Abstract
Description
レトロウイルスDNAのLTR内の非対称標的配列に対して活性である、少なくとも1つのリコンビナーゼを得るまで、
i)非対称標的配列の配列に基づいて修飾(modified)されているが、既知の標的配列からの、限定された数の変異だけを含有するように修飾された標的配列を基質として使用して、既知の相同な標的部位を認識する少なくとも1つのリコンビナーゼに対する分子定方向進化の工程であって、各ラウンドにおいて、リコンビナーゼが、1つ、2つ、または3つのヌクレオチドにおいて作用することが既知である標的配列から標的配列が変異しうる、工程;および
ii)リコンビナーゼライブラリーをシャッフルして、標的配列を非対称標的配列とより相同となるように組み換えることが可能なリコンビナーゼライブラリーを得る工程
の反復を介して、これを作出する工程と;
ライブラリーの分子定方向進化およびシャッフリングにより、既知の標的部位の組換えに対して陰性選択する工程の反復と;
ライブラリーを、ヒト細胞内、特に、ヒトT細胞内で発現させ、テーラーメイドリコンビナーゼを発現する前記ヒト細胞を、少なくとも1週間、好ましくは、少なくとも2週間培養し、リコンビナーゼの核酸を、選択マーカーを発現する培養された細胞から単離することにより、前記テーラーメイドリコンビナーゼまたはリコンビナーゼを選択する工程と;
リコンビナーゼをコードする核酸を適切な発現ベクターへと適宜クローニングする工程と
を含む方法を提供する。
(a)複数のレトロウイルス株のプロウイルスDNAのLTRの配列内の少なくとも1つの既知のリコンビナーゼ標的部位の左半部位配列および右半部位配列に対して少なくとも30%の相同性を有する配列を同定する工程であって、相同な配列が、5〜12ヌクレオチドのスペーサーにより隔てられており、非対称標的配列が、複数のレトロウイルス株において見出される、工程と;
(b)2つの配列を同定する工程であって、第1の配列が、前記既知の標的部位の左半部位に相同な工程(a)の非対称標的配列の配列に対応し、これを「半部位配列(half−site sequence)1」と称し、第2の配列が、右半部位に相同な工程(a)の非対称標的配列の配列に対応し、これを「半部位配列(half−site sequence)2」と称する、工程と;
(c)工程(a)の少なくとも1つの既知の相同な標的部位の対応する相同な左半部位配列および右半部位配列から逸脱する、工程(b)の配列内のヌクレオチドを決定する工程と;
(d)標的配列を含む2つの標的核酸の第1のサブセットを作出する工程であって、第1の標的配列が、部分部位1(subsite 1)と命名され、互いと隣接し、5’から3’の順序で、工程(b)の半部位配列1、非対称標的配列のスペーサー配列、および半部位配列1の反転リピートを含み、第2の標的配列が、部分部位2(subsite 2)と命名され、互いと隣接し、5’から3’の順序で、半部位配列2の反転リピート、非対称標的配列のスペーサー配列、および工程(b)の半部位配列2を含む、工程と;
(e)修飾された標的配列を含む標的核酸の第2のサブセットを、工程(d)の第1のサブセット内の標的配列をベースとして作出する工程であって、
部分部位1に基づく配列内で、左半部位配列において、工程(a)の少なくとも1つの既知の標的部位の対応する相同な半部位配列から逸脱するヌクレオチドのうちの一部を、前記既知の標的部位内で見出される天然ヌクレオチドにより、前記半部位配列が、前記既知の標的部位から逸脱する1つ、2つ、または3つのヌクレオチドを含有するまで置きかえ、非対称標的配列のスペーサー配列により、前記修飾された左半部位配列から隔てられた、前記修飾された左半部位配列の反転リピートにより、前記修飾された標的配列の右半部位を形成し、
