濾過を14cmHgで開始し、その後PBS(200μL/ウェル)で12回洗浄した。最後の洗浄後、減圧をさらに5分間続け、膜を完全に乾燥させ、PBSの残量を膜から除去した。
フィルタープレートをブランクのマイクロプレート上に配置し、その後逆方向プライマー(最終濃度25nM)、定量標準として合成RNA、100μg/mLのサケ精子DNA(エッペンドルフ−5プライム社(Eppendorf-5 Prime)、Westbury, NY)、100μg/mLの大腸菌tRNA(株式会社シグマ(Sigma))、500μg/mLのプロテイナーゼK(ピアース社(Pierce)、Rockford, IL)、及び1:100に希釈された2−メルカプトエタノール(バイオ・ラッド社(BioRad)、Hercules, CA)を含む40μLの溶解緩衝液(アールエヌエーチャー社、Irvine, CA)を添加した。試料を室温で1時間イン
キュベートした。いくつかの実験(図14C及び図14D)で、様々な濃度のオリゴ−dA20を溶解緩衝液に添加した。次に、フィルタープレートをオリゴ(dT)固定化マイクロプレート(GenePlate、アールエヌエーチャー社)上に配置し、その後650×gで1分間遠心分離した。次に、20μLの溶解緩衝液を添加し、その後1,450×gで5分間遠心分離した。このプロセスの後、GenePlateの各ウェルにおける溶解緩衝液量はおよそ50μLであった。GenePlateをインキュベートした後、そのプレートを100μL無処理の溶解緩衝液で3回洗浄し、その後150μLの洗浄緩衝液(10mMのTris、pH7.4、1mMのEDTA、0.5MのNaCl)で3回洗浄した。
cDNAを、1×RT緩衝液、0.5mMのdNTP、15単位のrRNasin、及び37.5単位のMMLV逆転写酵素(プロメガ株式会社)を含有する30μLのcDNA緩衝液を添加することにより、GenePlateで合成した。試料を37℃で2時間インキュベートした。逆方向プライマーを溶解緩衝液に添加したため、プライマーをcDNA合成反応物には入れなかった。cDNAを合成した後、50μLのヌクレアーゼ無含有水を各ウェルに添加し、以下に記載するように2μLをTaqManアッセイに用いた。
対照RNA用のプライマー及びTaqManプローブは、PrimerExpressバージョン2.0(アプライドバイオシステムズ(ABI)社(ABI)、Foster City, CA)により設計された。bcr−ablに、本発明者等は公示の配列を用いた。いくつかの実験では、HYBシミュレータ(アールエヌエーチャー社)を用いて、逆方向プライマーを設計した。正方向プライマー(配列番号10、配列番号11、配列番号15及び配列番号8)、逆方向プライマー(配列番号9及び配列番号16)、並びにTaqManプローブ(FAM−配列番号13−TAMRA、FAM−配列番号17−TAMRA及びFAM−配列番号12−TAMRA)を用いて、対照RNAを増幅した。血液試料中のCD4mRNAの量を測定するために、CD4及び対照RNAの両方を、単一ウェルのマルチプレックスPCRではなく、PCRプレートの別個のウェルで分析した。β−アクチンに関しては、市販のプライマー及びプローブが使用された(アプライドバイオシステムズ(ABI)社)。384ウェルPCRプレート(アプライドバイオシステムズ(ABI)社)に、2μLのcDNA、5μLのTaqManユニバーサルマスターミックス(アプライドバイオシステムズ(ABI)社)、1μLの5μM正方向プライマー、1μLの5μM逆方向プライマー、及び1μLの2μMTaqManプローブを混合した。PCRを、95℃で10分間を1サイクル、その後95℃で20秒間、その後55℃で20秒間、最後に60℃で1分間を45サイクルでABI PRISM 7900HT(アプライドバイオシステムズ(ABI)社)を用いて行った。そのデータをSDSバージョン2.0(アプライドバイオシステムズ(ABI)社)により解析した。いくつかの実験では、TaqManアッセイをGenePlate(オプチコン社(Opticon)、MJ Research)で直接行った。オリゴヌクレオチド(配列番号2、配列番号4及び配列番号14)、並びにPCR産物を、対照RNA用の定量標準として用いた。配列は以下:

PCR産物の量を、各遺伝子に対する標準曲線を用いて求めた。つまり、TaqManの結果に、希釈係数(×40:80μLのcDNAのうち2μLをPCRに用い、×1.67:30μLのcDNAを1ウェル当たり50μLの溶解緩衝液から合成した)を掛けた。回収されたスパイクRNAをスパイクRNAの所定の量(通常は1つのウェル当たり107コピー)で割ることにより、各試料におけるスパイクRNAの回収率をさらに求めた。CD4mRNAに関しては、TaqManの結果に希釈係数を掛け、血量で割り、同じ試料中のスパイクRNAの回収率で割った。各血液試料をフィルタープレートの3ウェル(3連)に添加し、各遺伝子の1本鎖cDNA及び1本鎖PCR産物が各ウェルに生成された。
ハイブリダイゼーションの動態を図13Aに示し、ハイブリダイゼーションは室温で2時間後にプラトーに達した。血液用量の依存性を図13Bに示し、CD4mRNAは0.05μLで検出され、対数スケールで最大200μLまで直線的に増加した。本発明者等は、ハイブリダイゼーション効率が15℃と25℃との間で劇的に変わったことも見出した(図13C)。図13Dに示されるように、CD4mRNAはヘパリンで処理された血液中で非常に安定であり、37℃では7時間まで又は4℃では一晩ほとんど変化しなかった。このことから、CD4は全血中の遺伝子発現解析に対して優れた対照であり得ることが示唆される。図13の結果は遺伝子数の平均値±標準偏差として表示された。閾値サイクル(Ct)のCVが1〜2%未満であったが、対数スケールから直線スケールへの変換によって、Ctが遺伝子数に換算された場合にCVはかなり増加した。しかし、図13に示されるように、出発材料が全血であった場合でも、CVは、10〜30%と低かった。
本研究における定量の目的は、スパイク対照RNAを用いることにより、各試料の総アッセイ効率を求めることであるが、このスパイク対照RNAは元の試料中の標的mRNAの明確な量を計算するための基準としてさらに使用される。この原理は、RNAの回収が用量非依存的であり、且つその回収は種非依存的であるという2つの前提を含んでいる。つまり、回収率はmRNAのコピー数の多少にかかわらず一致し、また異なる配列間でも一致していなければならない。このような前提は、mRNA精製過程だけでなく、mRNAの定量化、すなわち細胞溶解からPCRまでのプロセス全てに当てはまる。最初の前提を確証するために、50μLの血液を添加した場合に様々な量の合成ポリ(A)+対照RNAを溶解緩衝液に添加し、Leukosorb膜に張り付けた(expose)。対照RNAがヒト血液だけからは増幅されなかったことを本発明者等が確認した後、対照RNAの回収率をTaqManアッセイで測定した。図14Aに示されるように、対照RNAの用量依存的回収が105〜109コピー/ウェルの試験範囲で観察された。同じデータを回収率に換算したところ、これらの値はほぼ20%と同様になった(図14B)。図14A及び図14Bのデータは、mRNA精製及びcDNA合成を含む全プロセスの要約であった。ハイブリダイゼーションの平衡条件のもと、解離定数(Kd)を以下のように計算した。
び[オリゴ−dT]は、RNA及びオリゴ−dT、それぞれの非結合状態の濃度を表し、且つ[RNA:オリゴ−dT]はオリゴ−dTとハイブリダイズしたRNAの濃度を表す。これは、[RNA:オリゴ−dT]は添加されるRNAの量によって変化することを意味する。実際、ハイブリダイズしたRNAをYoyo−1核酸色素で測定した時、[RNA:オリゴ−dT]は添加されたRNAの量に比例して増加した(Miura, Y., Ichikawa,
Y., T., Ogura, M.,deFries, R., Shimada, H., & Mitsuhashi, M. マイクロタイタープレート上での固定化オリゴ(dT)を用いた全mRNAの蛍光光度測定 Clin Chem. 42, 1758-64 (1996))しかし、図14Bに示される対照RNAが各ウェルにおいて全mRNAの非常に小さな画分であるため、対照RNAはこの範囲のKd値に事実上影響を与えてはいない。プライマーがcDNA合成の過程に含まれた場合、本発明者等は種内及び種間の再現性の問題にぶつかる。しかし、ハイブリダイゼーションの間にプライマーを加えることで再現性が向上し、プライマー配列が異なる場合でもハイブリダイズされる前のプライマーからcDNAが同様に合成されることが示唆される。回収率それ自体は試料中のmRNAの量に依存して個体間で変わることもあるが、図14A及び図14Bに示すように或る濃度における回収率は同じ試料内での他の濃度に対しても当てはめることができる。
