【発明の属する技術分野】
本発明は、臨床検査、食品検査等の分野などに利用できる核酸が固定化された高分子材料に関する。詳しくは、多孔質中空繊維の中空部及び多孔質部に核酸固定化ゲルが保持された核酸固定化ゲル保持多孔質中空繊維並びに該多孔質中空繊維配列体及びその薄片に関する。

【従来の技術】
近年、各種生物におけるゲノムプロジェクトが進められており、ヒト遺伝子をはじめとして、多数の遺伝子とその塩基配列が急速に明らかにされつつある。 配列の明らかにされた遺伝子の機能については、各種の方法で調べることができるが、その有力な方法の一つとして、明らかにされた塩基配列情報を利用した遺伝子発現解析が知られている。例えば、ノーザンハイブリダイゼーションに代表されるような、各種の核酸:核酸間ハイブリダイゼーション反応や各種のPCR反応を利用した方法が開発され、当該方法により各種遺伝子とその生体機能発現との関係を調べることができる。しかしながら、これらの方法では適用し得る遺伝子の数に制限がある。したがって、今日のゲノムプロジェクトを通して明らかにされつつあるような、一個体レベルという極めて多数の遺伝子から構成される複雑な反応系全体からみると、上記方法により遺伝子の総合的・系統的解析を行うことは困難である。

最近になって、多数遺伝子の一括発現解析を可能とするDNAマイクロアレイ法(DNAチップ法)と呼ばれる新しい分析法、ないし方法論が開発され、注目を集めている。

これらの方法は、いずれも核酸:核酸間ハイブリダイゼーション反応に基づく核酸検出・定量法である点で原理的には従来の方法と同じであるが、マイクロアレイ又はチップと呼ばれる平面基盤片上に、多数のDNA断片が高密度に整列固定化されたものが用いられている点に大きな特徴がある。マイクロアレイ法の具体的使用法としては、例えば、研究対象細胞の発現遺伝子等を蛍光色素等で標識したサンプルを平面基盤片上でハイブリダイゼーションさせ、互いに相補的な核酸(DNAあるいはRNA)同士を結合させ、その箇所を蛍光色素等でラベル後、高解像度解析装置で高速に読みとる方法が挙げられる。こうして、サンプル中のそれぞれの遺伝子量を迅速に推定できる。即ち、この新しい方法の本質は、基本的には反応試料の微量化と、その反応試料を再現性よく多量・迅速・系統的に分析、定量しうる形に配列・整列する技術との統合であると理解される。

核酸を基盤上に固定化するための技術としては、上記ノーザン法同様、ナイロンシート等の上に高密度に固定化する方法の他、更に密度を高めるため、ガラス等の基盤の上にポリリジン等をコーティングして固定化する方法、あるいはシリコン等の基盤の上に短鎖の核酸を直接固相合成していく方法などが開発されている。

しかし、例えば、ガラス等の固体表面を化学的又は物理的に修飾した基盤上に核酸をスポッティング固定化する方法[Science 270, 467-470(1995)]は、スポット密度でシート法より優れるものの、スポット密度及びスポット当たり固定できる核酸量がシリコン基盤上における直接合成法(U.S.Patent 5,445,934、U.S.Patent 5,774,305)と比較して少量であり、再現が困難である点が指摘されている。他方、シリコン等の基盤の上にフォトリソグラフィー技術を用い、多種の短鎖核酸をその場で規則正しく固相合成していく方法に関しては、単位面積当たりに合成しうる核酸種数(スポット密度)及びスポット当たりの固定化量(合成量)、並びに再現性等において、スポッティング法より優れるとされるものの、固定化しうる化合物種は、フォトリソグラフィーにより制御可能な比較的短鎖の核酸に限られる。さらに、高価な製造装置と多段の製造プロセスにより、チップ当たりの大きなコストダウンが困難とされる。その他、微小な担体上に核酸を固相合成しライブラリー化する手法として、微小なビーズを利用する方法が知られている。この方法は、チップ法より長鎖の核酸を多種・安価に合成することが可能であり、またcDNA等より長鎖の核酸も固定可能と考えられる。しかしながら、チップ法と異なり、指定の化合物を指定の配列基準で再現性よく整列させたものを作製することは困難である。