部分部位2に基づく配列内で、右半部位配列において、工程(a)の少なくとも1つの既知の標的部位の対応する相同な半部位配列から逸脱するヌクレオチドのうちの一部を、前記既知の標的部位内で見出される天然ヌクレオチドにより、前記半部位配列が、前記既知の標的部位から逸脱する1つ、2つ、または3つのヌクレオチドを含有するまで置きかえ、非対称標的配列のスペーサー配列により前記修飾された右半部位配列から隔てられた、前記修飾された右半部位配列の反転リピートにより、前記修飾された標的配列の左半部位を形成し、
その結果、工程(d)の第1のサブセットの1つの標的配列に由来する、全ての修飾された半部位配列内にまとめて、全ての逸脱ヌクレオチドを見出しうる一方で、前記修飾された半部位配列のうちのいずれも、単独では全ての逸脱ヌクレオチドを含まない、工程と;
(f)工程(e)において得られた、第2のサブセットの各核酸を基質として使用して、工程(a)による既知の相同な標的部位を認識する少なくとも1つのリコンビナーゼに対して、分子定方向進化を個別に適用する工程と;
(g)工程(f)において進化させたリコンビナーゼライブラリーをシャッフルする工程であって、部分部位1に基づく配列に対して進化させた全てのリコンビナーゼライブラリーを、組み合わせかつシャッフルし、部分部位2に基づく配列に対して進化させた全てのリコンビナーゼライブラリーを組み合わせかつシャッフルする、工程と;
(h)工程(d)によるサブセットの各核酸を基質として使用して、工程(g)において得られた、シャッフルされたライブラリーに対して、分子定方向進化、好ましくは、基質連結型タンパク質進化を適用する工程と;

そうでないことが指定されない限りにおいて、WO2008/083931、WO2011/147590、およびBUCHHOLZ & STEWART, 2001において記載されている材料および方法を使用する。複数の異なるHIV−1株内の非対称標的配列を組み換えることが可能なテーラーメイドリコンビナーゼは、WO2011/147590において記載されている通りに調製した。結果として得られる tre ライブラリーを、さらなる実験において用いた。
uTreの特異性を増強するために、loxPおよびloxHにおける組換え活性に対して選択する、さらなる進化サイクルを実施した。この目的のために、進化サイクル50から得られる、進化させたTreライブラリーを、それぞれ、2つのloxP部位または2つのloxH部位と結びつけられた、2つのloxLTR部位(配列番号1)を含有する進化ベクターへとクローニングした。例示的なベクターを、図2に示す。リコンビナーゼの発現を誘導したところ、loxLTRにおける組換えの結果として、存在するNdeI部位だけが除去されたのに対し、loxPまたはloxHにおける組換えでは、そうならなかった。各進化サイクルの後で単離されたプラスミドDNAを、NdeIにより消化し、loxPまたはloxHではなく、loxLTRの組換えに成功したリコンビナーゼコード配列を、PCRにより増幅し、次の進化サイクルのために、進化ベクターへと戻してサブクローニングした。2ラウンドのDNAシャッフリングを含む、合計19のさらなるTre3進化サイクルを実施し、loxPおよびloxHにおける組換えに対して交互に選択した。
細胞毒性(すなわち、細胞壊死性)を著明に低下させたuTreリコンビナーゼについてスクリーニングするために、treライブラリーを、内部SFFV LTRプロモーターからEGFPを構成的に発現するレンチウイルスベクター、および構成的EF1アルファプロモーターからのtreライブラリーへとライゲーションした(図4A)。Jurkat T細胞への形質導入により、高度なGFP発現細胞の逐次的分取(FACSによる)と、その後における非毒性uTreクローンの単離とを可能とした(図4B)。このために、形質導入後3日目、10日目、および24日目において、EGFP発現についてのストリンジェンシーを増大させながら、形質導入されたT細胞培養物に対する細胞分取を実施した。さらに1週間の培養の後で、残ったtreライブラリーを単離し、選択されたクローンを、Tre活性の増強に関して解析した。