50μLのヘパリンで処理したヒト血液を、Leukosorb膜の4つの層を取り付けたフィルタープレートに添加した。血液を真空吸引して、150μLの5mMのTris、pH7.4で12回洗浄した。次にフィルタープレートをGenePlateに配置し、溶解緩衝液(CD4に関するアンチセンスプライマーありで又はなしで)40μLを各ウェルに添加した。遠心分離により、細胞溶解物をフィルタープレートからGenePlateに移した。このプロセスを、溶解緩衝液40μLを用いて1回反復した。GenePlateを室温で2時間インキュベートした後、各ウェルを溶解緩衝液100μLで3回洗浄し、その後、洗浄緩衝液150μLを3回添加した。cDNA合成緩衝液及び適切な酵素を添加することにより、GenePlateの各ウェル中でcDNAを合成した。37℃で2時間インキュベーション後、各ウェルを95℃の水150μLで3回洗浄した。次に、TaqManリアルタイムPCRにより、GenePlate中でCD4mRNAを検出した。
定化オリゴ(dT)由来cDNAから置換される、ということを示唆する。
全体的スキーム
図18Aに示されるように、全血をフィルタープレートに添加して、白血球を捕捉した(I)。フィルタープレートをリン酸緩衝生理食塩水(PBS、インビトロジェン株式会社)で洗浄後、赤血球及び血漿構成成分を除去する。このプロセスは、末梢血単核球(PBMC)の慣用的密度勾配分離の場合より簡単且つ高効率である。図18B(標準RNA(○)、CD4(●)、p21(黒三角)、FasL(◆)及びロイコトリエンC4合成酵素mRNA(LTC4S)(黒四角))に示すように、フィルタープレートのハイブリダイゼーション性能は、密度勾配法の場合よりわずかに良好であった。ロイコトリエンC4合成酵素(LTC4S)mRNAのレベルは、おそらくは顆粒球集団の排除のため、PBMC中で有意に低かった。しかし、p21 mRNAは、非常に長い分離プロセス中の二次誘導のため、PBMC中では有意により高かった(図22)。全血を遠心分離し、ペレットを低張溶液(10mMのKHCO3、15mMのNH4Cl、0.14mMのEDTA、pH7.2)中に懸濁して、赤血球を破裂させて、その後、即時遠心分離して、白血球を沈降させる別の方法を比較した(図18B:低張)。しかし、CD4、p21、FasL及びLTC4Sのレベルは全て、フィルタープレート法のレベルより低かった。
ハイブリダイゼーション過程中に特異的プライマーを用いて又は用いずに、マイクロプレートから標的遺伝子を増幅することに成功した(図18D)。これらのデータは、特異的プライマー−プライマー化cDNAをオリゴ(dT)−プライマー化cDNAで置換し得る、ということを示唆する(図18A(III、IV))。これは、本系にとって好都合であるが、それは、溶液中のcDNAを遺伝子定量のために用いるからであり、マイクロプレートそれ自体は、検証、貯蔵及び将来の使用のためのcDNAバンクとして用い得るからである。
図19A〜図19Fに示されるように(標準RNA(○)、CD4(●)、p21(黒三角)、FasL(◆)及びロイコトリエンC4合成酵素mRNA(LTC4S)(黒四角))、5つの異なる標的RNAの間で等しい実績を示す最適な再現可能条件を同定するために、試験を実行した。再現可能条件は、その後の遺伝子定量の段階にとって重要である。図19中の各データ点は、一定分量の同一血液三種(各々50μL)について単一の標準的実験を行った結果の平均±標準偏差(s.d.)である。しかし少なくとも2〜3回、各実験を再現した。まず3つの代表的抗血液凝固剤を試験した。ヘパリンはACD及びEDTAよりわずかに良好な性能を示したが、3つの抗血液凝固剤は全て許容可能である(図19A)。ACD及びEDTAは、多数の生理活性に関する重要な構成成分であるカルシウムをキレート化するため、全血がin vitroでの刺激のために用いられるこのプロジェクトにおいて、ヘパリンが抗血液凝固剤として選択された(図22)。
この研究の定量過程における目標は、既知量のスパイク標準RNA(これは、PCR結果を元の試料中の標的mRNAの量に変換するための基準としてさらに用いられる)を用いることにより、各試料における総アッセイ効率を確定することであった。原理は、以下の2つの前提に依存している:効率は、種々の存在量を有する類似するmRNAの試料間で同一であること(用量非依存性);及び効率は、異なるmRNA配列間で同一であること(配列非依存性)。第一の前提を確証するために、異なる量の合成RNA標準を溶解緩衝液に添加し、これを、50μLの血液を含有するフィルタープレートにさらした。標準RNAがヒト血液単独から増幅されなかったことを実証した後に、TaqManPCRにより標準RNAの回収率を確定した。図20Aに示されるように(標準RNA(○)、CD4(●)、p21(黒三角)、FasL(◆)及びロイコトリエンC4合成酵素mRNA(LTC4S)(黒四角))、標準RNAの用量依存性回収率を、104〜109分子ウェルの試験範囲で観察した。この範囲の標準RNAは50μLの血液中に存在する総mRNAの量と比較して十分に小さかったため、4つの他のネイティブmRNAのレベルは変わらないままであった(図20A)。同一データを回収率に変換した場合、これらの値は全て、約2〜3%で同様になった(図20B)。ハイブリダイゼーションの平衡条件下で、解離定数(Kd)を以下のように算定した:

(式中、[RNA]及び[オリゴ(dT)]はそれぞれ非結合状態のRNA及びオリゴ(dT)の濃度を表し、そして[RNA:オリゴ(dT)]はオリゴ(dT)とハイブリダイズしたRNAの濃度を表す)。これは、Kdがこの系において一定値として保持され、そして[RNA:オリゴ(dT)]は添加RNAの量によって変わる、ということを意味する(図20A)。実際、ハイブリダイズした全RNAをYoyo−1核酸色素により直接測定した場合、[RNA:オリゴ(dT)]は添加RNAの量に比例して増大した。これらのデータは、標準RNAの一濃度由来の回収率が、同一試料内のmRNAの任意の濃度に適用可能であり得る、ということも示唆する。
した(標準RNA及びCD4)。しかし、図20Dに示されるように、Ct値(対数スケール)を分子数(直線スケール)に変換した場合、これらの非特異的活性は極わずかであった。したがって非ポリ(A)配列は、この系において主要な役割を持たないと考えられる。図20A〜図20DはmRNA定量の全プロセスの要約であったため、これらのデータは、任意の標的遺伝子の総アッセイ効率がスパイク標準RNAの場合と同一である、ということを示唆する。これは、実質的変動は慣用的総RNA精製方法において長RNAと短RNAとの間に存在するため、ポリ(A)+RNAに独特である(データは示されていない)。
健常被験者における血液1μL当たりのmRNAの対照値を確定するために、CD4、p21、FasL及びLTC4Sのレベルを、15の異なる実験により、2ヵ月にわたって52個体(54データ点。1個体は3回反復)から測定した。50μLの全血の3つの分割単位から、各データ点を得た。図21Aに示されるように、標準RNAの回収率は3.56±0.49%(CV=13.7%)であった。このCV値は従来の免疫測定法比べて非常に大きいが、それは、1サイクルの差によって生成物量が2倍(doubling)異なるPCRを用いるため、許容可能である。標準RNA回収率の値を用いて、各mRNAのデータを、ピコモル又はフェムトモルという分子数ではなく、血液1μL当たりの分子数に換算することに成功した。
(CV=50.7%)、17,841±12,190(CV=68.3%)及び42,058±22,521(CV=53.5%)分子であった。50%CVは、正常値がTaqManPCRにおける1つのCt内に存在する、ということを意味する。興味深いことに、平均±1s.d.値を各図でぼかし模様を入れた場合、いくつかの個体は高い値を表した(図21B〜図21E)。高いFasL mRNAレベルを示した一個体を、3回再現した(図21D)。低CV値と組合せたmRNAの正常値の確定、及び本発明の好ましい実施形態により得られる標準化は、当業者に既知の種々の疾患の検出のためのアッセイに用いられ得る。
モデル系としてのホルボール12−ミリステート13−アセテート(PMA)及びカルシウムイオノフォアA23187(CaI)(株式会社シグマ)に対する白血球応答性を査定するために、p21及びFasL mRNAのレベルを定量した(図22)。他の好ましい実施形態では、種々の生理活性因子、例えば放射線、紫外線、酸化的ストレス、オゾン、温度、機械的ストレス、化学物質、ペプチド、ホルモン、タンパク質、抗原、抗体、薬剤、小分子化合物、毒性物質、環境性刺激、細胞間連絡、感染性作因及びアレルゲン(これらに限定されない)による刺激に応答して、種々の型のmRNAを分析し得る。該系は、人工溶液中の単離白血球懸濁液というよりむしろヘパリン処理全血を用いたため、結果は、生理学的に正確な条件を反映した。図22Aに示されるように、p21及びFasLのmRNAレベルはともに、PMA及びCaIの刺激時に急速に増大し、そして約10倍増を伴って、90〜120分後にプラトーに達した。p21における増大は、FasLの場合よりもはるかに速かった(図22A)。p21のレベルはいかなる刺激もなしに37℃でのインキュベーションによってもわずかに増大されたが、一方、FasLは変化しないままであった(図22A)。興味深いことに、ヘパリン処理全血を4℃で21時間保存した場合でも、応答性は保存され(図22B)、このことは機能的分子分析時に大きな柔軟性を提供する。