【発明が解決しようとする課題】
このような状況下、鎖長によらず核酸を所定の濃度に固定化でき、測定可能な形に高密度に再現よく配列化可能で、安価な大量製造に適応しうる新たな体系的方法論の確立は、今後重要性を増すと考えられる遺伝子解析に強く求められるものであり、本発明が解決しようとする課題である。

具体的には、本発明が解決しようとする課題は、ナイロンシートやガラス基盤のような二次元担体上への微量スポッティングや微量分注による核酸配列体製造法に比べ、核酸固定化量が高く、単位面積あたり配列される核酸分子種の高密度化が可能で、大量生産により適した配列体、すなわち核酸が固定化された二次元的(平面的)配列体(固定化核酸二次元配列体という)の製造法の確立である。また、本発明が解決しようとする課題はシリコン基盤上へのフォトリソグラフィーと固相合成との組み合わせによる高密度オリゴ核酸配列体製造法と比べ、cDNAを含む長鎖の核酸にも適応可能で、製造コストのより低い固定化核酸二次元配列体製造法の確立である。
そこで、本発明は、核酸固定化ゲル保持多孔質中空繊維並びに核酸固定化ゲル保持多孔質中空繊維配列体及びその薄片を提供することを目的とする。

【課題を解決するための手段】
本発明者等は、上述の如き課題を解決すべく、鋭意検討を重ねた結果、核酸整列化プロセスと固定化プロセスとを同一の二次元担体上で行う従来法の発想を改め、核酸の固定化プロセスを一次元構造体としての繊維上(1本の繊維上)に独立して行い、それらの整列化プロセスに各種の繊維賦形技術を導入することにより三次元構造体としての繊維束を作製し、得られる繊維束の切片化プロセスを経ることで、固定化核酸二次元高密度配列体を作製し得ることを見いだし、本発明を完成するに至った。
すなわち、本発明は、多孔質中空繊維の中空部及び多孔質部に核酸固定化ゲルが保持された核酸固定化ゲル保持多孔質中空繊維である。

さらに、本発明は、前記核酸固定化ゲル保持多孔質中空繊維の束を含む核酸固定化ゲル保持多孔質中空繊維配列体である。該配列体中としては、例えば前記核酸固定化ゲル保持多孔質中空繊維が規則的に配列されたものが挙げられ、1cm2あたり100本以上の繊維を含むものが挙げられる。また、上記配列体中に固定化された核酸の種類としては、各繊維の全部又は一部において異なるものが挙げられる。
さらに、本発明は、前記核酸固定化ゲル保持多孔質中空繊維配列体の繊維軸と交差する切断面を有する、前記核酸固定化ゲル保持多孔質中空繊維配列体の薄片である。

【発明の実施の形態】
以下本発明を詳細に説明する。
本発明の繊維は、核酸が固定化されたゲルを保持する中空繊維であって、該中空繊維が多孔質のもの(以下、「核酸固定化ゲル保持多孔質中空繊維」ともいう。)である。多孔質とは、繊維に無数に存在する空隙(隙間)を意味する。

本発明において、ゲルに固定化する対象となる核酸としては、デオキシリボ核酸(DNA)やリボ核酸(RNA)が挙げられる。本発明に用いる核酸は、市販のものでもよく、また、生細胞などから得られた核酸でもよい。

生細胞からのDNA又はRNAの調製は、公知の方法、例えばDNAの抽出については、Blinらの方法( Blin et al., Nucleic Acids Res. 3: 2303 (1976))等により、また、RNAの抽出については、Favaloroらの方法( Favaloro et al., Methods Enzymol.65: 718 (1980) )等により行うことができる。固定化する核酸としては、更に、鎖状若しくは環状のプラスミドDNAや染色体DNA、これらを制限酵素により若しくは化学的に切断したDNA断片、試験管内で酵素等により合成されたDNA、又は化学合成したオリゴヌクレオチド等を用いることもできる。