細胞系内のuTre活性を解析するために、PM−1 T細胞の培養物に、uTreおよびGFPを発現する、またはGFPを単独で発現するASLV由来のレトロウイルスベクター(陰性対照ベクター)を形質導入した。GFP発現により、形質導入された細胞の追跡が可能となったことは注目に値する。形質導入の10日後において、細胞に、HIV−1Balを感染させた。uTreの発現の、HIV−1の複製に対する効果を、培養物上清中のウイルスのp24抗原の量についての毎週のELISA測定によりモニタリングした。示される(図5)通り、p24の放出は、uTre形質導入培養物中で著しく減少したのに対し、対照培養物(GFPを単独で発現する)中では、安定を保つかまたはさらに増大した。
HIV−1感染患者に由来する初代CD4+細胞内の、uTre活性についての解析。CD4+細胞を、CD3/CD28磁気ビーズにより、48時間刺激した。その後、細胞に、GFPを単独で発現する(陰性対照として用いられる)またはGFPと併せてuTreも発現するいずれかのレンチウイルスベクターを形質導入した。細胞は、100IUのIL2の存在下において、20日間培養した。ウイルス負荷(p24抗原についてのELISAにより測定される)およびヒト形質導入CD4+細胞カウント(FACSにより解析される)を、形質導入の表示の日数後においてモニタリングした。図6に示される通り、uTreの発現は、顕著なアンチウイルス効果(白丸により指し示される)と、CD4+細胞の保護(黒四角により指し示される)とを結果としてもたらす。これに対し、対照実験の15日目〜20日目の間における、ウイルス負荷の減殺は、非阻害のウイルス複製に起因する細胞死を反映する。
インビボ(in vivo)におけるuTre活性についての解析。免疫不全NOGマウス(NOD.Cg−PrkdcscidIL2rgtm1Wjl/SzJ)に、ヒトCD34+造血幹細胞/HSC(対照)、またはuTre発現CD34+HSCを生着させた。その後、動物に、HIV−1Balを感染させ、ウイルス負荷(超高感度のPCRベースのアッセイにより検出される)およびヒトCD45+CD4+細胞のパーセント(FACSにより解析される)を、時間経過にわたりモニタリングした。示される(図7)通り、uTreの発現は、インビボにおける著明なアンチウイルス活性を結果としてもたらした。

Claims (15)
- 複数のHIV−1株のプロウイルスDNAの長鎖末端反復配列内の、配列番号1の非対称標的配列を組み換えることが可能であるテーラーメイドリコンビナーゼをコードする核酸であって、テーラーメイドリコンビナーゼのアミノ酸配列が、配列番号10に記載の配列に対して少なくとも95%の配列同一性、より好ましくは、99%の配列同一性を有し、前記テーラーメイドリコンビナーゼが、配列番号6と比較して、V7L、P12S、P15L、M30V、H40R、M44V、S51T、Y77H、K86N、Q89L、G93A、S108G、C155G、A175S、A249V、R259D、E262R、T268A、D278G、P307A、N317T、I320Sの規定されるアミノ酸交換を含む、核酸。
- テーラーメイドリコンビナーゼが、配列番号10に記載のアミノ酸配列を含む、請求項1に記載の核酸。
- テーラーメイドリコンビナーゼが、配列番号11〜13に記載のアミノ酸配列、または前記配列のうちのいずれかの組合せを含む、請求項1または2に記載の核酸。
- テーラーメイドリコンビナーゼが、検出可能な活性を伴ってloxP(配列番号4)またはloxH(配列番号5)配列を組み換えないように、配列番号1の組換えに対して高度に特異的である、請求項1から3のいずれかに記載の核酸。
- 請求項1から4のいずれかに記載の核酸によりコードされるテーラーメイドリコンビナーゼであって、融合タンパク質として発現してもよい、テーラーメイドリコンビナーゼ;または請求項1から4のいずれかに記載の核酸を含み、好ましくは、造血系列に由来する幹細胞である、形質転換された細胞。
- 請求項1から4のいずれかに記載の核酸、請求項5に記載のテーラーメイドリコンビナーゼ、および/または請求項5に記載の形質転換された細胞を含む医薬組成物。
- 対象におけるレトロウイルス感染の処置または予防における使用のためのものであり、レトロウイルスが、HIV、特に、HIV−1であり、対象から得られた試料中に見出されるプロウイルスDNAが、リコンビナーゼを選択した工程(a)において同定された非対称標的配列を含む場合、対象への投与のために製剤化してもよい、請求項6に記載の医薬組成物。
- 複数のレトロウイルス株のプロウイルスDNAのLTR内の非対称標的配列を組み換えることが可能である、十分に寛容化されたテーラーメイドリコンビナーゼをコードする核酸または発現ベクターを調製するための方法であって、
(a)複数のレトロウイルス株のプロウイルスDNAのLTRの配列内の少なくとも1つの既知のリコンビナーゼ標的部位の左半部位配列および右半部位配列に対して少なくとも30%の相同性を有する配列を同定する工程であって、相同な配列が、5〜12ヌクレオチドのスペーサーにより隔てられており、非対称標的配列が、複数のレトロウイルス株において見出される、工程と;
(b)2つの配列を同定する工程であって、第1の配列が、前記既知の標的部位の左半部位に相同な工程(a)の非対称標的配列の配列に対応し、これを「半部位配列1」と称し、第2の配列が、右半部位に相同な工程(a)の非対称標的配列の配列に対応し、これを「半部位配列2」と称する、工程と;
(c)工程(a)の少なくとも1つの既知の相同な標的部位の対応する相同な左半部位および右半部位配列から逸脱する、工程(b)の配列内のヌクレオチドを決定する工程と;
(d)標的配列を含む2つの標的核酸の第1のサブセットを作出する工程であって、第1の標的配列が、部分部位1と命名され、互いと隣接し、5’から3’の順序で、工程(b)の半部位配列1、非対称標的配列のスペーサー配列、および半部位配列1の反転リピートを含み、第2の標的配列が、部分部位2と命名され、互いと隣接し、5’から3’の順序で、半部位配列2の反転リピート、非対称標的配列のスペーサー配列、および工程(b)の半部位配列2を含む、工程と;
(e)修飾された標的配列を含む標的核酸の第2のサブセットを、工程(d)の第1のサブセット内の標的配列をベースとして作出する工程であって、
部分部位1に基づく配列内で、左半部位配列において、工程(a)の少なくとも1つの既知の標的部位の対応する相同な半部位配列から逸脱するヌクレオチドのうちの一部を、前記既知の標的部位内で見出される天然ヌクレオチドにより、前記半部位配列が、前記既知の標的部位から逸脱する1つ、2つ、または3つのヌクレオチドを含有するまで置きかえ、非対称標的配列のスペーサー配列により前記修飾された左半部位配列から隔てられた、前記修飾された左半部位配列の反転リピートにより、前記修飾された標的配列の右半部位を形成し、
部分部位2に基づく配列内で、右半部位配列において、工程(a)の少なくとも1つの既知の標的部位の対応する相同な半部位配列から逸脱するヌクレオチドのうちの一部を、前記既知の標的部位内で見出される天然ヌクレオチドにより、前記半部位配列が、前記既知の標的部位から逸脱する1つ、2つ、または3つのヌクレオチドを含有するまで置きかえ、非対称標的配列のスペーサー配列により前記修飾された右半部位配列から隔てられた、前記修飾された右半部位配列の反転リピートにより、前記修飾された標的配列の左半部位を形成し、
その結果、工程(d)の第1のサブセットの1つの標的配列に由来する全ての修飾された半部位配列内にまとめて、全ての逸脱ヌクレオチドを見出しうる一方で、前記修飾された半部位配列のうちのいずれも、単独では全ての逸脱ヌクレオチドを含まない、工程と;
(f)工程(e)において得られた、第2のサブセットの各核酸を基質として使用して、工程(a)による既知の相同な標的部位を認識する少なくとも1つのリコンビナーゼに対して、分子定方向進化を個別に適用する工程と;
(g)工程(f)において進化させたリコンビナーゼライブラリーをシャッフルする工程であって、部分部位1に基づく配列に対して進化させた全てのリコンビナーゼライブラリーを組み合わせかつシャッフルし、部分部位2に基づく配列に対して進化させた全てのリコンビナーゼライブラリーを組み合わせかつシャッフルする、工程と;