本発明に用いることができるゲルの種類は特に制限されないが、例えばアクリルアミド、N,N−ジメチルアクリルアミド、N−イソプロピルアクリルアミド、N−アクリロイルアミノエトキシエタノール、N−アクリロイルアミノプロパノール、N−メチロールアクリルアミド、N−ビニルピロリドン、ヒドロキシエチルメタクリレート、(メタ)アクリル酸、アリルデキストリン等の単量体の一種類または二種類以上と、メチレンビス(メタ)アクリルアミド、ポリエチレングリコールジ(メタ)アクリレート等との多官能性単量体を共重合したゲルを用いることができる。その他本発明において使用できるゲルとして、例えばアガロース、アルギン酸、デキストラン、ポリビニルアルコール、ポリエチレングリコール等のゲル、またはこれらを架橋したゲルを用いることができる。

本発明では、核酸をそのままゲルに固定化してもよく、また、核酸に化学的修飾を施した誘導体や、必要に応じて変成させた核酸を固定化してもよい。核酸のゲルへの固定化には、ゲルに物理的に包括する方法や、ゲル構成成分への直接的な結合を利用してもよく、核酸を一旦高分子体や無機粒子などの担体にに共有結合あるいは非共有結合により結合させ、その担体をゲルに固定化してもよい。

例えば、核酸の末端基にビニル基を導入し(WO98/39351)、アクリルアミド等のゲルの構成成分と共重合させることができる。共重合においては、単量体、多官能性単量体及び重合開始剤と共に共重合する方法、単量体及び重合開始剤と共に共重合したのち、架橋剤でゲル化する方法などがある。

また、アガロースを臭化シアン法でイミドカルボネート化しておき、末端アミノ化した核酸のアミノ基と結合させてからゲル化することもできる。この際、核酸固定化したアガロースと他のゲル(例えばアクリルアミドゲル等)との混合ゲルにしてもよい。

その他のゲル化方法としては、高分子粒子や無機粒子等の担体に核酸を結合し、該粒子を上述のゲルに包括固定化する方法が挙げられる。例えば、ビオチン化した核酸とアビジン化したアガロースビーズ(シグマ社製 アビジン化アガロース等)を反応させることによって、核酸が固定化されたアガロースビーズを得ることができる。核酸固定化アガロースビーズはアクリルアミドゲル等に包括固定化することができる。

また、ゲルや担体への結合においては、グルタルアルデヒドや1−エチル−3−(3−ジメチルアミノプロピル)カルボジイミド(EDC)等の架橋剤を用いて結合させることもできる。

核酸の一般的な化学的修飾としては、アミノ化、ビオチン化、ディゴキシゲニン化等が知られているが[Current Protocols In Molecular Biology, Ed.; Frederick M. Ausubel et al.(1990)、脱アイソトープ実験プロトコール(1)DIGハイブリダイゼーション(秀潤社)]、本発明ではこれらのいずれの修飾法も採用することができる。一例として、核酸へのアミノ基導入に関して説明する。

アミノ基を有する脂肪族炭化水素鎖と一本鎖核酸との結合位置は特に限定されるものではなく、核酸の5’末端または3’末端のみならず核酸の鎖中(例えば、リン酸ジエステル結合部位または塩基部位)であってもよい。この一本鎖核酸誘導体は、特公平3-74239号公報、米国特許4,667,025号、米国特許4,789,737号等に記載の方法にしたがって調製することができる。この方法以外にも、例えば、市販のアミノ基導入用試薬[例えば、アミノリンクII(商標名); PEバイオシステムズジャパン社、Amino Modifiers(商標名);クロンテック社]などを用いて、又はDNAの5’末端のリン酸にアミノ基を有する脂肪族炭化水素鎖を導入する周知の方法(Nucleic Acids Res.,11(18),6513-(1983) )にしたがって調製することができる。