(h)工程(d)によるサブセットの各核酸を基質として使用して、工程(g)において得られた、シャッフルされたライブラリーに対して、分子定方向進化、好ましくは、基質連結型タンパク質進化を適用する工程と;
(i)工程(h)において進化させたリコンビナーゼライブラリーをシャッフルする工程と;
(j)工程(a)の非対称標的配列を含む核酸を基質として使用して、工程(a)のレトロウイルスDNAのLTR内の非対称標的配列に対して活性である、少なくとも1つのリコンビナーゼを得るまで、工程(g)において得られた、シャッフルされたライブラリーに対して、分子定方向進化、好ましくは、基質連結型タンパク質進化を適用する工程と;
(k)工程(j)において得られた少なくとも1つのリコンビナーゼをコードする核酸をライブラリーから単離し、これを、工程(a)による既知の標的部位を組み換えるテーラーメイドリコンビナーゼの陰性選択を可能とする進化ベクターへとクローニングし、これによりライブラリーを得る工程と;
(l)分子定方向進化、好ましくは、基質連結型タンパク質進化を、工程(k)において得られたライブラリーに対して適用する工程と;
(m)工程(l)において得られたライブラリーをシャッフルする工程と;
(n)工程(m)において得られた少なくとも1つのテーラーメイドリコンビナーゼをコードする核酸を単離し、これを、コードされるリコンビナーゼおよび選択マーカーをヒト細胞内で発現させるためのベクターへとクローニングし、これによりベクターライブラリーを得る工程と;
(o)ヒト細胞、好ましくは、ヒトT細胞を、工程(n)において得られた前記ベクターライブラリーで形質転換する工程と;
(p)前記選択マーカーを発現する細胞を、少なくとも1週間培養し、選択マーカーの高発現について選択する工程と;
(q)リコンビナーゼをコードする核酸を、工程(p)において得られた前記選択マーカーを発現する細胞から単離する工程と;
(r)工程(a)の非対称標的配列を組み換えることが可能なリコンビナーゼをコードする核酸について選択する工程と;
(s)工程(f)において得られた少なくとも1つのリコンビナーゼをコードする核酸をライブラリーから単離する工程と;
(t)工程(s)において得られた核酸を適切な発現ベクターへと適宜クローニングする工程と
を含む、方法。 - レトロウイルスが、HIV、好ましくは、HIV−1であり、非対称標的配列が、好ましくは、配列番号1または配列番号2、好ましくは、配列番号1として示される配列を有する、請求項8に記載の方法。
- 工程(a)においてその標的配列を使用し、工程(f)において分子定方向進化をそれに対して適用する、少なくとも1つの既知のリコンビナーゼが、リコンビナーゼライブラリーの一部である、請求項8または9に一項に記載の方法。
- 工程(t)における発現ベクターが、レトロウイルスベクター、レンチウイルスベクター、スプマウイルスベクター、アデノウイルスベクター、およびアデノ随伴ウイルスベクターからなる群から選択される、請求項8から10のいずれか一項に記載の方法。
- テーラーメイドリコンビナーゼを調製するための方法であって、請求項8から11のいずれか一項に記載の方法と、テーラーメイドリコンビナーゼを、適切な宿主細胞内の発現ベクターへと挿入されたリコンビナーゼをコードする核酸から発現させるさらなる工程とを含み、リコンビナーゼを、テーラーメイドリコンビナーゼのアミノ酸配列を含む融合ポリペプチドとして発現させてもよい、方法。
- 形質転換された細胞を調製するための方法であって、請求項8から12のいずれか一項に記載の方法と、発現ベクターを細胞へとインビトロにおいて導入するさらなる工程とを含み、細胞が、好ましくは、成体幹細胞である、方法。
- 発現ベクター、リコンビナーゼ、または細胞を医薬組成物として調製する工程をさらに含む、請求項8から13のいずれか一項に記載の方法。
- 請求項1から4のいずれかに記載の核酸であってもよい、請求項8から14のいずれか一項に記載の方法から得られる核酸。