本発明において、核酸固定化ゲル保持多孔質中空繊維として用いることができる多孔質中空繊維としては、多孔質中空繊維の中空部及び多孔質部に核酸固定化ゲルを固定化できるものであれば特に限定されるものではないが、合成繊維、半合成繊維、再生繊維、無機繊維のごとき化学繊維、及び天然繊維等が挙げられる。

合成繊維の代表例としては、ナイロン6、ナイロン66、芳香族ポリアミド等のポリアミド系の各種繊維、ポリエチレンテレフタレート、ポリブチレンテレフタレート、ポリ乳酸、ポリグリコール酸等のポリエステル系の各種繊維、ポリアクリロニトリル等のアクリル系の各種繊維、ポリエチレンやポリプロピレン等のポリオレフィン系の各種繊維、ポリビニルアルコール系の各種繊維繊維、ポリ塩化ビニリデン系の各種繊維、ポリ塩化ビニル系繊維、ポリウレタン系の各種繊維、フェノール系繊維、ポリフッ化ビニリデンやポリテトラフルオロエチレン等からなるフッ素系繊維、ポリアルキレンパラオキシベンゾエート系の各種繊維などが挙げられる。また、衣料用以外の、例えば、ポリメチルメタクリレートやポリスチレンなどの透明非晶質高分子を主材料とした光学繊維なども用いることができる。

半合成繊維の代表例としては、セルロースジアセテート、セルローストリアセテート、キチン、キトサン等を原料としたセルロース系誘導体各種繊維、プロミックスと呼称される蛋白質系の各種繊維などが挙げられる。
再生繊維の代表例としては、ビスコース法や銅−アンモニア法、或いは有機溶剤法によるセルロース系の各種再生繊維(レーヨン、キュプラ、ポリノジック等)などが挙げられる。

無機繊維の代表例としては、ガラス繊維、炭素繊維などが挙げられる。
天然繊維の代表例としては、綿、亜麻、苧麻、黄麻などの植物繊維、羊毛、絹などの動物繊維、石綿などの鉱物繊維などが挙げられる。

特に天然繊維以外の中空繊維は、特殊なノズルを用いて公知の方法で製造することができる。ポリアミド、ポリエステル、ポリオレフィン等は溶融紡糸法が好ましく、ノズルとしては馬蹄型やC型ノズル、2重環ノズルなどを使用することができる。本発明においては、連続した均一な中空部を形成させることができる点で2重環ノズルを用いるのが好ましい。

溶融紡糸ができない合成高分子、半合成繊維又は再生繊維に用いられる高分子の紡糸は溶剤紡糸が好ましく用いられる。この場合も、溶融紡糸と同じく2重環ノズルを用いて、中空部に芯材として適切な液体を充填しながら紡糸することにより連続した中空部を有する中空繊維を得ることができる。
本発明に用いる多孔質中空繊維は、溶融紡糸法又は溶液紡糸法に延伸法、ミクロ相分離法、抽出法などの公知の多孔化技術を組み合わせることにより得ることができる。

本発明に用いられる多孔質中空繊維の構造は、核酸が固定化されたゲルの充填が可能であれば特に制限はされないが、多孔質中空繊維の外表面から内表面まで孔が連通した三次元網目構造、フィブリル状のものにより構成された連通した孔を有する構造、指型構造、独立気泡構造、一部が連通した気泡構造であるものを用いることができ、特に三次元網目構造、フィブリル状のものにより構成される構造が好ましい。また、孔の大きさは、およそ0.01μm〜数十μm程度まで用いることができ、多孔質層の一表面から他表面にわたって均一の孔径であってもよいし、多孔質層の厚み方向に孔径の変化がある対称/非対称な傾斜構造を持つ多孔質体であってもよい。更に、その空孔率及び比表面積は、核酸を固定化したゲルをより強固に保持するという観点から、多孔質中空繊維としての取り扱い性を損なわない程度であれば、高いほど好ましい。

従って、市販されている精密ろ過、限外濾過を目的とした多孔質中空糸膜、多孔質な中空糸膜の外表面に無孔性の均質膜を被覆した逆浸透膜、ガス分離膜、多孔質層の中間に無孔性の均質層を挟んだ膜などを用いることができる。

いずれの場合も、高密度に核酸が固定化され多孔質中空繊維配列体の薄片を得るべく多孔質中空繊維を配列させるためには、多孔質中空繊維の外径は細い方が好ましい。本発明の好ましい実施態様においては、核酸の固定化は1cm2あたり100以上の高密度であるが、これを達成するためには1本の多孔質中空繊維の外径はおよそ1mm以下であることが必要である。例えば、外径が500μm程度の多孔質中空糸膜を用いれば、1cm2あたり400以上の核酸が固定化された多孔質中空繊維配列体の薄片を得ることができ、中空繊維紡糸技術を応用して外径が30μm程度の多孔質中空繊維を製造し、これを用いれば、1cm2あたり100000以上の核酸が固定化された多孔質中空繊維配列体の薄片を得ることが可能である。

本発明に用いる多孔質中空繊維は、そのまま用いてもよいが、核酸が固定化されたゲルとの親和性等を向上させるため、必要に応じて、反応性官能機を導入してもよく、また、プラズマ処理やγ線、電子線などの放射線による表面処理を施してもよい。

核酸固定化ゲル保持多孔質中空繊維を作製する方法は、特に制限されるものではないが、例えば単量体、多官能性単量体、開始剤及び核酸または末端にビニル基を有する核酸を混合した液に多孔質中空繊維を浸し重合、ゲル化させる方法が挙げられる。また、単量体、多官能性単量体、開始剤及び高分子粒子や無機粒子等の担体に核酸を結合したものを混合した液に多孔質中空繊維を浸し重合、ゲル化させる方法が挙げられる。

その他に、単量体、開始剤及び末端にビニル基を有する核酸を共重合したものと架橋剤を混合した液に多孔質中空繊維を浸しゲル化する方法、単量体を開始剤で重合したもの、架橋剤および核酸または高分子粒子や無機粒子等の担体に核酸を結合した粒子を混合した液に多孔質中空繊維を浸しゲル化する方法、核酸を固定化したアガロース等を加熱溶解し、多孔質中空繊維を浸し、冷却ゲル化させる方法等が挙げられる。

また、上述の方法において、核酸等を含む液に多孔質中空繊維を浸漬する代わりに、該液を多孔質中空繊維の中空部及び多孔質部に注入又は吸引することにより充填した後ゲル化させてもよい。
多孔質中空繊維の中空部及び多孔質部に核酸が固定化されたゲルを固定する手順は、後述する多孔質中空繊維束となす前でもよいし、後でもよい。

上述の方法により得られた核酸固定化ゲル保持多孔質中空繊維は、ゲルが破壊されない限りにおいて適当な処理をすることができる。例えば、熱処理、アルカリ処理、界面活性剤処理などを行うことにより、固定化された核酸を変成させる。あるいは、細胞、菌体などの生材料から得られた核酸を使用する場合は、不要な細胞成分などを除去する。そして、処理後の核酸固定化ゲル保持多孔質中空繊維を核酸を検出する材料として用いることができる。なお、これらの処理は別々に実施してもよく、同時に実施してもよい。また、核酸を含む試料をゲルに固定化する前に実施してもよいし、核酸を含む試料をゲルに固定化した後、繊維に固定化する前に適宜実施してもよい。

上述の方法により得られた、核酸固定化ゲルがその中空部及び多孔質部に保持された多孔質中空繊維は、その中空部のみならず多孔質部までゲルが充填されることにより、核酸が固定化されたゲルと多孔質中空繊維との接触面積が大きく、複雑に入り組んだ形状となるなどのため、核酸が固定化されたゲルが強固に多孔質中空繊維に保持されることとなる。

上記の通り調製された核酸固定化ゲル保持多孔質中空繊維は、本発明の核酸固定化ゲル保持多孔質中空繊維配列体を構成する基本単位とすることができる。そして、これらの核酸固定化ゲル保持多孔質中空繊維を集束した後に接着して、核酸固定化ゲル保持多孔質中空繊維配列体となすことができる。この際、核酸固定化ゲル保持多孔質中空繊維を規則的に配列し、樹脂接着剤等で接着することにより、例えば、縦横に核酸固定化ゲル保持多孔質中空繊維が整然と規則的に配列した核酸固定化ゲル保持多孔質中空繊維配列体を得ることができる。核酸固定化ゲル保持多孔質中空繊維配列体の形状は特に限定されるものではないが、通常は、核酸固定化ゲル保持多孔質中空繊維を規則的に配列させることにより正方形又は長方形に形成される。

「規則的に」とは、一定の大きさの枠の中に含まれる核酸固定化ゲル保持多孔質中空繊維の本数が一定となるように順序よく配列させることをいう。例えば、直径1mmの核酸固定化ゲル保持多孔質中空繊維を束にして断面が縦10mm、横10mmの正方形となるように配列させようとする場合は、その正方形の枠内(1cm2)における1辺に含まれる核酸固定化ゲル保持多孔質中空繊維の数を10本とし、この10本の核酸固定化ゲル保持多孔質中空繊維を1列に束ねて1層のシートとした後、このシートが10層になるように重ねる。その結果、縦に10本、横に10本、合計100本の核酸固定化ゲル保持多孔質中空繊維を配列させることができる。但し、核酸固定化ゲル保持多孔質中空繊維を規則的に配列させる手法は、上記のようにシートを重層するものに限定されるものではない。

この場合に、特定の核酸が固定化された核酸固定化ゲル保持多孔質中空繊維の位置があらかじめ決められた状態で配列することが望ましいが、必ずしもそのように配列させる必要はない。その理由は、配列体を形成した段階では特定の核酸を固定化した核酸固定化ゲル保持多孔質中空繊維がどの位置に存在するのかが不明でも、配列体の断面を切断した後、一旦ハイブリダイゼーション手法等を用いて断面における核酸の配置位置を決定することにより、特定の核酸が固定された核酸固定化ゲル保持多孔質中空繊維の位置を確認することができるためである。従って、この手法を用いて、一度、薄片内に配置された複数種類の核酸の位置を決定しておけば、同一配列体から得られる薄片はすべて同一の位置配置であるので、同一配列体から得られるすべての薄片の核酸の位置配置がわかる。

Saccharomyces cerevisiae(JCM7255)をYPD培地(グルコース20g、酵母エキス10g、ポリペプトン20g/L pH6.0)100mlで30℃、1日培養し、集菌した。この菌体から染色体DNAを調製し、PCRの鋳型に用いた。

酵母遺伝子群から任意に4種のオープンリーディングフレーム(ORF)を選び、そのORFをPCRで増幅した。4種のプローブ(配列番号11、12、13、14)とPCRに使用したオリゴの関係を表1に示した。オリゴヌクレオチドのうちオリゴO、P、Q、Rは、5’末端をアクリルアミド修飾したオリゴヌクレオチドであり、合成により得た(製造は和光純薬に委託)。PCRは、一方のプライマーを他方の過剰量存在させるAsymmetric PCRを行い、プローブKを増幅する場合は、プライマー濃度を5’アクリルアミド修飾オリゴヌクレオチドO:オリゴヌクレオチドP=100:1に調製した。その他の条件はEx-Taq(宝酒造)の仕様書に従い、TaKaRa PCR Thermal Cycler PERSONALを用いて行った。反応は100μlで行い、温度条件は93℃ 30秒、65℃ 30秒、72℃ 2分を40サイクル行った。このPCRによって約600(プローブK:配列番号11)の5’アクリルアミド修飾されたプローブDNAを増幅した。同様の方法で、プローブL、M、Nを調製した。
